    Hydrodynamic Description of Granular Convection

    We present a hydrodynamic model that captures the essence of granular dynamics in a vibrating bed. We carry out the linear stability analysis and uncover the instability mechanism that leads to the appearance of the convective rolls via a supercritical bifurcation of a bouncing solution.     Traffic Equations and Granular Convection

    We investigate both numerically and analytically the convective instability of granular materials by two dimensional traffic equations. In the absence of vibrations the traffic equations assume two distinctive classes of fixed bed solutions with either a spatially uniform or nonuniform density profile. The former one exists only when the function V(\rho) that monitors the relaxation of grains assumes a cut off at the closed packed density, \rho_c, with V(\rho_c)=0, while the latter one exists for any form of V. Since there is little difference between the uniform and nonuniform solution deep inside the bed, the convective instability of the bulk may be studied by focusing on the stability of the uniform solution. In the presence of vibrations, we find that the uniform solution bifurcates into a bouncing solution, which then undergoes a supercritical bifurcation to the convective instability. We determine the onset of convection as a function of control parameters and confirm this picture by solving the traffic equations numerically, which reveals bouncing solutions, two convective rolls, and four convective rolls. Further, convective patterns change as the aspect ratio changes: in a vertically long container, the rolls move toward the surface, and in a horizontally long container, the rolls move toward the walls. We compare these results with those reported previously with a different continuum model by Hayakawa, Yue and Hong[Phys. Rev. Lett. 75,2328, 1995].     Dynamic Interpretation of Hedgehog Signaling in the Drosophila Wing Disc

    Morphogens are classically defined as molecules that control patterning by acting at a distance to regulate gene expression in a concentration-dependent manner. In the Drosophila wing imaginal disc, secreted Hedgehog (Hh) forms an extracellular gradient that organizes patterning along the anterior–posterior axis and specifies at least three different domains of gene expression. Although the prevailing view is that Hh functions in the Drosophila wing disc as a classical morphogen, a direct correspondence between the borders of these patterns and Hh concentration thresholds has not been demonstrated. Here, we provide evidence that the interpretation of Hh signaling depends on the history of exposure to Hh and propose that a single concentration threshold is sufficient to support multiple outputs. Using mathematical modeling, we predict that at steady state, only two domains can be defined in response to Hh, suggesting that the boundaries of two or more gene expression patterns cannot be specified by a static Hh gradient. Computer simulations suggest that a spatial “overshoot” of the Hh gradient occurs, i.e., a transient state in which the Hh profile is expanded compared to the Hh steady-state gradient. Through a temporal examination of Hh target gene expression, we observe that the patterns initially expand anteriorly and then refine, providing in vivo evidence for the overshoot. The Hh gene network architecture suggests this overshoot results from the Hh-dependent up-regulation of the receptor, Patched (Ptc). In fact, when the network structure was altered such that the ptc gene is no longer up-regulated in response to Hh-signaling activation, we found that the patterns of gene expression, which have distinct borders in wild-type discs, now overlap. Our results support a model in which Hh gradient dynamics, resulting from Ptc up-regulation, play an instructional role in the establishment of patterns of gene expression

    Effective selection of informative SNPs and classification on the HapMap genotype data

    <p>Abstract</p> <p>Background</p> <p>Since the single nucleotide polymorphisms (SNPs) are genetic variations which determine the difference between any two unrelated individuals, the SNPs can be used to identify the correct source population of an individual. For efficient population identification with the HapMap genotype data, as few informative SNPs as possible are required from the original 4 million SNPs. Recently, Park <it>et al.</it> (2006) adopted the nearest shrunken centroid method to classify the three populations, i.e., Utah residents with ancestry from Northern and Western Europe (CEU), Yoruba in Ibadan, Nigeria in West Africa (YRI), and Han Chinese in Beijing together with Japanese in Tokyo (CHB+JPT), from which 100,736 SNPs were obtained and the top 82 SNPs could completely classify the three populations.</p> <p>Results</p> <p>In this paper, we propose to first rank each feature (SNP) using a ranking measure, i.e., a modified t-test or F-statistics. Then from the ranking list, we form different feature subsets by sequentially choosing different numbers of features (e.g., 1, 2, 3, ..., 100.) with top ranking values, train and test them by a classifier, e.g., the support vector machine (SVM), thereby finding one subset which has the highest classification accuracy. Compared to the classification method of Park <it>et al.</it>, we obtain a better result, i.e., good classification of the 3 populations using on average 64 SNPs.</p> <p>Conclusion</p> <p>Experimental results show that the both of the modified t-test and F-statistics method are very effective in ranking SNPs about their classification capabilities. Combined with the SVM classifier, a desirable feature subset (with the minimum size and most informativeness) can be quickly found in the greedy manner after ranking all SNPs. Our method is able to identify a very small number of important SNPs that can determine the populations of individuals.</p

