Strongly focused light beams interacting with single atoms in free space
We construct 3-D solutions of Maxwell's equations that describe Gaussian
light beams focused by a strong lens. We investigate the interaction of such
beams with single atoms in free space and the interplay between angular and
quantum properties of the scattered radiation. We compare the exact results
with those obtained with paraxial light beams and from a standard input-output
formalism. We put our results in the context of quantum information processing

Quantum stochastic differential equations for boson and fermion systems -- Method of Non-Equilibrium Thermo Field Dynamics
A unified canonical operator formalism for quantum stochastic differential
equations, including the quantum stochastic Liouville equation and the quantum
Langevin equation both of the It\^o and the Stratonovich types, is presented
within the framework of Non-Equilibrium Thermo Field Dynamics (NETFD). It is
performed by introducing an appropriate martingale operator in the
Schr\"odinger and the Heisenberg representations with fermionic and bosonic
Brownian motions. In order to decide the double tilde conjugation rule and the
thermal state conditions for fermions, a generalization of the system
consisting of a vector field and Faddeev-Popov ghosts to dissipative open

Sociodemographic, health behavioral, and clinical risk factors for anotia/microtia in a population-based case-control study
Objective: Anotia and microtia are congenital malformations of the external ear with few known risk factors. We conducted a comprehensive assessment of a wide range of potential risk factors using data from the National Birth Defects Prevention Study (NBDPS), a population-based case-control study of non-chromosomal structural birth defects in the United States. Methods: Mothers of 699 infants with anotia or microtia (cases) and 11,797 non-malformed infants (controls) delivered between 1997 and 2011 were interviewed to obtain information about sociodemographic, health behavioral, and clinical characteristics. Adjusted odds ratios (aORs) and 95% confidence intervals (CIs) were estimated with logistic regression. Results: Infants with anotia/microtia were more likely to be male (aOR, 1.29; 95% CI, 1.10–1.50) and from a multifetal pregnancy (aOR, 1.68; 95% CI, 1.16–2.42). Cases were also more likely to have parents of Hispanic ethnicity (maternal aOR, 3.19; 95% CI, 2.61–3.91; paternal aOR, 2.11; 95% CI, 1.54–2.88), and parents born outside the United States (maternal aOR, 1.29; 95% CI, 1.06–1.57; paternal aOR, 1.92; 95% CI, 1.53–2.41). Maternal health conditions associated with increased odds of anotia/microtia included obesity (aOR, 1.31; 95% CI, 1.06–1.61) and pre-pregnancy diabetes (type I aOR, 9.89; 95% CI, 5.46–17.92; type II aOR, 4.70; 95% CI, 2.56–8.63). Reduced odds were observed for black mothers (aOR, 0.57; 95% CI, 0.38–0.85) and mothers reporting daily intake of folic acid-containing supplements (aOR, 0.59; 95% CI, 0.46–0.76). Conclusion: We identified several risk factors for anotia/microtia, some which have been previously reported (e.g., diabetes) and others which we investigate for perhaps the first time (e.g., binge drinking) that warrant further investigation. Our findings point to some potentially modifiable risk factors and provide further leads toward understanding the etiology of anotia/microtia
Excess-noise-enhanced parametric down conversion
We calculate the influence of excess noise on parametric down conversion in an unstable optical parametric oscillator (OPO), using a quantum quasimode description. We find a strongly enhanced pair photon generation rate below threshold as compared to a conventional stable cavity setup of comparable gain and loss. In addition, the oscillation threshold is lowered due to the influence of the excess noise and the squeezing properties of the emitted light are significantly changed. In general, the maximal quantum-noise suppression in one quadrature component is reduced, which poses strong limitations for the practical usefulness of a geometrically unstable OPO source. The analytical results from our quasimode description are in good agreement with numerical simulations using a positive-P representation of the field in mode space and in position space
Comprehensive analysis of epigenetic clocks reveals associations between disproportionate biological ageing and hippocampal volume
The concept of age acceleration, the difference between biological age and chronological age, is of growing interest, particularly with respect to age-related disorders, such as Alzheimer’s Disease (AD). Whilst studies have reported associations with AD risk and related phenotypes, there remains a lack of consensus on these associations. Here we aimed to comprehensively investigate the relationship between five recognised measures of age acceleration, based on DNA methylation patterns (DNAm age), and cross-sectional and longitudinal cognition and AD-related neuroimaging phenotypes (volumetric MRI and Amyloid-β PET) in the Australian Imaging, Biomarkers and Lifestyle (AIBL) and the Alzheimer’s Disease Neuroimaging Initiative (ADNI). Significant associations were observed between age acceleration using the Hannum epigenetic clock and cross-sectional hippocampal volume in AIBL and replicated in ADNI. In AIBL, several other findings were observed cross-sectionally, including a significant association between hippocampal volume and the Hannum and Phenoage epigenetic clocks. Further, significant associations were also observed between hippocampal volume and the Zhang and Phenoage epigenetic clocks within Amyloid-β positive individuals. However, these were not validated within the ADNI cohort. No associations between age acceleration and other Alzheimer’s disease-related phenotypes, including measures of cognition or brain Amyloid-β burden, were observed, and there was no association with longitudinal change in any phenotype. This study presents a link between age acceleration, as determined using DNA methylation, and hippocampal volume that was statistically significant across two highly characterised cohorts. The results presented in this study contribute to a growing literature that supports the role of epigenetic modifications in ageing and AD-related phenotypes
Geographical and temporal distribution of SARS-CoV-2 clades in the WHO European Region, January to June 2020
We show the distribution of SARS-CoV-2 genetic clades over time and between countries and outline potential genomic surveillance objectives. We applied three available genomic nomenclature systems for SARS-CoV-2 to all sequence data from the WHO European Region available during the COVID-19 pandemic until 10 July 2020. We highlight the importance of real-time sequencing and data dissemination in a pandemic situation. We provide a comparison of the nomenclatures and lay a foundation for future European genomic surveillance of SARS-CoV-2.Peer reviewe
Uncovering the heterogeneity and temporal complexity of neurodegenerative diseases with Subtype and Stage Inference
The heterogeneity of neurodegenerative diseases is a key confound to disease understanding and treatment development, as study cohorts typically include multiple phenotypes on distinct disease trajectories. Here we introduce a machine-learning technique\u2014Subtype and Stage Inference (SuStaIn)\u2014able to uncover data-driven disease phenotypes with distinct temporal progression patterns, from widely available cross-sectional patient studies. Results from imaging studies in two neurodegenerative diseases reveal subgroups and their distinct trajectories of regional neurodegeneration. In genetic frontotemporal dementia, SuStaIn identifies genotypes from imaging alone, validating its ability to identify subtypes; further the technique reveals within-genotype heterogeneity. In Alzheimer\u2019s disease, SuStaIn uncovers three subtypes, uniquely characterising their temporal complexity. SuStaIn provides fine-grained patient stratification, which substantially enhances the ability to predict conversion between diagnostic categories over standard models that ignore subtype (p = 7.18

