Antimicrobial Resistance in Neisseria gonorrhoeae: Proceedings of the STAR Sexually Transmitted Infection-Clinical Trial Group Programmatic Meeting.
The goal of the Sexually Transmitted Infection Clinical Trial Group's Antimicrobial Resistance (AMR) in Neisseria gonorrhoeae (NG) meeting was to assemble experts from academia, government, nonprofit and industry to discuss the current state of research, gaps and challenges in research and technology and priorities and new directions to address the continued emergence of multidrug-resistant NG infections. Topics discussed at the meeting, which will be the focus of this article, include AMR NG global surveillance initiatives, the use of whole genome sequencing and bioinformatics to understand mutations associated with AMR, mechanisms of AMR, and novel antibiotics, vaccines and other methods to treat AMR NG. Key points highlighted during the meeting include: (i) US and International surveillance programs to understand AMR in NG; (ii) the US National Strategy for combating antimicrobial-resistant bacteria; (iii) surveillance needs, challenges, and novel technologies; (iv) plasmid-mediated and chromosomally mediated mechanisms of AMR in NG; (v) novel therapeutic (eg, sialic acid analogs, factor H [FH]/Fc fusion molecule, monoclonal antibodies, topoisomerase inhibitors, fluoroketolides, LpxC inhibitors) and preventative (eg, peptide mimic) strategies to combat infection. The way forward will require renewed political will, new funding initiatives, and collaborations across academic and commercial research and public health programs
Limited domestic introgression in a final refuge of the wild pigeon
Domesticated animals have been culturally and economically important
throughout history. Many of their ancestral lineages are extinct or genetically en dangered following hybridization with domesticated relatives. Consequently,
they have been understudied compared to the ancestral lineages of domestic
plants. The domestic pigeon Columba livia, which was pivotal in Darwin’s studies,
has maintained outsized cultural significance. Its role as a model organism spans
the fields of behavior, genetics, and evolution. Domestic pigeons have hybridized
with their progenitor, the Rock Dove, rendering the latter of dubious genetic sta tus. Here, we use genomic and morphological data from the putative Rock Doves
of the British Isles to identify relictual undomesticated populations. We reveal
that Outer Hebridean Rock Doves have experienced minimal levels of introgres sion. Our results outline the contemporary status of these wild pigeons, high lighting the role of hybridization in the homogenization of genetic lineages.publishedVersio
Mapping MOS-HIV to HUI3 and EQ-5D-3L in Patients With HIV
Objectives: The Medical Outcomes Study HIV Health Survey (MOS-HIV) is frequently used in HIV clinical trials; however, scores generated from the MOS-HIV are not suited for cost-effectiveness analyses as they do not assign utility values to health states. Our objective was to estimate and externally validate several mapping algorithms to predict Health Utilities Index Mark 3 (HUI3) and EQ-5D-3L utility values from the MOS-HIV. Methods: We developed and validated mapping algorithms using data from two HIV clinical trials. Data from the first trial (n = 367) formed the estimation data set for the HUI3 (4,610 observations) and EQ-5D-3L (4,662 observations) mapping algorithms; data from the second trial (n = 168) formed the HUI3 (1,135 observations) and EQ-5D-3L (1,152 observations) external validation data set. We compared ordinary least squares (OLS) models of increasing complexity with the more flexible two-part, beta regression, and finite mixture models. We assessed model performance using mean absolute error (MAE) and mean squared error (MSE). Results: The OLS model that used MOS-HIV dimension scores along with squared terms gave the best HUI3 predictions (mean observed 0.84; mean predicted 0.80; MAE 0.0961); the finite mixture model gave the best EQ-5D-3L predictions (mean observed 0.90; mean predicted 0.88; MAE 0.0567). All models produced higher prediction errors at the lower end of the HUI3 and EQ-5D-3L score ranges

GREAT3 results I: systematic errors in shear estimation and the impact of real galaxy morphology
We present first results from the third GRavitational lEnsing Accuracy
Testing (GREAT3) challenge, the third in a sequence of challenges for testing
methods of inferring weak gravitational lensing shear distortions from
simulated galaxy images. GREAT3 was divided into experiments to test three
specific questions, and included simulated space- and ground-based data with
constant or cosmologically-varying shear fields. The simplest (control)
experiment included parametric galaxies with a realistic distribution of
signal-to-noise, size, and ellipticity, and a complex point spread function
(PSF). The other experiments tested the additional impact of realistic galaxy
morphology, multiple exposure imaging, and the uncertainty about a
spatially-varying PSF; the last two questions will be explored in Paper II. The
24 participating teams competed to estimate lensing shears to within systematic
error tolerances for upcoming Stage-IV dark energy surveys, making 1525
submissions overall. GREAT3 saw considerable variety and innovation in the
types of methods applied. Several teams now meet or exceed the targets in many
of the tests conducted (to within the statistical errors). We conclude that the
presence of realistic galaxy morphology in simulations changes shear
calibration biases by per cent for a wide range of methods. Other
effects such as truncation biases due to finite galaxy postage stamps, and the
impact of galaxy type as measured by the S\'{e}rsic index, are quantified for
the first time. Our results generalize previous studies regarding sensitivities
to galaxy size and signal-to-noise, and to PSF properties such as seeing and
defocus. Almost all methods' results support the simple model in which additive

