    Life History of Dwarf Longnose Sucker (Catostomus catostomus) in the Elk River Watershed

    In 2004, a population of dwarf longnose sucker was discovered co-existing with the normal form within the Elk River Watershed of south-eastern British Columbia. This thesis evaluated morphological, genetic and life history characteristics of this dwarf longnose sucker form to determine whether the dwarf morphotype warranted designation as an evolutionary significant unit and to determine any special habitat requirements. In addition to size, distinct morphological differences were indicated between Elk River Watershed dwarf and normal adult longnose sucker, with dwarf adults appearing to retain morphological features of juveniles and sharing morphological features with Salish sucker, which is a separate dwarf longnose sucker form that is considered endangered. Slight, but significant, genetic differences were indicated between Elk River Watershed dwarf and normal longnose sucker forms, and compared to Salish sucker, suggesting some basis for separate designation of the dwarf form. Dwarf longnose sucker are widespread in the Elk River Watershed, and most abundant in small, cool lentic water bodies that contained dense vegetative cover, potential oxycline fluctuation and/or limited fish species diversity. Dwarf adult longnose sucker showed some habitat preference differences compared to normal longnose sucker, with the findings suggesting that dwarf longnose sucker have adopted a more opportunistic life-history strategy than normal longnose sucker. It is postulated that an ontogenetic niche shift has allowed dwarf longnose sucker to more successfully exploit habitats experiencing periodic disturbances (e.g., hypoxia) that, in turn, has led to the occurrence of two longnose sucker morphotypes in the Elk River Watershed

    The Human Ecology and Geography of Burning in an Unstable Savanna Environment

    According to new ecological theories, many savannas are inherently in disequilibrium and can flip from tree-dominated to grass-dominated landscapes depending upon the disturbance regime. In particular, a shift in a fire regime to a more frequent and intensive one can radically alter the tree-to-grass ratio in a given savanna. Drawing upon the ecological buffering model we argue that savanna persistence requires a relatively stable fire regime. We hypothesize that anthropogenic burning practices perform this function by producing a regular annual spatiotemporal pattern of fire that is linked to vegetation type. We test this hypothesis using a study of two areas, one in Mali and the other Burkina Faso. We use two sources of satellite data to produce an 11-year time series of the spatiotemporal pattern of fires and an example of the annual burned area pattern these fires produce. We combine the analysis of satellite imagery with interviews of rural inhabitants who set fires to understand the logic underlying the patterns of fire. Analysis of a time series of imagery reveals a strikingly regular annual spatiotemporal pattern of burning for both study areas, which cannot be explained by the regional climatic pattern alone. We conclude that the regularity of the annual fire regime in West Africa is a human-ecological phenomenon closely linked to vegetation type and controlled by people\u27s burning practices. We argue that the anthropogenic burning regime serves to buffer the savanna and maintain its ecological stability

    Transcriptional Mutagenesis Induced by 8-Oxoguanine in Mammalian Cells

    Most of the somatic cells of adult metazoans, including mammals, do not undergo continuous cycles of replication. Instead, they are quiescent and devote most of their metabolic activity to gene expression. The mutagenic consequences of exposure to DNA–damaging agents are well documented, but less is known about the impact of DNA lesions on transcription. To investigate this impact, we developed a luciferase-based expression system. This system consists of two types of construct composed of a DNA template containing an 8-oxoguanine, paired either with a thymine or a cytosine, placed at defined positions along the transcribed strand of the reporter gene. Analyses of luciferase gene expression from the two types of construct showed that efficient but error-prone transcriptional bypass of 8-oxoguanine occurred in vivo, and that this lesion was not repaired by the transcription-coupled repair machinery in mammalian cells. The analysis of luciferase activity expressed from 8OG:T-containing constructs indicated that the magnitude of erroneous transcription events involving 8-oxoguanine depended on the sequence contexts surrounding the lesion. Additionally, sequencing of the transcript population expressed from these constructs showed that RNA polymerase II mostly inserted an adenine opposite to 8-oxoguanine. Analysis of luciferase expression from 8OG:C-containing constructs showed that the generated aberrant mRNAs led to the production of mutant proteins with the potential to induce a long-term phenotypical change. These findings reveal that erroneous transcription over DNA lesions may induce phenotypical changes with the potential to alter the fate of non-replicating cells

    Fine Mapping of Genetic Variants in BIN1, CLU, CR1 and PICALM for Association with Cerebrospinal Fluid Biomarkers for Alzheimer's Disease

