    Calculation of Volterra kernels for solutions of nonlinear differential equations

    We consider vector-valued autonomous differential equations of the form x' = f(x) + phi with analytic f and investigate the nonanticipative solution operator phi bar right arrow A(phi) in terms of its Volterra series. We show that Volterra kernels of order > 1 occurring in the series expansion of the solution operator A are continuous functions, and establish recurrence relations between the kernels allowing their explicit calculation. A practical tensor calculus is provided for the finite-dimensional case. In addition to analytically calculating the kernels, we present an algorithm to numerically obtain them from the output x(t) through sampling the input space by linear combinations of delta functions. We call this "differential sampling". It is a nonlinear analogue of the classical method of impulse response. We prove a continuity theorem stating that, in the finite-dimensional case, approximate delta functions give rise to approximate Volterra kernels and that continuity holds in the sense of weak convergence. Finally, we discuss a practical implementation of differential sampling and relate it to the Wiener method

    Bayer has developed a new production technology for monoclonal antibodies based on single use equipment and continuous processing. The development is referred to as the MoBiDiK project (Modular, Biologics, Disposable and Continuous) and was presented at the ICB 1 and ICB 2 conferences. At the ICB 3 conference we will focus on the topics that are critical to the implementation of the technology in a GMP production environment. These are: Process robustness, GMP readiness of the equipment, automation as well as process control and product release strategies

    Novel substrates as sources of ancient DNA: : prospects and hurdles

    Following the discovery in the late 1980s that hard tissues such as bones and teeth preserve genetic information, the field of ancient DNA analysis has typically concentrated upon these substrates. The onset of high-throughput sequencing, combined with optimized DNA recovery methods, has enabled the analysis of a myriad of ancient species and specimens worldwide, dating back to the Middle Pleistocene. Despite the growing sophistication of analytical techniques, the genetic analysis of substrates other than bone and dentine remain comparatively “novel”. Here, we review analyses of other biological substrates which offer great potential for elucidating phylogenetic relationships, paleoenvironments, and microbial ecosystems including (1) archaeological artifacts and ecofacts; (2) calcified and/or mineralized biological deposits; and (3) biological and cultural archives. We conclude that there is a pressing need for more refined models of DNA preservation and bespoke tools for DNA extraction and analysis to authenticate and maximize the utility of the data obtained. With such tools in place the potential for neglected or underexploited substrates to provide a unique insight into phylogenetics, microbial evolution and evolutionary processes will be realized

    Influenza A Virus H5–specific Antibodies in Mute Swans (\u3ci\u3eCygnus olor\u3c/i\u3e) in the USA

    The use of serologic assays for influenza A virus (IAV) surveillance in wild birds has increased because of the availability of commercial enzyme-linked immunosorbent assays (ELISAs). Recently, an H5-specific blocking ELISA (bELISA) was shown to reliably detect H5-specific antibodies to low- and highpathogenic H5 viruses in experimentally infected waterfowl. Mute Swans (Cygnus olor) were frequently associated with highly pathogenic H5N1 outbreaks in Europe and may have a similar role if highly pathogenic H5N1 is introduced into North America. We measured the prevalence of antibodies to the nucleoprotein and H5 protein in Mute Swans using three serologic assays. We collected 340 serum samples from Mute Swans in Michigan, New Jersey, New York, and Rhode Island, US. We detected antibodies to the IAV nucleoprotein in 66.2% (225/340) of the samples. We detected H5-specific antibodies in 62.9% (214/340) and 18.8% (64/340) using a modified H5 bELISA protocol and hemagglutination inhibition (HI) assay, respectively. The modified H5 bELISA protocol detected significantly more positive samples than did the manufacturer’s protocol. We also tested 46 samples using virus neutralization. Neutralization results had high agreement with the modified H5 bELISA protocol and detected a higher prevalence than did the HI assay. These results indicate that North American Mute Swans have high nucleoprotein and H5 antibody prevalences

    Circular RNAs in urine of kidney transplant patients with acute T Cell-mediated allograft rejection

    BACKGROUND: Circular RNAs (circRNAs) have recently been described as novel noncoding regulators of gene expression. They are detectable in the blood of patients with acute kidney injury. We tested whether circRNAs were present in urine and could serve as new predictors of outcome in renal transplant patients with acute rejection. METHODS: A global circRNA expression analysis using RNA from urine of patients with acute T cell-mediated renal allograft rejection and control transplant patients was performed. Dysregulated circRNAs were confirmed in a cohort of 62 patients with acute rejection, 10 patients after successful antirejection therapy, 18 control transplant patients without rejection, and 13 stable transplant patients with urinary tract infection. RESULTS: A global screen revealed several circRNAs to be altered in urine of patients with acute rejection. Concentrations of 2 circRNAs including hsa_circ_0001334 and hsa_circ_0071475 were significantly increased. These were validated in the whole cohort of patients. hsa_circ_0001334 was upregulated in patients with acute rejection compared with controls. Concentrations of hsa_circ_0001334 normalized in patients with acute rejection following successful antirejection therapy. hsa_circ_0001334 was associated with higher decline in glomerular filtration rate 1 year after transplantation. CONCLUSIONS: CircRNA concentrations are significantly dysregulated in patients with acute rejection at subclinical time points. Urinary hsa_circ_0001334 is a novel biomarker of acute kidney rejection, identifying patients with acute rejection and predicting loss of kidney function