The SDSS-III Baryon Oscillation Spectroscopic Survey: Quasar Target Selection for Data Release Nine
The SDSS-III Baryon Oscillation Spectroscopic Survey (BOSS), a five-year
spectroscopic survey of 10,000 deg^2, achieved first light in late 2009. One of
the key goals of BOSS is to measure the signature of baryon acoustic
oscillations in the distribution of Ly-alpha absorption from the spectra of a
sample of ~150,000 z>2.2 quasars. Along with measuring the angular diameter
distance at z\approx2.5, BOSS will provide the first direct measurement of the
expansion rate of the Universe at z > 2. One of the biggest challenges in
achieving this goal is an efficient target selection algorithm for quasars over
2.2 < z < 3.5, where their colors overlap those of stars. During the first year
of the BOSS survey, quasar target selection methods were developed and tested
to meet the requirement of delivering at least 15 quasars deg^-2 in this
redshift range, out of 40 targets deg^-2. To achieve these surface densities,
the magnitude limit of the quasar targets was set at g <= 22.0 or r<=21.85.
While detection of the BAO signature in the Ly-alpha absorption in quasar
spectra does not require a uniform target selection, many other astrophysical
studies do. We therefore defined a uniformly-selected subsample of 20 targets
deg^-2, for which the selection efficiency is just over 50%. This "CORE"
subsample will be fixed for Years Two through Five of the survey. In this paper
we describe the evolution and implementation of the BOSS quasar target
selection algorithms during the first two years of BOSS operations. We analyze
the spectra obtained during the first year. 11,263 new z>2.2 quasars were
spectroscopically confirmed by BOSS. Our current algorithms select an average
of 15 z > 2.2 quasars deg^-2 from 40 targets deg^-2 using single-epoch SDSS
imaging. Multi-epoch optical data and data at other wavelengths can further
improve the efficiency and completeness of BOSS quasar target selection.

Galaxy Zoo: The Environmental Dependence of Bars and Bulges in Disc Galaxies
We present an analysis of the environmental dependence of bars and bulges in
disc galaxies, using a volume-limited catalogue of 15810 galaxies at z<0.06
from the Sloan Digital Sky Survey with visual morphologies from the Galaxy Zoo
2 project. We find that the likelihood of having a bar, or bulge, in disc
galaxies increases when the galaxies have redder (optical) colours and larger
stellar masses, and observe a transition in the bar and bulge likelihoods, such
that massive disc galaxies are more likely to host bars and bulges. We use
galaxy clustering methods to demonstrate statistically significant
environmental correlations of barred, and bulge-dominated, galaxies, from
projected separations of 150 kpc/h to 3 Mpc/h. These environmental correlations
appear to be independent of each other: i.e., bulge-dominated disc galaxies
exhibit a significant bar-environment correlation, and barred disc galaxies
show a bulge-environment correlation. We demonstrate that approximately half
(50 +/- 10%) of the bar-environment correlation can be explained by the fact
that more massive dark matter haloes host redder disc galaxies, which are then
more likely to have bars. Likewise, we show that the environmental dependence
of stellar mass can only explain a small fraction (25 +/- 10%) of the
bar-environment correlation. Therefore, a significant fraction of our observed
environmental dependence of barred galaxies is not due to colour or stellar
mass dependences, and hence could be due to another galaxy property. Finally,
by analyzing the projected clustering of barred and unbarred disc galaxies with
halo occupation models, we argue that barred galaxies are in slightly
higher-mass haloes than unbarred ones, and some of them (approximately 25%) are
satellite galaxies in groups. We also discuss implications about the effects of

The Seventh Data Release of the Sloan Digital Sky Survey
This paper describes the Seventh Data Release of the Sloan Digital Sky Survey
(SDSS), marking the completion of the original goals of the SDSS and the end of
the phase known as SDSS-II. It includes 11663 deg^2 of imaging data, with most
of the roughly 2000 deg^2 increment over the previous data release lying in
regions of low Galactic latitude. The catalog contains five-band photometry for
357 million distinct objects. The survey also includes repeat photometry over
250 deg^2 along the Celestial Equator in the Southern Galactic Cap. A
coaddition of these data goes roughly two magnitudes fainter than the main
survey. The spectroscopy is now complete over a contiguous area of 7500 deg^2
in the Northern Galactic Cap, closing the gap that was present in previous data
releases. There are over 1.6 million spectra in total, including 930,000
galaxies, 120,000 quasars, and 460,000 stars. The data release includes
improved stellar photometry at low Galactic latitude. The astrometry has all
been recalibrated with the second version of the USNO CCD Astrograph Catalog
(UCAC-2), reducing the rms statistical errors at the bright end to 45
milli-arcseconds per coordinate. A systematic error in bright galaxy photometr
is less severe than previously reported for the majority of galaxies. Finally,
we describe a series of improvements to the spectroscopic reductions, including
better flat-fielding and improved wavelength calibration at the blue end,
better processing of objects with extremely strong narrow emission lines, and
