    Predicting the Effects of Cerulean Warbler, Dendroica cerulea Management on Eastern Ontario Bird Species

    Single-species habitat management strategies are often undertaken without explicit consideration of their effects on the larger community. Here we explore the potential effects of managing eastern Ontario deciduous forests for the Cerulean Warbler (Dendroica cerulea) by examining its potential as a biodiversity indicator species and as an umbrella species. Our results indicate that the Cerulean Warbler would not be an effective biodiversity indicator, as its distribution across the studied landscape did not coincide with areas of high avian species richness. However, the Cerulean Warbler may be effective as an umbrella species for the maintenance of populations of other canopy-nesting species that require mature deciduous forest habitats. It is hoped that the conclusions reached in Ontario, while perhaps not directly transferable to all parts of the breeding range, encourage other Cerulean Warbler researchers to ask similar questions in their study areas

    Generalizability of Artificial Neural Network Models in Ecological Applications: Predicting Nest Occurrence and Breeding Success of the Red-winged Blackbird Agelaius phoeniceus

    Separate artificial neural network (ANN) models were developed from data in two geographical regions and years apart for a marsh-nesting bird, the red-winged blackbird Agelaius phoeniceus. Each model was independently tested on the spatially and temporally distinct data from the other region to determine how generalizable it was. The first model was developed to predict occurrence of nests in two wetlands on Lake Erie, Ohio in 1995 and 1996. The second model was developed to predict breeding success in two marshes in Connecticut, USA in 1969 and 1970. Independent variables were vegetation durability, stem density, stem/nest height, distance to open water, distance to edge, and water depth. With input variable relevances, sensitivity analyses and neural interpretation diagrams we were able to understand how the different models predicted nest occurrence and breeding success and compare their differences and similarities. Both models also predicted increasing nest occurrence/breeding success with increasing water depth under the nest and increasing distance to edge. However, relationships for prediction differed in the models. Generalizability of the models was poor except when the marshes had similar values of important variables in the model. ANN models performed better than generalized linear models (GLM) on marshes with similar structures. Generalizability of the models did not differ in nest occurrence and breeding success data. Extensive testing also showed that the GLMs were not necessarily more generalizable than ANNs, suggesting that ANN models make good definitions of a study system but are too specific to generalize well to other ecologically complex systems unless input variable distributions are very similar.Comment: 42 pages, 3 figures.     Crop depredation by blackbirds (Icteridae) and Starlings (sturnus vulgaris) in North America has long prompted experimentation with control techniques. These efforts have been centered in the northeast and northcentral United States where concentrated cultivation of vulnerable crops coincides with the location where flocks of blackbirds congregate in the fall prior to their migration south (Stone, et al., 1972; Wiens and Dyer, 1975). In these areas the high cost and logistic impracticality of implementing widespread controls has suggested the need for modifying agricultural practices instead (Wiens and Dyer, 1975). More recently, attention has been focused farther south, particularly in Kentucky and Tennessee where winter roosts of mixed flocks of blackbirds and Starlings commonly number over several million birds. These highly localized concentrations have prompted concern for both agricultural damage and danger to human health (Department of Army, 1975). A major difference between the problem in the South and that farther north is that in the South the birds present themselves as much more accessible targets for control measures. By virtue of their tremendous concentrations they make the potential for large scale extermination very real. It is quite conceivable that a significant proportion of the entire North American populations of these birds could be eliminated if extermination efforts were maintained for several years at the major winter roosts. Before such extermination is allowed to proceed, a number of questions must be answered. These can be divided into two areas. The first area deals with whether or not the control measures are actually justified--how much agricultural damage is done by the birds and how real is their threat to human health? The second area of questioning concerns the environmental impact of both the control measures themselves as well as the effect of suddenly removing such large numbers of birds from the ecosystem. This paper presents the results of a preliminary study aimed not at answering these questions so much as providing some insight into the factors which must be considered if accurate answers are to be obtained

    Spatiotemporal Patterns in Nest Box Occupancy by Tree Swallows Across North America

    Data from the North American Breeding Bird Survey (BBS) suggest that populations of aerial insectivorous birds are declining, particularly in northeastern regions of the continent, and particularly since the mid-1980s. Species that use nest boxes, such as Tree Swallows (Tachycineta bicolor), may provide researchers with large data sets that better reveal finer-scale geographical patterns in population trends. We analyzed trends in occupancy rates for ca. 40,000 Tree Swallow nest-box-years from 16 sites across North America. The earliest site has been studied intensively since 1969 and the latest site since 2004. Nest box occupancy rates declined significantly at five of six (83%) sites east of -78° W longitude, whereas occupancy rates increased significantly at four of ten sites (40%) west of -78° W longitude. Decreasing box occupancy trends from the northeast were broadly consistent with aspects of a previous analysis of BBS data for Tree Swallows, but our finding of instances of increases in other parts of the continent are novel. Several questions remain, particularly with respect to causes of these broad-scale geographic changes in population densities of Tree Swallows. The broad geographic patterns are consistent with a hypothesis of widespread changes in climate on wintering, migratory, or breeding areas that in turn may differentially affect populations of aerial insects, but other explanations are possible. It is also unclear whether these changes in occupancy rates reflect an increase or decrease in overall populations of Tree Swallows. Regardless, important conservation steps will be to unravel causes of changing populations of aerial insectivores in North America

