    Expression of the legume symbiotic lectin genes psl and gs52 promotes rhizobial colonization of roots in rice

    Transgenic rice (Oryza sativa L. cv. Murasaki) carrying genes encoding pea (Pisum sativum) lectin (PSL) or wild-soybean (Glycine soja) lectin-nucleotide phosphohydrolase (GS52) were inoculated with Rhizobium leguminosarum bv. viciae or Bradyrhizobium japonicum USDA110, respectively, as well as with Rhizobium sp. NGR234, and root colonization was assessed in comparison to comparably inoculated control plants. The data showed that expression of PSL and GS52 significantly promoted rhizobial colonization of root epidermal cells including root hairs in rice. In addition, in the case of R. leguminosarum bv. viciae and B. japonicum USDA110 colonization of the psl and gs52 transgenic rice plants, respectively, the bacterial cells were found to preferentially home towards and aggregate maximally at the root hair tip regions rather than on the root hair "stalks". The above data suggest that the lectins PSL and GS52, which participate in rhizobial recognition by root epidermal cells in pea and soybean, respectively, are also able to facilitate rhizobial attachment and colonization of the epidermal cells in rice roots. Moreover, aggregation of R. leguminosarum bv. viciae and B. japonicum USDA110 cells preferentially at root hair tip regions suggest that similar to legumes, the PSL and GS52 lectins are targeted to the root hair tips in transgenic rice, enabling higher bacterial attachment/colonization at the tip region. Rhizobial colonization at root hair tips in the psl and gs52 rice plants frequently led to the localized dissolution of the cell wall creating perforations at the tip region. It is likely that the presence of lectins, such as PSL and GS52 leads to structural modifications in cell wall organization of the root hair/epidermal cells, making them prone to localized dissolution by the hydrolytic activity of compatible rhizobia to permit invasion of the root cells. © 2005 Elsevier Ireland Ltd.     Topological insulator BSTS as a broadband switchable metamaterial

    The development of metamaterials into a viable platform for nanophotonic applications, data processing circuits, sensors, etc. requires identification of new plasmonic materials to overcome the limitations of noble metals, in particular their high losses. Here we describe a class of topological insulator materials which support broadband plasmonic response and possess extremely appealing photonic properties ranging from mid-IR to UV. Bi1.5Sb0.5Te1.8Se1.2 (BSTS) is a bulk insulator with robust conducting surface states protected by time-reversal symmetry, due to the strong spin-orbit coupling. BSTS single crystals were synthesized by melting high-purity Bi, Sb, Te and Se powders at 950°C in an evacuated quartz tube. The temperature was then gradually decreased to room temperature over a span of three weeks. The resulting crystals were then cleaved along the (100) family of planes to a thickness of ~0.5 mm. BSTS dielectric constants were derived by ellipsometric measurements and appear to be in excellent agreement with first principle DFT calculations. Unlike common direct or indirect bandgap semiconductors, the anomalous dispersion region falls in the visible part of the spectrum, leading to negative values of the permittivity. This behavior of the optical response is attributed to a combination of bulk interband transitions and surface contribution of the topologically protected states. To prove metallic behavior of BSTS, we fabricated metamaterials and gratings on crystal flakes and registered strong plasmonic response from UV to NIR. The coexistence of plasmonic response of the topological surface with dielectric properties of the semiconducting bulk enables ultrafast (t>100 fs) and broadband (to mid-IR) photo-modulation of the optical response. These findings show the potential of topological insulators as a platform for high-frequency switchable plasmonic metamaterials

    Interacting Multiple Try Algorithms with Different Proposal Distributions

    We propose a new class of interacting Markov chain Monte Carlo (MCMC) algorithms designed for increasing the efficiency of a modified multiple-try Metropolis (MTM) algorithm. The extension with respect to the existing MCMC literature is twofold. The sampler proposed extends the basic MTM algorithm by allowing different proposal distributions in the multiple-try generation step. We exploit the structure of the MTM algorithm with different proposal distributions to naturally introduce an interacting MTM mechanism (IMTM) that expands the class of population Monte Carlo methods. We show the validity of the algorithm and discuss the choice of the selection weights and of the different proposals. We provide numerical studies which show that the new algorithm can perform better than the basic MTM algorithm and that the interaction mechanism allows the IMTM to efficiently explore the state space

    Low energy fast events from radon progenies at the surface of a CsI(Tl) scintillator

