    TranscriptomeBrowser: A Powerful and Flexible Toolbox to Explore Productively the Transcriptional Landscape of the Gene Expression Omnibus Database

    International audienceAs public microarray repositories are constantly growing, we are facing the challenge of designing strategies to provide productive access to the available data.\ We used a modified version of the Markov clustering algorithm to systematically extract clusters of co-regulated genes from hundreds of microarray datasets stored in the Gene Expression Omnibus database (n = 1,484). This approach led to the definition of 18,250 transcriptional signatures (TS) that were tested for functional enrichment using the DAVID knowledgebase. Over-representation of functional terms was found in a large proportion of these TS (84%). We developed a JAVA application, TBrowser that comes with an open plug-in architecture and whose interface implements a highly sophisticated search engine supporting several Boolean operators (http://tagc.univ-mrs.fr/tbrowser/). User can search and analyze TS containing a list of identifiers (gene symbols or AffyIDs) or associated with a set of functional terms.\ As proof of principle, TBrowser was used to define breast cancer cell specific genes and to detect chromosomal abnormalities in tumors. Finally, taking advantage of our large collection of transcriptional signatures, we constructed a comprehensive map that summarizes gene-gene co-regulations observed through all the experiments performed on HGU133A Affymetrix platform. We provide evidences that this map can extend our knowledge of cellular signaling pathways

    COVID-19 symptoms at hospital admission vary with age and sex: results from the ISARIC prospective multinational observational study

    Background: The ISARIC prospective multinational observational study is the largest cohort of hospitalized patients with COVID-19. We present relationships of age, sex, and nationality to presenting symptoms. Methods: International, prospective observational study of 60 109 hospitalized symptomatic patients with laboratory-confirmed COVID-19 recruited from 43 countries between 30 January and 3 August 2020. Logistic regression was performed to evaluate relationships of age and sex to published COVID-19 case definitions and the most commonly reported symptoms. Results: ‘Typical’ symptoms of fever (69%), cough (68%) and shortness of breath (66%) were the most commonly reported. 92% of patients experienced at least one of these. Prevalence of typical symptoms was greatest in 30- to 60-year-olds (respectively 80, 79, 69%; at least one 95%). They were reported less frequently in children (≤ 18 years: 69, 48, 23; 85%), older adults (≥ 70 years: 61, 62, 65; 90%), and women (66, 66, 64; 90%; vs. men 71, 70, 67; 93%, each P < 0.001). The most common atypical presentations under 60 years of age were nausea and vomiting and abdominal pain, and over 60 years was confusion. Regression models showed significant differences in symptoms with sex, age and country. Interpretation: This international collaboration has allowed us to report reliable symptom data from the largest cohort of patients admitted to hospital with COVID-19. Adults over 60 and children admitted to hospital with COVID-19 are less likely to present with typical symptoms. Nausea and vomiting are common atypical presentations under 30 years. Confusion is a frequent atypical presentation of COVID-19 in adults over 60 years. Women are less likely to experience typical symptoms than men

    Taking the pulse of Earth's tropical forests using networks of highly distributed plots

    Tropical forests are the most diverse and productive ecosystems on Earth. While better understanding of these forests is critical for our collective future, until quite recently efforts to measure and monitor them have been largely disconnected. Networking is essential to discover the answers to questions that transcend borders and the horizons of funding agencies. Here we show how a global community is responding to the challenges of tropical ecosystem research with diverse teams measuring forests tree-by-tree in thousands of long-term plots. We review the major scientific discoveries of this work and show how this process is changing tropical forest science. Our core approach involves linking long-term grassroots initiatives with standardized protocols and data management to generate robust scaled-up results. By connecting tropical researchers and elevating their status, our Social Research Network model recognises the key role of the data originator in scientific discovery. Conceived in 1999 with RAINFOR (South America), our permanent plot networks have been adapted to Africa (AfriTRON) and Southeast Asia (T-FORCES) and widely emulated worldwide. Now these multiple initiatives are integrated via ForestPlots.net cyber-infrastructure, linking colleagues from 54 countries across 24 plot networks. Collectively these are transforming understanding of tropical forests and their biospheric role. Together we have discovered how, where and why forest carbon and biodiversity are responding to climate change, and how they feedback on it. This long-term pan-tropical collaboration has revealed a large long-term carbon sink and its trends, as well as making clear which drivers are most important, which forest processes are affected, where they are changing, what the lags are, and the likely future responses of tropical forests as the climate continues to change. By leveraging a remarkably old technology, plot networks are sparking a very modern revolution in tropical forest science.     Effect of angiotensin-converting enzyme inhibitor and angiotensin receptor blocker initiation on organ support-free days in patients hospitalized with COVID-19

