    Semantic segmentation based on Deep learning for the detection of Cyanobacterial Harmful Algal Blooms (CyanoHABs) using synthetic images

    Cyanobacterial Harmful Algal Blooms (CyanoHABs) in lakes and reservoirs have increased substantially in recent decades due to different environmental factors. Its early detection is a crucial issue to minimize health effects, particularly in potential drinking and recreational water bodies. The use of Autonomous Surface Vehicles (ASVs) equipped with machine vision systems (cameras) onboard, represents a useful alternative at this time. In this regard, we propose an image Semantic Segmentation approach based on Deep Learning with Convolutional Neural Networks (CNNs) for the early detection of CyanoHABs considering an ASV perspective. The use of these models is justified by the fact that with their convolutional architecture, it is possible to capture both, spectral and textural information considering the context of a pixel and its neighbors. To train these models it is necessary to have data, but the acquisition of real images is a difficult task, due to the capricious appearance of the algae on water surfaces sporadically and intermittently over time and after long periods of time, requiring even years and the permanent installation of the image capture system. This justifies the generation of synthetic data so that sufficiently trained models are required to detect CyanoHABs patches when they emerge on the water surface. The data generation for training and the use of the semantic segmentation models to capture contextual information determine the need for the proposal, as well as its novelty and contribution. Three datasets of images containing CyanoHABs patches are generated: (a) the first contains real patches of CyanoHABs as foreground and images of lakes and reservoirs as background, but with a limited number of examples; (b) the second, contains synthetic patches of CyanoHABs generated with state-of-the-art Style-based Generative Adversarial Network Adaptive Discriminator Augmentation (StyleGAN2-ADA) and Neural Style Transfer as foreground and images of lakes and reservoirs as background, and (c) the third set, is the combination of the previous two. Four model architectures for semantic segmentation (UNet++, FPN, PSPNet, and DeepLabV3+), with two encoders as backbone (ResNet50 and EfficientNet-b6), are evaluated from each dataset on real test images and different distributions.     Transcription factor NRF2 uses the Hippo pathway effector TAZ to induce tumorigenesis in glioblastomas

    Transcription factor NRF2 orchestrates a cellular defense against oxidative stress and, so far, has been involved in tumor progression by providing a metabolic adaptation to tumorigenic demands and resistance to chemotherapeutics. In this study, we discover that NRF2 also propels tumorigenesis in gliomas and glioblastomas by inducing the expression of the transcriptional co-activator TAZ, a protein of the Hippo signaling pathway that promotes tumor growth. The expression of the genes encoding NRF2 (NFE2L2) and TAZ (WWTR1) showed a positive correlation in 721 gliomas from The Cancer Genome Atlas database. Moreover, NRF2 and TAZ protein levels also correlated in immunohistochemical tissue arrays of glioblastomas. Genetic knock-down of NRF2 decreased, while NRF2 overexpression or chemical activation with sulforaphane, increased TAZ transcript and protein levels. Mechanistically, we identified several NRF2-regulated functional enhancers in the regulatory region of WWTR1. The relevance of the new NRF2/TAZ axis in tumorigenesis was demonstrated in subcutaneous and intracranial grafts. Thus, intracranial inoculation of NRF2-depleted glioma stem cells did not develop tumors as determined by magnetic resonance imaging. Forced TAZ overexpression partly rescued both stem cell growth in neurospheres and tumorigenicity. Hence, NRF2 not only enables tumor cells to be competent to proliferate but it also propels tumorigenesis by activating the TAZ-mediated Hippo transcriptional program.This study was funded by the Spanish Ministry of Economy and Competitiveness (MINECO) under the grant SAF2016-76520-R.     Evaluation of Natural Language Processing for the Identification of Crohn Disease-Related Variables in Spanish Electronic Health Records:A Validation Study for the PREMONITION-CD Project

    Background: The exploration of clinically relevant information in the free text of electronic health records (EHRs) holds the potential to positively impact clinical practice as well as knowledge regarding Crohn disease (CD), an inflammatory bowel disease that may affect any segment of the gastrointestinal tract. The EHRead technology, a clinical natural language processing (cNLP) system, was designed to detect and extract clinical information from narratives in the clinical notes contained in EHRs. Objective: The aim of this study is to validate the performance of the EHRead technology in identifying information of patients with CD. Methods: We used the EHRead technology to explore and extract CD-related clinical information from EHRs. To validate this tool, we compared the output of the EHRead technology with a manually curated gold standard to assess the quality of our cNLP system in detecting records containing any reference to CD and its related variables. Results: The validation metrics for the main variable (CD) were a precision of 0.88, a recall of 0.98, and an F1 score of 0.93. Regarding the secondary variables, we obtained a precision of 0.91, a recall of 0.71, and an F1 score of 0.80 for CD flare, while for the variable vedolizumab (treatment), a precision, recall, and F1 score of 0.86, 0.94, and 0.90 were obtained, respectively. Conclusions: This evaluation demonstrates the ability of the EHRead technology to identify patients with CD and their related variables from the free text of EHRs. To the best of our knowledge, this study is the first to use a cNLP system for the identification of CD in EHRs written in Spanish. © 2022 JMIR Medical Informatics. All rights reserved

