From OCEL to DOCEL -- Datasets and Automated Transformation
Object-centric event data represent processes from the point of view of all
the involved object types. This perspective has gained interest in recent years
as it supports the analysis of processes that previously could not be
adequately captured, due to the lack of a clear case notion as well as an
increasing amount of output data that needs to be stored. Although publicly
available event logs are crucial artifacts for researchers to develop and
evaluate novel process mining techniques, the currently available
object-centric event logs have limitations in this regard. Specifically, they
mainly focus on control-flow and rarely contain objects with attributes that
change over time, even though this is not realistic, as the attribute values of
objects can be altered during their lifecycle. This paper addresses this gap by
providing two means of establishing object-centric datasets with dynamically
evolving attributes. First, we provide event log generators, which allow
researchers to generate customized, artificial logs with dynamic attributes in
the recently proposed DOCEL format. Second, we propose and evaluate an
algorithm to convert OCEL logs into DOCEL logs, which involves the detection of
event attributes that capture evolving object information and the creation of
dynamic attributes from these. Through these contributions, this paper supports
the advancement of object-centric process analysis by providing researchers
with new means to obtain relevant data to use during the development of new
techniques
Large Process Models: Business Process Management in the Age of Generative AI
The continued success of Large Language Models (LLMs) and other generative
artificial intelligence approaches highlights the advantages that large
information corpora can have over rigidly defined symbolic models, but also
serves as a proof-point of the challenges that purely statistics-based
approaches have in terms of safety and trustworthiness. As a framework for
contextualizing the potential, as well as the limitations of LLMs and other
foundation model-based technologies, we propose the concept of a Large Process
Model (LPM) that combines the correlation power of LLMs with the analytical
precision and reliability of knowledge-based systems and automated reasoning
approaches. LPMs are envisioned to directly utilize the wealth of process
management experience that experts have accumulated, as well as process
performance data of organizations with diverse characteristics, e.g., regarding
size, region, or industry. In this vision, the proposed LPM would allow
organizations to receive context-specific (tailored) process and other business
models, analytical deep-dives, and improvement recommendations. As such, they
would allow to substantially decrease the time and effort required for business
transformation, while also allowing for deeper, more impactful, and more
actionable insights than previously possible. We argue that implementing an LPM
is feasible, but also highlight limitations and research challenges that need
to be solved to implement particular aspects of the LPM vision
Tumor-Derived Extracellular Vesicles Impair CD171-Specific CD4+ CAR T Cell Efficacy
Chimeric antigen receptor (CAR) T cell efficacy against solid tumors is currently limited by several immune escape mechanisms, which may include tumor-derived extracellular vesicles. Advanced neuroblastoma is an aggressive childhood tumor without curative treatment options for most relapsed patients today. We here evaluated the role of tumor-derived extracellular vesicles on the efficacy of CAR T cells targeting the neuroblastoma-specific antigen, CD171. For this purpose, CAR T cell activation, cytokine production, exhaustion, and tumor cell-directed cytotoxicity upon co-culture was evaluated. Tumor-derived extracellular vesicles isolated from SH-SY5Y neuroblastoma cells neither affected CAR T cell activation nor expression of inhibitory markers. Importantly, exposure of CD4+ CD171-specific CAR T cells to tumor-derived extracellular vesicles significantly impaired tumor cytotoxicity of CAR T cells. This effect was independent of neurotrophic receptor tyrosine kinases 1 or 2 (NTRK1, NTRK2) expression, which is known to impact immune responses against neuroblastoma. Our results demonstrate for the first time the impact of tumor-derived extracellular vesicles and non-cell-mediated tumor-suppressive effects on CD4+ CAR T cell efficacy in a preclinical setting. We conclude that these factors should be considered for any CAR T cell-based therapy to make CAR T cell therapy successful against solid tumors
Precipitation with polyethylene glycol followed by washing and pelleting by ultracentrifugation enriches extracellular vesicles from tissue culture supernatants in small and large scales
