Regional Differences in Presence of Shiga toxin-producing Escherichia coli Virulence-Associated Genes in the Environment in the North West and East Anglian regions of England
Shiga toxin-producing Escherichia coli is carried in the intestine of ruminant animals, and outbreaks have occurred after contact with ruminant animals or their environment. The presence of STEC virulence genes in the environment was investigated along recreational walking paths in the North West and East Anglia regions of England. In all, 720 boot sock samples from walkers’ shoes were collected between April 2013 and July 2014. Multiplex PCR was used to detect E. coli based on the amplification of the uidA gene and investigate STEC-associated virulence genes eaeA, stx1 and stx2. The eaeA virulence gene was detected in 45·5% of the samples, where stx1 and/or stx2 was detected in 12·4% of samples. There was a difference between the two regions sampled, with the North West exhibiting a higher proportion of positive boot socks for stx compared to East Anglia. In univariate analysis, ground conditions, river flow and temperature were associated with positive boot socks. The detection of stx genes in the soil samples suggests that STEC is present in the English countryside and individuals may be at risk for infection after outdoor activities even if there is no direct contact with animals. Significance and Impact of the Study: Several outbreaks within the UK have highlighted the danger of contracting Shiga toxin-producing Escherichia coli from contact with areas recently vacated by livestock. This is more likely to occur for STEC infections compared to other zoonotic bacteria given the low infectious dose required. While studies have determined the prevalence of STEC within farms and petting zoos, determining the risk to individuals enjoying recreational outdoor activities that occur near where livestock may be present is less researched. Estimating the incidence of acute infectious intestinal disease in the community in the UK:A retrospective telephone survey
Objectives: To estimate the burden of intestinal infectious disease (IID) in the UK and determine whether disease burden estimations using a retrospective study design differ from those using a prospective study design. Design/Setting: A retrospective telephone survey undertaken in each of the four countries comprising the United Kingdom. Participants were randomly asked about illness either in the past 7 or 28 days. Participants: 14,813 individuals for all of whom we had a legible recording of their agreement to participate Outcomes: Self-reported IID, defined as loose stools or clinically significant vomiting lasting less than two weeks, in the absence of a known non-infectious cause. Results: The rate of self-reported IID varied substantially depending on whether asked for illness in the previous 7 or 28 days. After standardising for age and sex, and adjusting for the number of interviews completed each month and the relative size of each UK country, the estimated rate of IID in the 7-day recall group was 1,530 cases per 1,000 person-years (95% CI: 1135 – 2113), while in the 28-day recall group it was 533 cases per 1,000 person-years (95% CI: 377 – 778). There was no significant variation in rates between the four countries. Rates in this study were also higher than in a related prospective study undertaken at the same time. Conclusions: The estimated burden of disease from IID varied dramatically depending on study design. Retrospective studies of IID give higher estimates of disease burden than prospective studies. Of retrospective studies longer recall periods give lower estimated rates than studies with short recall periods. Caution needs to be exercised when comparing studies of self-reported IID as small changes in study design or case definition can markedly affect estimated rates
Successful Outcomes with Oral Fluoroquinolones Combined with Rifampicin in the Treatment of Mycobacterium ulcerans: An Observational Cohort Study
Buruli ulcer is a necrotizing infection of skin and subcutaneous tissue caused by Mycobacterium ulcerans and is the third most common mycobacterial disease worldwide (after tuberculosis and leprosy). In recent years its treatment has radically changed, evolving from a predominantly surgically to a predominantly medically treated disease. The World Health Organization now recommends combined streptomycin and rifampicin antibiotic treatment as first-line therapy for Mycobacterium ulcerans infections. However, alternatives are needed where recommended antibiotics are not tolerated or accepted by patients, contraindicated, or not accessible nor affordable. This study describes the use of antibiotics, including oral fluoroquinolones, in the treatment of Mycobacterium ulcerans in south-eastern Australia. It demonstrates that antibiotics combined with surgery are highly effective in the treatment of Mycobacterium ulcerans. In addition, oral fluoroquinolone-containing antibiotic combinations are shown to be as effective and well tolerated as other recommended antibiotic combinations. Fluoroquinolone antibiotics therefore offer the potential to provide an alternative oral antibiotic to be combined with rifampicin for Mycobacterium ulcerans treatment, allowing more accessible and acceptable, less toxic, and less expensive treatment regimens to be available, especially in resource-limited settings where the disease burden is greatest
Swift X-Ray Observations of Classical Novae. II. The Super Soft Source sample
The Swift GRB satellite is an excellent facility for studying novae. Its
rapid response time and sensitive X-ray detector provides an unparalleled
opportunity to investigate the previously poorly sampled evolution of novae in
the X-ray regime. This paper presents Swift observations of 52
Galactic/Magellanic Cloud novae. We included the XRT (0.3-10 keV) X-ray
instrument count rates and the UVOT (1700-8000 Angstroms) filter photometry.
