An 800-year high-resolution black carbon ice core record from Lomonosovfonna, Svalbard
Produced by the incomplete combustion of fossil fuel and biomass, black
carbon (BC) contributes to Arctic warming by reducing snow albedo and thus
triggering a snow-albedo feedback leading to increased snowmelt. Therefore,
it is of high importance to assess past BC emissions to better understand and
constrain their role. However, only a few long-term BC records are available
from the Arctic, mainly originating from Greenland ice cores. Here, we
present the first long-term and high-resolution refractory black carbon (rBC)
record from Svalbard, derived from the analysis of two ice cores drilled at
the Lomonosovfonna ice field in 2009 (LF-09) and 2011 (LF-11) and covering
800 years of atmospheric emissions. Our results show that rBC concentrations
strongly increased from 1860 on due to anthropogenic emissions and reached
two maxima, at the end of the 19th century and in the middle of the 20th
century. No increase in rBC concentrations during the last decades was
observed, which is corroborated by atmospheric measurements elsewhere in the
Arctic but contradicts a previous study from another ice core from Svalbard.
While melting may affect BC concentrations during periods of high
temperatures, rBC concentrations remain well preserved prior to the 20th
century due to lower temperatures inducing little melt. Therefore, the
preindustrial rBC record (before 1800), along with ammonium (NH4+),
formate (HCOO−) and specific organic markers (vanillic acid, VA, and
p-hydroxybenzoic acid, p-HBA), was used as a proxy for
biomass burning. Despite numerous single events, no long-term trend was
observed over the time period 1222–1800 for rBC and NH4+. In
contrast, formate, VA, and p-HBA experience multi-decadal peaks reflecting
periods of enhanced biomass burning. Most of the background variations and
single peak events are corroborated by other ice core records from Greenland
and Siberia. We suggest that the paleofire record from the LF ice core
primarily reflects biomass burning episodes from northern Eurasia, induced by
decadal-scale climatic variations.</p
Optimized method for black carbon analysis in ice and snow using the Single Particle Soot Photometer
In this study we attempt to optimize the method for measuring black carbon (BC) in snow and ice using a Single Particle Soot Photometer (SP2). Beside the previously applied ultrasonic (CETAC) and Collison-type nebulizers we introduce a jet (Apex Q) nebulizer to aerosolize the aqueous sample for SP2 analysis. Both CETAC and Apex Q require small sample volumes (a few milliliters) which makes them suitable for ice core analysis. The Apex Q shows the least size-dependent nebulizing efficiency in the BC particle diameter range of 100–1000 nm. The CETAC has the advantage that air and liquid flows can be monitored continuously. All nebulizer-types require a calibration with BC standards for the determination of the BC mass concentration in unknown aqueous samples. We found Aquadag to be a suitable material for preparing calibration standards. Further, we studied the influence of different treatments for fresh discrete snow and ice samples as well as the effect of storage. The results show that samples are best kept frozen until analysis. Once melted, they should be sonicated for 25 min, immediately analyzed while being stirred and not be refrozen
Numerical and Experimental Investigation of Circulation in Short Cylinders
In preparation for an experimental study of magnetorotational instability
(MRI) in liquid metal, we explore Couette flows having height comparable to the
gap between cylinders, centrifugally stable rotation, and high Reynolds number.
Experiments in water are compared with numerical simulations. Simulations show
that endcaps corotating with the outer cylinder drive a strong poloidal
circulation that redistributes angular momentum. Predicted azimuthal flow
profiles agree well with experimental measurements. Spin-down times scale with
Reynolds number as expected for laminar Ekman circulation; extrapolation from
two-dimensional simulations at agrees remarkably well with
experiment at . This suggests that turbulence does not dominate
the effective viscosity. Further detailed numerical studies reveal a strong
radially inward flow near both endcaps. After turning vertically along the
inner cylinder, these flows converge at the midplane and depart the boundary in
a radial jet. To minimize this circulation in the MRI experiment, endcaps
consisting of multiple, differentially rotating rings are proposed. Simulations
predict that an adequate approximation to the ideal Couette profile can be
obtained with a few rings

Joint Analysis of Multiple Metagenomic Samples
The availability of metagenomic sequencing data, generated by sequencing DNA pooled from multiple microbes living jointly, has increased sharply in the last few years with developments in sequencing technology. Characterizing the contents of metagenomic samples is a challenging task, which has been extensively attempted by both supervised and unsupervised techniques, each with its own limitations. Common to practically all the methods is the processing of single samples only; when multiple samples are sequenced, each is analyzed separately and the results are combined. In this paper we propose to perform a combined analysis of a set of samples in order to obtain a better characterization of each of the samples, and provide two applications of this principle. First, we use an unsupervised probabilistic mixture model to infer hidden components shared across metagenomic samples. We incorporate the model in a novel framework for studying association of microbial sequence elements with phenotypes, analogous to the genome-wide association studies performed on human genomes: We demonstrate that stratification may result in false discoveries of such associations, and that the components inferred by the model can be used to correct for this stratification. Second, we propose a novel read clustering (also termed “binning”) algorithm which operates on multiple samples simultaneously, leveraging on the assumption that the different samples contain the same microbial species, possibly in different proportions. We show that integrating information across multiple samples yields more precise binning on each of the samples. Moreover, for both applications we demonstrate that given a fixed depth of coverage, the average per-sample performance generally increases with the number of sequenced samples as long as the per-sample coverage is high enough
