    Learning and recognition by a dynamical system with a plastic velocity field

    Learning is a mechanism intrinsic to all sentient biological systems. Despite the diverse range of paradigms that exist, it appears that an artificial system has yet to be developed that can emulate learning with a comparable degree of accuracy or efficiency to the human brain. With the development of new approaches comes the opportunity to reduce this disparity in performance. A model presented by Janson and Marsden [arXiv:1107.0674 (2011)] (Memory foam model) redefines the critical features that an intelligent system should demonstrate. Rather than focussing on the topological constraints of the rigid neuron structure, the emphasis is placed on the on-line, unsupervised, classification, retention and recognition of stimuli. In contrast to traditional AI approaches, the system s memory is not plagued by spurious attractors or the curse of dimensionality. The ability to continuously learn, whilst simultaneously recognising aspects of a stimuli ensures that this model more closely embodies the operations occurring in the brain than many other AI approaches. Here we consider the pertinent deficiencies of classical artificial learning models before introducing and developing this memory foam self-shaping system. As this model is relatively new, its limitations are not yet apparent. These must be established by testing the model in various complex environments. Here we consider its ability to learn and recognize the RGB colours composing cartoons as observed via a web-camera. The self-shaping vector field of the system is shown to adjust its composition to reflect the distribution of three-dimensional inputs. The model builds a memory of its experiences and is shown to recognize unfamiliar colours by locating the most appropriate class with which to associate a stimuli. In addition, we discuss a method to map a three-dimensional RGB input onto a line spectrum of colours. The corresponding reduction of the models dimensions is shown to dramatically improve computational speed, however, the model is then restricted to a much smaller set of representable colours. This models prototype offers a gradient description of recognition, it is evident that a more complex, non-linear alternative may be used to better characterize the classes of the system. It is postulated that non-linear attractors may be utilized to convey the concept of hierarchy that relates the different classes of the system. We relate the dynamics of the van der Pol oscillator to this plastic self-shaping system, first demonstrating the recognition of stimuli with limit cycle trajectories. The location and frequency of each cycle is dependent on the topology of the systems energy potential. For a one-dimensional stimuli the dynamics are restricted to the cycle, the extension of the model to an N dimensional stimuli is approached via the coupling of N oscillators. Here we study systems of up to three mutually coupled oscillators and relate limit cycles, fixed points and quasi-periodic orbits to the recognition of stimuli

    Computational Intelligence and Complexity Measures for Chaotic Information Processing

    This dissertation investigates the application of computational intelligence methods in the analysis of nonlinear chaotic systems in the framework of many known and newly designed complex systems. Parallel comparisons are made between these methods. This provides insight into the difficult challenges facing nonlinear systems characterization and aids in developing a generalized algorithm in computing algorithmic complexity measures, Lyapunov exponents, information dimension and topological entropy. These metrics are implemented to characterize the dynamic patterns of discrete and continuous systems. These metrics make it possible to distinguish order from disorder in these systems. Steps required for computing Lyapunov exponents with a reorthonormalization method and a group theory approach are formalized. Procedures for implementing computational algorithms are designed and numerical results for each system are presented. The advance-time sampling technique is designed to overcome the scarcity of phase space samples and the buffer overflow problem in algorithmic complexity measure estimation in slow dynamics feedback-controlled systems. It is proved analytically and tested numerically that for a quasiperiodic system like a Fibonacci map, complexity grows logarithmically with the evolutionary length of the data block. It is concluded that a normalized algorithmic complexity measure can be used as a system classifier. This quantity turns out to be one for random sequences and a non-zero value less than one for chaotic sequences. For periodic and quasi-periodic responses, as data strings grow their normalized complexity approaches zero, while a faster deceasing rate is observed for periodic responses. Algorithmic complexity analysis is performed on a class of certain rate convolutional encoders. The degree of diffusion in random-like patterns is measured. Simulation evidence indicates that algorithmic complexity associated with a particular class of 1/n-rate code increases with the increase of the encoder constraint length. This occurs in parallel with the increase of error correcting capacity of the decoder. Comparing groups of rate-1/n convolutional encoders, it is observed that as the encoder rate decreases from 1/2 to 1/7, the encoded data sequence manifests smaller algorithmic complexity with a larger free distance value

