    The effect of extensive human presence at an early age on stress responses and reactivity of juvenile ostriches towards humans

A total of 416 ostrich chicks over two years were exposed to one of three treatments for three months after hatching; namely, Human Presence 1 (HP1, N = 144): extensive/prolonged human presence with physical contact (touch, stroking), gentle human voice, and visual stimuli; Human Presence 2 (HP2, N = 136): extensive/prolonged human presence without physical contact, but with gentle human voice and visual stimuli; and the Standard treatment (S, N = 136): human presence limited to routine feed and water supply as a control. At 7.5 months of age, the plasma heterophil/lymphocyte (H/L) ratio was measured before and 72 h after feather harvesting and feather clipping to determine acute stress responses, while chronic stress was measured by quantification of corticosterone (CORT) concentrations in the floss feathers of the birds. Birds’ behavioural response towards a familiar or an unfamiliar handler was evaluated at 12 months using docility and fear tests, and through behavioural observations conducted on random days between the ages of 8–13 months. Willingness to approach, and to allow touch interactions, aggressiveness, and exhibition of sexual display towards the handler, was recorded. No difference in the H/L ratios before and after feather harvesting and clipping was observed in HP1 birds, whereas H/L ratios showed a significant increase 72 h post feather harvesting and clipping in HP2 and S birds (p < 0.05). Birds from the S treatment exhibited a significantly (p < 0.05) higher feather CORT concentration compared with HP1 birds, while HP2 birds had intermediate responses. Birds’ reactivity towards humans and temperament as evaluated using behavioural observations, docility, and fear tests was not affected by treatment (p > 0.05). However, HP1 and HP2 birds were more inclined (p < 0.05) to approach a familiar rather than an unfamiliar handler during the behavioural observations, indicating an ability to distinguish between a familiar and an unfamiliar handler. Overall, the results indicate that early gentle human interactions with ostrich chicks can be beneficial in reducing physiological stress sensitivity later in life and facilitate the ability of ostriches to distinguish between familiar and unfamiliar handlers.https://www.mdpi.com/2076-2615/8/10/175Publisher's versio

    Guidelines for the use and interpretation of assays for monitoring autophagy (3rd edition)

    In 2008 we published the first set of guidelines for standardizing research in autophagy. Since then, research on this topic has continued to accelerate, and many new scientists have entered the field. Our knowledge base and relevant new technologies have also been expanding. Accordingly, it is important to update these guidelines for monitoring autophagy in different organisms. Various reviews have described the range of assays that have been used for this purpose. Nevertheless, there continues to be confusion regarding acceptable methods to measure autophagy, especially in multicellular eukaryotes. For example, a key point that needs to be emphasized is that there is a difference between measurements that monitor the numbers or volume of autophagic elements (e.g., autophagosomes or autolysosomes) at any stage of the autophagic process versus those that measure fl ux through the autophagy pathway (i.e., the complete process including the amount and rate of cargo sequestered and degraded). In particular, a block in macroautophagy that results in autophagosome accumulation must be differentiated from stimuli that increase autophagic activity, defi ned as increased autophagy induction coupled with increased delivery to, and degradation within, lysosomes (inmost higher eukaryotes and some protists such as Dictyostelium ) or the vacuole (in plants and fungi). In other words, it is especially important that investigators new to the fi eld understand that the appearance of more autophagosomes does not necessarily equate with more autophagy. In fact, in many cases, autophagosomes accumulate because of a block in trafficking to lysosomes without a concomitant change in autophagosome biogenesis, whereas an increase in autolysosomes may reflect a reduction in degradative activity. It is worth emphasizing here that lysosomal digestion is a stage of autophagy and evaluating its competence is a crucial part of the evaluation of autophagic flux, or complete autophagy. Here, we present a set of guidelines for the selection and interpretation of methods for use by investigators who aim to examine macroautophagy and related processes, as well as for reviewers who need to provide realistic and reasonable critiques of papers that are focused on these processes. These guidelines are not meant to be a formulaic set of rules, because the appropriate assays depend in part on the question being asked and the system being used. In addition, we emphasize that no individual assay is guaranteed to be the most appropriate one in every situation, and we strongly recommend the use of multiple assays to monitor autophagy. Along these lines, because of the potential for pleiotropic effects due to blocking autophagy through genetic manipulation it is imperative to delete or knock down more than one autophagy-related gene. In addition, some individual Atg proteins, or groups of proteins, are involved in other cellular pathways so not all Atg proteins can be used as a specific marker for an autophagic process. In these guidelines, we consider these various methods of assessing autophagy and what information can, or cannot, be obtained from them. Finally, by discussing the merits and limits of particular autophagy assays, we hope to encourage technical innovation in the field

