La strategia del “knock-down” genico per l’identificazione dei fattori chiave di processi fisiopatologici: progettazione, sintesi e caratterizzazione di un ribozima “hammerhead”.
La cura della salute dei cittadini rappresenta un impegno sociale ed economico molto
pesante a carico delle diverse comunità. I progressi della conoscenza sulle origini, lo
sviluppo ed i meccanismi delle numerose patologie stanno fornendo sostanziali contributi
al miglioramento delle diagnosi, all’introduzione di terapie più efficaci ed alla
prevenzione. In particolare, le più recenti tecnologie d’indagine basate su analisi ad ampio
spettro di geni, proteine, e funzioni metaboliche (genomica, trascrittomica, proteomica,
metabolomica) sono in grado di fornire nuovi quadri interpretativi delle diverse
manifestazioni patologiche. Da questi quadri è possibile postulare meccanismi e fattori
chiave coinvolti nella patogenesi, nella progressione e negli esiti di una data malattia.
Tuttavia, trattandosi di deduzioni, le diverse ipotesi devono essere convalidate mediante
prove sperimentali opportunamente progettate. In questa prospettiva si colloca la
tecnologia del “knock-down” genico secondo la quale è possibile inibire
considerevolmente e in maniera selettiva un determinato gene. Il vantaggio di tale tecnica
risiede nel fatto che consente di verificare in maniera diretta il ruolo che quel gene riveste
in un preciso quadro metabolico evidenziabile con quel modello cellulare. Nel panorama
degli armamentari messi in campo, per il conseguimento del “knock-down” genico,
abbiamo scelto l’uso dei ribozimi “hammerhead”. Si tratta di corte sequenza di RNA,
dotate di attività endoribonucleasica, capaci di riconoscere, legare e scindere un mRNA di
cui si voglia ottenere l’inibizione.
In questa Tesi di Laurea, svolta presso il laboratorio di “Proteomica e Tecnologie
Genomiche” dell’istituto di Fisiologia Clinica del CNR di Pisa, è stato affrontato il tema
della progettazione, sintesi e caratterizzazione di un ribozima “hammerhead” diretto contro
il gene che codifica il recettore PDGFR-β per il fattore di crescita PDGF (Platelet Derived
Growth Factor) nel maiale. La scelta riguarda la sua futura applicazione a cellule
muscolari lisce di coronaria di maiale (VSMC), che rappresentano un modello di studio di
patologie cardiovascolari. Poiché il PDGF sembra essere il più potente induttore
dell’attivazione patologica delle VSMC, l’inibizione del suo recettore rappresenta un buon
sistema di indagine utile per confermare il suo effettivo ruolo.
a) progettazione del ribozima sulla base della sequenza porcina
Durante la fase di progettazione di un ribozima hammerhead si devono prendere in
considerazione alcuni aspetti: è necessario che I) la sequenza bersaglio sia accessibile, II) il
ribozima sia stericamente “aperto”e III) le sequenze fiancheggianti non siano ripetute in
altri mRNA, per evitare qualunque effetto collaterale “off-target”. Per rispondere ai primi
due punti è cruciale la determinazione delle ipotetiche strutture ripiegate sia della molecola
di RNA bersaglio che della molecola di ribozima, escludendo dalla selezione le regioni
dell’RNA bersaglio coinvolte in strutture stabili ed in appaiamenti difficilmente accessibili
per il ribozima e i ribozimi con ripiegamenti anomali che impediscono la strutturazione
corretta del “core” catalitico.
