There Is No Pure Empirical Reasoning
The justificatory force of empirical reasoning always depends upon the existence of some synthetic, a priori justification. The reasoner must begin with justified, substantive constraints on both the prior probability of the conclusion and certain conditional probabilities; otherwise, all possible degrees of belief in the conclusion are left open given the premises. Such constraints cannot in general be empirically justified, on pain of infinite regress. Nor does subjective Bayesianism offer a way out for the empiricist. Despite often-cited convergence theorems, subjective Bayesians cannot hold that any empirical hypothesis is ever objectively justified in the relevant sense. Rationalism is thus the only alternative to an implausible skepticism
Construction, Verification and Experimental Use of Two Epitope-Tagged Collections of Budding Yeast Strains
A major challenge in the post-genomic era is the development of experimental
approaches to monitor the properties of proteins on a proteome-wide level. It would
be particularly useful to systematically assay protein subcellular localization, post-translational
modifications and proteināprotein interactions, both at steady state and
in response to environmental stimuli. Development of new reagents and methods
will enhance our ability to do so efficiently and systematically. Here we describe
the construction of two collections of budding yeast strains that facilitate proteome-wide
measurements of protein properties. These collections consist of strains with
an epitope tag integrated at the C-terminus of essentially every open reading frame
(ORF), one with the tandem affinity purification (TAP) tag, and one with the green
fluorescent protein (GFP) tag. We show that in both of these collections we have
accurately tagged a high proportion of all ORFs (approximately 75% of the proteome)
by confirming expression of the fusion proteins. Furthermore, we demonstrate
the use of the TAP collection in performing high-throughput immunoprecipitation
experiments. Building on these collections and the methods described in this paper,
we hope that the yeast community will expand both the quantity and type of proteome
level data available
Philosophy and the practice of Bayesian statistics
A substantial school in the philosophy of science identifies Bayesian
inference with inductive inference and even rationality as such, and seems to
be strengthened by the rise and practical success of Bayesian statistics. We
argue that the most successful forms of Bayesian statistics do not actually
support that particular philosophy but rather accord much better with
sophisticated forms of hypothetico-deductivism. We examine the actual role
played by prior distributions in Bayesian models, and the crucial aspects of
model checking and model revision, which fall outside the scope of Bayesian
confirmation theory. We draw on the literature on the consistency of Bayesian
updating and also on our experience of applied work in social science.
Clarity about these matters should benefit not just philosophy of science,
but also statistical practice. At best, the inductivist view has encouraged
researchers to fit and compare models without checking them; at worst,
theorists have actively discouraged practitioners from performing model

The twilight of the Liberal Social Contract? On the Reception of Rawlsian Political Liberalism
This chapter discusses the Rawlsian project of public reason, or public justification-based 'political' liberalism, and its reception. After a brief philosophical rather than philological reconstruction of the project, the chapter revolves around a distinction between idealist and realist responses to it. Focusing on political liberalismās critical reception illuminates an overarching question: was Rawlsās revival of a contractualist approach to liberal legitimacy a fruitful move for liberalism and/or the social contract tradition? The last section contains a largely negative answer to that question. Nonetheless the chapter's conclusion shows that the research programme of political liberalism provided and continues to provide illuminating insights into the limitations of liberal contractualism, especially under conditions of persistent and radical diversity. The programme is, however, less receptive to challenges to do with the relative decline of the power of modern states
Phytozome: a comparative platform for green plant genomics
The number of sequenced plant genomes and associated genomic resources is growing rapidly with the advent of both an increased focus on plant genomics from funding agencies, and the application of inexpensive next generation sequencing. To interact with this increasing body of data, we have developed Phytozome (http://www.phytozome.net), a comparative hub for plant genome and gene family data and analysis. Phytozome provides a view of the evolutionary history of every plant gene at the level of sequence, gene structure, gene family and genome organization, while at the same time providing access to the sequences and functional annotations of a growing number (currently 25) of complete plant genomes, including all the land plants and selected algae sequenced at the Joint Genome Institute, as well as selected species sequenced elsewhere. Through a comprehensive plant genome database and web portal, these data and analyses are available to the broader plant science research community, providing powerful comparative genomics tools that help to link model systems with other plants of economic and ecological importance
Plasma concentrations of soluble IL-2 receptor Ī± (CD25) are increased in type 1 diabetes and associated with reduced C-peptide levels in young patients.
AIMS/HYPOTHESIS: Type 1 diabetes is a common autoimmune disease that has genetic and environmental determinants. Variations within the IL2 and IL2RA (also known as CD25) gene regions are associated with disease risk, and variation in expression or function of these proteins is likely to be causal. We aimed to investigate if circulating concentrations of the soluble form of CD25, sCD25, an established marker of immune activation and inflammation, were increased in individuals with type 1 diabetes and if this was associated with the concentration of C-peptide, a measure of insulin production that reflects the degree of autoimmune destruction of the insulin-producing beta cells. METHODS: We used immunoassays to measure sCD25 and C-peptide in peripheral blood plasma from patient and control samples. RESULTS: We identified that sCD25 was increased in patients with type 1 diabetes compared with controls and replicated this result in an independent set of 86 adult patient and 80 age-matched control samples (pā=ā1.17āĆā10(-3)). In 230 patients under 20Ā years of age, with median duration-of-disease of 6.1Ā years, concentrations of sCD25 were negatively associated with C-peptide concentrations (pā=ā4.8āĆā10(-3)). CONCLUSIONS/INTERPRETATION: The 25% increase in sCD25 in patients, alongside the inverse association between sCD25 and C-peptide, probably reflect the adverse effects of an on-going, actively autoimmune and inflammatory immune system on beta cell function in patients