    Stochastic analysis of nonlinear dynamics and feedback control for gene regulatory networks with applications to synthetic biology

    The focus of the thesis is the investigation of the generalized repressilator model (repressing genes ordered in a ring structure). Using nonlinear bifurcation analysis stable and quasi-stable periodic orbits in this genetic network are characterized and a design for a switchable and controllable genetic oscillator is proposed. The oscillator operates around a quasi-stable periodic orbit using the classical engineering idea of read-out based control. Previous genetic oscillators have been designed around stable periodic orbits, however we explore the possibility of quasi-stable periodic orbit expecting better controllability. The ring topology of the generalized repressilator model has spatio-temporal symmetries that can be understood as propagating perturbations in discrete lattices. Network topology is a universal cross-discipline transferable concept and based on it analytical conditions for the emergence of stable and quasi-stable periodic orbits are derived. Also the length and distribution of quasi-stable oscillations are obtained. The findings suggest that long-lived transient dynamics due to feedback loops can dominate gene network dynamics. Taking the stochastic nature of gene expression into account a master equation for the generalized repressilator is derived. The stochasticity is shown to influence the onset of bifurcations and quality of oscillations. Internal noise is shown to have an overall stabilizing effect on the oscillating transients emerging from the quasi-stable periodic orbits. The insights from the read-out based control scheme for the genetic oscillator lead us to the idea to implement an algorithmic controller, which would direct any genetic circuit to a desired state. The algorithm operates model-free, i.e. in principle it is applicable to any genetic network and the input information is a data matrix of measured time series from the network dynamics. The application areas for readout-based control in genetic networks range from classical tissue engineering to stem cells specification, whenever a quantitatively and temporarily targeted intervention is required

    Applications of dynamical systems with symmetry

    This thesis examines the application of symmetric dynamical systems theory to two areas in applied mathematics: weakly coupled oscillators with symmetry, and bifurcations in flame front equations. After a general introduction in the first chapter, chapter 2 develops a theoretical framework for the study of identical oscillators with arbitrary symmetry group under an assumption of weak coupling. It focusses on networks with 'all to all' Sn coupling. The structure imposed by the symmetry on the phase space for weakly coupled oscillators with Sn, Zn or Dn symmetries is discussed, and the interaction of internal symmetries and network symmetries is shown to cause decoupling under certain conditions. Chapter 3 discusses what this implies for generic dynamical behaviour of coupled oscillator systems, and concentrates on application to small numbers of oscillators (three or four). We find strong restrictions on bifurcations, and structurally stable heteroclinic cycles. Following this, chapter 4 reports on experimental results from electronic oscillator systems and relates it to results in chapter 3. In a forced oscillator system, breakdown of regular motion is observed to occur through break up of tori followed by a symmetric bifurcation of chaotic attractors to fully symmetric chaos. Chapter 5 discusses reduction of a system of identical coupled oscillators to phase equations in a weakly coupled limit, considering them as weakly dissipative Hamiltonian oscillators with very weakly coupling. This provides a derivation of example phase equations discussed in chapter 2. Applications are shown for two van der Pol-Duffing oscillators in the case of a twin-well potential. Finally, we turn our attention to the Kuramoto-Sivashinsky equation. Chapter 6 starts by discussing flame front equations in general, and non-linear models in particular. The Kuramoto-Sivashinsky equation on a rectangular domain with simple boundary conditions is found to be an example of a large class of systems whose linear behaviour gives rise to arbitrarily high order mode interactions. Chapter 7 presents computation of some of these mode interactions using competerised Liapunov-Schmidt reduction onto the kernel of the linearisation, and investigates the bifurcation diagrams in two parameters

