    Scientific Integrity in the Forensic Sciences: Consumerism, Conflicts of Interest, and Transparency

    The goal of this paper is to discuss scientific integrity, consumerism, conflicts of interest, and transparency within the context of forensic science. Forensic scientists play crucial roles within the legal system and are constantly under various pressures when performing analytical work, generating reports based on their analyses, or testifying to the content of these reports. Maintaining the scientific integrity of these actions is paramount to supporting a functional legal system and the practice of good science. Our goal is to discuss the importance of scientific integrity as well as the factors it may compromise, so that forensic practitioners may be better equipped to recognize and avoid conflicts of interest when they arise. In this discussion we define terms, concepts, and professional relationships as well as present three case studies to contextualize these ideas

    Bacillus anthracis genome organization in light of whole transcriptome sequencing

    Emerging knowledge of whole prokaryotic transcriptomes could validate a number of theoretical concepts introduced in the early days of genomics. What are the rules connecting gene expression levels with sequence determinants such as quantitative scores of promoters and terminators? Are translation efficiency measures, e.g. codon adaptation index and RBS score related to gene expression? We used the whole transcriptome shotgun sequencing of a bacterial pathogen Bacillus anthracis to assess correlation of gene expression level with promoter, terminator and RBS scores, codon adaptation index, as well as with a new measure of gene translational efficiency, average translation speed. We compared computational predictions of operon topologies with the transcript borders inferred from RNA-Seq reads. Transcriptome mapping may also improve existing gene annotation. Upon assessment of accuracy of current annotation of protein-coding genes in the B. anthracis genome we have shown that the transcriptome data indicate existence of more than a hundred genes missing in the annotation though predicted by an ab initio gene finder. Interestingly, we observed that many pseudogenes possess not only a sequence with detectable coding potential but also promoters that maintain transcriptional activity

    Return-to-Play Clinical Milestones: Fail-Rate for Those Claiming to Be Fully Symptom Free

    Sport-related concussion remains a concerning public health issue. A multifaceted test battery is recommended for clinical judgments, including return-to-play (RTP). Initiation of RTP testing is based on the athletes\u27 honesty with their current symptoms and is confirmed by the multifaceted test battery. PURPOSE: Examine the rates of test failure in NCAA Division I athletes when they present as being symptom free for 24 hours. METHODS: 36 Division I athletes (18 male, 18 female; avg. age=20.1 years) were evaluated at pre-season baselines (BL), within 48 hours of a diagnosed concussion (CON), and when they reported being symptom free (SF) for 24 hours. At each time point, they were evaluated on a symptom severity score (TS), the vestibular/ocular motor screening (VOMS) exam, and tandem gait (TG) under single-task (ST) and dual-task (DT) conditions (serial-7s subtraction). Neurocognitive testing using the Immediate Post-Concussion Assessment and Cognitive Testing (ImPACT) was only performed at BL and again if they were clinically clear on the VOMS and TG. Lastly, the Buffalo Concussion Treadmill Test (BCTT) was administered at CON and SF using the standard recommended procedures. Concussions were diagnosed using the international consensus criteria alongside symptom presentation and a mechanism of injury. The fail rate was determined if they presented with one or more of the following: 1) a TS of \u3e7 or physiological symptoms (i.e. headaches, dizziness) not present at BL, 2) VOMS change score \u3e2, 3) NPC \u3e5.0cm, 4) ST outside of 1.5s of their BL, 5) DT outside of 1.7s of their BL, 6) declined ImPACT test results determined by a trained clinician using minimal detectable change score, and 7) symptom provocation during the BCTT. RESULTS: A total of 67% (n=23/36) successfully cleared all the testing criteria and moved onto an RTP protocol once subjectively considered SF. 67% (n=12/18) of females and 61% (n=11/18) of males successfully cleared all the testing at their respective impressions of being SF. The average time from CON to SF was 16.8±16.91 days with no significant difference (p=.56) between males (18.50±17.72 days) and females (15.11±16.41 days). CONCLUSION: These results suggest that a multifaceted concussion assessment battery is heavily warranted to determine the athletes\u27 concussion status and readiness for RTP

