    GENTLE: A Genre-Diverse Multilayer Challenge Set for English NLP and Linguistic Evaluation

    We present GENTLE, a new mixed-genre English challenge corpus totaling 17K tokens and consisting of 8 unusual text types for out-of domain evaluation: dictionary entries, esports commentaries, legal documents, medical notes, poetry, mathematical proofs, syllabuses, and threat letters. GENTLE is manually annotated for a variety of popular NLP tasks, including syntactic dependency parsing, entity recognition, coreference resolution, and discourse parsing. We evaluate state-of-the-art NLP systems on GENTLE and find severe degradation for at least some genres in their performance on all tasks, which indicates GENTLE's utility as an evaluation dataset for NLP systems.Comment: Camera-ready for LAW-XVII collocated with ACL 202

    Systematic analysis of membrane contact sites in Saccharomyces cerevisiae uncovers modulators of cellular lipid distribution

    Actively maintained close appositions, or contact sites, between organelle membranes, enable the efficient transfer of biomolecules between the various cellular compartments. Several such sites have been described together with their tethering machinery. Despite these advances we are still far from a comprehensive understanding of the function and regulation of most contact sites. To systematically characterize the proteome of contact sites and support the discovery of new tethers and functional molecules, we established a high throughput screening approach in Saccharomyces cerevisiae based on co-localization imaging. We imaged split fluorescence reporters for six different contact sites, two of which have never been studied before, on the background of 1165 strains expressing a mCherry-tagged yeast protein that have a cellular punctate distribution (a hallmark of contact sites). By scoring both co-localization events and effects on reporter size and abundance, we discovered over 100 new potential contact site residents and effectors in yeast. Focusing on several of the newly identified residents, we identified one set of hits as previously unrecognized homologs to Vps13 and Atg2. These proteins share their lipid transport domain, thus expanding this family of lipid transporters. Analysis of another candidate, Ypr097w, which we now call Lec1 (Lipid-droplet Ergosterol Cortex 1), revealed that this previously uncharacterized protein dynamically shifts between lipid droplets and the cell cortex, and plays a role in regulation of ergosterol distribution in the cell

    Acetylcholine is the major excitatory neurotransmitter in the central nervous system of insects. Mutant analysis of the Dα7 nicotinic acetylcholine receptor (nAChR) ofDrosophila shows that it is required for the giant fiber-mediated escape behavior. The Dα7 protein is enriched in the dendrites of the giant fiber, and electrophysiological analysis of the giant fiber circuit showed that sensory input to the giant fiber is disrupted, as is transmission at an identified cholinergic synapse between the peripherally synapsing interneuron and the dorsal lateral muscle motor neuron. Moreover, we found thatgfA(1), a mutation identified in a screen for giant fiber defects more than twenty years ago, is an allele ofDα7. Therefore, a combination of behavioral, electrophysiological, anatomical, and genetic data indicate an essential role for the Dα7 nAChR in giant fiber-mediated escape inDrosophila

    When are breast cancer patients at highest risk of venous thromboembolism: a cohort study using English healthcare data

    Breast cancer patients are at increased risk of VTE, particularly in the peri-diagnosis period. However, no previous epidemiological studies have investigated the relative impact of breast cancer treatments in a time-dependent manner. We aimed to determine the impact of breast cancer stage, biology and treatment on the absolute and relative risks of VTE, using several recently linked data sources from England. Our cohort comprised 13,202 breast cancer patients from the Clinical Practice Research Datalink (linked to Hospital Episode Statistics and Cancer Registry data), diagnosed between 1997 and 2006 with follow-up continuing to the end of 2010. Cox regression analysis was performed to determine which demographic, treatment-related and biological factors independently affected VTE risk. Women had an annual VTE incidence of 6% whilst receiving chemotherapy which was 10.8-fold higher (95% CI, 8.2 to 14.4; absolute risk (AR) =59.6 per 1000 person-years) than women who did not receive chemotherapy. Following surgery the risk was significantly raised in the first month (HR=2.2; 95% CI 1.4 to 3.4; AR=23.5; reference group, no surgery), but it was not raised subsequent to this. Risk of VTE was noticeably higher in the 3-months following initiation of Tamoxifen compared with the risk before therapy (HR=5.5; 95% CI 2.3 to 12.7; AR=24.1), however commencement of aromatase inhibitors was not associated with VTE (HR=0.8; 95% CI 0.5 to 1.4; AR=28.3). In conclusion, women receiving chemotherapy for breast cancer have a clinically important risk of VTE, whilst an increased risk of VTE immediately following endocrine therapy is restricted to Tamoxifen

    Exploring cancer register data to find risk factors for recurrence of breast cancer – application of Canonical Correlation Analysis

    BACKGROUND: A common approach in exploring register data is to find relationships between outcomes and predictors by using multiple regression analysis (MRA). If there is more than one outcome variable, the analysis must then be repeated, and the results combined in some arbitrary fashion. In contrast, Canonical Correlation Analysis (CCA) has the ability to analyze multiple outcomes at the same time. One essential outcome after breast cancer treatment is recurrence of the disease. It is important to understand the relationship between different predictors and recurrence, including the time interval until recurrence. This study describes the application of CCA to find important predictors for two different outcomes for breast cancer patients, loco-regional recurrence and occurrence of distant metastasis and to decrease the number of variables in the sets of predictors and outcomes without decreasing the predictive strength of the model. METHODS: Data for 637 malignant breast cancer patients admitted in the south-east region of Sweden were analyzed. By using CCA and looking at the structure coefficients (loadings), relationships between tumor specifications and the two outcomes during different time intervals were analyzed and a correlation model was built. RESULTS: The analysis successfully detected known predictors for breast cancer recurrence during the first two years and distant metastasis 2–4 years after diagnosis. Nottingham Histologic Grading (NHG) was the most important predictor, while age of the patient at the time of diagnosis was not an important predictor. CONCLUSION: In cancer registers with high dimensionality, CCA can be used for identifying the importance of risk factors for breast cancer recurrence. This technique can result in a model ready for further processing by data mining methods through reducing the number of variables to important ones

    A systematic review and meta-analysis of the characteristics of multiple perpetrator sexual offences

    This systematic review examined the demographic and offence variables in group sexual offending. Eight bibliographic databases and three thesis portals were searched. The reference lists of five papers and one textbook were hand searched. Nine experts were contacted for ongoing or unpublished studies. The total number of hits was 1853, of which 55 were duplicates, 1769 were irrelevant, 14 did not meet the inclusion criteria and one paper was unobtainable. The remaining 15 papers were quality assessed before the data were extracted and synthesized. There were 2,873 cases of Multiple Perpetrator Sexual (MPS) offences in total. The majority of MPS offending in the included studies involved perpetrators in their early twenties (90% of studies), of Black/African Caribbean ethnicity (30.1%), and operated as part of a „duo‟ (49.8%). Thirty-five percent of MPS offences were committed by perpetrators with a previous conviction, with 11% of the cases showing a previous conviction for sexual offending. Offenders were most likely to approach victims outdoors with the offence itself occurring indoors. The most frequent offence behaviors included vaginal rape, multiple penetration and fellatio. A model of MPS offending is suggested based on the findings of this review. Future research should aim to explore and refine theories of MPS offending in order to understand the etiology of this unique offending group