A questo scopo abbiamo applicato un metodo computazionale di progettazione. Poiché le
banche genetiche internazionali contengono una mappa parziale del genoma di Sus scrofa,
e l’mRNA relativo al PDGFR-β presenta due porzioni limitate della sequenza, non
abbiamo potuto ricavare una valutazione rigorosa delle ipotetiche strutture secondarie
assunte dalla molecola bersaglio, né verificare l’unicità del sito di legame/scissione,
essendo il trascrittoma di maiale molto limitato. Nonostante la condizione poco favorevole,
con l’aiuto di un programma di calcolo, basato sulla termodinamica del ripiegamento delle
sequenze di RNA, abbiamo selezionato un sito di scissione, GUU, localizzato al nucleotide
288 della porzione nota dell’mRNA del PDGFR-β che sembrava favorevole. Su tale
sequenza è stato disegnato il ribozima e ne è stata decisa la sintesi.
b) sintesi e purificazione del ribozima e del suo bersaglio minimo
La sequenza catalitica del ribozima, precedentemente disegnata, è stata sintetizzata con due
diversi metodi:
Per via chimica mediante l’uso di un sintetizzatore di oligonucleotidi, che esegue cicli
di sintesi in maniera automatica. La sintesi avviene in fase solida, in condizioni anidre ed
in atmosfera inerte di Argon, sfruttando la chimica delle fosforoammiditi. La strategia di
sintesi prevede l’inserimento di un monomero alla volta ad una catena crescente e procede
in direzione 3’-5’, a differenza di quanto accade in ambito biologico. I monomeri utilizzati
sono β-cianoetil fosforoammiditi, caratterizzati dalla presenza di gruppi protettori sulle
basi azotate, sull’atomo di fosforo in posizione 3’ e sui gruppi idrossilici in posizione 2’e
5’.
Per via enzimatica. In questo caso, il primo passo è stato la preparazione del DNA
stampo, a singolo filamento, mediante sintesi chimica automatica. Successivamente, con
una reazione enzimatica di elongazione (DNA polimerasi) di un corto innesco di DNA
appaiato al singolo filamento di sintesi abbiamo potuto ottenere la specie a doppio
filamento, necessaria alla trascrizione “in vitro”. Il DNA a doppio filamento è stato
successivamente usato come stampo per la reazione enzimatica di trascrizione “in vitro”
mediante l’enzima T7 RNA polimerasi, in presenza di ribonucleotidi trifosfato.
Anche il bersaglio ribonucleotidico (sequenza minima) è stato preparato mediante sintesi
chimica. La scelta di una sequenza bersaglio minima è stata fatta nell’ottica di una sua
rapida utilizzazione nelle successive valutazioni sperimentali delle proprietà catalitiche del
ribozima. In questo caso, la sintesi per via enzimatica ha fornito prodotti con un basso
grado di purezza; probabilmente a causa di una minore efficienza dell’enzima usato per la
trascrizione, la cui “corsa” lungo lo stampo di DNA risulta più stabile (e quindi più
efficiente) quando il “binario” (il filamento di DNA) è più lungo. Sulla base
dell’esperienza fatta, il metodo di sintesi per via chimica è risultato preferibile al metodo di
sintesi per via enzimatica perché garantisce una maggiore purezza del prodotto con
rendimenti notevolmente più alti.
Il procedimento di recupero dei prodotti di sintesi prevede il distacco dalla fase solida sulla
quale è stata svolta la sintesi (vetro a porosità controllata) e la rimozione dei diversi
sostituenti presenti a protezione dei gruppi funzionali. Dopo la deprotezione i prodotti
ottenuti sono stati analizzati e purificati mediante cromatografia liquida ad alta risoluzione
(HPLC).
c) caratterizzazione del ribozima: quantificazione, efficienza catalitica
I prodotti purificati sono stati quantificati mediante misure di assorbimento UV a 260 nm.
In seguito il ribozima è stato caratterizzato dal punto di vista catalitico mediante misure di
tipo cinetico della reazione di scissione effettuata sul bersaglio minimo. Questo tipo di
studio ci ha consentito di dimostrare innanzitutto che il ribozima è effettivamente capace di
scindere l’RNA bersaglio. L’analisi delle proprietà cinetiche è stata realizzata utilizzando
un metodo cromatografico di misura che permette di separare il substrato dai prodotti di
cleavage mediante HPLC a scambio anionico. Con questo metodo abbiamo potuto
quantificare ad ogni tempo di misura del progresso della reazione, simultaneamente ed in
maniera accurata il substrato, i prodotti di scissione e il ribozima. I dati ottenuti sono stati
poi elaborati allo scopo di calcolare: le frazioni del bersaglio residuo e dei prodotti formati,
le velocità iniziali (v0), le relative Kobs, la costante di Michaelis-Menten Km e la costante
catalitica Kcat. Le proprietà cinetiche sono state studiate in condizioni di multiple turnover,
ovvero in eccesso di substrato rispetto al ribozima, a concentrazioni diverse di ioni
magnesio. Quest’ultimo, infatti, presenta un ruolo importante per l’attività del ribozima e il
suo contributo alla velocità della reazione di scissione è stato valutato.
