    Slitless spectrophotometry with forward modelling: principles and application to atmospheric transmission measurement

    In the next decade, many optical surveys will aim to tackle the question of dark energy nature, measuring its equation of state parameter at the permil level. This requires trusting the photometric calibration of the survey with a precision never reached so far, controlling many sources of systematic uncertainties. The measurement of the on-site atmospheric transmission for each exposure, or on average for each season or for the full survey, can help reach the permil precision for magnitudes. This work aims at proving the ability to use slitless spectroscopy for standard star spectrophotometry and its use to monitor on-site atmospheric transmission as needed, for example, by the Vera C. Rubin Observatory Legacy Survey of Space and Time supernova cosmology program. We fully deal with the case of a disperser in the filter wheel, which is the configuration chosen in the Rubin Auxiliary Telescope. The theoretical basis of slitless spectrophotometry is at the heart of our forward model approach to extract spectroscopic information from slitless data. We developed a publicly available software called Spectractor (https://github.com/LSSTDESC/Spectractor) that implements each ingredient of the model and finally performs a fit of a spectrogram model directly on image data to get the spectrum. We show on simulations that our model allows us to understand the structure of spectrophotometric exposures. We also demonstrate its use on real data, solving specific issues and illustrating how our procedure allows the improvement of the model describing the data. Finally, we discuss how this approach can be used to directly extract atmospheric transmission parameters from data and thus provide the base for on-site atmosphere monitoring.     Brain transcriptional stability upon prion protein-encoding gene invalidation in zygotic or adult mouse

    <p>Abstract</p> <p>Background</p> <p>The physiological function of the prion protein remains largely elusive while its key role in prion infection has been expansively documented. To potentially assess this conundrum, we performed a comparative transcriptomic analysis of the brain of wild-type mice with that of transgenic mice invalidated at this locus either at the zygotic or at the adult stages.</p> <p>Results</p> <p>Only subtle transcriptomic differences resulting from the <it>Prnp </it>knockout could be evidenced, beside <it>Prnp </it>itself, in the analyzed adult brains following microarray analysis of 24 109 mouse genes and QPCR assessment of some of the putatively marginally modulated loci. When performed at the adult stage, neuronal <it>Prnp </it>disruption appeared to sequentially induce a response to an oxidative stress and a remodeling of the nervous system. However, these events involved only a limited number of genes, expression levels of which were only slightly modified and not always confirmed by RT-qPCR. If not, the qPCR obtained data suggested even less pronounced differences.</p> <p>Conclusions</p> <p>These results suggest that the physiological function of PrP is redundant at the adult stage or important for only a small subset of the brain cell population under classical breeding conditions. Following its early reported embryonic developmental regulation, this lack of response could also imply that PrP has a more detrimental role during mouse embryogenesis and that potential transient compensatory mechanisms have to be searched for at the time this locus becomes transcriptionally activated.</p

    The relationship between eruptive activity, flank collapse, and sea level at volcanic islands: A long-term (>1 Ma) record offshore Montserrat, Lesser Antilles

    Hole U1395B, drilled southeast of Montserrat during Integrated Ocean Drilling Program Expedition 340, provides a long (>1 Ma) and detailed record of eruptive and mass-wasting events (>130 discrete events). This record can be used to explore the temporal evolution in volcanic activity and landslides at an arc volcano. Analysis of tephra fall and volcaniclastic turbidite deposits in the drill cores reveals three heightened periods of volcanic activity on the island of Montserrat (?930 ka to ?900 ka, ?810 ka to ?760 ka, and ?190 ka to ?120 ka) that coincide with periods of increased volcano instability and mass-wasting. The youngest of these periods marks the peak in activity at the SoufriĂšre Hills volcano. The largest flank collapse of this volcano (?130 ka) occurred towards the end of this period, and two younger landslides also occurred during a period of relatively elevated volcanism. These three landslides represent the only large (>0.3 km3) flank collapses of the SoufriĂšre Hills edifice, and their timing also coincides with periods of rapid sea-level rise (>5 m/ka). Available age data from other island arc volcanoes suggests a general correlation between the timing of large landslides and periods of rapid sea-level rise, but this is not observed for volcanoes in intra-plate ocean settings. We thus infer that rapid sea-level rise may modulate the timing of collapse at island arc volcanoes, but not in larger ocean-island settings