    IMPORTANCE Overactivation of the renin-angiotensin system (RAS) may contribute to poor clinical outcomes in patients with COVID-19. Objective To determine whether angiotensin-converting enzyme (ACE) inhibitor or angiotensin receptor blocker (ARB) initiation improves outcomes in patients hospitalized for COVID-19. DESIGN, SETTING, AND PARTICIPANTS In an ongoing, adaptive platform randomized clinical trial, 721 critically ill and 58 non–critically ill hospitalized adults were randomized to receive an RAS inhibitor or control between March 16, 2021, and February 25, 2022, at 69 sites in 7 countries (final follow-up on June 1, 2022). INTERVENTIONS Patients were randomized to receive open-label initiation of an ACE inhibitor (n = 257), ARB (n = 248), ARB in combination with DMX-200 (a chemokine receptor-2 inhibitor; n = 10), or no RAS inhibitor (control; n = 264) for up to 10 days. MAIN OUTCOMES AND MEASURES The primary outcome was organ support–free days, a composite of hospital survival and days alive without cardiovascular or respiratory organ support through 21 days. The primary analysis was a bayesian cumulative logistic model. Odds ratios (ORs) greater than 1 represent improved outcomes. RESULTS On February 25, 2022, enrollment was discontinued due to safety concerns. Among 679 critically ill patients with available primary outcome data, the median age was 56 years and 239 participants (35.2%) were women. Median (IQR) organ support–free days among critically ill patients was 10 (–1 to 16) in the ACE inhibitor group (n = 231), 8 (–1 to 17) in the ARB group (n = 217), and 12 (0 to 17) in the control group (n = 231) (median adjusted odds ratios of 0.77 [95% bayesian credible interval, 0.58-1.06] for improvement for ACE inhibitor and 0.76 [95% credible interval, 0.56-1.05] for ARB compared with control). The posterior probabilities that ACE inhibitors and ARBs worsened organ support–free days compared with control were 94.9% and 95.4%, respectively. Hospital survival occurred in 166 of 231 critically ill participants (71.9%) in the ACE inhibitor group, 152 of 217 (70.0%) in the ARB group, and 182 of 231 (78.8%) in the control group (posterior probabilities that ACE inhibitor and ARB worsened hospital survival compared with control were 95.3% and 98.1%, respectively). CONCLUSIONS AND RELEVANCE In this trial, among critically ill adults with COVID-19, initiation of an ACE inhibitor or ARB did not improve, and likely worsened, clinical outcomes.     Impact of food type on respiration, fractionation and turnover of carbon and nitrogen stable isotopes in the marine amphipod Gammarus aequicauda (Martynov, 1931).

    This study experimentally determined the impact of food source type on turnover rate and trophic enrichment factors (TEFs or ∆) of δ13C and δ15N, as well as on respiration rate, in captive populations of the marine amphipod Gammarus aequicauda. Gammarus aequicauda (318 individuals) were fed ad libitum with three food sources animal, algae, and dead Posidonia oceanica leaves (also called “litter”), varying in palatability, digestibility, nutritional qualities and isotopic compositions, for between four and six weeks in a controlled feeding experiment. The resulting death rate was lower for the amphipods fed with animal treatment (30.9%) than for individuals fed with algal (65.9%) or litter treatment (64.4%), indicating a better fitness of the individuals fed with the animal food source. Respiration rates also differed highly among the treatments. Animal treatment showed higher respiration rates than algal and litter treatments, potentially due to the toxicity of the algae and the very low nutritional quality of the litter. Amphipods fed with these treatments might have entered in a “low activity state” to cope with these unsuitable food sources, inducing low respiration rates. Due to the very low assimilation and toxicity of the algae source, turnover rate for δ13C was impossible to determine. Turnover rate for δ13C was much faster (half-life = 12.55 days) for amphipods fed with the animal food source than for amphipods fed with litter (half-life = 51.62 days), showing the faster assimilation of the most nutritionally optimal food sources by G. aequicauda. Turnover for δ15N was impossible to determine because the amphipods were already at isotopic equilibrium at the beginning of the experiment. Despite the detritus feeder status of Gammarus aequicauda, TEFs for the animal treatments were in accordance with values generally found for carnivorous organisms (∆13C = 0.9 ± 0.7‰; ∆15N = 2.9 ± 0.6‰). TEFs for the litter treatment were in accordance with values generally corresponding to detritivorous organisms (∆13C = 1.2‰; ∆15N = 1.0 ± 0.4‰). SIAR mixing model outputs obtained with these new TEF values were more constrained and coherent than outputs obtained with general literature TEFs. This study thus demonstrated the non-negligible impact of the food source on Gammarus aequicauda physiological status, fitness and turnover rates, but also on TEFs—highlighting the importance of TEF experimental calculations for every potential food source of a given organism to ensure more robust isotopic data interpretation.Characterization, dynamics and trophic ecology of macrofauna associated to seagrass macrophytodetritus accumulation (Calvi Bay, Mediterranean Sea

