Optimal combination of signals from co-located gravitational wave interferometers for use in searches for a stochastic background
This article derives an optimal (i.e., unbiased, minimum variance) estimator
for the pseudo-detector strain for a pair of co-located gravitational wave
interferometers (such as the pair of LIGO interferometers at its Hanford
Observatory), allowing for possible instrumental correlations between the two
detectors. The technique is robust and does not involve any assumptions or
approximations regarding the relative strength of gravitational wave signals in
the detector pair with respect to other sources of correlated instrumental or
environmental noise. An expression is given for the effective power spectral
density of the combined noise in the pseudo-detector. This can then be
introduced into the standard optimal Wiener filter used to cross-correlate
detector data streams in order to obtain an optimal estimate of the stochastic
gravitational wave background. In addition, a dual to the optimal estimate of
strain is derived. This dual is constructed to contain no gravitational wave
signature and can thus be used as on "off-source" measurement to test

Defining the cognitive phenotype of autism
Although much progress has been made in determining the cognitive profile of strengths and weaknesses that characterise individuals with autism spectrum disorders (ASDs), there remain a number of outstanding questions. These include how universal strengths and deficits are; whether cognitive subgroups exist; and how cognition is associated with core autistic behaviours, as well as associated psychopathology. Several methodological factors have contributed to these limitations in our knowledge, including: small sample sizes, a focus on single domains of cognition, and an absence of comprehensive behavioural phenotypic information. To attempt to overcome some of these limitations, we assessed a wide range of cognitive domains in a large sample (N = 100) of 14- to 16-year-old adolescents with ASDs who had been rigorously behaviourally characterised. In this review, we will use examples of some initial findings in the domains of perceptual processing, emotion processing and memory, both to outline different approaches we have taken to data analysis and to highlight the considerable challenges to better defining the cognitive phenotype(s) of ASDs. Enhanced knowledge of the cognitive phenotype may contribute to our understanding of the complex links between genes, brain and behaviour, as well as inform approaches to remediation
Large-density field theory, viscosity, and "" singularities from string duals
We analyze systems where an effective large-N expansion arises naturally in
gauge theories without a large number of colors: a sufficiently large charge
density alone can produce a perturbative string ('tHooft) expansion. One
example is simply the well-known NS5/F1 system dual to , here viewed as a 5+1 dimensional theory at finite density. This model is
completely stable, and we find that the existing string-theoretic solution of
this model yields two interesting results. First, it indicates that the shear
viscosity is not corrected by effects in this system. For flow
perpendicular to the F1 strings the viscosity to entropy ratio take the usual
value , but for flow parallel to the F1's it vanishes as at low
temperature. Secondly, it encodes singularities in correlation functions coming
from low-frequency modes at a finite value of the momentum along the
directions. This may provide a strong coupling analogue of finite density
condensed matter systems for which fermionic constituents of larger operators
contribute so-called "" singularities. In the NS5/F1 example, stretched
strings on the gravity side play the role of these composite operators. We
explore the analogue for our system of the Luttinger relation between charge
density and the volume bounded by these singular surfaces. This model provides
a clean example where the string-theoretic UV completion of the gravity dual to
a finite density field theory plays a significant and calculable role.Comment: 28 pages. v2: added reference
Generic multiloop methods and application to N=4 super-Yang-Mills
We review some recent additions to the tool-chest of techniques for finding
compact integrand representations of multiloop gauge-theory amplitudes -
including non-planar contributions - applicable for N=4 super-Yang-Mills in
four and higher dimensions, as well as for theories with less supersymmetry. We
discuss a general organization of amplitudes in terms of purely cubic graphs,
review the method of maximal cuts, as well as some special D-dimensional
recursive cuts, and conclude by describing the efficient organization of
amplitudes resulting from the conjectured duality between color and kinematic

