    Hydrothermal activity lowers trophic diversity in Antarctic sedimented hydrothermal vents

    Sedimented hydrothermal vents are those in which hydrothermal fluid vents through sediment and are among the least studied deep-sea ecosystems. We present a combination of microbial and biochemical data to assess trophodynamics between and within hydrothermally active and off-vent areas of the Bransfield Strait (1050–1647 m depth). Microbial composition, biomass and fatty acid signatures varied widely between and within vent and non-vent sites and provided evidence of diverse metabolic activity. Several species showed diverse feeding strategies and occupied different trophic positions in vent and non-vent areas and stable isotope values of consumers were generally not consistent with feeding structure morphology. Niche area and the diversity of microbial fatty acids reflected trends in species diversity and was lowest at the most hydrothermally active site. Faunal utilisation of chemosynthetic activity was relatively limited but was detected at both vent and non-vent sites as evidenced by carbon and sulphur isotopic signatures, suggesting that the hydrothermal activity can affect trophodynamics over a much wider area than previously thought

    Refinement of atomic models in high resolution EM reconstructions using Flex-EM and local assessment

    As the resolutions of Three Dimensional Electron Microscopic reconstructions of biological macromolecules are being improved, there is a need for better fitting and refinement methods at high resolutions and robust approaches for model assessment. Flex-EM/MODELLER has been used for flexible fitting of atomic models in intermediate-to-low resolution density maps of different biological systems. Here, we demonstrate the suitability of the method to successfully refine structures at higher resolutions (2.5–4.5 Å) using both simulated and experimental data, including a newly processed map of Apo-GroEL. A hierarchical refinement protocol was adopted where the rigid body definitions are relaxed and atom displacement steps are reduced progressively at successive stages of refinement. For the assessment of local fit, we used the SMOC (segment-based Manders’ overlap coefficient) score, while the model quality was checked using the Qmean score. Comparison of SMOC profiles at different stages of refinement helped in detecting regions that are poorly fitted. We also show how initial model errors can have significant impact on the goodness-of-fit. Finally, we discuss the implementation of Flex-EM in the CCP-EM software suite

    Electron Bio-Imaging Centre (eBIC): the UK national research facility for biological electron microscopy

    The recent resolution revolution in cryo-EM has led to a massive increase in demand for both time on high-end cryo-electron microscopes and access to cryo-electron microscopy expertise. In anticipation of this demand, eBIC was set up at Diamond Light Source in collaboration with Birkbeck College London and the University of Oxford, and funded by the Wellcome Trust, the UK Medical Research Council (MRC) and the Biotechnology and Biological Sciences Research Council (BBSRC) to provide access to high-end equipment through peer review. eBIC is currently in its start-up phase and began by offering time on a single FEI Titan Krios microscope equipped with the latest generation of direct electron detectors from two manufacturers. Here, the current status and modes of access for potential users of eBIC are outlined. In the first year of operation, 222 d of microscope time were delivered to external research groups, with 95 visits in total, of which 53 were from unique groups. The data collected have generated multiple high- to intermediate-resolution structures (2.8–8 Å), ten of which have been published. A second Krios microscope is now in operation, with two more due to come online in 2017. In the next phase of growth of eBIC, in addition to more microscope time, new data-collection strategies and sample-preparation techniques will be made available to external user groups. Finally, all raw data are archived, and a metadata catalogue and automated pipelines for data analysis are being developed

    Hydrodynamical Description of 200 A GeV/c S+Au Collisions: Hadron and Electromagnetic Spectra

    We study relativistic S+Au collisions at 200 A GeV/c using a hydrodynamical approach. We test various equations of state (EOSs), which are used to describe the strongly interacting matter at densities attainable in the CERN-SPS heavy ion experiments. For each EOS, suitable initial conditions can be determined to reproduce the experimental hadron spectra; this emphasizes the ambiguity between the initial conditions and the EOS in such an approach. Simultaneously, we calculate the resulting thermal photon and dielectron spectra, and compare with experiments. If one allows the excitation of resonance states with increasing temperature, the electro-magnetic signals from scenarios with and without phase transition are very similar and are not resolvable within the current experimental resolution. With regard to the CERES dilepton data, none of the EOSs considered, in conjunction with the standard leading order dilepton rates, succeed in reproducing the observed excess of dileptons below the rho peak. Our work, however, suggests that an improved measurement of the photon and dilepton spectra has the potential to strongly constrain the EOS.Comment: Uses REVTeX, 48 pages, 13 Postscript figure

    Hydrodynamical analysis of symmetric nucleus-nucleus collisions at CERN/SPS energies

    We present a coherent theoretical study of ultrarelativistic heavy-ion data obtained at the CERN/SPS by the NA35/NA49 Collaborations using 3+1-dimensional relativistic hydrodynamics. We find excellent agreement with the rapidity spectra of negative hadrons and protons and with the correlation measurements in two experiments: S+SS+S at 200 AGeVAGeV and Pb+PbPb+Pb at 160 AGeVAGeV (preliminary results). Within our model this implies that for Pb+PbPb+Pb (S+SS+S) a quark-gluon-plasma of initial volume 174 fm3fm^3 (24 fm3fm^3) with a lifetime 3.4 fm/cfm/c (1.5 fm/cfm/c) was formed. It is found that the Bose-Einstein correlation measurements do not determine the maximal effective radii of the hadron sources because of the large contributions from resonance decay at small momenta. Also within this study we present an NA49 acceptance corrected two-pion Bose-Einstein correlation function in the invariant variable, QinvQ_{inv}.Comment: 21 pages, 11 Postscript figures (1 File, 775654 Bytes, has to be requested for submission via e.mail from [email protected]

    Immune-Related Gene Expression in Two B-Complex Disparate Genetically Inbred Fayoumi Chicken Lines Following Eimeria maxima Infection

    To investigate the influence of genetic differences in the MHC on susceptibility to avian coccidiosis, M5.1 and M15.2 B-haplotype-disparate Fayoumi chickens were orally infected with live Eimeria maxima oocysts, and BW gain, fecal oocyst production, and expression of 14 immune-related genes were determined as parameters of protective immunity. Weight loss was reduced and fecal parasite numbers were lower in birds of the M5.1 line compared with M15.2 line birds. Intestinal intraepithelial lymphocytes from M5.1 chickens expressed greater levels of transcripts encoding interferon-γ (IFN-γ), interleukin-1β (IL-1β), IL-6, IL-8, IL-12, IL-15, IL-17A, inducible nitric oxide synthase, and lipopolysaccharide-induced tumor necrosis factor-α factor and lower levels of mRNA for IFN-α, IL-10, IL-17D, NK-lysin, and tumor necrosis factor superfamily 15 compared with the M15.2 line. In the spleen, E. maxima infection was associated with greater expression levels of IFN-γ, IL-15, and IL-8 and lower levels of IL-6, IL-17D, and IL-12 in M5.1 vs. M15.2 birds. These results suggest that genetic determinants within the chicken MHC influence resistance to E. maxima infection by controlling the local and systemic expression of immune-related cytokine and chemokine genes