    Alors que les galaxies évoluent, leur milieu interstellaire (MIS) s enrichit continuellement en métaux, et cet enrichissement influence la formation d étoiles. Les galaxies naines de faible métallicité de l Univers Local sont les candidates idéales pour étudier l influence de cet enrichissement en métaux sur les propriétés du MIS des galaxies et nous donne un aperçu des processus d enrichissement et de formation stellaire dans des conditions proches de celles trouvées dans les systèmes pauvres en métaux de l Univers primordial. Des études précédentes ont montré que le MIS des galaxies naines pose un certain nombre d énigmes en terme d abondance des grains, de composition de la poussière et même des processus d émission en infrarouge lointain (FIR). Cependant, ces études étaient limitées à la poussière chaude émettant à des longueurs d onde plus courtes que 200 micromètres et étaient effectuées sur un petit nombre de galaxies. Grâce à une sensibilité et une résolution améliorées dans les domaines FIR et submillimétriques (submm), Herschel nous donne une vue nouvelle sur les propriétés de la poussière froide dans les galaxies et nous permet d étudier les galaxies les plus pauvres en métaux de manière systématique. Dans ce travail, je mène une étude des propriétés des poussières dans les galaxies naines et compare avec des environnements plus riches en métaux, pour aborder la question de l impact de la métallicité sur les propriétés de la poussière. La nouveauté de ce travail réside dans le fait que les galaxies naines sont étudiées de manière systématique, nous permettant d accéder aux, et de quantifier les propriétés générales représentatives de ces systèmes. Cette étude est conduite sur toute la gamme de longueurs d onde infrarouge (IR)-submm, avec les nouvelles observations en FIR/submm d Herschel, ainsi que des données Spitzer, WISE, IRAS, et 2MASS. Nous complétons ces données avec des mesures en domaine submm de télescopes au sol comme APEX ou le JCMT, pour étudier la présence et les caractéristiques de l excès submm dans mon échantillon de galaxies. Je collecte aussi les données HI et CO pour accéder aux propriétés du gaz dans ces galaxies et étudier l évolution du rapport en masse gaz-sur-poussière (G/D) avec la métallicité. Notre étude révèle des propriétés de poussière différentes dans les environnements de faible métallicité que celles observées dans des systèmes plus riches en métaux (par exemple, une poussière globalement plus chaude). Une émission en excès par rapport aux modèles utilisés, apparait souvent aux alentours de 500 micromètres, menant à d importantes incertitudes sur les propriétés de la poussière, notamment sur la masse de poussière. Les excès les moins importants peuvent cependant être expliqués en utilisant une autre composition pour la poussière, avec des grains plus émissifs. Traceur idéal de l état d évolution chimique d une galaxie, le G/D est en fait bien plus grand que ce que l on pourrait attendre si l on considère un modèle simple d évolution chimique. Interprétée avec des modèles d évolution chimique plus complexes, incorporant des processus de croissance des grains et/ou une formation d étoiles épisodique, la relation entre le G/D et la métallicité, ainsi que sa dispersion, peuvent être expliquées par la grande variété d environnements que nous considérons dans notre étude.As galaxies evolve, their Interstellar Medium (ISM) becomes continually enriched with metals, and this metal enrichment influences the subsequent star formation. Low metallicity dwarf galaxies of the local Universe are ideal candidates to study the influence of metal enrichment on the ISM properties of galaxies and gives us insight into the enrichment process and star formation under ISM conditions that may provide clues to conditions in early universe metal-poor systems. Previous studies have shown that the ISM of dwarf galaxies poses a number of interesting puzzles in terms of the abundance of dust grains, the dust composition and even the FIR emission processes. However these studies were limited to the warmer dust emitting at wavelengths shorter than 200 microns and were done only on a small number of dwarf galaxies. Thanks to its increased sensitivity and resolution in FIR and submillimeter (submm) wavelengths, Herschel gives us a new view on the cold dust properties in galaxies and enables us to study the lowest metallicity galaxies in a systematic way. In this work, I carry out a study of the dust properties in dwarf galaxies and compare with more metal rich environments, in order to address the question of the impact of metallicity on the dust properties. The novelty of this work lays in the fact that dwarf galaxies are studied here in a systematic way, enabling us to derive and quantify the general properties that are representative of these systems. This study is conducted over the full IR-to-submm range, using new FIR/submm Herschel observations, Spitzer, WISE, IRAS and 2MASS data. We complete this set of data with longer submm measurements from ground-based facilities such as APEX and JCMT to study the presence and characteristics of the submm excess in my sample of galaxies. I also collect Hi and CO data to access the gas properties of the galaxies and study the evolution of the G/D with metallicity. Our study reveal different dust properties in low-metallicity environments than that observed in more metal-richs systems (e.g., an overall warmer dust component). An excess submm emission is often apparent near and/or beyond 500 microns rendering large uncertainties in the dust properties, even for something as fundamental as dust masses. Some of the smallest excesses can be explained by using another dust composition with more emissive grains. Ideal tracer of the chemical evolutionary stage of a galaxy, the gas-to-dust mass ratios (G/D) is found to be much higher than what is expected by simple chemical evolution models. Interpreted with more sophisticated chemical evolution models, including dust growth in the ISM and/or episodic star formation, the relation of the G/D with metallicity and its scatter can be explained by the wide variety of environments we are considering.PARIS11-SCD-Bib. électronique (914719901) / SudocSudocFranceF