Also included in the analysis are the publicly available pointed observations
of 10 additional novae the X-ray archives. This is the largest X-ray sample of
Galactic/Magellanic Cloud novae yet assembled and consists of 26 novae with
super soft X-ray emission, 19 from Swift observations. The data set shows that
the faster novae have an early hard X-ray phase that is usually missing in
slower novae. The Super Soft X-ray phase occurs earlier and does not last as
long in fast novae compared to slower novae. All the Swift novae with
sufficient observations show that novae are highly variable with rapid
variability and different periodicities. In the majority of cases, nuclear
burning ceases less than 3 years after the outburst begins. Previous
relationships, such as the nuclear burning duration vs. t_2 or the expansion
velocity of the eject and nuclear burning duration vs. the orbital period, are
shown to be poorly correlated with the full sample indicating that additional
factors beyond the white dwarf mass and binary separation play important roles
in the evolution of a nova outburst. Finally, we confirm two optical phenomena
that are correlated with strong, soft X-ray emission which can be used to

The ESCAPE project : Energy-efficient Scalable Algorithms for Weather Prediction at Exascale
In the simulation of complex multi-scale flows arising in weather and climate modelling, one of the biggest challenges is to satisfy strict service requirements in terms of time to solution and to satisfy budgetary constraints in terms of energy to solution, without compromising the accuracy and stability of the application. These simulations require algorithms that minimise the energy footprint along with the time required to produce a solution, maintain the physically required level of accuracy, are numerically stable, and are resilient in case of hardware failure.
The European Centre for Medium-Range Weather Forecasts (ECMWF) led the ESCAPE (Energy-efficient Scalable Algorithms for Weather Prediction at Exascale) project, funded by Horizon 2020 (H2020) under the FET-HPC (Future and Emerging Technologies in High Performance Computing) initiative. The goal of ESCAPE was to develop a sustainable strategy to evolve weather and climate prediction models to next-generation computing technologies. The project partners incorporate the expertise of leading European regional forecasting consortia, university research, experienced high-performance computing centres, and hardware vendors.
This paper presents an overview of the ESCAPE strategy: (i) identify domain-specific key algorithmic motifs in weather prediction and climate models (which we term Weather & Climate Dwarfs), (ii) categorise them in terms of computational and communication patterns while (iii) adapting them to different hardware architectures with alternative programming models, (iv) analyse the challenges in optimising, and (v) find alternative algorithms for the same scheme. The participating weather prediction models are the following: IFS (Integrated Forecasting System); ALARO, a combination of AROME (Application de la Recherche a l'Operationnel a Meso-Echelle) and ALADIN (Aire Limitee Adaptation Dynamique Developpement International); and COSMO-EULAG, a combination of COSMO (Consortium for Small-scale Modeling) and EULAG (Eulerian and semi-Lagrangian fluid solver). For many of the weather and climate dwarfs ESCAPE provides prototype implementations on different hardware architectures (mainly Intel Skylake CPUs, NVIDIA GPUs, Intel Xeon Phi, Optalysys optical processor) with different programming models. The spectral transform dwarf represents a detailed example of the co-design cycle of an ESCAPE dwarf.