SBSE has been applied to problems throughout the SE lifecycle, from requirements and project planning to maintenance and reengineering. The approach is attractive because it offers a suite of adaptive automated and semiautomated solutions in situations typified by large complex problem spaces with multiple competing and conflicting objectives. This article provides a review and classification of literature on SBSE. The work identifies research trends and relationships between the techniques applied and the applications to which they have been applied and highlights gaps in the literature and avenues for further research.EPSRC and E

    Analytic philosophy for biomedical research: the imperative of applying yesterday's timeless messages to today's impasses

    The mantra that "the best way to predict the future is to invent it" (attributed to the computer scientist Alan Kay) exemplifies some of the expectations from the technical and innovative sides of biomedical research at present. However, for technical advancements to make real impacts both on patient health and genuine scientific understanding, quite a number of lingering challenges facing the entire spectrum from protein biology all the way to randomized controlled trials should start to be overcome. The proposal in this chapter is that philosophy is essential in this process. By reviewing select examples from the history of science and philosophy, disciplines which were indistinguishable until the mid-nineteenth century, I argue that progress toward the many impasses in biomedicine can be achieved by emphasizing theoretical work (in the true sense of the word 'theory') as a vital foundation for experimental biology. Furthermore, a philosophical biology program that could provide a framework for theoretical investigations is outlined

    Pseudoknot structures with conserved base triples in telomerase RNAs of ciliates

    Telomerase maintains the integrity of telomeres, the ends of linear chromosomes, by adding G-rich repeats to their 3â€Č-ends. Telomerase RNA is an integral component of telomerase. It contains a template for the synthesis of the telomeric repeats by the telomerase reverse transcriptase. Although telomerase RNAs of different organisms are very diverse in their sequences, a functional non-template element, a pseudoknot, was predicted in all of them. Pseudoknot elements in human and the budding yeast Kluyveromyces lactis telomerase RNAs contain unusual triple-helical segments with AUU base triples, which are critical for telomerase function. Such base triples in ciliates have not been previously reported. We analyzed the pseudoknot sequences in 28 ciliate species and classified them in six different groups based on the lengths of the stems and loops composing the pseudoknot. Using miniCarlo, a helical parameter-based modeling program, we calculated 3D models for a representative of each morphological group. In all cases, the predicted structure contains at least one AUU base triple in stem 2, except for that of Colpidium colpoda, which contains unconventional GCG and AUA triples. These results suggest that base triples in a pseudoknot element are a conserved feature of all telomerases

    Volatile and trace elements in basaltic glasses from Samoa : implications for water distribution in the mantle

The definitive version was published in Earth and Planetary Science Letters 241 (2006): 932-951, doi:10.1016/j.epsl.2005.10.028.We report volatile (H2O, CO2, F, S, Cl) and trace element data for submarine alkalic basalt glasses from the three youngest Samoan volcanoes, Ta’u, Malumalu and Vailulu’u. Most samples are visibly sulfide saturated, so have likely lost some S during fractionation. Cl/K ratios (0.04 – 0.15) extend to higher values than pristine MORBs, but are suspected to be partly due to source differences since Cl/K roughly varies as a function of 87Sr/86Sr. There are no resolvable differences in the relative enrichment of F among sources, and compatibility of F during mantle melting is established to be nearly identical to Nd. Shallow degassing has affected CO2 in all samples, and H2O only in the most shallowly erupted samples from Vailulu’u. Absolute water contents are high for Samoa (0.63 – 1.50 wt%), but relative enrichment of water compared to equally incompatible trace elements (Ce, La) is low and falls entirely below normal MORB values. H2O/Ce (58 – 157) and H2O/La (120 – 350) correlate inversely with 87Sr/86Sr compositions (0.7045 – 0.7089). This leads us to believe that, because of very fast diffusion of hydrogen in mantle minerals, recycled lithospheric material with high initial water and trace element content will lose water to the drier ambient mantle during storage within the inner Earth. The net result is the counter-intuitive appearance of greater dehydration with greater mantle enrichment. We expect that subducted slabs will experience a two-stage dehydration history, first within subduction zones and then in the ambient mantle during long-term convective mixing

    Model-independent evidence for J/ψpJ/\psi p contributions to Λb0→J/ψpK−\Lambda_b^0\to J/\psi p K^- decays

    The data sample of Λb0→J/ψpK−\Lambda_b^0\to J/\psi p K^- decays acquired with the LHCb detector from 7 and 8~TeV pppp collisions, corresponding to an integrated luminosity of 3 fb−1^{-1}, is inspected for the presence of J/ψpJ/\psi p or J/ψK−J/\psi K^- contributions with minimal assumptions about K−pK^- p contributions. It is demonstrated at more than 9 standard deviations that Λb0→J/ψpK−\Lambda_b^0\to J/\psi p K^- decays cannot be described with K−pK^- p contributions alone, and that J/ψpJ/\psi p contributions play a dominant role in this incompatibility. These model-independent results support the previously obtained model-dependent evidence for Pc+→J/ψpP_c^+\to J/\psi p charmonium-pentaquark states in the same data sample.Comment: 21 pages, 12 figures (including the supplemental section added at the end