    Thesis (MEdPsych (Educational Psychology)--University of Stellenbosch, 2009.ENGLISH ABSTRACT: Attention Deficit/Hyperactivity Disorder (AD/HD) is one of the most well-known behaviour disorders in South Africa. Limited studies regarding adolescents’ experience of their own AD/HD are available despite the extensive research on AD/HD. The purpose of this exploratory and descriptive qualitative study was to understand 7 adolescents' experience of their own AD/HD in a special school in order to identify supportive strategies. This study was approached from an interpretive and/or constructivist research paradigm. A collective case study research design was used. Data was collected by means of observation, personal documents as well as semi-structured interviews. The data was transcribed and analised according to the constant comparative method. According to the results it seems as if the adolescents’ experiences of their own AD/HD are unique. However, these unique experiences are influenced by their barriers to learning, the process of diagnosis, development, AD/HD medication and social context. The adolescents seek that others empower them to regulate their own AD/HD by: (1) trying to understand how it feels to live with AD/HD; (2) providing information regarding AD/HD; and (3) focusing on their talents and strengths. The practical implications of the results are individualized intervention, changing roles of educators and support professionals, whole school development, changing attitudes, as well as professional development. Further qualitative research is recommended to investigate adolescents’ experiences of their own ADHD

    Establishing genetic and environmental parameters for ostrich (Struthio camelus domesticus) growth and slaughter characteristics

