    A Flexible, Low-Cost Hydroponic Co-Cultivation System for Studying Arbuscular Mycorrhiza Symbiosis

    Arbuscular mycorrhiza (AM) is a widespread symbiosis between plant roots and fungi of the Glomeromycotina, which improves nutrient uptake by plants. The molecular mechanisms underlying development and function of the symbiosis are subject to increasing research activity. Since AM occurs in the soil, most studies targeting a molecular understanding of AM development and function, use solid substrates for co-cultivating plants and AM fungi. However, for some experiments very clean roots, highly controlled nutrient conditions or applications of defined concentrations of signaling molecules (such as hormones) or other small chemicals (such as synthetic inhibitors or signaling agonists) are needed. To this end, hydroponics has been widely used in research on mechanisms of plant nutrition and some hydroponic systems were developed for AM fungal spore amplification. Here, we present a hydroponics set-up, which can be successfully utilized for experimental root colonization assays. We established a "tip-wick" system based on pipette tips and rock wool wicks for co-cultivation of AM fungi with small model plants such as Lotus japonicus. A larger "Falcon-wick" system using Falcon tubes and rockwool wicks was developed for larger model plants such as rice. The hydroponic system can also be employed for growing L. japonicus hairy roots after transformation by Agrobacterium rhizogenes, thus circumventing the laborious cultivation on agar medium-containing Petri dishes during hairy root development. The tip-wick and Falcon-wick systems are easy to use and can be built with low cost, conventional and reusable lab plastic ware and a simple aquarium pump

    Quantification of Degradation of Chlorinated Hydrocarbons in Saturated Low Permeability Sediments Using Compound-Specific Isotope Analysis

    This field and modeling study aims to reveal if degradation of chlorinated hydrocarbons in low permeability sediments can be quantified using compound-specific isotope analysis (CSIA). For that purpose, the well-characterized Borden research site was selected, where an aquifer−aquitard system was artificially contaminated by a three component chlorinated solvent mixture (tetrachloroethene (PCE) 45 vol %, trichloroethene (TCE) 45 vol %, and chloroform (TCM) 10 vol %). Nearly 15 years after the contaminant release, several high-resolution concentration and CSIA profiles were determined for the chlorinated hydrocarbons that had diffused into the clayey aquitard. The CSIA profiles showed large shifts of carbon isotope ratios with depth (up to 24‰) suggesting that degradation occurs in the aquitard despite the small pore sizes. Simulated scenarios without or with uniform degradation failed to reproduce the isotope data, while a scenario with decreasing degradation with depth fit the data well. This suggests that nutrients had diffused into the aquitard favoring stronger degradation close to the aquifer−aquitard interface than with increasing depth. Moreover, the different simulation scenarios showed that CSIA profiles are more sensitive to different degradation conditions compared to concentration profiles highlighting the power of CSIA to constrain degradation activities in aquitards

    Differential regulation of the human versus the mouse apolipoprotein AV gene by PPARalpha Implications for the study of pharmaceutical modifiers of hypertriglyceridemia in mice

    Mice have been used widely to define the mechanism of action of fibric acid derivatives. The fibrates are pharmacological agonists of the peroxisome proliferator-activated receptor α (PPARα), whose activation in human subjects promotes potent reduction in plasma levels of triglycerides (TG) with concomitant increase in those of HDL-cholesterol. The impact of PPARα agonists on gene expression in humans and rodents is however distinct; such distinctions include differential regulation of key genes of lipid metabolism. We evaluated the question as to whether the human and murine genes encoding apolipoprotein apoAV, a regulator of plasma concentrations of TG-rich lipoproteins, might be differentially regulated in response to fibrates. Fenofibrate, a classic PPARα agonist, repressed expression of mouse Apoa5 in vivo in a mouse model transgenic for the human APOA5 gene; by contrast, expression of the human ortholog was up-regulated. Our findings are consistent with the presence of a functional PPAR-binding element in the promoter of the human APOA5 gene; this element is however degenerate and non-functional in the corresponding mouse Apoa5 sequence, as demonstrated by reporter assays and gel shift analyses. These data further highlights the distinct mechanisms which are implicated in the metabolism of TG-rich lipoproteins in mice as compared to man. They equally emphasize the importance of the choice of a mouse model for investigation of the impact of pharmaceutical modifiers on hypertriglyceridemia

    On Syzygies for Rings of Invariants of Abelian Groups

    It is well known that results on zero-sum sequences over a finitely generated abelian group can be translated to statements on generators of rings of invariants of the dual group. Here the direction of the transfer of information between zero-sum theory and invariant theory is reversed. First it is shown how a presentation by generators and relations of the ring of invariants of an abelian group acting linearly on a finite-dimensional vector space can be obtained from a presentation of the ring of invariants for the corresponding multiplicity free representation. This combined with a known degree bound for syzygies of rings of invariants yields bounds on the presentation of a block monoid associated to a finite sequence of elements in an abelian group. The results have an equivalent formulation in terms of binomial ideals, but here the language of monoid congruences and the notion of catenary degree is used