    Pregnancy-associated plasma protein-A is an independent short-time predictor of mortality in patients on maintenance haemodialysis

    Aims Mortality of maintenance haemodialysis (HD) patients is very high due to polymorbidity, mostly from metabolic and cardiovascular disease. In order to identify patients with high risk for life-threatening complications, reliable prognostic markers would be helpful. Pregnancy-associated plasma protein-A (PAPP-A) has been shown to predict cardiovascular events and death in patients with stable coronary artery disease as well as in acute coronary syndrome in patients with normal renal function. It was the aim of this study to evaluate PAPP-A as a marker for death in patients on maintenance HD. Methods and results PAPP-A serum levels were measured in 170 patients participating in the monitor! trial, a prospective dynamic dialysis cohort multicenter study in Switzerland. Patients were followed up for a median time of 17 months after measuring PAPP-A, and evaluated for death of any cause. Survivors and non-survivors were compared with regard to baseline PAPP-A concentrations. A multivariate logistic regression analysis for death was performed including PAPP-A, age, sex, number of comorbidities, dialysis vintage, Kt/V, IL-6, C-reactive protein, parathyroid hormone (PTH), Ca Ă— PO4 product, and total serum cholesterol. A cut-off value for PAPP-A was calculated for discrimination between patients with low and high mortality risk, respectively. A total of 23 deaths occurred during follow-up, equalling an incidence rate of 0.1. Baseline median PAPP-A levels were 40% higher in non-survivors vs. survivors (P = 0.023). In a multivariate analysis, only PAPP-A, age, and Ca Ă— PO4 product were independent predictors of mortality. A cut-off value of 24 mIU/L discriminates significantly (P = 0.015) between patients at low or high risk for death with a negative predictive value of 91%. Conclusion PAPP-A is a novel and independent short-time predictor of mortality in a maintenance HD population. Plant Genome, 9(1). https://doi.org/10.3835/plantgenome2015.05.0032Fusarium head blight (FHB) is a disease caused predominantly by the fungal pathogen Fusarium graminearum that affects wheat and other small-grain cereals and can lead to severe yield loss and reduction in grain quality. Trichothecene mycotoxins, such as deoxynivalenol (DON), accumulate during infection and increase pathogen virulence and decrease grain quality. The Fhb1 locus on wheat chromosome 3BS confers Type II resistance to FHB and resistance to the spread of infection on the spike and has been associated with resistance to DON accumulation. To gain a better genetic understanding of the functional role of Fhb1 and resistance or susceptibility to FHB, we examined DON and ergosterol accumulation, FHB resistance, and the whole-genome transcriptomic response using RNA-seq in a near-isogenic line (NIL) pair carrying the resistant and susceptible alleles for Fhb1 during F. graminearum infection and DON treatment. Our results provide a gene expression atlas for the resistant and susceptible wheat–F. graminearum interaction. The DON concentration and transcriptomic results show that the rachis is a key location for conferring Type II resistance. In addition, the wheat transcriptome analysis revealed a set of Fhb1-responsive genes that may play a role in resistance and a set of DON-responsive genes that may play a role in trichothecene resistance. Transcriptomic results from the pathogen show that the F. graminearum genome responds differently to the host level of resistance. The results of this study extend our understanding of host and pathogen responses in the wheat–F. graminearum interaction. © Crop Science Society of America

    Galaxy luminosities, stellar masses, sizes, velocity dispersions as a function of morphological type

    We provide fits to the distribution of galaxy luminosity, size, velocity dispersion and stellar mass as a function of concentration index C_r and morphological type in the SDSS. We also quantify how estimates of the fraction of `early' or `late' type galaxies depend on whether the samples were cut in color, concentration or light profile shape, and compare with similar estimates based on morphology. Our fits show that Es account for about 20% of the r-band luminosity density, rho_Lr, and 25% of the stellar mass density, rho_*; including S0s and Sas increases these numbers to 33% and 40%, and 50% and 60%, respectively. Summed over all galaxy types, we find rho_* ~ 3 * 10^8 M_Sun Mpc^{-3} at z ~ 0. This is in good agreement with expectations based on integrating the star formation history. However, compared to most previous work, we find an excess of objects at large masses, up to a factor of ~ 10 at M_* ~ 5*10^{11} M_Sun. The stellar mass density further increases at large masses if we assume different IMFs for Es and spiral galaxies, as suggested by some recent chemical evolution models, and results in a better agreement with the dynamical mass function. We also show that the trend for ellipticity to decrease with luminosity is primarily because the E/S0 ratio increases at large L. However, the most massive galaxies, M_* > 5 * 10^{11} M_Sun, are less concentrated and not as round as expected if one extrapolates from lower L, and they are not well-fit by pure deVaucouleur laws. This suggests formation histories with recent radial mergers. Finally, we show that the age-size relation is flat for Es of fixed dynamical mass, but, at fixed M_dyn, S0s and Sas with large sizes tend to be younger. Explaining this difference between E and S0 formation is a new challenge for models of early-type galaxy formation.Comment: 42 pages, 34 figures, 9 tables. Accepted for publication in MNRA
