Sustainability in the Tapis Framework

As more research depends fundamentally on software, sustainability becomes increasingly critical. Nevertheless, despite valiant efforts from a growing number of researchers and practitioners, a basic understanding of best-practices for sustainable software remains elusive. In this paper, we review the specific practices and strategies that have helped to sustain Tapis, a cyberinfastructure project that has been in use for over a decade. The Tapis framework is an open-source, software-as-a-service Application Programming Interface (API) for collaborative, automated, reproducible computational research which began as the Foundation API for the iPlant Collaborative Project in 2008, and today is used by tens of thousands of individuals across more than a dozen active projects. This paper describes our multi-faceted approach to sustaining an increasingly complex ecosystem of software, documentation and other digital assets, including both technical and organizational strategies for minimizing the cost of sustainment while maximizing available resources for sustainment activities

Genetic and lifestyle risk factors for MRI-defined brain infarcts in a population-based setting.

OBJECTIVE: To explore genetic and lifestyle risk factors of MRI-defined brain infarcts (BI) in large population-based cohorts. METHODS: We performed meta-analyses of genome-wide association studies (GWAS) and examined associations of vascular risk factors and their genetic risk scores (GRS) with MRI-defined BI and a subset of BI, namely, small subcortical BI (SSBI), in 18 population-based cohorts (n = 20,949) from 5 ethnicities (3,726 with BI, 2,021 with SSBI). Top loci were followed up in 7 population-based cohorts (n = 6,862; 1,483 with BI, 630 with SBBI), and we tested associations with related phenotypes including ischemic stroke and pathologically defined BI. RESULTS: The mean prevalence was 17.7% for BI and 10.5% for SSBI, steeply rising after age 65. Two loci showed genome-wide significant association with BI: FBN2, p = 1.77 × 10-8; and LINC00539/ZDHHC20, p = 5.82 × 10-9. Both have been associated with blood pressure (BP)-related phenotypes, but did not replicate in the smaller follow-up sample or show associations with related phenotypes. Age- and sex-adjusted associations with BI and SSBI were observed for BP traits (p value for BI, p [BI] = 9.38 × 10-25; p [SSBI] = 5.23 × 10-14 for hypertension), smoking (p [BI] = 4.4 × 10-10; p [SSBI] = 1.2 × 10-4), diabetes (p [BI] = 1.7 × 10-8; p [SSBI] = 2.8 × 10-3), previous cardiovascular disease (p [BI] = 1.0 × 10-18; p [SSBI] = 2.3 × 10-7), stroke (p [BI] = 3.9 × 10-69; p [SSBI] = 3.2 × 10-24), and MRI-defined white matter hyperintensity burden (p [BI] = 1.43 × 10-157; p [SSBI] = 3.16 × 10-106), but not with body mass index or cholesterol. GRS of BP traits were associated with BI and SSBI (p ≤ 0.0022), without indication of directional pleiotropy. CONCLUSION: In this multiethnic GWAS meta-analysis, including over 20,000 population-based participants, we identified genetic risk loci for BI requiring validation once additional large datasets become available. High BP, including genetically determined, was the most significant modifiable, causal risk factor for BI

SIERRA: A Spatial Data System for Neuronal Data

Neuroinformatics requires the manipulation and querying of data in a spatial, visual, and relational milieu. SIERRA is a system for storing and querying neuronal data within a relational data framework, and hybridizes proven technologies (RDBMS, octrees) to meet stringent real-time visualization requirements in a simple yet elegant way. 1 Introduction We present SIERRA 1 , a spatial database system in which normalized spatial representations of objects can be efficiently stored, and the spatial relations of these objects graphically displayed, using a hybrid of octrees, RDBMS and 3-D visualization technology. SIERRA was developed in support of NEUROSYS 2 , a tool used to explore the functional relationships and connectivity patterns between small and large ensembles of neurons. In this paper, we will discuss how data are stored and queried in SIERRA, the role of SIERRA as a component of NEUROSYS, and future directions for research. Tapis-CHORDS Integration: Time-Series DataSupport in Science Gateway Infrastructure

The explosion of IoT devices and sensors in recent years has led to a demand for efficiently storing, processing and analyzing time-series data. Geoscience researchers use time-series data stores such as Hydroserver, VOEIS and CHORDS. Many of these tools require a great deal of infrastructure to deploy and expertise to manage and scale. Tapis's (formerly known as Agave) platform as a service provides a way to support researchers in a way that they are not responsible for the infrastructure and can focus on the science. The University of Hawai‘i (UH) and Texas Advanced Computing Center (TACC) have collaborated to develop a new API integration that combines Tapis with the CHORDS time series data service to support projects at both institutions for storing, annotating and querying time-series data. This new Streams API leverages the strengths of both the Tapis platform and CHORDS service to enable capabilities for supporting time-series data streams not available in either tool alone. Late lung metastasis in a patient with a clear cell chondrosarcoma : an indication for a life-long follow-up?

Background. Clear cell chondrosarcoma (CCCS) is a rare subtype of chondrosarcoma and comprises between 1.6% and 2.5% of all chondrosarcoma. They are known to be chemo- and radiotherapy resistant; surgical resection is therefore the therapy of choice. Methods. We present a 63-year-old woman with a progressive lung nodule 20 years after initial diagnosis and treatment of a clear cell chondrosarcoma of the right os naviculare. Results. On serial CT scans of the chest, an asymptomatic, slowly growing nodule in the left upper lung lobe was detected. CT-guided transthoracic biopsy of this nodule confirmed the diagnosis of a chondrosarcoma lung metastasis. Video-assisted thoracoscopic wedge resection was performed with complete removal of the nodule. The patient recovered well from surgery and remains in good health during further follow-up. Conclusion. Given the tendency of clear cell chondrosarcoma to recur and metastasize after extended periods of time, a long-term, possibly life-long follow-up and clinical surveillance is advisable in these patients