Retroviral DNA Integration: ASLV, HIV, and MLV Show Distinct Target Site Preferences
The completion of the human genome sequence has made possible genome-wide studies of retroviral DNA integration. Here we report an analysis of 3,127 integration site sequences from human cells. We compared retroviral vectors derived from human immunodeficiency virus (HIV), avian sarcoma-leukosis virus (ASLV), and murine leukemia virus (MLV). Effects of gene activity on integration targeting were assessed by transcriptional profiling of infected cells. Integration by HIV vectors, analyzed in two primary cell types and several cell lines, strongly favored active genes. An analysis of the effects of tissue-specific transcription showed that it resulted in tissue-specific integration targeting by HIV, though the effect was quantitatively modest. Chromosomal regions rich in expressed genes were favored for HIV integration, but these regions were found to be interleaved with unfavorable regions at CpG islands. MLV vectors showed a strong bias in favor of integration near transcription start sites, as reported previously. ASLV vectors showed only a weak preference for active genes and no preference for transcription start regions. Thus, each of the three retroviruses studied showed unique integration site preferences, suggesting that virus-specific binding of integration complexes to chromatin features likely guides site selection
An entire exon 3 germ-line rearrangement in the BRCA2 gene: pathogenic relevance of exon 3 deletion in breast cancer predisposition
<p>Abstract</p> <p>Background</p> <p>Germ-line mutations in the <it>BRCA1 </it>and <it>BRCA2 </it>genes are major contributors to hereditary breast/ovarian cancer. Large rearrangements are less frequent in the <it>BRCA2 </it>gene than in <it>BRCA1</it>. We report, here, the first total deletion of exon 3 in the <it>BRCA2 </it>gene that was detected during screening of 2058 index cases from breast/ovarian cancer families for <it>BRCA2 </it>large rearrangements. Deletion of exon 3, which is in phase, does not alter the reading frame. Low levels of alternative transcripts lacking exon 3 (Δ3 delta3 transcript) have been reported in normal tissues, which raises the question whether deletion of exon 3 is pathogenic.</p> <p>Methods</p> <p>Large <it>BRCA2 </it>rearrangements were analysed by QMPSF (Quantitative Multiplex PCR of Short Fluorescent Fragments) or MLPA (Multiplex Ligation-Dependent Probe Amplification). The exon 3 deletion was characterized with a "zoom-in" dedicated CGH array to the <it>BRCA2 </it>gene and sequencing. To determine the effect of exon 3 deletion and assess its pathogenic effect, three methods of transcript quantification were used: fragment analysis of FAM-labelled PCR products, specific allelic expression using an intron 2 polymorphism and competitive quantitative RT-PCR.</p> <p>Results</p> <p>Large rearrangements of <it>BRCA2 </it>were detected in six index cases out of 2058 tested (3% of all deleterious <it>BRCA2 </it>mutations). This study reports the first large rearrangement of the <it>BRCA2 </it>gene that includes all of exon 3 and leads to an <it>in frame </it>deletion of exon 3 at the transcriptional level. Thirty five variants in exon 3 and junction regions of <it>BRCA2 </it>are also reported, that contribute to the interpretation of the pathogenicity of the deletion. The quantitative approaches showed that there are three classes of delta3 <it>BRCA2 </it>transcripts (low, moderate and exclusive). Exclusive expression of the delta3 transcript by the mutant allele and segregation data provide evidence for a causal effect of the exon 3 deletion.</p> <p>Conclusion</p> <p>This paper highlights that large rearrangements and total deletion of exon 3 in the <it>BRCA2 </it>gene could contribute to hereditary breast and/or ovarian cancer. In addition, our findings suggest that, to interpret the pathogenic effect of any variants of exon 3, both accurate transcript quantification and co-segregation analysis are required.</p
Single hadron response measurement and calorimeter jet energy scale uncertainty with the ATLAS detector at the LHC
The uncertainty on the calorimeter energy response to jets of particles is
derived for the ATLAS experiment at the Large Hadron Collider (LHC). First, the
calorimeter response to single isolated charged hadrons is measured and
compared to the Monte Carlo simulation using proton-proton collisions at
centre-of-mass energies of sqrt(s) = 900 GeV and 7 TeV collected during 2009
and 2010. Then, using the decay of K_s and Lambda particles, the calorimeter
response to specific types of particles (positively and negatively charged
pions, protons, and anti-protons) is measured and compared to the Monte Carlo
predictions. Finally, the jet energy scale uncertainty is determined by
propagating the response uncertainty for single charged and neutral particles
to jets. The response uncertainty is 2-5% for central isolated hadrons and 1-3%

Measurement of the production cross section for W-bosons in association with jets in pp collisions at s=7 TeV with the ATLAS detector
This Letter reports on a first measurement of the inclusive W + jets cross section in proton-proton collisions at a centre-of-mass energy of 7 TeV at the LHC, with the ATLAS detector. Cross sections, in both the electron and muon decay modes of the W-boson, are presented as a function of jet multiplicity and of the transverse momentum of the leading and next-to-leading jets in the event. Measurements are also presented of the ratio of cross sections sigma (W + >= n)/sigma(W + >= n - 1) for inclusive jet multiplicities n = 1-4. The results, based on an integrated luminosity of 1.3 pb(-1), have been corrected for all known detector effects and are quoted in a limited and well-defined range of jet and lepton kinematics. The measured cross sections are compared to particle-level predictions based on perturbative QCD. Next-to-leading order calculations, studied here for n <= 2, are found in good agreement with the data. Leading-order multiparton event generators, normalized to the NNLO total cross section, describe the data well for all measured jet multiplicitie