d) conclusioni
I risultati ottenuti hanno mostrato l’effettiva capacità del ribozima, da noi realizzato, di
catalizzare la scissione dell’RNA bersaglio. Anche la dipendenza della sua attività rispetto
alla concentrazione di ioni magnesio, conferma la bontà del ribozima che presenta una
discreta funzionalità anche in condizioni sfavorevoli, di bassa concentrazione dello ione
metallico. Questo lavoro sperimentale dimostra la validità della metodica utilizzata in
termini di progettazione e sintesi del ribozima e al tempo stesso introduce metodiche molto
accurate per misurarne l’efficienza catalitica. Questo primo livello metodologico di sintesi
e caratterizzazione rappresenta il punto di partenza di una tecnologia di “knock-down”
genico, la cui tappa immediatamente successiva riguarderà la somministrazione a sistemi
biologici modello. In tal caso, l’azione catalitica dovrà trasformarsi in un effetto biologico
misurabile e indicativo dell’inibizione della funzione “bersaglio” prescelta. Questo naturale
completamento del progetto aprirà le porte all’utilizzo dei ribozimi a fini investigativi,
nella convalida del ruolo di marcatori di patologia, e nell’identificazione di nuovi bersagli
terapeutici, per l’inibizione di anomalie fisiopatologiche
493. Aptamer-Mediated Targeted Delivery of Large RNA
Cell penetrating RNAs bind to cell surface receptors and internalize through endocytotic pathways. These delivery molecules are increasingly investigated for cell type targeted delivery of a wide variety of payloads, such as small molecule drugs, imaging agents and small interfering RNAs. Although larger oligonucleotides also have therapeutic and regulatory potential, their aptamer-mediated delivery into cells has not yet been reported. Recent advances in the selection and design of fluorescent aptamers allow for the tracking and visualization of RNA intracellularly and raise the possibility of directly monitoring delivery of large oligonucleotide payloads. Here we report on a plug-and-play platform for the targeted delivery of large functional RNA. Various cell-type specific targeting oligos, such as the anti-transferrin receptor aptamer, were annealed to variants of the fluorescent RNAs, Spinach and Broccoli, either through direct base-pairing of extension sequences or through a bridging oligo designed to release the payload in reducing environments. The size of the RNA payload (30-164 kDa) was explored through multimerization of the aptamers and was accomplished through several designs. Low signal intensity associated with the Spinach2 aptamer was partially overcome by dimerization of a minimal form of the aptamer, which yielded a nearly 2-fold increase in fluorescence per RNA transcript. The relatively small size of the dimeric Broccoli aptamer facilitated engineering of a tetrameric aptamer by inserting dimers into each end of a thermodynamically stable three-way junction RNA, and a much larger octomer by incorporating two tetramers on a single transcript. In all cases, multimerization of aptamer payloads resulted in significantly enhanced fluorescence. Formation of the self-assembling aptamer-aptamer complexes was confirmed through electrophoretic mobility shift assays and revealed that the fraction of fully annealed product varied considerably among designs and may account for some variations observed in previous studies for siRNA efficacy. Complex functionality was validated with spectrofluorometry, which reinforced the importance of designing RNA components to avoid misfolding that can abrogate functionality. Fluorescence confocal microscopy was used to detect delivery of functional RNA to a range of human and mice cells and demonstrated specificity of targeting aptamers for their intended cell-types. Delivered complexes exhibited punctate intracellular distribution, suggesting their localization in the endosomes. Our findings demonstrate that large functional RNAs can be delivered to living cells and may present the opportunity to deliver other large oligos, such as long non-coding RNAs and CRISPR/Cas9 guide RNA, to targeted cell types. Importantly, because fluorescent signal is only evident while the RNA remains intact and correctly folded, this strategy provides a powerful method to monitor the real-time integrity, delivery and localization of large and functional RNA cargoes
