    MIGHTEE: multi-wavelength counterparts in the COSMOS field

    In this paper, we combine the Early Science radio continuum data from the MeerKAT International GHz Tiered Extragalactic Exploration (MIGHTEE) Survey, with optical and near-infrared data and release the cross-matched catalogues. The radio data used in this work covers 0.86 deg2 of the COSMOS field, reaches a thermal noise of 1.7 μJy beam−1 and contains 6102 radio components. We visually inspect and cross-match the radio sample with optical and near-infrared data from the Hyper Suprime-Cam (HSC) and UltraVISTA surveys. This allows the properties of active galactic nuclei and star-forming populations of galaxies to be probed out to z ≈ 5. Additionally, we use the likelihood ratio method to automatically cross-match the radio and optical catalogues and compare this to the visually cross-matched catalogue. We find that 94 per cent of our radio source catalogue can be matched with this method, with a reliability of 95 per cent. We proceed to show that visual classification will still remain an essential process for the cross-matching of complex and extended radio sources. In the near future, the MIGHTEE survey will be expanded in area to cover a total of ∼20 deg2; thus the combination of automated and visual identification will be critical. We compare the redshift distribution of SFG and AGN to the SKADS and T-RECS simulations and find more AGN than predicted at z ∼ 1

    A comparison between Asian and Australasia backpackers using cultural consensus analysis

    This study tests the differences in the shared understanding of the backpacker cultural domain between two groups: backpackers from Australasia and backpackers from Asian countries. A total of 256 backpackers responded to a questionnaire administered in Kuala Lumpur, Bangkok and Krabi Province (Thailand). Cultural consensus analysis (CCA) guided the data analysis, to identify the shared values and the differences in the backpacker culture of the two groups. The findings revealed that while the two groups share some of the backpacker cultural values, some other values are distinctively different from one another. The study provides the first empirical evidence of the differences in backpacking culture between the two groups using CCA. Based on the study findings, we propose some marketing and managerial implications

    Beaked whales respond to simulated and actual navy sonar

They are difficult to sight but can reliably be detected by listening for echolocation clicks produced during deep foraging dives. Listening for these clicks, we documented Blainville's beaked whales, Mesoplodon densirostris, in a naval underwater range where sonars are in regular use near Andros Island, Bahamas. An array of bottom-mounted hydrophones can detect beaked whales when they click anywhere within the range. We used two complementary methods to investigate behavioral responses of beaked whales to sonar: an opportunistic approach that monitored whale responses to multi-day naval exercises involving tactical mid-frequency sonars, and an experimental approach using playbacks of simulated sonar and control sounds to whales tagged with a device that records sound, movement, and orientation. Here we show that in both exposure conditions beaked whales stopped echolocating during deep foraging dives and moved away. During actual sonar exercises, beaked whales were primarily detected near the periphery of the range, on average 16 km away from the sonar transmissions. Once the exercise stopped, beaked whales gradually filled in the center of the range over 2–3 days. A satellite tagged whale moved outside the range during an exercise, returning over 2–3 days post-exercise. The experimental approach used tags to measure acoustic exposure and behavioral reactions of beaked whales to one controlled exposure each of simulated military sonar, killer whale calls, and band-limited noise. The beaked whales reacted to these three sound playbacks at sound pressure levels below 142 dB re 1 µPa by stopping echolocation followed by unusually long and slow ascents from their foraging dives.     The SCUBA HAlf Degree Extragalactic Survey – III. Identification of radio and mid-infrared counterparts to submillimetre galaxies

    Determining an accurate position for a submillimetre (submm) galaxy (SMG) is the crucial step that enables us to move from the basic properties of an SMG sample – source counts and 2D clustering – to an assessment of their detailed, multiwavelength properties, their contribution to the history of cosmic star formation and their links with present-day galaxy populations. In this paper, we identify robust radio and/or infrared (IR) counterparts, and hence accurate positions, for over two-thirds of the SCUBA HAlf-Degree Extragalactic Survey (SHADES) Source Catalogue, presenting optical, 24-μm and radio images of each SMG. Observed trends in identification rate have given no strong rationale for pruning the sample. Uncertainties in submm position are found to be consistent with theoretical expectations, with no evidence for significant additional sources of error. Employing the submm/radio redshift indicator, via a parametrization appropriate for radio-identified SMGs with spectroscopic redshifts, yields a median redshift of 2.8 for the radio-identified subset of SHADES, somewhat higher than the median spectroscopic redshift. We present a diagnostic colour–colour plot, exploiting Spitzer photometry, in which we identify regions commensurate with SMGs at very high redshift. Finally, we find that significantly more SMGs have multiple robust counterparts than would be expected by chance, indicative of physical associations. These multiple systems are most common amongst the brightest SMGs and are typically separated by 2–6 arcsec, ~15–50/ sin i kpc at z∼ 2, consistent with early bursts seen in merger simulations

    The Bacterial Intimins and Invasins: A Large and Novel Family of Secreted Proteins