The dwarf concept has proven to be extremely useful for the rapid prototyping of alternative algorithms and their interaction with hardware; e.g. the use of a domain-specific language (DSL). Manual adaptations have led to substantial accelerations of key algorithms in numerical weather prediction (NWP) but are not a general recipe for the performance portability of complex NWP models. Existing DSLs are found to require further evolution but are promising tools for achieving the latter. Measurements of energy and time to solution suggest that a future focus needs to be on exploiting the simultaneous use of all available resources in hybrid CPU-GPU arrangements
Real-Time Detection and Filtering of Radio Frequency Interference On-board a Spaceborne Microwave Radiometer: The CubeRRT Mission
The Cubesat Radiometer Radio frequency interference Technology validation mission (CubeRRT) was developed to demonstrate real-time on-board detection and filtering of radio frequency interference (RFI) for wide bandwidth microwave radiometers. CubeRRT’s key technology is its radiometer digital backend (RDB) that is capable of measuring an instantaneous bandwidth of 1 GHz and of filtering the input signal into an estimated total power with and without RFI contributions. CubeRRT’s on-board RFI processing capability dramatically reduces the volume of data that must be downlinked to the ground and eliminates the need for ground-based RFI processing. RFI detection is performed by resolving the input bandwidth into 128 frequency sub-channels, with the kurtosis of each sub-channel and the variations in power across frequency used to detect non-thermal contributions. RFI filtering is performed by removing corrupted frequency sub-channels prior to the computation of the total channel power. The 1 GHz bandwidth input signals processed by the RDB are obtained from the payload’s antenna (ANT) and radiometer front end (RFE) subsystems that are capable of tuning across RF center frequencies from 6 to 40 GHz. The CubeRRT payload was installed into a 6U spacecraft bus provided by Blue Canyon Technologies that provides spacecraft power, communications, data management, and navigation functions.
The design, development, integration and test, and on-orbit operations of CubeRRT are described in this paper. The spacecraft was delivered on March 22nd, 2018 for launch to the International Space Station (ISS) on May 21st, 2018. Since its deployment from the ISS on July 13th, 2018, the CubeRRT RDB has completed more than 5000 hours of operation successfully, validating its robustness as an RFI processor. Although CubeRRT’s RFE subsystem ceased operating on September 8th, 2018, causing the RDB input thereafter to consist only of internally generated noise, CubeRRT’s key RDB technology continues to operate without issue and has demonstrated its capabilities as a valuable subsystem for future radiometry missions
Understanding space weather to shield society: A global road map for 2015-2025 commissioned by COSPAR and ILWS
There is a growing appreciation that the environmental conditions that we
call space weather impact the technological infrastructure that powers the
coupled economies around the world. With that comes the need to better shield
society against space weather by improving forecasts, environmental
specifications, and infrastructure design. [...] advanced understanding of
space weather requires a coordinated international approach to effectively
provide awareness of the processes within the Sun-Earth system through
observation-driven models. This roadmap prioritizes the scientific focus areas
and research infrastructure that are needed to significantly advance our
understanding of space weather of all intensities and of its implications for
society. Advancement of the existing system observatory through the addition of
small to moderate state-of-the-art capabilities designed to fill observational
gaps will enable significant advances. Such a strategy requires urgent action:
key instrumentation needs to be sustained, and action needs to be taken before
core capabilities are lost in the aging ensemble. We recommend advances through
priority focus (1) on observation-based modeling throughout the Sun-Earth
system, (2) on forecasts more than 12 hrs ahead of the magnetic structure of
incoming coronal mass ejections, (3) on understanding the geospace response to
variable solar-wind stresses that lead to intense geomagnetically-induced
currents and ionospheric and radiation storms, and (4) on developing a
comprehensive specification of space climate, including the characterization of
extreme space storms to guide resilient and robust engineering of technological
infrastructures. The roadmap clusters its implementation recommendations by
formulating three action pathways, and outlines needed instrumentation and

Measurement of high-p_T Single Electrons from Heavy-Flavor Decays in p+p Collisions at sqrt(s) = 200 GeV
The momentum distribution of electrons from decays of heavy flavor (charm and
beauty) for midrapidity |y| < 0.35 in p+p collisions at sqrt(s) = 200 GeV has
been measured by the PHENIX experiment at the Relativistic Heavy Ion Collider
(RHIC) over the transverse momentum range 0.3 < p_T < 9 GeV/c. Two independent
methods have been used to determine the heavy flavor yields, and the results
are in good agreement with each other. A fixed-order-plus-next-to-leading-log
pQCD calculation agrees with the data within the theoretical and experimental
uncertainties, with the data/theory ratio of 1.72 +/- 0.02^stat +/- 0.19^sys
for 0.3 < p_T < 9 GeV/c. The total charm production cross section at this
energy has also been deduced to be sigma_(c c^bar) = 567 +/- 57^stat +/-