Wide Angle X-ray Sky Monitoring for Corroborating non-Electromagnetic Cosmic Transients
Gravitational waves (GW) can be emitted from coalescing neutron star (NS) and
black hole-neutron star (BH-NS) binaries, which are thought to be the sources
of short hard gamma ray bursts (SHBs). The gamma ray fireballs seem to be
beamed into a small solid angle and therefore only a fraction of detectable GW
events is expected to be observationally coincident with SHBs. Similarly
ultrahigh energy (UHE) neutrino signals associated with gamma ray bursts (GRBs)
could fail to be corroborated by prompt gamma-ray emission if the latter is
beamed in a narrower cone than the neutrinos. Alternative ways to corroborate
non-electromagnetic signals from coalescing neutron stars are therefore all the
more desirable. It is noted here that the extended X-ray tails (XRT) of SHBs
are similar to X-ray flashes (XRFs), and that both can be attributed to an
off-axis line of sight and thus span a larger solid angle than the hard
emission. It is proposed that a higher fraction of detectable GW events may be
coincident with XRF/XRT than with hard gamma-rays, thereby enhancing the
possibility to detect it as a GW or neutrino source. Scattered gamma-rays,
which may subtend a much larger solid angle that the primary gamma ray jet, are
also candidates for corroborating non-electromagnetic signals.Comment: 13 pages, accepted for publication in Astrophysical Journal Letter
On the Clustering of Sub-millimeter Galaxies
We measure the angular two-point correlation function of sub-millimeter
galaxies (SMGs) from 1.1-millimeter imaging of the COSMOS field with the AzTEC
camera and ASTE 10-meter telescope. These data yields one of the largest
contiguous samples of SMGs to date, covering an area of 0.72 degrees^2 down to
a 1.26 mJy/beam (1-sigma) limit, including 189 (328) sources with S/N greater
than 3.5 (3). We can only set upper limits to the correlation length r_0,
modeling the correlation function as a power-law with pre-assigned slope.
Assuming existing redshift distributions, we derive 68.3% confidence level
upper limits of r_0 < 6-8 h^-1 Mpc at 3.7 mJy, and r_0 < 11-12 h^-1 Mpc at 4.2
mJy. Although consistent with most previous estimates, these upper limits imply
that the real r_0 is likely smaller. This casts doubts on the robustness of
claims that SMGs are characterized by significantly stronger spatial
clustering, (and thus larger mass), than differently selected galaxies at
high-redshift. Using Monte Carlo simulations we show that even strongly
clustered distributions of galaxies can appear unclustered when sampled with
limited sensitivity and coarse angular resolution common to current
sub-millimeter surveys. The simulations, however, also show that unclustered
distributions can appear strongly clustered under these circumstances. From the
simulations, we predict that at our survey depth, a mapped area of two
degrees^2 is needed to reconstruct the correlation function, assuming smaller
beam sizes of future surveys (e.g. the Large Millimeter Telescope's 6" beam
size). At present, robust measures of the clustering strength of bright SMGs

The High Energy Budget Allocations in Shocks and GRB
The statistical distribution of energies among particles responsible for long
Gamma Ray Burst (GRB) emission is analyzed in light of recent results of the
Fermi Observatory. The allsky flux, , recorded by the Gamma Ray
Burst Monitor (GBM) is shown, despite its larger energy range, to be not
significantly larger than that reported by the Burst and Transient Explorer
(BATSE), suggesting a relatively small flux in the 3 - 30 MeV energy range. The
present-day energy input rate in -rays recorded by the GBM from long
GRB is found, assuming star-formation rates in the literature, to be . The Large Area
Telescope (LAT) fluence, when observed, is about 5-10\% per decade of the
total, in good agreement with the predictions of saturated, non-linear shock
acceleration.