    How do drugs affect the skeleton? implications for forensic anthropology

    Forensic anthropologists rely on a number of parameters when analyzing human skeletal remains to assist in the identification of the deceased, predominantly age-at-death, sex, stature, ancestry or population affinity, and any unique identifying features. During the examination of human remains, it is important to be aware that the skeletal features considered when applying anthropological methods may be influenced and modified by a number of factors, and particular to this article, prescription drugs (including medical and non-medical use) and other commonly used drugs. In view of this, this paper aims to review the medical, clinical and pharmacological literature to enable an assessment of those drug groups that as side effects have the potential to have an adverse effect on the skeleton, and explore whether or not they can influence the estimation of age-at-death, sex and other indicators of the biological profile. Moreover, it may be that the observation of certain alterations or inconsistencies in the skeleton may relate to the use of drugs or medication, and this in turn may help narrow down the list of missing persons to which a set of human remains could belong. The information gathered from the clinical and medical literature has been extracted with a forensic anthropological perspective and provides an awareness on how several drugs, such as opioids, cocaine, corticosteroids, non-steroidal anti-inflammatory drugs, alcohol, tobacco and others have notable effects on bone. Through different mechanisms, drugs can alter bone mineral density, causing osteopenia, osteoporosis, increase the risk of fractures, osteonecrosis, and oral changes. Not much has been written on the influence of drugs on the skeleton from the forensic anthropological practitioner perspective; and this review, in spite of its limitations and the requirement of further research, aims to investigate the current knowledge of the possible effects of both prescription and recreational drugs on bones, contributing to providing a better awareness in forensic anthropological practice and assisting in the identification process of the deceased

    Management of Rhinitis: Allergic and Non-Allergic

    Rhinitis is a global problem and is defined as the presence of at least one of the following: congestion, rhinorrhea, sneezing, nasal itching, and nasal obstruction. The two major classifications are allergic and nonallergic rhinitis (NAR). Allergic rhinitis occurs when an allergen is the trigger for the nasal symptoms. NAR is when obstruction and rhinorrhea occurs in relation to nonallergic, noninfectious triggers such as change in the weather, exposure to caustic odors or cigarette smoke, barometric pressure differences, etc. There is a lack of concomitant allergic disease, determined by negative skin prick test for relevant allergens and/or negative allergen-specific antibody tests. Both are highly prevalent diseases that have a significant economic burden on society and negative impact on patient quality of life. Treatment of allergic rhinitis includes allergen avoidance, antihistamines (oral and intranasal), intranasal corticosteroids, intranasal cromones, leukotriene receptor antagonists, and immunotherapy. Occasional systemic corticosteroids and decongestants (oral and topical) are also used. NAR has 8 major subtypes which includes nonallergic rhinopathy (previously known as vasomotor rhinitis), nonallergic rhinitis with eosinophilia, atrophic rhinitis, senile rhinitis, gustatory rhinitis, drug-induced rhinitis, hormonal-induced rhinitis, and cerebral spinal fluid leak. The mainstay of treatment for NAR are intranasal corticosteroids. Topical antihistamines have also been found to be efficacious. Topical anticholinergics such as ipratropium bromide (0.03%) nasal spray are effective in treating rhinorrhea symptoms. Adjunct therapy includes decongestants and nasal saline. Investigational therapies in the treatment of NAR discussed include capsaicin, silver nitrate, and acupuncture

    Comparative Transcriptional Profiling of Bacillus cereus Sensu Lato Strains during Growth in CO2-Bicarbonate and Aerobic Atmospheres