    Multiplicity dependence of jet-like two-particle correlations in p-Pb collisions at sNN\sqrt{s_{NN}} = 5.02 TeV

    Two-particle angular correlations between unidentified charged trigger and associated particles are measured by the ALICE detector in p-Pb collisions at a nucleon-nucleon centre-of-mass energy of 5.02 TeV. The transverse-momentum range 0.7 <pT,assoc<pT,trig< < p_{\rm{T}, assoc} < p_{\rm{T}, trig} < 5.0 GeV/cc is examined, to include correlations induced by jets originating from low momen\-tum-transfer scatterings (minijets). The correlations expressed as associated yield per trigger particle are obtained in the pseudorapidity range η<0.9|\eta|<0.9. The near-side long-range pseudorapidity correlations observed in high-multiplicity p-Pb collisions are subtracted from both near-side short-range and away-side correlations in order to remove the non-jet-like components. The yields in the jet-like peaks are found to be invariant with event multiplicity with the exception of events with low multiplicity. This invariance is consistent with the particles being produced via the incoherent fragmentation of multiple parton--parton scatterings, while the yield related to the previously observed ridge structures is not jet-related. The number of uncorrelated sources of particle production is found to increase linearly with multiplicity, suggesting no saturation of the number of multi-parton interactions even in the highest multiplicity p-Pb collisions.     Multi-particle azimuthal correlations in p-Pb and Pb-Pb collisions at the CERN Large Hadron Collider

    Measurements of multi-particle azimuthal correlations (cumulants) for charged particles in p-Pb and Pb-Pb collisions are presented. They help address the question of whether there is evidence for global, flow-like, azimuthal correlations in the p-Pb system. Comparisons are made to measurements from the larger Pb-Pb system, where such evidence is established. In particular, the second harmonic two-particle cumulants are found to decrease with multiplicity, characteristic of a dominance of few-particle correlations in p-Pb collisions. However, when a Δη|\Delta \eta| gap is placed to suppress such correlations, the two-particle cumulants begin to rise at high-multiplicity, indicating the presence of global azimuthal correlations. The Pb-Pb values are higher than the p-Pb values at similar multiplicities. In both systems, the second harmonic four-particle cumulants exhibit a transition from positive to negative values when the multiplicity increases. The negative values allow for a measurement of v2{4}v_{2}\{4\} to be made, which is found to be higher in Pb-Pb collisions at similar multiplicities. The second harmonic six-particle cumulants are also found to be higher in Pb-Pb collisions. In Pb-Pb collisions, we generally find v2{4}v2{6}0v_{2}\{4\} \simeq v_{2}\{6\}\neq 0 which is indicative of a Bessel-Gaussian function for the v2v_{2} distribution. For very high-multiplicity Pb-Pb collisions, we observe that the four- and six-particle cumulants become consistent with 0. Finally, third harmonic two-particle cumulants in p-Pb and Pb-Pb are measured.     Charge separation relative to the reaction plane in Pb-Pb collisions at sNN=2.76\sqrt{s_{\rm NN}}= 2.76 TeV

    Measurements of charge dependent azimuthal correlations with the ALICE detector at the LHC are reported for Pb-Pb collisions at sNN=2.76\sqrt{s_{\rm NN}} = 2.76 TeV. Two- and three-particle charge-dependent azimuthal correlations in the pseudo-rapidity range η<0.8|\eta| < 0.8 are presented as a function of the collision centrality, particle separation in pseudo-rapidity, and transverse momentum. A clear signal compatible with a charge-dependent separation relative to the reaction plane is observed, which shows little or no collision energy dependence when compared to measurements at RHIC energies.     A note on comonotonicity and positivity of the control components of decoupled quadratic FBSDE

