Novel cyclic di-GMP effectors of the YajQ protein family control bacterial virulence
Bis-(3 ',5 ') cyclic di-guanylate (cyclic di-GMP) is a key bacterial second messenger that is implicated in the regulation of many critical processes that include motility, biofilm formation and virulence. Cyclic di-GMP influences diverse functions through interaction with a range of effectors. Our knowledge of these effectors and their different regulatory actions is far from complete, however. Here we have used an affinity pull-down assay using cyclic di-GMP-coupled magnetic beads to identify cyclic di-GMP binding proteins in the plant pathogen Xanthomonas campestris pv. campestris (Xcc). This analysis identified XC_3703, a protein of the YajQ family, as a potential cyclic di-GMP receptor. Isothermal titration calorimetry showed that the purified XC_3703 protein bound cyclic di-GMP with a high affinity (K-d similar to 2 mu M). Mutation of XC_3703 led to reduced virulence of Xcc to plants and alteration in biofilm formation. Yeast two-hybrid and far-western analyses showed that XC_3703 was able to interact with XC_2801, a transcription factor of the LysR family. Mutation of XC_2801 and XC_3703 had partially overlapping effects on the transcriptome of Xcc, and both affected virulence. Electromobility shift assays showed that XC_3703 positively affected the binding of XC_2801 to the promoters of target virulence genes, an effect that was reversed by cyclic di-GMP. Genetic and functional analysis of YajQ family members from the human pathogens Pseudomonas aeruginosa and Stenotrophomonas maltophilia showed that they also specifically bound cyclic di-GMP and contributed to virulence in model systems. Entropy of three-dimensional asymptotically flat cosmological solutions
The thermodynamics of three-dimensional asymptotically flat cosmological
solutions that play the same role than the BTZ black holes in the anti-de
Sitter case is derived and explained from holographic properties of flat space.
It is shown to coincide with the flat-space limit of the thermodynamics of the
inner black hole horizon on the one hand and the semi-classical approximation
to the gravitational partition function associated to the entropy of the outer
horizon on the other. This leads to the insight that it is the Massieu function

The Hot and Energetic Universe: AGN feedback in galaxy clusters and groups
Mechanical feedback via Active Galactic Nuclei (AGN) jets in the centres of
galaxy groups and clusters is a crucial ingredient in current models of galaxy
formation and cluster evolution. Jet feedback is believed to regulate gas
cooling and thus star formation in the most massive galaxies, but a robust
physical understanding of this feedback mode is currently lacking. The large
collecting area, excellent spectral resolution and high spatial resolution of
Athena+ will provide the breakthrough diagnostic ability necessary to develop
this understanding, via: (1) the first kinematic measurements on relevant
spatial scales of the hot gas in galaxy, group and cluster haloes as it absorbs
the impact of AGN jets, and (2) vastly improved ability to map thermodynamic
conditions on scales well-matched to the jets, lobes and gas disturbances
produced by them. Athena+ will therefore determine for the first time how jet
energy is dissipated and distributed in group and cluster gas, and how a
feedback loop operates in group/cluster cores to regulate gas cooling and AGN
fuelling. Athena+ will also establish firmly the cumulative impact of powerful
radio galaxies on the evolution of baryons from the epoch of group/cluster
formation to the present day

Estimates of array and pool-construction variance for planning efficient DNA-pooling genome wide association studies
<p>Abstract</p> <p>Background</p> <p>Until recently, genome-wide association studies (GWAS) have been restricted to research groups with the budget necessary to genotype hundreds, if not thousands, of samples. Replacing individual genotyping with genotyping of DNA pools in Phase I of a GWAS has proven successful, and dramatically altered the financial feasibility of this approach. When conducting a pool-based GWAS, how well SNP allele frequency is estimated from a DNA pool will influence a study's power to detect associations. Here we address how to control the variance in allele frequency estimation when DNAs are pooled, and how to plan and conduct the most efficient well-powered pool-based GWAS.</p> <p>Methods</p> <p>By examining the variation in allele frequency estimation on SNP arrays between and within DNA pools we determine how array variance [var(e<sub>array</sub>)] and pool-construction variance [var(e<sub>construction</sub>)] contribute to the total variance of allele frequency estimation. This information is useful in deciding whether replicate arrays or replicate pools are most useful in reducing variance. Our analysis is based on 27 DNA pools ranging in size from 74 to 446 individual samples, genotyped on a collective total of 128 Illumina beadarrays: 24 1M-Single, 32 1M-Duo, and 72 660-Quad.</p> <p>Results</p> <p>For all three Illumina SNP array types our estimates of var(e<sub>array</sub>) were similar, between 3-4 Ă— 10<sup>-4 </sup>for normalized data. Var(e<sub>construction</sub>) accounted for between 20-40% of pooling variance across 27 pools in normalized data.</p> <p>Conclusions</p> <p>We conclude that relative to var(e<sub>array</sub>), var(e<sub>construction</sub>) is of less importance in reducing the variance in allele frequency estimation from DNA pools; however, our data suggests that on average it may be more important than previously thought. We have prepared a simple online tool, PoolingPlanner (available at <url>http://www.kchew.ca/PoolingPlanner/</url>), which calculates the effective sample size (ESS) of a DNA pool given a range of replicate array values. ESS can be used in a power calculator to perform pool-adjusted calculations. This allows one to quickly calculate the loss of power associated with a pooling experiment to make an informed decision on whether a pool-based GWAS is worth pursuing.</p
The stellar halo of the Galaxy
Stellar halos may hold some of the best preserved fossils of the formation
history of galaxies. They are a natural product of the merging processes that
probably take place during the assembly of a galaxy, and hence may well be the
most ubiquitous component of galaxies, independently of their Hubble type. This
review focuses on our current understanding of the spatial structure, the
kinematics and chemistry of halo stars in the Milky Way. In recent years, we
have experienced a change in paradigm thanks to the discovery of large amounts
of substructure, especially in the outer halo. I discuss the implications of
the currently available observational constraints and fold them into several
possible formation scenarios. Unraveling the formation of the Galactic halo
will be possible in the near future through a combination of large wide field
photometric and spectroscopic surveys, and especially in the era of Gaia.Comment: 46 pages, 16 figures. References updated and some minor changes.

Relating therapy for voices (the R2V study): study protocol for a pilot randomized controlled trial
Background
Evidence exists for the effectiveness of cognitive behaviour therapy for psychosis with moderate effect sizes, but the evidence for cognitive behaviour therapy specifically for distressing voices is less convincing. An alternative symptom-based approach may be warranted and a body of literature has explored distressing voices from an interpersonal perspective. This literature has informed the development of relating therapy and findings from a case series suggested that this intervention was acceptable to hearers and therapists.
Methods/Design
An external pilot randomized controlled trial (RCT) comparing outcomes for 15 patients receiving 16 hours (weekly sessions of one hour) of relating therapy and their usual treatment with 15 patients receiving only their usual treatment. Participants will be assessed using questionnaires at baseline, 16 weeks (post-intervention), and 36 weeks (follow-up).
Discussion
Expected outcomes will include a refined study protocol and an estimate of the effect size to inform the sample size of a definitive RCT. If evidence from a fully powered RCT suggests that relating therapy is effective, the therapy will extend the range of evidence-based psychological therapies available to people who hear distressing voices