    MethylViewer: computational analysis and editing for bisulfite sequencing and methyltransferase accessibility protocol for individual templates (MAPit) projects

    Bisulfite sequencing is a widely-used technique for examining cytosine DNA methylation at nucleotide resolution along single DNA strands. Probing with cytosine DNA methyltransferases followed by bisulfite sequencing (MAPit) is an effective technique for mapping protein–DNA interactions. Here, MAPit methylation footprinting with M.CviPI, a GC methyltransferase we previously cloned and characterized, was used to probe hMLH1 chromatin in HCT116 and RKO colorectal cancer cells. Because M.CviPI-probed samples contain both CG and GC methylation, we developed a versatile, visually-intuitive program, called MethylViewer, for evaluating the bisulfite sequencing results. Uniquely, MethylViewer can simultaneously query cytosine methylation status in bisulfite-converted sequences at as many as four different user-defined motifs, e.g. CG, GC, etc., including motifs with degenerate bases. Data can also be exported for statistical analysis and as publication-quality images. Analysis of hMLH1 MAPit data with MethylViewer showed that endogenous CG methylation and accessible GC sites were both mapped on single molecules at high resolution. Disruption of positioned nucleosomes on single molecules of the PHO5 promoter was detected in budding yeast using M.CviPII, increasing the number of enzymes available for probing protein–DNA interactions. MethylViewer provides an integrated solution for primer design and rapid, accurate and detailed analysis of bisulfite sequencing or MAPit datasets from virtually any biological or biochemical system

    Age before beauty? Relationships between fertilization success and age-dependent ornaments in barn swallows

    When males become more ornamented and reproduce more successfully as they grow older, phenotypic correlations between ornament exaggeration and reproductive success can be confounded with age effects in cross-sectional studies, and thus say relatively little about sexual selection on these traits. This is exemplified here in a correlative study of male fertilization success in a large colony of American barn swallows (Hirundo rustica erythrogaster). Previous studies of this species have indicated that two sexually dimorphic traits, tail length and ventral plumage coloration, are positively correlated with male fertilization success, and a mechanism of sexual selection by female choice has been invoked. However, these studies did not control for potential age-related variation in trait expression. Here, we show that male fertilization success was positively correlated with male tail length but not with plumage coloration. We also show that 1-year-old males had shorter tails and lower fertilization success than older males. This age effect accounted for much of the covariance between tail length and fertilization success. Still, there was a positive relationship between tail length and fertilization success among older males. But as this group consisted of males from different age classes, an age effect may be hidden in this relationship as well. Our data also revealed a longitudinal increase in both tail length and fertilization success for individual males. We argue that age-dependent ornament expression and reproductive performance in males complicate inferences about female preferences and sexual selection

    Sperm Length Variation as a Predictor of Extrapair Paternity in Passerine Birds

    The rate of extrapair paternity is a commonly used index for the risk of sperm competition in birds, but paternity data exist for only a few percent of the approximately 10400 extant species. As paternity analyses require extensive field sampling and costly lab work, species coverage in this field will probably not improve much in the foreseeable future. Recent findings from passerine birds, which constitute the largest avian order (∼5,900 species), suggest that sperm phenotypes carry a signature of sperm competition. Here we examine how well standardized measures of sperm length variation can predict the rate of extrapair paternity in passerine birds.We collected sperm samples from 55 passerine species in Canada and Europe for which extrapair paternity rates were already available from either the same (n = 24) or a different (n = 31) study population. We measured the total length of individual spermatozoa and found that both the coefficient of between-male variation (CV(bm)) and within-male variation (CV(wm)) in sperm length were strong predictors of the rate of extrapair paternity, explaining as much as 65% and 58%, respectively, of the variation in extrapair paternity among species. However, only the CV(bm) predictor was independent of phylogeny, which implies that it can readily be converted into a currency of extrapair paternity without the need for phylogenetic correction.We propose the CV(bm) index as an alternative measure to extrapair paternity for passerine birds. Given the ease of sperm extraction from male birds in breeding condition, and a modest number of sampled males required for a robust estimate, this new index holds a great potential for mapping the risk of sperm competition across a wide range of passerine birds

    Targeting the hypoxic fraction of tumours using hypoxia activated prodrugs

    The presence of a microenvironment within most tumours containing regions of low oxygen tension or hypoxia has profound biological and therapeutic implications. Tumour hypoxia is known to promote the development of an aggressive phenotype, resistance to both chemotherapy and radiotherapy and is strongly associated with poor clinical outcome. Paradoxically, it is recognised as a high priority target and one therapeutic strategies designed to eradicate hypoxic cells in tumours are a group of compounds known collectively as hypoxia activated prodrugs (HAPs) or bioreductive drugs. These drugs are inactive prodrugs that require enzymatic activation (typically by 1 or 2 electron oxidoreductases) to generate cytotoxic species with selectivity for hypoxic cells being determined by (i) the ability of oxygen to either reverse or inhibit the activation process and (ii) the presence of elevated expression of oxidoreductases in tumours. The concepts underpinning HAP development were established over 40 years ago and have been refined over the years to produce a new generation of HAPs that are under preclinical and clinical development.