    In this small note we are concerned with the solution of Forward-Backward Stochastic Differential Equations (FBSDE) with drivers that grow quadratically in the control component (quadratic growth FBSDE or qgFBSDE). The main theorem is a comparison result that allows comparing componentwise the signs of the control processes of two different qgFBSDE.     Transverse sphericity of primary charged particles in minimum bias proton-proton collisions at s=0.9\sqrt{s}=0.9, 2.76 and 7 TeV

    Measurements of the sphericity of primary charged particles in minimum bias proton--proton collisions at s=0.9\sqrt{s}=0.9, 2.76 and 7 TeV with the ALICE detector at the LHC are presented. The observable is linearized to be collinear safe and is measured in the plane perpendicular to the beam direction using primary charged tracks with pT0.5p_{\rm T}\geq0.5 GeV/c in η0.8|\eta|\leq0.8. The mean sphericity as a function of the charged particle multiplicity at mid-rapidity (NchN_{\rm ch}) is reported for events with different pTp_{\rm T} scales ("soft" and "hard") defined by the transverse momentum of the leading particle. In addition, the mean charged particle transverse momentum versus multiplicity is presented for the different event classes, and the sphericity distributions in bins of multiplicity are presented. The data are compared with calculations of standard Monte Carlo event generators. The transverse sphericity is found to grow with multiplicity at all collision energies, with a steeper rise at low NchN_{\rm ch}, whereas the event generators show the opposite tendency. The combined study of the sphericity and the mean pTp_{\rm T} with multiplicity indicates that most of the tested event generators produce events with higher multiplicity by generating more back-to-back jets resulting in decreased sphericity (and isotropy).     Centrality dependence of charged particle production at large transverse momentum in Pb-Pb collisions at sNN=2.76\sqrt{s_{\rm{NN}}} = 2.76 TeV

    The inclusive transverse momentum (pTp_{\rm T}) distributions of primary charged particles are measured in the pseudo-rapidity range η<0.8|\eta|<0.8 as a function of event centrality in Pb-Pb collisions at sNN=2.76\sqrt{s_{\rm{NN}}}=2.76 TeV with ALICE at the LHC. The data are presented in the pTp_{\rm T} range 0.15<pT<500.15<p_{\rm T}<50 GeV/cc for nine centrality intervals from 70-80% to 0-5%. The Pb-Pb spectra are presented in terms of the nuclear modification factor RAAR_{\rm{AA}} using a pp reference spectrum measured at the same collision energy. We observe that the suppression of high-pTp_{\rm T} particles strongly depends on event centrality. In central collisions (0-5%) the yield is most suppressed with RAA0.13R_{\rm{AA}}\approx0.13 at pT=6p_{\rm T}=6-7 GeV/cc. Above pT=7p_{\rm T}=7 GeV/cc, there is a significant rise in the nuclear modification factor, which reaches RAA0.4R_{\rm{AA}} \approx0.4 for pT>30p_{\rm T}>30 GeV/cc. In peripheral collisions (70-80%), the suppression is weaker with RAA0.7R_{\rm{AA}} \approx 0.7 almost independently of pTp_{\rm T}.     Anisotropic flow of charged hadrons, pions and (anti-)protons measured at high transverse momentum in Pb-Pb collisions at sNN=2.76\sqrt{s_{\rm NN}}=2.76 TeV

    The elliptic, v2v_2, triangular, v3v_3, and quadrangular, v4v_4, azimuthal anisotropic flow coefficients are measured for unidentified charged particles, pions and (anti-)protons in Pb-Pb collisions at sNN=2.76\sqrt{s_{\rm NN}} = 2.76 TeV with the ALICE detector at the Large Hadron Collider. Results obtained with the event plane and four-particle cumulant methods are reported for the pseudo-rapidity range η<0.8|\eta|<0.8 at different collision centralities and as a function of transverse momentum, pTp_{\rm T}, out to pT=20p_{\rm T}=20 GeV/cc. The observed non-zero elliptic and triangular flow depends only weakly on transverse momentum for pT>8p_{\rm T}>8 GeV/cc. The small pTp_{\rm T} dependence of the difference between elliptic flow results obtained from the event plane and four-particle cumulant methods suggests a common origin of flow fluctuations up to pT=8p_{\rm T}=8 GeV/cc. The magnitude of the (anti-)proton elliptic and triangular flow is larger than that of pions out to at least pT=8p_{\rm T}=8 GeV/cc indicating that the particle type dependence persists out to high pTp_{\rm T}.Comment: 16 pages, 5 captioned figures, authors from page 11, published version, figures at http://aliceinfo.cern.ch/ArtSubmission/node/186