    Thesis (PhD)--Stellenbosch University, 2013.ENGLISH ABSTRACT: The ostrich industry is a predominantly quantitative industry; focused mainly on the production of large numbers of slaughter birds for maximum meat and leather yield. Competing in the international market in the current economic environment necessitates a more qualitative approach. Productivity and product quality are aspects that need to be improved in order to stay competitive and economically viable. Genetic parameters for ostrich slaughter traits are lacking, however, and breeding programs are yet to be developed. Data on quantitative and qualitative production and slaughter traits from a commercial ostrich breeding flock was consequently analysed to establish the relative importance of genetic and non-genetic influences on these traits. Genetic and environmental (co)variances as well as estimates of heritability, genetic and phenotypic correlations were estimated for and among the various traits using standard software for multi-trait genetic analyses. Substantial variation, high and favourable genetic correlations as well as moderate to high heritability estimates were found among, and for distinguished body weight traits of growing ostriches. Heritability estimates of 0.14, 0.22, 0.33, 0.43 and 0.43 for 1-month, 4-month, 7-month, 10-month and 13-month-old ostrich weights were estimated in a five-trait animal model analysis. All carcass component weight traits, with the exception of the weight of the liver, showed significant genetic variation. No significant maternal permanent environmental variance was evident for these traits. Heritability estimates ranged from 0.21 (for subcutaneous fat weight) to 0.45 (for neck weight) in multi-trait analyses. The only potentially unfavourable correlation was a high genetic correlation between live weight and subcutaneous fat weight, as fat is considered as a waste product in the present system. The heritability estimates for individual muscle weights ranged from 0.14 to 0.43, while the genetic correlation between these weights and pre-slaughter live weight were all positive, ranging from 0.59 to 0.82. When meat quality traits were analysed it was evident that lightness (L*) and ultimate pH (pHu) showed significant genetic variation, with heritability estimates of 0.37 and 0.42, respectively. L* and pHu were negatively correlated (-0.65 ± 0.19). Since pH is an indicator of various meat quality parameters, it could be considered as an appropriate selection criterion for enhanced meat quality. With the exception of skin grading and crown length, all quantitative and qualitative skin traits showed significant genetic variation. Nodule traits were accordingly moderate to highly heritable. A negative, but favourable, correlation between weight and hair follicle score was ascertained, as hair follicles is a defect that should be selected against. This study demonstrated that sufficient genetic variation exists for most slaughter traits to allow sustained genetic progress for these traits, should it be desired as part of the overall selection objective. Combining some of the current economically important slaughter traits in a provisional selection index, it was clear that weight and crust skin size contributed most to monetary gain (approximately 54 and 38%, respectively). It was also demonstrated with this simple index that monetary gains in slaughter bird production should be easy to achieve at all levels of production performance and data recording.AFRIKAANSE OPSOMMING: Die volstruisbedryf is hoofsaaklik ‘n kwantitatiewe bedryf wat meerendeels fokus op die produksie van groot getalle slagvolstruise vir die produksie van vleis en leer. Siende dat die bedryf hoofsaaklik op uitvoere fokus, word aanvaar dat ‘n verandering in strategie na ‘n meer kwalitatiewe benadering nodig is, in ag geneem die huidige ekonomiese situasie en marktoestande. Produktiwiteit sowel as produkgehalte moet in ag geneem word vir die bedryf om lewensvatbaar te bly. Daar is egter ‘n gebrek aan genetiese parameters vir volstruisslageienskappe, terwyl doeltreffende teeltstelsels nog ontwikkel moet word. Data van kwantitatiewe en kwalitatiewe produksie- en slageienskappe is gevolglik van ‘n kommersiële volstruis teeltkudde verkry en ontleed om die relatiewe belang van genetiese en nie-genetiese effekte op die eienskappe te kwantifiseer. Genetiese- en omgewings (ko)variansies, asook beramings van oorerflikheid sowel as genetiese en fenotipiese korrelasies, is vervolgens vir en tussen die onderskeie eienskappe beraam deur van standaard sagteware vir veelvuldige-eienskap genetiese ontledings gebruik te maak. Aansienlike variasie, hoë en meestal gunstige korrelasies, sowel as matige tot hoë oorerflikhede, is tussen en vir die onderskeie ligaamsgewigte van groeiende volstruise gevind. Oorerflikheidsberamings van 0.14, 0.22, 0.33, 0.43 en 0.43 is vir 1-maand, 4-maande, 7-maande, 10-maande en 13-maande-oue volstruise in ‘n vyf-eienskap dieremodel ontleding gekry. Alle karkaskomponentgewigte, met die uitsondering van die gewig van die lewer, het betekenisvolle genetiese variasie getoon.     Coprophagy rapidly matures juvenile gut microbiota in a precocial bird

    Coprophagy is a behavior where animals consume feces, and has been observed across a wide range of species, including birds and mammals. The phenomenon is particularly prevalent in juveniles, but the reasons for this remain unclear. One hypothesis is that coprophagy enables offspring to acquire beneficial gut microbes that aid development. However, despite the potential importance of this behavior, studies investigating the effects in juveniles are rare. Here we experimentally test this idea by examining how ingestion of adult feces by ostrich chicks affects their gut microbiota development, growth, feeding behavior, pathogen abundance, and mortality. We conducted extensive longitudinal experiments for 8 weeks, repeated over 2 years. It involved 240 chicks, of which 128 were provided daily access to fresh fecal material from adults and 112 were simultaneously given a control treatment. Repeated measures, behavioral observations, and DNA metabarcoding of the microbial gut community, both prior to and over the course of the experiment, allowed us to evaluate multiple aspects of the behavior. The results show that coprophagy causes (a) marked shifts to the juvenile gut microbiota, including a major increase in diversity and rapid maturation of the microbial composition, (b) higher growth rates (fecal-supplemented chicks became 9.4% heavier at 8 weeks old), (c) changes to overall feeding behavior but no differences in feed intake, (d) lower abundance of a common gut pathogen (Clostridium colinum), and (e) lower mortality associated with gut disease. Together, our results suggest that the behavior of coprophagy in juveniles is highly beneficial and may have evolved to accelerate the development of gut microbiota