    Gram-negative bacteria have developed a limited repertoire of solutions for secreting proteins from the cytoplasmic compartment to the exterior of the cell. Amongst the spectrum of secreted proteins are the intimins and invasins (the Int/Inv family; TC# 1.B.54) which are characterized by an N-terminal β-barrel domain and a C-terminal surface localized passenger domain. Despite the important role played by members of this family in diseases mediated by several species of the Enterobacteriaceae, there has been little appreciation for the distribution and diversity of these proteins amongst Gram-negative bacteria. Furthermore, there is little understanding of the molecular events governing secretion of these proteins to the extracellular milieu.In silico approaches were used to analyze the domain organization and diversity of members of this secretion family. Proteins belonging to this family are predominantly associated with organisms from the γ-proteobacteria. Whilst proteins from the Chlamydia, γ-, β- and ε-proteobacteria possess β-barrel domains and passenger domains of various sizes, Int/Inv proteins from the α-proteobacteria, cyanobacteria and chlorobi possess only the predicted β-barrel domains. Phylogenetic analyses revealed that with few exceptions these proteins cluster according to organismal type, indicating that divergence occurred contemporaneously with speciation, and that horizontal transfer was limited. Clustering patterns of the β-barrel domains correlate well with those of the full-length proteins although the passenger domains do so with much less consistency. The modular subdomain design of the passenger domains suggests that subdomain duplication and deletion have occurred with high frequency over evolutionary time. However, all repeated subdomains are found in tandem, suggesting that subdomain shuffling occurred rarely if at all. Topological predictions for the β-barrel domains are presented.Based on our in silico analyses we present a model for the biogenesis of these proteins.     Integrative pathway genomics of lung function and airflow obstruction

    Chronic respiratory disorders are important contributors to the global burden of disease. Genome-wide association studies (GWASs) of lung function measures have identified several trait-associated loci, but explain only a modest portion of the phenotypic variability. We postulated that integrating pathway-based methods with GWASs of pulmonary function and airflow obstruction would identify a broader repertoire of genes and processes influencing these traits. We performed two independent GWASs of lung function and applied gene set enrichment analysis to one of the studies and validated the results using the second GWAS. We identified 131 significantly enriched gene sets associated with lung function and clustered them into larger biological modules involved in diverse processes including development, immunity, cell signaling, proliferation and arachidonic acid. We found that enrichment of gene sets was not driven by GWAS-significant variants or loci, but instead by those with less stringent association P-values. Next, we applied pathway enrichment analysis to a meta-analyzed GWAS of airflow obstruction. We identified several biologic modules that functionally overlapped with those associated with pulmonary function. However, differences were also noted, including enrichment of extracellular matrix (ECM) processes specifically in the airflow obstruction study. Network analysis of the ECM module implicated a candidate gene, matrix metalloproteinase 10 (MMP10), as a putative disease target. We used a knockout mouse model to functionally validate MMP10's role in influencing lung's susceptibility to cigarette smoke-induced emphysema.     Background Forced Vital Capacity (FVC) is an important predictor of all-cause mortality in the absence of chronic respiratory conditions. Epidemiological evidence highlights the role of early life factors on adult FVC, pointing to environmental exposures and genes affecting lung development as risk factors for low FVC later in life. Although highly heritable, a small number of genes have been found associated with FVC, and we aimed at identifying further genetic variants by focusing on lung development genes. Methods Per-allele effects of 24,728 SNPs in 403 genes involved in lung development were tested in 7,749 adults from three studies (NFBC1966, ECRHS, EGEA).     The distribution and amount of carbon in the largest peatland complex in Amazonia

    Peatlands in Amazonian Peru are known to store large quantities of carbon, but there is high uncertainty in the spatial extent and total carbon stocks of these ecosystems. Here, we use a multi-sensor (Landsat, ALOS PALSAR and SRTM) remote sensing approach, together with field data including 24 forest census plots and 218 peat thickness measurements, to map the distribution of peatland vegetation types and calculate the combined above- and below-ground carbon stock of peatland ecosystems in the Pastaza-Marañon foreland basin in Peru. We find that peatlands cover 35 600 ± 2133 km2 and contain 3.14 (0.44–8.15) Pg C. Variation in peat thickness and bulk density are the most important sources of uncertainty in these values. One particular ecosystem type, peatland pole forest, is found to be the most carbon-dense ecosystem yet identified in Amazonia (1391 ± 710 Mg C ha−1). The novel approach of combining optical and radar remote sensing with above- and below-ground carbon inventories is recommended for developing regional carbon estimates for tropical peatlands globally. Finally, we suggest that Amazonian peatlands should be a priority for research and conservation before the developing regional infrastructure causes an acceleration in the exploitation and degradation of these ecosystems

    Epigenome-wide association study of lung function level and its change

    Previous reports link differential DNA methylation (DNAme) to environmental exposures that are associated with lung function. Direct evidence on lung function DNAme is, however, limited. We undertook an agnostic epigenome-wide association study (EWAS) on pre-bronchodilation lung function and its change in adults. In a discovery-replication EWAS design, DNAme in blood and spirometry were measured twice, 6-15 years apart, in the same participants of three adult population-based discovery cohorts (n=2043). Associated DNAme markers (p EWAS signals were enriched for smoking-related DNAme. We replicated 57 lung function DNAme markers in adult, but not childhood samples, all previously associated with smoking. Markers not previously associated with smoking failed replication. cg05575921 (AHRR (aryl hydrocarbon receptor repressor)) showed the statistically most significant association with cross-sectional lung function (FEV1/FVC: pdiscovery=3.96x10(-21) and pcombined=7.22x10(-50)). A score combining 10 DNAme markers previously reported to mediate the effect of smoking on lung function was associated with lung function (FEV1/FVC: p=2.65x10(-20)). Our results reveal that lung function-associated methylation signals in adults are predominantly smoking related, and possibly of clinical utility in identifying poor lung function and accelerated decline. Larger studies with more repeat time-points are needed to identify lung function DNAme in never-smokers and in children.Peer reviewe