    FELIX: an algorithm for indexing multiple crystallites in X-ray free-electron laser snapshot diffraction images

    A novel algorithm for indexing multiple crystals in snapshot X-ray diffraction images, especially suited for serial crystallography data, is presented. The algorithm, FELIX, utilizes a generalized parametrization of the Rodrigues–Frank space, in which all crystal systems can be represented without singularities. The new algorithm is shown to be capable of indexing more than ten crystals per image in simulations of cubic, tetragonal and monoclinic crystal diffraction patterns. It is also used to index an experimental serial crystallography dataset from lysozyme microcrystals. The increased number of indexed crystals is shown to result in a better signal-to-noise ratio, and fewer images are needed to achieve the same data quality as when indexing one crystal per image. The relative orientations between the multiple crystals indexed in an image show a slight tendency of the lysozme microcrystals to adhere on (1‾10)(\overline {1}10) facets

    Polarimetric observations of OH masers in proto-planetary nebulae

    The 1612 and 1667 MHz OH maser lines have been measured in all four Stokes parameters in 47 proto-planetary nebula (PPN) candidates. Out of 42 objects detected, 40 and 34 are 1612 and 1667 MHz emitters, respectively. The spectral extent of the 1667 MHz line overshoots that of the 1612 MHz line in about 80% of the targets. 52% and 26% of the 1612 and 1667 MHz sources, respectively, show linear polarization in at least some features. Circular polarization is more frequent, occurring in 78% and 32% of sources of the respective OH lines. The percentage polarization is usually small (<15%) reaching up to 50-80% in a few sources. Features of linearly polarized emission are usually weak (0.5-4Jy) and narrow (0.3-0.5kms^{-1}). The strength of magnetic field inferred from likely Zeeman pairs in two sources of a few mG is consistent with values reported elsewhere for those classes of objects. An upper limit of the electron density in the envelope of OH17.7-2.0 derived from the difference in the position angle of polarization vectors for the two OH lines is about 1cm^{-3}. Distinct profiles of polarization position angle at 1612 and 1667 MHz are seen in about one third of the sources and strongly suggest that the envelopes are permeated with structured magnetic fields. The geometry of the magnetic field is implicated as an important cause of the depolarization found in some PPN candidates. For the subset of targets which show axisymmetric shells in the optical or radio images we found a dominance of magnetic field components which are orthogonal to the long axis of the nebulae. This finding supports the hypothesis that such bipolar lobes are shaped by the magnetic field.Comment: Accepted for publication in A&A; 11 pages, 7 figure

    Hydrodynamic analysis of a ducted, open centre tidal stream turbine using blade element momentum theory

    This paper analyses two different configurations of horizontal axis Tidal Stream Turbines (TST) using a Blade Element Momentum Theory (BEMT) model. Initially, a 'conventional' 3 bladed and bare turbine is assessed, comparing predictions of turbine power and thrust forces against experimental measurements and existing literature. Excellent agreement is seen, increasing confidence in both the implementation of the theory into the code and the applicability of the method to represent the turbine physical behaviour. The focus of the paper lies on the analysis of a ducted and open centre turbine, where the BEMT model is adapted to take into account the increased mass flow through a duct (or augmenter). This is based on an analytical framework, where empirical expressions are devised based on Computational Fluid Dynamics (CFD) studies to approximate the inlet efficiency, diffuser efficiency and base pressure. This is applied to a bi-directional ducted case, where calibration of certain duct parameters is performed through modelling the OpenHydro device and comparing results with blade resolved CFD studies. The results are validated with a comparison of this ducted BEMT model to a coupled CFD blade element model (RANS BEM). Both models align very closely for most Tip Speed Ratios, capturing the peak power at optimal conditions. Slight over predictions for thrust and power are seen at higher TSRs, where higher velocities are seen at localised elements around the hub. This is due to the model limitations in fully replicating the complex flow interactions in and around the hub and open centre. The presented approach has the benefit of significantly lower computational requirements, in the order of CPU-minutes, rather than CPU-days required for RANS BEM, allowing practicable engineering assessments of turbine performance and reliability

    Transient visual responses reset the phase of low-frequency oscillations in the skeletomotor periphery.

    We recorded muscle activity from an upper limb muscle while human subjects reached towards peripheral targets. We tested the hypothesis that the transient visual response sweeps not only through the central nervous system, but also through the peripheral nervous system. Like the transient visual response in the central nervous system, stimulus-locked muscle responses (\u3c 100 ms) were sensitive to stimulus contrast, and were temporally and spatially dissociable from voluntary orienting activity. Also, the arrival of visual responses reduced the variability of muscle activity by resetting the phase of ongoing low-frequency oscillations. This latter finding critically extends the emerging evidence that the feedforward visual sweep reduces neural variability via phase resetting. We conclude that, when sensory information is relevant to a particular effector, detailed information about the sensorimotor transformation, even from the earliest stages, is found in the peripheral nervous system