    Recent genome-wide association studies of Alzheimer's disease (AD) have identified variants in BIN1, CLU, CR1 and PICALM that show replicable association with risk for disease. We have thoroughly sampled common variation in these genes, genotyping 355 variants in over 600 individuals for whom measurements of two AD biomarkers, cerebrospinal fluid (CSF) 42 amino acid amyloid beta fragments (Aβ42) and tau phosphorylated at threonine 181 (ptau181), have been obtained. Association analyses were performed to determine whether variants in BIN1, CLU, CR1 or PICALM are associated with changes in the CSF levels of these biomarkers. Despite adequate power to detect effects as small as a 1.05 fold difference, we have failed to detect evidence for association between SNPs in these genes and CSF Aβ42 or ptau181 levels in our sample. Our results suggest that these variants do not affect risk via a mechanism that results in a strong additive effect on CSF levels of Aβ42 or ptau181

    Phylogeographical analysis of the dominant multidrug-resistant H58 clade of Salmonella Typhi identifies inter- and intracontinental transmission events.

    The emergence of multidrug-resistant (MDR) typhoid is a major global health threat affecting many countries where the disease is endemic. Here whole-genome sequence analysis of 1,832 Salmonella enterica serovar Typhi (S. Typhi) identifies a single dominant MDR lineage, H58, that has emerged and spread throughout Asia and Africa over the last 30 years. Our analysis identifies numerous transmissions of H58, including multiple transfers from Asia to Africa and an ongoing, unrecognized MDR epidemic within Africa itself. Notably, our analysis indicates that H58 lineages are displacing antibiotic-sensitive isolates, transforming the global population structure of this pathogen. H58 isolates can harbor a complex MDR element residing either on transmissible IncHI1 plasmids or within multiple chromosomal integration sites. We also identify new mutations that define the H58 lineage. This phylogeographical analysis provides a framework to facilitate global management of MDR typhoid and is applicable to similar MDR lineages emerging in other bacterial species

    Distinct Salmonella Enteritidis lineages associated with enterocolitis in high-income settings and invasive disease in low-income settings.

    An epidemiological paradox surrounds Salmonella enterica serovar Enteritidis. In high-income settings, it has been responsible for an epidemic of poultry-associated, self-limiting enterocolitis, whereas in sub-Saharan Africa it is a major cause of invasive nontyphoidal Salmonella disease, associated with high case fatality. By whole-genome sequence analysis of 675 isolates of S. Enteritidis from 45 countries, we show the existence of a global epidemic clade and two new clades of S. Enteritidis that are geographically restricted to distinct regions of Africa. The African isolates display genomic degradation, a novel prophage repertoire, and an expanded multidrug resistance plasmid. S. Enteritidis is a further example of a Salmonella serotype that displays niche plasticity, with distinct clades that enable it to become a prominent cause of gastroenteritis in association with the industrial production of eggs and of multidrug-resistant, bloodstream-invasive infection in Africa.This work was supported by the Wellcome Trust.     Why Are Outcomes Different for Registry Patients Enrolled Prospectively and Retrospectively? Insights from the Global Anticoagulant Registry in the FIELD-Atrial Fibrillation (GARFIELD-AF).

    Background: Retrospective and prospective observational studies are designed to reflect real-world evidence on clinical practice, but can yield conflicting results. The GARFIELD-AF Registry includes both methods of enrolment and allows analysis of differences in patient characteristics and outcomes that may result. Methods and Results: Patients with atrial fibrillation (AF) and ≥1 risk factor for stroke at diagnosis of AF were recruited either retrospectively (n = 5069) or prospectively (n = 5501) from 19 countries and then followed prospectively. The retrospectively enrolled cohort comprised patients with established AF (for a least 6, and up to 24 months before enrolment), who were identified retrospectively (and baseline and partial follow-up data were collected from the emedical records) and then followed prospectively between 0-18 months (such that the total time of follow-up was 24 months; data collection Dec-2009 and Oct-2010). In the prospectively enrolled cohort, patients with newly diagnosed AF (≤6 weeks after diagnosis) were recruited between Mar-2010 and Oct-2011 and were followed for 24 months after enrolment. Differences between the cohorts were observed in clinical characteristics, including type of AF, stroke prevention strategies, and event rates. More patients in the retrospectively identified cohort received vitamin K antagonists (62.1% vs. 53.2%) and fewer received non-vitamin K oral anticoagulants (1.8% vs . 4.2%). All-cause mortality rates per 100 person-years during the prospective follow-up (starting the first study visit up to 1 year) were significantly lower in the retrospective than prospectively identified cohort (3.04 [95% CI 2.51 to 3.67] vs . 4.05 [95% CI 3.53 to 4.63]; p = 0.016). Conclusions: Interpretations of data from registries that aim to evaluate the characteristics and outcomes of patients with AF must take account of differences in registry design and the impact of recall bias and survivorship bias that is incurred with retrospective enrolment.
