    Evaluating the Performance of Gene-Based Tests of Genetic Association when Testing for Association Between Methylation and Change in Triglyceride Levels at GAW20

    Although methylation data continues to rise in popularity, much is still unknown about how to best analyze methylation data in genome-wide analysis contexts. Given continuing interest in gene-based tests for next-generation sequencing data, we evaluated the performance of novel gene-based test statistics on simulated data from GAW20. Our analysis suggests that most of the gene-based tests are detecting real signals and maintaining the Type I error rate. The minimum pvalue and threshold-based tests performed well compared to single-marker tests in many cases, especially when the number of variants was relatively large with few true causal variants in the set

    Epigenome Wide Association Study of SNP–CpG Interactions on Changes in Triglyceride Levels after Pharmaceutical Intervention: A GAW20 Analysis

    In the search for an understanding of how genetic variation contributes to the heritability of common human disease, the potential role of epigenetic factors, such as methylation, is being explored with increasing frequency. Although standard analyses test for associations between methylation levels at individual cytosine-phosphateguanine (CpG) sites and phenotypes of interest, some investigators have begun testing for methylation and how methylation may modulate the effects of genetic polymorphisms on phenotypes. In our analysis, we used both a genome-wide and candidate gene approach to investigate potential single-nucleotide polymorphism (SNP)–CpG interactions on changes in triglyceride levels. Although we were able to identify numerous loci of interest when using an exploratory significance threshold, we did not identify any significant interactions using a strict genomewide significance threshold. We were also able to identify numerous loci using the candidate gene approach, in which we focused on 18 genes with prior evidence of association of triglyceride levels. In particular, we identified GALNT2 loci as containing potential CpG sites that moderate the impact of genetic polymorphisms on triglyceride levels. Further work is needed to provide clear guidance on analytic strategies for testing SNP–CpG interactions, although leveraging prior biological understanding may be needed to improve statistical power in data sets with smaller sample sizes

    Ultraviolet Detection of the Binary Companion to the Type IIb SN 2001ig

    We present HST/WFC3 ultraviolet imaging in the F275W and F336W bands of the Type IIb SN 2001ig at an age of more than 14 years. A clear point source is detected at the site of the explosion having mF275W=25.39±0.10m_{\rm F275W}=25.39 \pm 0.10 and mF336W=25.88±0.13m_{\rm F336W}=25.88 \pm 0.13 mag. Despite weak constraints on both the distance to the host galaxy NGC 7424 and the line-of-sight reddening to the supernova, this source matches the characteristics of an early B-type main sequence star having 19,000<Teff<22,00019,000 < T_{\rm eff} < 22,000 K and log(Lbol/L)=3.92±0.14\log (L_{\rm bol}/L_{\odot})=3.92 \pm 0.14. A BPASS v2.1 binary evolution model, with primary and secondary masses of 13 M_{\odot} and 9 M_{\odot} respectively, is found to resemble simultaneously in the Hertzsprung-Russell diagram both the observed location of this surviving companion, and the primary star evolutionary endpoints for other Type IIb supernovae. This same model exhibits highly variable late-stage mass loss, as expected from the behavior of the radio light curves. A Gemini/GMOS optical spectrum at an age of 6 years reveals a narrow He II emission line, indicative of continuing interaction with a dense circumstellar medium at large radii from the progenitor. We review our findings on SN 2001ig in the context of binary evolution channels for stripped-envelope supernovae. Owing to the uncrowded nature of its environment in the ultraviolet, this study of SN 2001ig represents one of the cleanest detections to date of a surviving binary companion to a Type IIb supernova.Comment: 8 pages, 3 figures.     Spectral Evolution of the Extraordinary Type IIn Supernova 2006gy