The high-energy component of long GRBs, as measured by Fermi, is found to
contain only of the energy needed to produce ultrahigh-energy
cosmic rays (UHECR) above 4 Eev, assuming the latter to be extragalactic, when
various numerical factors are carefully included, if the cosmic ray source
spectrum has a spectral index of -2. The observed -ray fraction of the
required UHECR energy is even smaller if the source spectrum is softer than
.
The AMANDA II limits rule out such a GRB origin for UHECR if much more than
of the cosmic ray energy goes into neutrinos that are within, and
simultaneous with, the -ray beam.
It is suggested that "orphan" neutrinos out of the -ray beam might be
identifiable via orphan afterglow { or other wide angle signatures of GRB in
lieu of coincidence with prompt -rays}, and it is recommended that
feasible single neutrino trigger criteria be established to search for such

Le abitudini al tempo del Coronavirus
Introduction: The COVID-19 pandemic that hit the humankind in December 2019, is steering quick and drastic changes to our habits. The goal of our research is the analysis of the emotional, healthy and physiological effects of this radical routine disruption, in a sample of 3000 Italian people.
Methods: We made use of a 5-days flash survey in an anonymous way, available from April the 5th until April the 10th.
Results: As expected, results show a healthy decrease, after just one month of lockdown, at several stages: emotional, relational, nutritional and physical.
Conclusions: This quarantine period can be considered as an extreme example of immediate sedentary and isolation effects on people. Home habits such as basic physical activity, circadian rhythm routine, proper diet, and correct information consumption can be useful to increase our resilience in difficult times like the current one, but also in our next future
Predicting the Clustering of X-Ray Selected Galaxy Clusters in Flux-Limited Surveys
(abridged) We present a model to predict the clustering properties of X-ray
clusters in flux-limited surveys. Our technique correctly accounts for past
light-cone effects on the observed clustering and follows the non-linear
evolution in redshift of the underlying DM correlation function and cluster
bias factor. The conversion of the limiting flux of a survey into the
corresponding minimum mass of the hosting DM haloes is obtained by using
theoretical and empirical relations between mass, temperature and X-ray
luminosity of clusters. Finally, our model is calibrated to reproduce the
observed cluster counts adopting a temperature-luminosity relation moderately
evolving with redshift. We apply our technique to three existing catalogues:
BCS, XBACs and REFLEX samples. Moreover, we consider an example of possible
future space missions with fainter limiting flux. In general, we find that the
amplitude of the spatial correlation function is a decreasing function of the
limiting flux and that the EdS models always give smaller correlation
amplitudes than open or flat models with low matter density parameter. In the
case of XBACs, the comparison with previous estimates of the observational
spatial correlation shows that only the predictions of models with Omega_0m=0.3
are in good agreement with the data, while the EdS models have too low a
correlation strength. Finally, we use our technique to discuss the best
strategy for future surveys. Our results show that the choice of a wide area
catalogue, even with a brighter limiting flux, is preferable to a deeper, but

The luminosity function and the rate of Swift's Gamma Ray Bursts
We invert directly the redshift - luminosity distribution of observed long
Swift GRBs to obtain their rate and luminosity function. Our best fit rate is
described by a broken power law that rises like (1+z)^2.1{+0.5-0.6} for 0<z<3
and decrease like (1+z)^-1.4{+2.4-1.0} for z>3. The local rate is
1.3^{+0.6-0.7} [Gpc^-3 yr^-1]. The luminosity function is well described by a
broken power law with a break at L* = 10^52.5{+-0.2}[erg/sec] and with indices
alpha = 0.2^{+0.2-0.1} and beta = 1.4^{+0.3-0.6}. The recently detected GRB
090423, with redshift ~8, fits nicely into the model's prediction, verifying
that we are allowed to extend our results to high redshifts. While there is a
possible agreement with the star formation rate (SFR) for z<3, the high
redshift slope is shallower than the steep decline in the SFR for 4<z. However
we cannot rule out a GRB rate that follows one of the recent SFR models.Comment: Significantly revised version, including a comparison of the GRB rate