    Synchronization in complex networks

    Synchronization processes in populations of locally interacting elements are in the focus of intense research in physical, biological, chemical, technological and social systems. The many efforts devoted to understand synchronization phenomena in natural systems take now advantage of the recent theory of complex networks. In this review, we report the advances in the comprehension of synchronization phenomena when oscillating elements are constrained to interact in a complex network topology. We also overview the new emergent features coming out from the interplay between the structure and the function of the underlying pattern of connections. Extensive numerical work as well as analytical approaches to the problem are presented. Finally, we review several applications of synchronization in complex networks to different disciplines: biological systems and neuroscience, engineering and computer science, and economy and social sciences.Comment: Final version published in Physics Reports.     Vibration, Control and Stability of Dynamical Systems

    From Preface: This is the fourteenth time when the conference “Dynamical Systems: Theory and Applications” gathers a numerous group of outstanding scientists and engineers, who deal with widely understood problems of theoretical and applied dynamics. Organization of the conference would not have been possible without a great effort of the staff of the Department of Automation, Biomechanics and Mechatronics. The patronage over the conference has been taken by the Committee of Mechanics of the Polish Academy of Sciences and Ministry of Science and Higher Education of Poland. It is a great pleasure that our invitation has been accepted by recording in the history of our conference number of people, including good colleagues and friends as well as a large group of researchers and scientists, who decided to participate in the conference for the first time. With proud and satisfaction we welcomed over 180 persons from 31 countries all over the world. They decided to share the results of their research and many years experiences in a discipline of dynamical systems by submitting many very interesting papers. This year, the DSTA Conference Proceedings were split into three volumes entitled “Dynamical Systems” with respective subtitles: Vibration, Control and Stability of Dynamical Systems; Mathematical and Numerical Aspects of Dynamical System Analysis and Engineering Dynamics and Life Sciences. Additionally, there will be also published two volumes of Springer Proceedings in Mathematics and Statistics entitled “Dynamical Systems in Theoretical Perspective” and “Dynamical Systems in Applications”

    Neuron models of the generic bifurcation type:network analysis and data modeling

    Minimal nonlinear dynamic neuron models of the generic bifurcation type may provide the middle way between the detailed models favored by experimentalists and the simplified threshold and rate model of computational neuroscientists. This thesis investigates to which extent generic bifurcation type models grasp the essential dynamical features that may turn out play a role in cooperative neural behavior. The thesis considers two neuron models, of increasing complexity, and one model of synaptic interactions. The FitzHugh-Nagumo model is a simple two-dimensional model capable only of spiking behavior, and the Hindmarsh-Rose model is a three-dimensional model capable of more complex dynamics such as bursting and chaos. The model for synaptic interactions is a memory-less nonlinear function, known as fast threshold modulation (FTM). By means of a combination of nonlinear system theory and bifurcation analysis the dynamical features of the two models are extracted. The most important feature of the FitzHugh-Nagumo model is its dynamic threshold: the spike threshold does not only depend on the absolute value, but also on the amplitude of changes in the membrane potential. Part of the very complex, intriguing bifurcation structure of the Hindmarsh-Rose model is revealed. By considering basic networks of FTM-coupled FitzHugh-Nagumo (spiking) or Hindmarsh-Rose (bursting) neurons, two main cooperative phenomena, synchronization and coincidence detections, are addressed. In both cases it is illustrated that pulse coupling in combination with the intrinsic dynamics of the models provides robustness. In large scale networks of FTM-coupled bursting neurons, the stability of complete synchrony is independent from the network topology and depends only on the number of inputs to each neuron. The analytical results are obtained under very restrictive and biologically implausible hypotheses, but simulations show that the theoretical predictions hold in more realistic cases as well. Finally, the realism of the models is put to a test by identification of their parameters from in vitro measurements. The identification problem is addressed by resorting to standard techniques combined with heuristics based on the results of the reported mathematical analysis and on a priori knowledge from neuroscience. The FitzHugh-Nagumo model is only able to model pyramidal neurons and even then performs worse than simple threshold models; it should be used only when the advantages of the more realistic threshold mechanism are prevalent. The Hindmarsh-Rose model can model much of the diversity of neocortical neurons; it can be used as a model in the study of heterogeneous networks and as a realistic model of a pyramidal neuron