    LSST: from Science Drivers to Reference Design and Anticipated Data Products

    (Abridged) We describe here the most ambitious survey currently planned in the optical, the Large Synoptic Survey Telescope (LSST). A vast array of science will be enabled by a single wide-deep-fast sky survey, and LSST will have unique survey capability in the faint time domain. The LSST design is driven by four main science themes: probing dark energy and dark matter, taking an inventory of the Solar System, exploring the transient optical sky, and mapping the Milky Way. LSST will be a wide-field ground-based system sited at Cerro Pach\'{o}n in northern Chile. The telescope will have an 8.4 m (6.5 m effective) primary mirror, a 9.6 deg2^2 field of view, and a 3.2 Gigapixel camera. The standard observing sequence will consist of pairs of 15-second exposures in a given field, with two such visits in each pointing in a given night. With these repeats, the LSST system is capable of imaging about 10,000 square degrees of sky in a single filter in three nights. The typical 5σ\sigma point-source depth in a single visit in rr will be ∌24.5\sim 24.5 (AB). The project is in the construction phase and will begin regular survey operations by 2022. The survey area will be contained within 30,000 deg2^2 with ÎŽ<+34.5∘\delta<+34.5^\circ, and will be imaged multiple times in six bands, ugrizyugrizy, covering the wavelength range 320--1050 nm. About 90\% of the observing time will be devoted to a deep-wide-fast survey mode which will uniformly observe a 18,000 deg2^2 region about 800 times (summed over all six bands) during the anticipated 10 years of operations, and yield a coadded map to r∌27.5r\sim27.5. The remaining 10\% of the observing time will be allocated to projects such as a Very Deep and Fast time domain survey.     Antiretroviral-naive and -treated HIV-1 patients can harbour more resistant viruses in CSF than in plasma

    Objectives The neurological disorders in HIV-1-infected patients remain prevalent. The HIV-1 resistance in plasma and CSF was compared in patients with neurological disorders in a multicentre study. Methods Blood and CSF samples were collected at time of neurological disorders for 244 patients. The viral loads were >50 copies/mL in both compartments and bulk genotypic tests were realized. Results On 244 patients, 89 and 155 were antiretroviral (ARV) naive and ARV treated, respectively. In ARV-naive patients, detection of mutations in CSF and not in plasma were reported for the reverse transcriptase (RT) gene in 2/89 patients (2.2%) and for the protease gene in 1/89 patients (1.1%). In ARV-treated patients, 19/152 (12.5%) patients had HIV-1 mutations only in the CSF for the RT gene and 30/151 (19.8%) for the protease gene. Two mutations appeared statistically more prevalent in the CSF than in plasma: M41L (P = 0.0455) and T215Y (P = 0.0455). Conclusions In most cases, resistance mutations were present and similar in both studied compartments. However, in 3.4% of ARV-naive and 8.8% of ARV-treated patients, the virus was more resistant in CSF than in plasma.     Rare pathogenic variants in WNK3 cause X-linked intellectual disability

The sequence variants in WNK3 (NM_004656.3) reported in the paper have been deposited in ClinVar database. Their respective accession numbers (SCV002107163 to SCV002107168) are indicated in Tables 1 and S1.Purpose WNK3 kinase (PRKWNK3) has been implicated in the development and function of the brain via its regulation of the cation-chloride cotransporters, but the role of WNK3 in human development is unknown. Method We ascertained exome or genome sequences of individuals with rare familial or sporadic forms of intellectual disability (ID). Results We identified a total of 6 different maternally-inherited, hemizygous, 3 loss-of-function or 3 pathogenic missense variants (p.Pro204Arg, p.Leu300Ser, p.Glu607Val) in WNK3 in 14 male individuals from 6 unrelated families. Affected individuals had identifier with variable presence of epilepsy and structural brain defects. WNK3 variants cosegregated with the disease in 3 different families with multiple affected individuals. This included 1 large family previously diagnosed with X-linked Prieto syndrome. WNK3 pathogenic missense variants localize to the catalytic domain and impede the inhibitory phosphorylation of the neuronal-specific chloride cotransporter KCC2 at threonine 1007, a site critically regulated during the development of synaptic inhibition.     Abundance and stability of belowground earthworm casts influenced by tillage intensity and depth.

    International audienceIn temperate soils, there has been little study of the abundance and water stability of belowground earthworm casts under different tillage systems and soil depths. The aim of this study was to determine the effects of earthworm activity on soil aggregate stability under various tillage systems. Three tillage treatments were compared (moldboard plowing (MP), surface tillage (ST) and no-tillage (NT)). We present here an original method by which earthworm casts were quantified via image analysis at 2- and 12-cm depths. In addition, soil aggregate stability expressed as the mean weight diameter (MWD) and factors involved in soil aggregate stabilization such as soil organic carbon, hot-water extractable carbohydrate content (HWEC) and water repellency (WR) of aggregates were measured in earthworm casts and bulk soil. In superficial soil layers, the relative cast abundance was small and more abundant under NT than the ST and MP treatments. At 12 cm, the relative cast abundance doubled irrespective of the tillage treatment and tended to be higher with conservation tillage (i.e., NT and ST). Moreover, the MWD increased in casts compared to the bulk soil in this deeper layer. The increase inMWDin casts was explained in part by the increase in soil organic matter (carbon content and HWEC) and the WR. For the two depths, we found a positive relation between the MWD from the bulk soil and casts among the tillage treatments. We conclude from this study that casts located at a 2-cm depth did not participate in soil aggregate stabilization, while at 12 cm the greatest structural stability observed under conservation tillage was explained in part by the production of casts