    Taux de turnover des isotopes stables du carbone et de l'azote chez l'amphipode Gammarus aequicauda : aperçu pour les études trophiques des accumulations marines de macrophytodétritus en Méditerranée.

    A quite diverse and abundant macrofauna assemblage is found in the Mediterranean Sea in exported Posidonia oceanica macrophytodétritus accumulations along with meiofauna, microalgae, fungi and bacteria. This study focused on a dominant vagile macroinvertebrate species living and feeding in exported dead P.oceanica leaves litter from Calvi Bay (Corsica, France): Gammarus aequicauda. Results of gut content observations and stable isotope analysis (SIAR data) showed clearly that G. aequicauda is the most important dead P. oceanica consumer with up to 50% of dead leaves contribution. An isotopic turnover experiment was conducted with 3 controlled simultaneous treatments: 1. amphipod feeding for 43 days, 2. Green algae feeding for 30 days and 3. Posidonia oceanica litter feeding for 30 days. Individuals (n = 12 to 16) have been sampled every 7 days and whole individual stable isotope analysis have been conducted. An exponential decay regression model and calculations resulted in half-lives for C ranging from 11.72 days (treatment 1) to 51.62 days (treatment 3). Treatment 2 data did not allow us to fit a curve, consequence of a potentially very low turnover rate. For N, no significant increase or decrease of the δ15N values have been observed, and we thus concluded that δ15N was at the equilibrium from the beginning to the end of the experiment. It appears that amphipods feeding on low quality food (high to very high C/N ratio) like algae and Neptune grass dead leaves, show a lower turnover rate for C than amphipods feeding on a high quality animal food (low C/N ratio). Carbon and Nitrogen stable isotope “Trophic Enrichment Factor” (TEF) were calculated for treatments where δ13C or δ15N were at the equilibrium at the end of the experiment. Calculated TEF for nitrogen ranged from 0.53‰ ± 0.439 to 0.96‰ ± 0.424 for treatment 2 and 3 (consistent with detritus-feeder invertebrate values) and was 2.91‰ ± 0.558 for treatment 1 (consistent with predator invertebrate values). For C calculations, a TEF of 0,81‰± 0.39 for treatment 1 and a TEF of 1.19‰ ± 0.824 for treatment 3 were calculated