Decision Support: Developing and Delivering Diagnostic Information to Strengthen Australia's Biosecurity
Opiine Parasitoids (Hymenoptera: Braconidae) of Tropical Fruit Flies (Diptera: Tephritidae) of the Australian and South Pacific Region
Opiine wasps are well known larval and egg-larval parasitoids of dacine fruit flies, one of the most important insect pest groups of the South Pacific. For Australia, Papua New Guinea and other South Pacific island countries and territories, no regional synopsis is available for the opiines attacking fruit flies, despite their use in classical, inundative and manipulative biological control. We present a taxonomic synopsis and distribution and host records (44% of which are new) for each of the 15 species of dacine-parasitising opiine braconids found in the South Pacific. Species dealt with are Diachasmimorpha hageni (Fullaway), D. kraussii (Fullaway), D. longicaudata (Ashmead), D. tryoni (Cameron), Fopius arisanus (Sonan), F. deeralensis (Fullaway), F. ferrari Carmichael & Wharton, sp. n., F. illusorius (Fischer) , comb. n., F. schlingeri Wharton, Opius froggatti Fullaway, Psyttalia fijiensis (Fullaway), P. muesebecki (Fischer), P. novaguineensis (Szépligeti) and Utetes perkinsi (Fullaway). A potentially undescribed species, which may be a colour morph of F. vandenboschi (Fullaway), is diagnosed but not formally described. Fopius vandenboschi sensu stricto, Diachasmimorpha fullawayi Silvestri, Psyttalia concolor Szépligeti and P. incisi Silvestri have been liberated into the region but are not considered to have established: a brief diagnosis of each is included in event that undetected, low level populations do occur and are sampled. Biosteres illusorius Fischer is formally transferred to the genus Fopius. A single opiine specimen reared from a species of Bactrocera (Bulladacus) appears to be Utetes albimanus (Szépligeti), but damage to this specimen and to the holotype (the only previously known specimen) means that we can not confirm this species as a fruit fly parasite: a diagnosis of U. cf. albimanus is provided. Psyttalia novaguineensis could not be adequately separated from P. fijiensis using previously published characterisations and further work to resolve this complex is recommended. A key is provided to all taxa reared from fruit-infesting tephritids in the South Pacific region
