    Modified belief propagation decoders applied to non-CSS QLDGM codes.

    Quantum technology is becoming increasingly popular, and big companies are starting to invest huge amounts of money to ensure they do not get left behind in this technological race. Presently, qubits and operational quantum channels may be thought of as far-fetched ideas, but in the future, quantum computing will be of critical importance. In this project, it is provided a concise overview of the basics of coding theory and how they can be used in the design of quantum computers. Specifically, Low Density Parity Check (LDPC) codes are focused, as they can be integrated within the stabilizer construction to build effective quantum codes. Following this, it is introduced the specifics of the quantum paradigm and present the most common family of quantum codes: stabilizer codes. Finally, it is explained the codes that have been used in this project, discussing what type of code they are and how they are designed. In this last section, it is also presented the ultimate goal of the project: using modified belief propagation decoders that had previously been tested for QLDPCs, for the proposed non-CSS QLDGM codes of this project

    Acceleration of High Intensity Proton Beams

    In 1998 the CERN SPS accelerator finished a five years long program providing 450GeV proton beams for neutrino physics. These experiments required the highest possible beam intensity the SPS can deliver. During the last five years the maximum proton intensity in the SPS has steadily been increased to a maximum of 4.8 1013 protons per cycle. In order to achieve these intensities a careful monitoring and improvement of the vertical aperture was necessary. Improved feedback systems on the different RF cavities were needed in order to avoid instabilities. Also the quality (emittance and extraction spill) of the injector, the CERN PS, had be optimised

    Knowledge, Practice, and Attitudes of Physicians in Low- and Middle-Income Countries on Fertility and Pregnancy-Related Issues in Young Women With Breast Cancer

    PURPOSE Fertility and pregnancy-related issues are highly relevant for young (≤ 40 years) patients with breast cancer. Limited evidence exists on knowledge, practice, and attitudes of physicians from low- and middle-income countries (LMICs) regarding these issues. METHODS A 19-item questionnaire adapted from an international survey exploring issues about fertility preservation and pregnancy after breast cancer was sent by e-mail between November 2019 and January 2020 to physicians from LMICs involved in breast cancer care. Descriptive analyses were performed. RESULTS A total of 288 physicians from Asia, Africa, America, and Europe completed the survey. Median age was 38 years. Responders were mainly medical oncologists (44.4%) working in an academic setting (46.9%). Among responders, 40.2% and 53.8% reported having never consulted the available international guidelines on fertility preservation and pregnancy after breast cancer, respectively. 25.0%, 19.1%, and 24.3% of responders answered to be not at all knowledgeable about embryo, oocyte, or ovarian tissue cryopreservation, respectively; 29.2%, 23.6%, and 31.3% declared that embryo, oocyte, and ovarian tissue cryopreservation were not available in their countries, respectively. 57.6% of responders disagreed or were neutral on the statement that controlled ovarian stimulation can be considered safe in patients with breast cancer. 49.7% and 58.6% of responders agreed or were neutral on the statement that pregnancy in breast cancer survivors may increase the risk of recurrence overall or only in those with hormone receptor–positive disease, respectively. CONCLUSION This survey showed suboptimal knowledge, practice, and attitudes of physicians from LMICs on fertility preservation and pregnancy after treatment completion in young women with breast cancer.     Diagnosis of prodromal and Alzheimer's disease dementia in adults with Down syndrome using neuropsychological tests

    We aimed to define prodromal Alzheimer's disease (AD) and AD dementia using normative neuropsychological data in a large population-based cohort of adults with Down syndrome (DS). Cross-sectional study. DS participants were classified into asymptomatic, prodromal AD and AD dementia, based on neurologist's judgment blinded to neuropsychological data (Cambridge Cognitive Examination for Older Adults with Down's syndrome [CAMCOG-DS] and modified Cued Recall Test [mCRT]). We compared the cutoffs derived from the normative data in young adults with DS to those from receiver-operating characteristic curve (ROC) analysis. Diagnostic performance of the CAMCOG-DS and modified Cued Recall Test (mCRT) in subjects with mild and moderate levels of intellectual disability (ID) was high, both for diagnosing prodromal AD and AD dementia (area under the curve [AUC] 0.73-0.83 and 0.90-1, respectively). The cutoffs derived from the normative data were similar to those derived from the ROC analyses. Diagnosing prodromal AD and AD dementia in DS with mild and moderate ID using population norms for neuropsychological tests is possible with high diagnostic accuracy

    Complex Loci in Human and Mouse Genomes

    Mammalian genomes harbor a larger than expected number of complex loci, in which multiple genes are coupled by shared transcribed regions in antisense orientation and/or by bidirectional core promoters. To determine the incidence, functional significance, and evolutionary context of mammalian complex loci, we identified and characterized 5,248 cis–antisense pairs, 1,638 bidirectional promoters, and 1,153 chains of multiple cis–antisense and/or bidirectionally promoted pairs from 36,606 mouse transcriptional units (TUs), along with 6,141 cis–antisense pairs, 2,113 bidirectional promoters, and 1,480 chains from 42,887 human TUs. In both human and mouse, 25% of TUs resided in cis–antisense pairs, only 17% of which were conserved between the two organisms, indicating frequent species specificity of antisense gene arrangements. A sampling approach indicated that over 40% of all TUs might actually be in cis–antisense pairs, and that only a minority of these arrangements are likely to be conserved between human and mouse. Bidirectional promoters were characterized by variable transcriptional start sites and an identifiable midpoint at which overall sequence composition changed strand and the direction of transcriptional initiation switched. In microarray data covering a wide range of mouse tissues, genes in cis–antisense and bidirectionally promoted arrangement showed a higher probability of being coordinately expressed than random pairs of genes. In a case study on homeotic loci, we observed extensive transcription of nonconserved sequences on the noncoding strand, implying that the presence rather than the sequence of these transcripts is of functional importance. Complex loci are ubiquitous, host numerous nonconserved gene structures and lineage-specific exonification events, and may have a cis-regulatory impact on the member genes

