    The vertical distribution of fish on two offshore oil platforms

    Knowledge of platform ecology is necessary to best inform decommissioning practice. Remotely operated vehicle (ROV) video is often collected during standard industry operations and may provide insight into the marine life associating with offshore platforms, however, the utility of this video for ecological assessments remains unclear. Archival ROV video surveys at the Wandoo oil platforms on Australia’s North West Shelf was evaluated for its utility, with only 4.9% of imagery usable for standardised ecological studies. Based on the subset of usable ROV video, the influence of depth and structural complexity on attributes of the fish assemblage on the Wandoo oil platforms was examined. Vertical ROV transects on three vertical shafts on the Wandoo platforms were stratified into 10 m depth strata from 0 to 50 m, with 111 fish taxa from 25 families identified and counted across all depth strata. At both platforms, taxonomic richness and abundance was significantly highest in shallow regions and declined with depth. Small reef fish were predominantly associated with structurally complex habitat in shallow regions (<22 m), whilst large demersal species dominated below 32 m. Future decommissioning policy in Australia should consider the vertical fish distributions and the importance of shallow sections of platforms. Finally, the dearth of usable video was due to the haphazard method of collection and it is recommended that future surveys should be conducted according to scientific standards to ensure greater utility of the video for both industry use and scientific research

    Detection of multiple respiratory pathogens during primary respiratory infection: nasal swab versus nasopharyngeal aspirate using real-time polymerase chain reaction

    In this study, we present the multiple detection of respiratory viruses in infants during primary respiratory illness, investigate the sensitivity of nasal swabs and nasopharyngeal aspirates, and assess whether patient characteristics and viral load played a role in the sensitivity. Healthy infants were included at signs of first respiratory tract infection. Paired nasopharyngeal aspirates and nasal swabs were collected. Real-time polymerase chain reaction (PCR) was carried out for 11 respiratory pathogens. Paired nasopharyngeal aspirates and nasal swabs were collected in 98 infants. Rhinovirus (n = 67) and respiratory syncytial virus (n = 39) were the most frequently detected. Co-infection occurred in 48% (n = 45) of the infants. The sensitivity of the nasal swab was lower than the nasopharyngeal aspirate, in particular, for respiratory syncytial virus (51% vs. 100%) and rhinovirus (75% vs. 97%). The sensitivity of the nasal swab was strongly determined by the cycle threshold (CT) value (p < 0.001). The sensitivity of the swab for respiratory syncytial virus, but not rhinovirus, was 100% in children with severe symptoms (score ≥11). It is concluded that, for community-based studies and surveillance purposes, the nasal swab can be used, though the sensitivity is lower than the aspirate, in particular, for the detection of mild cases of respiratory syncytial virus (RSV) infection

    Border studies in South Asia privilege everyday experiences, and the constructed nature of borders and state sovereignty. This article argues that state elites in India, Pakistan, and Afghanistan during the 1950s and 1960s actively pursued territorial sovereignty through border policy, having inherited ambiguous colonial-era frontiers. By comparing security and development activities along the Durand Line, between Afghanistan and Pakistan, with the better-known case of India and Pakistan's ceasefire line in Kashmir, this article demonstrates that the exercise of sovereignty required a bounded space that only borders could provide and a rejection of competing border zone authorities. The local specificity of each border, however, created the historical conditions in which political elites acted. Combining an archival history methodology with conceptual insights from political geography and critical international relations, this article uses an original integration of two important Asian border spaces into one analysis to highlight tensions between sovereignty's theory and practice

    Incidence of respiratory viruses in peruvian children with acute respiratory infections

    Acute respiratory infections are responsible for high morbi-mortality in Peruvian children. However, the etiological agents are poorly identified. This study, conducted during the pandemic outbreak of H1N1 influenza in 2009, aims to determine the main etiological agents responsible for acute respiratory infections in children from Lima, Peru. Nasopharyngeal swabs collected from 717 children with acute respiratory infections between January 2009 and December 2010 were analyzed by multiplex RT-PCR for 13 respiratory viruses: influenza A, B, and C virus; parainfluenza virus (PIV) 1, 2, 3, and 4; and human respiratory syncytial virus (RSV) A and B, among others. Samples were also tested with direct fluorescent-antibodies (DFA) for six respiratory viruses. RT-PCR and DFA detected respiratory viruses in 240 (33.5%) and 85 (11.9%) cases, respectively. The most common etiological agents were RSV-A (15.3%), followed by influenza A (4.6%), PIV-1 (3.6%), and PIV-2 (1.8%). The viruses identified by DFA corresponded to RSV (5.9%) and influenza A (1.8%). Therefore, respiratory syncytial viruses (RSV) were found to be the most common etiology of acute respiratory infections. The authors suggest that active surveillance be conducted to identify the causative agents and improve clinical management, especially in the context of possible circulation of pandemic viruses. J.     RNA and DNA Bacteriophages as Molecular Diagnosis Controls in Clinical Virology: A Comprehensive Study of More than 45,000 Routine PCR Tests

