    Spatio-temporal correlations can drastically change the response of a MAPK pathway

    Multisite covalent modification of proteins is omnipresent in eukaryotic cells. A well-known example is the mitogen-activated protein kinase (MAPK) cascade, where in each layer of the cascade a protein is phosphorylated at two sites. It has long been known that the response of a MAPK pathway strongly depends on whether the enzymes that modify the protein act processively or distributively: distributive mechanism, in which the enzyme molecules have to release the substrate molecules in between the modification of the two sites, can generate an ultrasensitive response and lead to hysteresis and bistability. We study by Green's Function Reaction Dynamics, a stochastic scheme that makes it possible to simulate biochemical networks at the particle level and in time and space, a dual phosphorylation cycle in which the enzymes act according to a distributive mechanism. We find that the response of this network can differ dramatically from that predicted by a mean-field analysis based on the chemical rate equations. In particular, rapid rebindings of the enzyme molecules to the substrate molecules after modification of the first site can markedly speed up the response, and lead to loss of ultrasensitivity and bistability. In essence, rapid enzyme-substrate rebindings can turn a distributive mechanism into a processive mechanism. We argue that slow ADP release by the enzymes can protect the system against these rapid rebindings, thus enabling ultrasensitivity and bistability

    Generation of internal waves by a supercritical stratified plume

    The generation of internal waves by a propagating river plume is studied in the framework of a fully nonlinear nonhydrostatic numerical model. The vertical fluid stratification, parameters of tide, river discharge, and the bottom topography were taken close to those observed near the Columbia River mouth. It was found that in the beginning of the ebb tidal phase the river water intruding into the sea behaves as a surface jet stream. It collides with the stagnant shelf waters and sinks down in the area of the outer plume boundary, forming a head of the gravity current. In supercritical conditions which are normally realized at the first stage of the ebb tidal phase, internal waves are arrested in the head of the gravity current because their phase speed is smaller than the velocity of the plume. They are released and radiate from the plume when the speed of the decelerating front becomes smaller than the internal wave phase speed. This mechanism of the wave generation is sensitive to the stratification of the ambient shelf waters. It was found that dramatic decay of the buoyancy frequency profile from the surface to the bottom provides the most favorable conditions for the efficient disintegration of the head of the gravity current into a packet of internal waves and their fast separation from the plume. In the case when the fluid stratification on the shelf is close to monotonous, the disintegration of the head of the gravity current into a packet of solitary internal waves is not expected.     Between Citizenship and Human Rights

    This article explores the effects of the legalization of international human rights on citizens and non-citizens within states. Adopting a sociological approach to rights it becomes clear that, even in Europe, the cosmopolitanization of law is not necessarily resulting in greater equality and justice. In fact, ‘actually existing’ cosmopolitan citizenship is characterized by a proliferation of status groups that concretize new forms of inequality, including those of super-citizens, marginal citizens, quasi-citizens, sub-citizens and un-citizens. Far from inaugurating a new era of genuinely universal human rights, in some cases cosmopolitan law may even contribute to the creation of conditions in which fundamental human rights are violated

    The unpredictable nature of internal tides on continental shelves

The definitive version was published in Journal of Physical Oceanography 42 (2012): 1981–2000, doi:10.1175/JPO-D-12-028.1.Packets of nonlinear internal waves (NLIWs) in a small area of the Mid-Atlantic Bight were 10 times more energetic during a local neap tide than during the preceding spring tide. This counterintuitive result cannot be explained if the waves are generated near the shelf break by the local barotropic tide since changes in shelfbreak stratification explain only a small fraction of the variability in barotropic to baroclinic conversion. Instead, this study suggests that the occurrence of strong NLIWs was caused by the shoaling of distantly generated internal tides with amplitudes that are uncorrelated with the local spring-neap cycle. An extensive set of moored observations show that NLIWs are correlated with the internal tide but uncorrelated with barotropic tide. Using harmonic analysis of a 40-day record, this study associates steady-phase motions at the shelf break with waves generated by the local barotropic tide and variable-phase motions with the shoaling of distantly generated internal tides. The dual sources of internal tide energy (local or remote) mean that shelf internal tides and NLIWs will be predictable with a local model only if the locally generated internal tides are significantly stronger than shoaling internal tides. Since the depth-integrated internal tide energy in the open ocean can greatly exceed that on the shelf, it is likely that shoaling internal tides control the energetics on shelves that are directly exposed to the open ocean.This research was supported by ONR Grants N00014-05-1-0271, N00014-08-1-0991, N00014-04- 1-0146, and N00014-11-1-0194.2013-05-0

    Preliminary simulations of internal waves and mixing generated by finite amplitude tidal flow over isolated topography

Here the process of internal tide generation and dissipation by tidal flow over an isolated Gaussian topography is examined, using 2-dimensional numerical simulations employing the MITgcm. Four different topographies are considered, for five different amplitudes of barotropic forcing, thereby allowing a variety of combinations of key nondimensional parameters. While much recent attention has focused on the role of relative topographic steepness and height in modifying the rate of conversion of energy from barotropic to baroclinic modes, here attention is focused on parameters dependent on the flow amplitude. For narrow topography, large amplitude forcing gives rise to baroclinic responses at higher harmonics of the forcing frequency. Tall narrow topographies are found to be the most conducive to mixing.     Ensemble evaluation of hydrological model hypotheses

    It is demonstrated for the first time how model parameter, structural and data uncertainties can be accounted for explicitly and simultaneously within the Generalized Likelihood Uncertainty Estimation (GLUE) methodology. As an example application, 72 variants of a single soil moisture accounting store are tested as simplified hypotheses of runoff generation at six experimental grassland field-scale lysimeters through model rejection and a novel diagnostic scheme. The fields, designed as replicates, exhibit different hydrological behaviors which yield different model performances. For fields with low initial discharge levels at the beginning of events, the conceptual stores considered reach their limit of applicability. Conversely, one of the fields yielding more discharge than the others, but having larger data gaps, allows for greater flexibility in the choice of model structures. As a model learning exercise, the study points to a “leaking” of the fields not evident from previous field experiments. It is discussed how understanding observational uncertainties and incorporating these into model diagnostics can help appreciate the scale of model structural error