Gesundheit und Leistungsfähigkeit von Milchkühen im ökologischen Landbau interdisziplinär betrachtet – eine (Interventions-) Studie zu Stoffwechselstörungen und Eutererkrankungen unter Berücksichtigung von Grundfuttererzeugung, Fütterungsmanagement und Tierhaltung
Im Mittelpunkt des Projektes stand die Stoffwechsel- und Eutergesundheit von ökologisch gehaltenen Milchkühen im prä- und peripartalen Zeitraum sowie in den ersten 100 Laktationstagen und deren Beeinflussung durch die Futter- und Nährstoffversorgung und die Haltungsumwelt im umfassenden Sinn. In einer bundesweiten Feldstudie auf 106 ökologisch wirtschaftenden Milchviehbetrieben erfolgten Erhebungen mit dem Ziel einer Risikomodellierung zu Stoffwechsel- und Eutererkrankungen. Vor diesem Hintergrund wurden die Produktionssysteme von der Pflanzenzusammensetzung im Grünland und im Ackerfutter über die Grobfutterproduktion, Futterqualität und Rationsgestaltung, Haltungsumwelt bis hin zur Tiergesundheit und Milchqualität analysiert, um hier einzelbetriebliche Risikoeinschätzungen vorzunehmen, Optimierungspotenziale aufzuzeigen und Handlungsempfehlungen abzuleiten, die anschließend betriebsindividuell implementiert wurden. Die Effektivität des so geschaffenen präventiv orientierten Tiergesundheitsmanagements wurde anhand der Entwicklung ausgewählter Kennzahlen der Euter- und Stoffwechselgesundheit geprüft. Es konnte gezeigt werden, dass sich mit dieser Vorgehensweise auch unter Praxisbedingungen die Tiergesundheitssituation signifikant verbes-sern lässt. Die Feldstudie wurde mit experimentellen Untersuchungen ergänzt, die sich speziellen Fragen der Analyse von nXP in Grasprodukten, des Kraftfuttereinsatzes, der Wahl der geeigneten Rasse, dem Infektionsgeschehen, der Nutzung von Haltungstechniken im Fütterungsmanagement und der Verbesserung der Grasnarbe widmeten. Die im Projekt generierten, aufgrund ihrer Ableitung aus der Praxis widerspruchsarmen Erkenntnisse wurden über vielfältige Formen des Wissenstransfers an die Akteure in der Ökologischen Milchviehhaltung vermittelt. Ein Merkblatt zur Euter- und Stoffwechselgesundheit bei Biomilchkühen und ein modular aufgebautes Wissenstransferkonzept wurden erarbeitet, um die Projektergebnisse nachhaltig nutzen zu können
Read Length and Repeat Resolution: Exploring Prokaryote Genomes Using Next-Generation Sequencing Technologies
Background: There are a growing number of next-generation sequencing technologies. At present, the most cost-effective options also produce the shortest reads. However, even for prokaryotes, there is uncertainty concerning the utility of these technologies for the de novo assembly of complete genomes. This reflects an expectation that short reads will be unable to resolve small, but presumably abundant, repeats. Methodology/Principal Findings: Using a simple model of repeat assembly, we develop and test a technique that, for any read length, can estimate the occurrence of unresolvable repeats in a genome, and thus predict the number of gaps that would need to be closed to produce a complete sequence. We apply this technique to 818 prokaryote genome sequences. This provides a quantitative assessment of the relative performance of various lengths. Notably, unpaired reads of only 150nt can reconstruct approximately 50 % of the analysed genomes with fewer than 96 repeat-induced gaps. Nonetheless, there is considerable variation amongst prokaryotes. Some genomes can be assembled to near contiguity using very short reads while others require much longer reads. LOCAS – A Low Coverage Assembly Tool for Resequencing Projects
Motivation: Next Generation Sequencing (NGS) is a frequently applied approach to detect sequence variations between highly related genomes. Recent large-scale re-sequencing studies as the Human 1000 Genomes Project utilize NGS data of low coverage to afford sequencing of hundreds of individuals. Here, SNPs and micro-indels can be detected by applying an alignment-consensus approach. However, computational methods capable of discovering other variations such as novel insertions or highly diverged sequence from low coverage NGS data are still lacking. Results: We present LOCAS, a new NGS assembler particularly designed for low coverage assembly of eukaryotic genomes using a mismatch sensitive overlap-layout-consensus approach. LOCAS assembles homologous regions in a homologyguided manner while it performs de novo assemblies of insertions and highly polymorphic target regions subsequently to an alignment-consensus approach. LOCAS has been evaluated in homology-guided assembly scenarios with low sequence coverage of Arabidopsis thaliana strains sequenced as part of the Arabidopsis 1001 Genomes Project. While assembling the same amount of long insertions as state-of-the-art NGS assemblers, LOCAS showed best results regarding contig size, error rate and runtime. Conclusion: LOCAS produces excellent results for homology-guided assembly of eukaryotic genomes with short reads and low sequencing depth, and therefore appears to be the assembly tool of choice for the detection of novel sequenc