Extracellular vesicles (EVs) provide a complex means of intercellular signalling between cells at local and distant sites, both within and between different organs. According to their cell-type specific signatures, EVs can function as a novel class of biomarkers for a variety of diseases, and can be used as drug-delivery vehicles. Furthermore, EVs from certain cell types exert beneficial effects in regenerative medicine and for immune modulation. Several techniques are available to harvest EVs from various body fluids or cell culture supernatants. Classically, differential centrifugation, density gradient centrifugation, size-exclusion chromatography and immunocapturing-based methods are used to harvest EVs from EV-containing liquids. Owing to limitations in the scalability of any of these methods, we designed and optimised a polyethylene glycol (PEG)based precipitation method to enrich EVs from cell culture supernatants. We demonstrate the reproducibility and scalability of this method and compared its efficacy with more classical EV-harvesting methods. We show that washing of the PEG pellet and the re-precipitation by ultracentrifugation remove a huge proportion of PEG co-precipitated molecules such as bovine serum albumine (BSA). However, supported by the results of the size exclusion chromatography, which revealed a higher purity in terms of particles per milligram protein of the obtained EV samples, PEG-prepared EV samples most likely still contain a certain percentage of other non-EV associated molecules. Since PEG-enriched EVs revealed the same therapeutic activity in an ischemic stroke model than corresponding cells, it is unlikely that such co-purified molecules negatively affect the functional properties of obtained EV samples. In summary, maybe not being the purification method of choice if molecular profiling of pure EV samples is intended, the optimised PEG protocol is a scalable and reproducible method, which can easily be adopted by laboratories equipped with an ultracentrifuge to enrich for functional active EVs

The FLUXNET2015 dataset and the ONEFlux processing pipeline for eddy covariance data
The FLUXNET2015 dataset provides ecosystem-scale data on CO2, water, and energy exchange between the biosphere and the atmosphere, and other meteorological and biological measurements, from 212 sites around the globe (over 1500 site-years, up to and including year 2014). These sites, independently managed and operated, voluntarily contributed their data to create global datasets. Data were quality controlled and processed using uniform methods, to improve consistency and intercomparability across sites. The dataset is already being used in a number of applications, including ecophysiology studies, remote sensing studies, and development of ecosystem and Earth system models. FLUXNET2015 includes derived-data products, such as gap-filled time series, ecosystem respiration and photosynthetic uptake estimates, estimation of uncertainties, and metadata about the measurements, presented for the first time in this paper. In addition, 206 of these sites are for the first time distributed under a Creative Commons (CC-BY 4.0) license. This paper details this enhanced dataset and the processing methods, now made available as open-source codes, making the dataset more accessible, transparent, and reproducible.Peer reviewe

HLA-E Polymorphism Determines Susceptibility to BK Virus Nephropathy after Living-Donor Kidney Transplant
Human leukocyte antigen (HLA)-E is important for the regulation of anti-viral immunity. BK polyomavirus (BKPyV) reactivation after kidney transplant is a serious complication that can result in BKPyV-associated nephropathy (PyVAN) and subsequent allograft loss. To elucidate whether HLA-E polymorphisms influence BKPyV replication and nephropathy, we determined the HLA-E genotype of 278 living donor and recipient pairs. A total of 44 recipients suffered from BKPyV replication, and 11 of these developed PyVAN. Homozygosity of the recipients for the HLA-E*01:01 genotype was associated with the protection against PyVAN after transplant (p = 0.025, OR 0.09, CI [95%] 0.83–4.89). Considering the time course of the occurrence of nephropathy, recipients with PyVAN were more likely to carry the HLA-E*01:03 allelic variant than those without PyVAN (Kaplan–Meier analysis p = 0.03; OR = 4.25; CI (95%) 1.11–16.23). Our findings suggest that a predisposition based on a defined HLA-E genotype is associated with an increased susceptibility to develop PyVAN. Thus, assessing HLA-E polymorphisms may enable physicians to identify patients being at an increased risk of this viral complication
Retrieval and validation of forest background reflectivity from daily MODIS bidirectional reflectance distribution function (BRDF) data across European forests.
Information about forest background reflectance is needed for accurate biophysical parameter retrieval from forest canopies (overstory) with remote sensing. Separating under- and overstory signals would enable more accurate modeling of forest carbon and energy fluxes. We retrieved values of the normalized difference vegetation index (NDVI) of the forest understory with the multi-angular Moderate Resolution Imaging Spectroradiometer (MODIS) bidirectional reflectance distribution function (BRDF)/albedo data (gridded 500 m daily Collection 6 product), using a method originally developed for boreal forests. The forest floor background reflectance estimates from the MODIS data were compared with in situ understory reflectance measurements carried out at an extensive set of forest ecosystem experimental sites across Europe. The reflectance estimates from MODIS data were, hence, tested across diverse forest conditions and phenological phases during the growing season to examine their applicability for ecosystems other than boreal forests. Here we report that the method can deliver good retrievals, especially over different forest types with open canopies (low foliage cover). The performance of the method was found to be limited over forests with closed canopies (high foliage cover), where the signal from understory becomes too attenuated. The spatial heterogeneity of individual field sites and the limitations and documented quality of the MODIS BRDF product are shown to be important for the correct assessment and validation of the retrievals obtained with remote sensin