    The RNA workbench: Best practices for RNA and high-throughput sequencing bioinformatics in Galaxy

    RNA-based regulation has become a major research topic in molecular biology. The analysis of epigenetic and expression data is therefore incomplete if RNA-based regulation is not taken into account. Thus, it is increasingly important but not yet standard to combine RNA-centric data and analysis tools with other types of experimental data such as RNA-seq or ChIP-seq. Here, we present the RNA workbench, a comprehensive set of analysis tools and consolidated workflows that enable the researcher to combine these two worlds. Based on the Galaxy framework the workbench guarantees simple access, easy extension, flexible adaption to personal and security needs, and sophisticated analyses that are independent of command-line knowledge. Currently, it includes more than 50 bioinformatics tools that are dedicated to different research areas of RNA biology including RNA structure analysis, RNA alignment, RNA annotation, RNA-protein interaction, ribosome profiling, RNA-seq analysis and RNA target prediction. The workbench is developed and maintained by experts in RNA bioinformatics and the Galaxy framework. Together with the growing community evolving around this workbench, we are committed to keep the workbench up-to-date for future standards and needs, providing researchers with a reliable and robust framework for RNA data analysis

    Basal forebrain atrophy along the Alzheimer's disease continuum in adults with Down syndrome

    Background: Basal forebrain (BF) degeneration occurs in Down syndrome (DS)-associated Alzheimer's disease (AD). However, the dynamics of BF atrophy with age and disease progression, its impact on cognition, and its relationship with AD biomarkers have not been studied in DS. Methods: We included 234 adults with DS (150 asymptomatic, 38 prodromal AD, and 46 AD dementia) and 147 euploid controls. BF volumes were extracted from T-weighted magnetic resonance images using a stereotactic atlas in SPM12. We assessed BF volume changes with age and along the clinical AD continuum and their relationship to cognitive performance, cerebrospinal fluid (CSF) and plasma amyloid/tau/neurodegeneration biomarkers, and hippocampal volume. Results: In DS, BF volumes decreased with age and along the clinical AD continuum and significantly correlated with amyloid, tau, and neurofilament light chain changes in CSF and plasma, hippocampal volume, and cognitive performance. Discussion: BF atrophy is a potentially valuable neuroimaging biomarker of AD-related cholinergic neurodegeneration in DS

    Study of the properties of thermoset materials derived from epoxidized soybean oil and protein fillers

    [EN] Novel bio-based thermoset formulations were prepared by using epoxidized soybean oil (ESBO), nadic methyl anhydride as a hardener and with different types of proteins as fillers. In the first part of the study, the effect of the protein-type (wheat gluten, soy protein, casein and ovalbumin) on cured ESBO materials was investigated. Thermal and mechanical properties were characterized by flexural tests, Shore D hardness, Charpy impact tests, Vicat softening temperature and heat deflection temperature. In addition, a study of the morphology of fractured surfaces by scanning electron microscopy was carried out. In general, the addition of protein-based fillers improved the mechanical and thermal properties. It was found that the highest increase of thermal and mechanical properties was achieved by ovalbumin. In the second part of the work, the effect of the total amount of ovalbumin filler was studied. Bio-based thermoset materials from ESBO and 15 wt % ovalbumin improved flexural modulus more than 150 % when compared to the unfilled material. Similar evolution was observed for other mechanical properties. Moreover, the brittleness of this composition was the minimum from the studied systems.     Investigation of late Pleistocene and early Holocene palaeoenvironmental change at El Mirón cave (Cantabria, Spain): insights from carbon and nitrogen isotope analysis of red deer

    Abstract: El Mirón Cavewas occupied by humans for over 40,000 years. Evidence of LateMousterian,Gravettian, Solutrean, Magdalenian, Azilian, Mesolithic, Neolithic, Chalcolithic, Bronze Age and Mediaeval occupations has been found in the cave. Understanding the local environmental conditions during the occupations is crucial for gaining an insight into the lifeways of El Mirón's inhabitants as they relied on the surrounding region and its natural resources for their subsistence. 170 bones of hunted red deer recovered from the cave were sampled for carbon and nitrogen stable isotope analyses with the aim of reconstructing the palaeoenvironment and palaeoclimate during the human occupation. The results show that the surrounding landscape underwent considerable environmental change during the Late Pleistocene and Early to Mid-Holocene. Shifts in d13C values between the Last Glacial Maximum, Heinrich stadial 1, Heinrich event 1, the Late-glacial interstadial and the onset of the Holocene are likely to reflect changes in water availability and temperature. Deer d15N generally increased over time indicating the regeneration of soil biological activity and nitrogen cycling, which was temporarily halted during the Younger Dryas. Comparison of the El Mirón results with those of 300 deer from other regions of Europe shows geographical variations in the timing and magnitude of the variation in d13C and d15N values. This variation tracks local climate (temperature andwater availability) and environmental (vegetation and forest development) change