    Evolutionary trade-offs between heat and cold tolerance limit responses to fluctuating climates

    The evolutionary potential of species to cope with short-term temperature fluctuations during reproduction is critical to predicting responses to future climate change. Despite this, vertebrate research has focused on reproduction under high or low temperatures in relatively stable temperate climates. Here, we characterize the genetic basis of reproductive thermal tolerance to temperature fluctuations in the ostrich, which lives in variable environments in tropical and subtropical Africa. Both heat and cold tolerance were under selection and heritable, indicating the potential for evolutionary responses to mean temperature change. However, we found evidence for a negative, genetic correlation between heat and cold tolerance that should limit the potential for adaptation to fluctuating temperatures.     Direct PCR Offers a Fast and Reliable Alternative to Conventional DNA Isolation Methods for Gut Microbiomes

    The gut microbiome of animals is emerging as an important factor influencing ecological and evolutionary processes. A major bottleneck in obtaining microbiome data from large numbers of samples is the time-consuming laboratory procedures required, specifically the isolation of DNA and generation of amplicon libraries. Recently, direct PCR kits have been developed that circumvent conventional DNA extraction steps, thereby streamlining the laboratory process by reducing preparation time and costs. However, the reliability and efficacy of direct PCR for measuring host microbiomes have not yet been investigated other than in humans with 454 sequencing. Here, we conduct a comprehensive evaluation of the microbial communities obtained with direct PCR and the widely used Mo Bio PowerSoil DNA extraction kit in five distinct gut sample types (ileum, cecum, colon, feces, and cloaca) from 20 juvenile ostriches, using 16S rRNA Illumina MiSeq sequencing. We found that direct PCR was highly comparable over a range of measures to the DNA extraction method in cecal, colon, and fecal samples. However, the two methods significantly differed in samples with comparably low bacterial biomass: cloacal and especially ileal samples. We also sequenced 100 replicate sample pairs to evaluate repeatability during both extraction and PCR stages and found that both methods were highly consistent for cecal, colon, and fecal samples (rs > 0.7) but had low repeatability for cloacal (rs = 0.39) and ileal (rs = -0.24) samples. This study indicates that direct PCR provides a fast, cheap, and reliable alternative to conventional DNA extraction methods for retrieving 16S rRNA data, which can aid future gut microbiome studies. IMPORTANCE The microbial communities of animals can have large impacts on their hosts, and the number of studies using high-throughput sequencing to measure gut microbiomes is rapidly increasing. However, the library preparation procedure in microbiome research is both costly and time-consuming, especially for large numbers of samples. We investigated a cheaper and faster direct PCR method designed to bypass the DNA isolation steps during 16S rRNA library preparation and compared it with a standard DNA extraction method. We used both techniques on five different gut sample types collected from 20 juvenile ostriches and sequenced samples with Illumina MiSeq. The methods were highly comparable and highly repeatable in three sample types with high microbial biomass (cecum, colon, and feces), but larger differences and low repeatability were found in the microbiomes obtained from the ileum and cloaca. These results will help microbiome researchers assess library preparation procedures and plan their studies accordingly

    Experimental evidence that group size generates divergent benefits of cooperative breeding for male and female ostriches

    Cooperative breeding allows the costs of parental care to be shared, but as groups become larger, such benefits often decline as competition increases and group cohesion breaks down. The counteracting forces of cooperation and competition are predicted to select for an optimal group size, but variation in groups is ubiquitous across cooperative breeding animals. Here, we experimentally test if group sizes vary because of sex differences in the costs and benefits of cooperative breeding in captive ostriches, Struthio camelus, and compare this to the distribution of group sizes in the wild. We established 96 groups with different numbers of males (1 or 3) and females (1, 3, 4, or 6) and manipulated opportunities for cooperation over incubation. There was a clear optimal group size for males (one male with four or more females) that was explained by high costs of competition and negligible benefits of cooperation. Conversely, female reproductive success was maximised across a range of group sizes due to the benefits of cooperation with male and female group members. Reproductive success in intermediate sized groups was low for both males and females due to sexual conflict over the timing of mating and incubation.