    In searches for rare phenomena such as elastic scattering of dark matter particles or neutrinoless double beta decay, alpha decays of Rn222 progenies attached to the surfaces of the detection material have been identified as a serious source of background. In measurements with CsI(Tl) scintillator crystals, we demonstrate that alpha decays of surface contaminants produce fast signals with a characteristic mean-time distribution that is distinct from those of neutron- and gamma-induced events.Comment: 9 pages, 8 figure

    P2Y1 receptor modulation of endogenous ion channel function in Xenopus oocytes: Involvement of transmembrane domains

    Agonist activation of the hP2Y1 receptor expressed in Xenopus oocytes stimulated an endogenous voltage-gated ion channel, previously identified as the transient inward (Tin) channel. When human P2Y1 (hP2Y1) and skate P2Y (sP2Y) receptors were expressed in Xenopus oocytes, time-to-peak values (a measure of the response to membrane hyperpolarization) of the Tin channel were significantly reduced compared to oocytes expressing the hB1-bradykinin receptor or the rat M1-muscarinic (rM1) receptor. Differences in activation were also observed in the Tin currents elicited by various P2Y receptor subtypes. The time-to-peak values of the Tin channel in oocytes expressing the hP2Y4, hP2Y11, or hB1-bradykinin receptors were similar, whereas the channel had significantly shorter time-to-peak values in oocytes expressing either the hP2Y1 or sP2Y receptor. Amino acid substitutions at His-132, located in the third transmembrane domain (TM3) of the hP2Y1 receptor, delayed the onset of channel opening, but not the kinetics of the activation process. In addition, Zn2+ sensitivity was also dependent on the subtype of P2Y receptor expressed. Replacement of His-132 in the hP2Y1 receptor with either Ala or Phe increased Zn2+ sensitivity of the Tin current. In contrast, truncation of the C-terminal region of the hP2Y1 receptor had no affect on activation or Zn2+ sensitivity of the Tin channel. These results suggested that TM3 in the hP2Y1 receptor was involved in modulating ion channel function and blocker pharmacology of the Tin channel

    Large expert-curated database for benchmarking document similarity detection in biomedical literature search

    Document recommendation systems for locating relevant literature have mostly relied on methods developed a decade ago. This is largely due to the lack of a large offline gold-standard benchmark of relevant documents that cover a variety of research fields such that newly developed literature search techniques can be compared, improved and translated into practice. To overcome this bottleneck, we have established the RElevant LIterature SearcH consortium consisting of more than 1500 scientists from 84 countries, who have collectively annotated the relevance of over 180 000 PubMed-listed articles with regard to their respective seed (input) article/s. The majority of annotations were contributed by highly experienced, original authors of the seed articles. The collected data cover 76% of all unique PubMed Medical Subject Headings descriptors. No systematic biases were observed across different experience levels, research fields or time spent on annotations. More importantly, annotations of the same document pairs contributed by different scientists were highly concordant. We further show that the three representative baseline methods used to generate recommended articles for evaluation (Okapi Best Matching 25, Term Frequency-Inverse Document Frequency and PubMed Related Articles) had similar overall performances. Additionally, we found that these methods each tend to produce distinct collections of recommended articles, suggesting that a hybrid method may be required to completely capture all relevant articles. The established database server located at https://relishdb.ict.griffith.edu.au is freely available for the downloading of annotation data and the blind testing of new methods. We expect that this benchmark will be useful for stimulating the development of new powerful techniques for title and title/abstract-based search engines for relevant articles in biomedical research.Peer reviewe

    Determinants of penetrance and variable expressivity in monogenic metabolic conditions across 77,184 exomes

    Hundreds of thousands of genetic variants have been reported to cause severe monogenic diseases, but the probability that a variant carrier develops the disease (termed penetrance) is unknown for virtually all of them. Additionally, the clinical utility of common polygenetic variation remains uncertain. Using exome sequencing from 77,184 adult individuals (38,618 multi-ancestral individuals from a type 2 diabetes case-control study and 38,566 participants from the UK Biobank, for whom genotype array data were also available), we apply clinical standard-of-care gene variant curation for eight monogenic metabolic conditions. Rare variants causing monogenic diabetes and dyslipidemias display effect sizes significantly larger than the top 1% of the corresponding polygenic scores. Nevertheless, penetrance estimates for monogenic variant carriers average 60% or lower for most conditions. We assess epidemiologic and genetic factors contributing to risk prediction in monogenic variant carriers, demonstrating that inclusion of polygenic variation significantly improves biomarker estimation for two monogenic dyslipidemias