    We present a detailed analysis of the extremely luminous Type IIn supernova SN2006gy using spectra obtained between days 36 and 237 after explosion. We derive the temporal evolution of the effective temperature, radius, expansion speeds, and bolometric luminosity, as well as the progenitor wind density and total swept-up mass overtaken by the shock. SN2006gy can be interpreted in the context of shock interaction with a dense CSM, but with quite extreme values for the CSM mass of 20 Msun and an explosion kinetic energy of at least 5e51 erg. A key difference between SN2006gy and other SNeIIn is that, owing to its large CSM mass, the interaction region remained opaque much longer. At early times, H-alpha widths suggest that the photosphere is ahead of the shock, and photons diffuse out through the opaque CSM. The pivotal transition to optically thin emission begins around day 110, when we start to see a decrease in the blackbody radius and strengthening tracers of the post-shock shell. From the evolution of pre-shock velocities, we deduce that the CSM was ejected by the progenitor in a 1e49 erg precursor event 8yr before explosion. The large CSM mass rules out models involving stars with initial masses around 10Msun. With the full mass budget, even massive M_ZAMS=30-40 Msun progenitor stars are inadequate. At roughly solar metallicity, substantial mass loss probably occurred during the star's life, so SN 2006gy's progenitor is more consistent with LBV eruptions or pulsational pair-instability ejections in stars with initial masses above 100 Msun.     Chlamydia trachomatis genotypes in a cross-sectional study of urogenital samples from remote Northern and Central Australia

See: http://creativecommons.org/licenses/by-nc/4.0/Abstract OBJECTIVES: The objective was to determine the frequency of trachoma genotypes of Chlamydia trachomatis-positive urogenital tract (UGT) specimens from remote areas of the Australian Northern Territory (NT). SETTING: The setting was analysis of remnants of C. trachomatis positive primarily UGT specimens obtained in the course of clinical practice. The specimens were obtained from two pathology service providers. PARTICIPANTS: From 3356 C. trachomatis specimens collected during May 2012-April 2013, 439 were selected for genotyping, with a focus on specimens from postpubescent patients, in remote Aboriginal communities where ocular trachoma is potentially present. PRIMARY AND SECONDARY OUTCOME MEASURES: The primary outcome measure was the proportion of successfully genotyped UGT specimens that were trachoma genotypes. The secondary outcome measures were the distribution of genotypes, and the frequencies of different classes of specimens able to be genotyped. RESULTS: Zero of 217 successfully genotyped UGT specimens yielded trachoma genotypes (95% CI for frequency=0-0.017). For UGT specimens, the genotypes were E (41%), F (22%), D (21%) and K (7%), with J, H and G and mixed genotypes each at 1-4%. Four of the five genotyped eye swabs yielded trachoma genotype Ba, and the other genotype J. Two hundred twenty-two specimens (50.6%) were successfully genotyped. Urine specimens were less likely to be typable than vaginal swabs (p<0.0001). CONCLUSIONS: Unlike in some other studies, in the remote NT, trachoma genotypes of C. trachomatis were not found circulating in UGT specimens from 2012 to 2013. Therefore, C. trachomatis genotypes in UGT specimens from young children can be informative as to whether the organism has been acquired through sexual contact. We suggest inclusion of C. trachomatis genotyping in guidelines examining the source of sexually transmitted infections in young children in areas where trachoma genotypes may continue to circulate, and continued surveillance of UGT C. trachomatis genotypes

    Observed Fractions of Core-Collapse Supernova Types and Initial Masses of their Single and Binary Progenitor Stars

    We analyse observed fractions of core-collapse SN types from the Lick Observatory SN Search, and we discuss corresponding implications for massive star evolution. For a standard IMF, observed fractions of SN types cannot be reconciled with expectations of single-star evolution. The mass range of WR stars that shed their H envelopes via their own mass loss accounts for less than half the observed fraction of SNeIbc. Progenitors of SNeIbc must extend to a much lower range of initial masses than classical WR stars, and we argue that most SNIbc and SNIIb progenitors must arise from binary Roche-lobe overflow. SNeIc still trace higher mass and metallicity, because line-driven winds in the WR stage remove the He layer and propel the transition from SNIb to Ic. Less massive progenitors of SNeIb and IIb may not be classical WR stars; they may be underluminous with weak winds, possibly hidden by overluminous mass-gainer companions that appear as B[e] supergiants or related objects having aspherical circumstellar material. The remaining SN types (II-P, II-L, and IIn) are redistributed across the full range of initial mass. We consider direct collapse to black holes without visible SNe, but find this problematic. Major areas of remaining uncertainty are (1) the influence of binary separation, rotation, and metallicity, (2) mass differences in progenitors of SNeIIn compared to SNeII-L and II-P, and (3) SNeIc arising from single stars with eruptive mass loss, its dependence on metallicity, and how it relates to diversity within the SNIc subclass.     By analyzing vesicle fluids and crusted scabs from 136 persons with suspected monkeypox, we identified 51 cases of monkeypox by PCR, sequenced the hemagglutinin gene, and confirmed 94% of cases by virus culture.