    Real-time PCR techniques are now commonly used for the detection of viral genomes in various human specimens and require for validation both external and internal controls (ECs and ICs). In particular, ICs added to clinical samples are necessary to monitor the extraction, reverse transcription, and amplification steps in order to detect false-negative results resulting from PCR-inhibition or errors in the technical procedure. Here, we performed a large scale evaluation of the use of bacteriophages as ICs in routine molecular diagnosis. This allowed to propose simple standardized procedures (i) to design specific ECs for both DNA and RNA viruses and (ii) to use T4 (DNA) or MS2 (RNA) phages as ICs in routine diagnosis. Various technical formats for using phages as ICs were optimised and validated. Subsequently, T4 and MS2 ICs were evaluated in routine real-time PCR or RT-PCR virological diagnostic tests, using a series of 8,950 clinical samples (representing 36 distinct specimen types) sent to our laboratory for the detection of a variety of DNA and RNA viruses. The frequency of inefficient detection of ICs was analyzed according to the nature of the sample. Inhibitors of enzymatic reactions were detected at high frequency in specific sample types such as heparinized blood and bone marrow (>70%), broncho-alveolar liquid (41%) and stools (36%). The use of T4 and MS2 phages as ICs proved to be cost-effective, flexible and adaptable to various technical procedures of real-time PCR detection in virology. It represents a valuable strategy for enhancing the quality of routine molecular diagnosis in laboratories that use in-house designed diagnostic systems, which can conveniently be associated to the use of specific synthetic ECs. The high rate of inhibitors observed in a variety of specimen types should stimulate the elaboration of improved technical protocols for the extraction and amplification of nucleic acids

    Urbanizing refuge: interrogating spaces of displacement

    Refugee spaces are emerging as quintessential geographies of the modern, yet their intimate and everyday spatialities remain under-explored. Rendered largely through geopolitical discourses, they are seen as biopolitical spaces where the sovereign can reduce the subject to bare life. In conceptualizing refugee spaces some scholars have argued that, although many camps grow and develop over time, they evolve their own unique form of urbanism that is still un-urban. This article challenges this idea of the camp as space of pure biopolitics and explores the politics of space in the refugee camp using urban debates. Using case studies from the Middle East and South Asia, it looks at how the refugee spaces developed and became informalized, and how people recovered their agency through ‘producing spaces’ both physically and politically. In doing so, it draws connections between refugee camps and other spaces of urban marginality, and suggests that refugee spaces can be seen as important sites for articulating new politics

    ATXN1 repeat expansions confer risk for amyotrophic lateral sclerosis and contribute to TDP-43 mislocalization

    Increasingly, repeat expansions are being identified as part of the complex genetic architecture of amyotrophic lateral sclerosis. To date, several repeat expansions have been genetically associated with the disease: intronic repeat expansions in C9orf72, polyglutamine expansions in ATXN2 and polyalanine expansions in NIPA1. Together with previously published data, the identification of an amyotrophic lateral sclerosis patient with a family history of spinocerebellar ataxia type 1, caused by polyglutamine expansions in ATXN1, suggested a similar disease association for the repeat expansion in ATXN1. We, therefore, performed a large-scale international study in 11,700 individuals, in which we showed a significant association between intermediate ATXN1 repeat expansions and amyotrophic lateral sclerosis (P = 3.33 x 10−7). Subsequent functional experiments have shown that ATXN1 reduces the nucleocytoplasmic ratio of TDP-43 and enhances amyotrophic lateral sclerosis phenotypes in Drosophila, further emphasizing the role of polyglutamine repeat expansions in the pathophysiology of amyotrophic lateral sclerosis

    Co-circulation of Four Human Coronaviruses (HCoVs) in Queensland Children with Acute Respiratory Tract Illnesses in 2004

    Acute respiratory illnesses (ARIs) with unconfirmed infectious aetiologies peak at different times of the year. Molecular diagnostic assays reduce the number of unconfirmed ARIs compared to serology- or culture-based techniques. Screening of 888 inpatient and outpatient respiratory specimens spanning late autumn through to early spring, 2004, identified the presence of a human coronavirus (HCoV) on 74 occasions (8.3% of all specimens and 26.3% of all respiratory virus detections). Prevalence peaked in August (late winter in the southern hemisphere) when they were detected in 21.9% of specimens tested. HCoV-HKU1 and HCoV-OC43 comprised 82.4% of all HCoVs detected. Positive specimens were used to develop novel reverse transcriptase real-time PCRs (RT-rtPCRs) for HCoV detection. An objective clinical severity score was assigned to each positive HCoV patient. Severity scores were similar to those from a random selection of young children who were positive for respiratory syncytial virus at a different time but from the same specimen population. During the cooler months of 2004, sensitive and specific RT-rtPCRs identified the concurrent circulation of all four HCoVs, a quarter of which co-occurred with another virus and most of which were from children under the age of two years