    Bacillus species are spore-forming bacteria that are ubiquitous in the environment and display a range of virulent and avirulent phenotypes. This range is particularly evident in the Bacillus cereus sensu lato group; where closely related strains cause anthrax, food-borne illnesses, and pneumonia, but can also be non-pathogenic. Although much of this phenotypic range can be attributed to the presence or absence of a few key virulence factors, there are other virulence-associated loci that are conserved throughout the B. cereus group, and we hypothesized that these genes may be regulated differently in pathogenic and non-pathogenic strains.Here we report transcriptional profiles of three closely related but phenotypically unique members of the Bacillus cereus group--a pneumonia-causing B. cereus strain (G9241), an attenuated strain of B. anthracis (Sterne 34F(2)), and an avirulent B. cereus strain (10987)--during exponential growth in two distinct atmospheric environments: 14% CO(2)/bicarbonate and ambient air. We show that the disease-causing Bacillus strains undergo more distinctive transcriptional changes between the two environments, and that the expression of plasmid-encoded virulence genes was increased exclusively in the CO(2) environment. We observed a core of conserved metabolic genes that were differentially expressed in all three strains in both conditions. Additionally, the expression profiles of putative virulence genes in G9241 suggest that this strain, unlike Bacillus anthracis, may regulate gene expression with both PlcR and AtxA transcriptional regulators, each acting in a different environment.We have shown that homologous and even identical genes within the genomes of three closely related members of the B. cereus sensu lato group are in some instances regulated very differently, and that these differences can have important implications for virulence. This study provides insights into the evolution of the B. cereus group, and highlights the importance of looking beyond differences in gene content in comparative genomics studies

    Direct and indirect effects of H-NS and Fis on global gene expression control in Escherichia coli

    Nucleoid-associated proteins (NAPs) are global regulators of gene expression in Escherichia coli, which affect DNA conformation by bending, wrapping and bridging the DNA. Two of these—H-NS and Fis—bind to specific DNA sequences and structures. Because of their importance to global gene expression, the binding of these NAPs to the DNA was previously investigated on a genome-wide scale using ChIP-chip. However, variation in their binding profiles across the growth phase and the genome-scale nature of their impact on gene expression remain poorly understood. Here, we present a genome-scale investigation of H-NS and Fis binding to the E. coli chromosome using chromatin immunoprecipitation combined with high-throughput sequencing (ChIP-seq). By performing our experiments under multiple time-points during growth in rich media, we show that the binding regions of the two proteins are mutually exclusive under our experimental conditions. H-NS binds to significantly longer tracts of DNA than Fis, consistent with the linear spread of H-NS binding from high- to surrounding lower-affinity sites; the length of binding regions is associated with the degree of transcriptional repression imposed by H-NS. For Fis, a majority of binding events do not lead to differential expression of the proximal gene; however, it has a significant indirect effect on gene expression partly through its effects on the expression of other transcription factors. We propose that direct transcriptional regulation by Fis is associated with the interaction of tandem arrays of Fis molecules to the DNA and possible DNA bending, particularly at operon-upstream regions. Our study serves as a proof-of-principle for the use of ChIP-seq for global DNA-binding proteins in bacteria, which should become significantly more economical and feasible with the development of multiplexing techniques

    Characterizing geomorphological change to support sustainable river restoration and management

    The hydrology and geomorphology of most rivers has been fundamentally altered through a long history of human interventions including modification of river channels, floodplains, and wider changes in the landscape that affect water and sediment delivery to the river. Resultant alterations in fluvial forms and processes have negatively impacted river ecology via the loss of physical habitat, disruption to the longitudinal continuity of the river, and lateral disconnection between aquatic, wetland, and terrestrial ecosystems. Through a characterization of geomorphological change, it is possible to peel back the layers of time to investigate how and why a river has changed. Process rates can be assessed, the historical condition of rivers can be determined, the trajectories of past changes can be reconstructed, and the role of specific human interventions in these geomorphological changes can be assessed. To achieve this, hydrological, geomorphological, and riparian vegetation characteristics are investigated within a hierarchy of spatial scales using a range of data sources. A temporal analysis of fluvial geomorphology supports process-based management that targets underlying problems. In this way, effective, sustainable management and restoration solutions can be developed that recognize the underlying drivers of geomorphological change, the constraints imposed on current fluvial processes, and the possible evolutionary trajectories and timelines of change under different future management scenarios. Catchment/river basin planning, natural flood risk management, the identification and appraisal of pressures, and the assessment of restoration needs and objectives would all benefit from a thorough temporal analysis of fluvial geomorphology
