    Research in the design of high-performance reconfigurable systems

    An initial design for the Bit Processor (BP) referred to in prior reports as the Processing Element or PE has been completed. Eight BP's, together with their supporting random-access memory, a 64 k x 9 ROM to perform addition, routing logic, and some additional logic, constitute the components of a single stage. An initial stage design is given. Stages may be combined to perform high-speed fixed or floating point arithmetic. Stages can be configured into a range of arithmetic modules that includes bit-serial one or two-dimensional arrays; one or two dimensional arrays fixed or floating point processors; and specialized uniprocessors, such as long-word arithmetic units. One to eight BP's represent a likely initial chip level. The Stage would then correspond to a first-level pluggable module. As both this project and VLSI CAD/CAM progress, however, it is expected that the chip level would migrate upward to the stage and, perhaps, ultimately the box level. The BP RAM, consisting of two banks, holds only operands and indices. Programs are at the box (high-level function) and system level. At the system level initial effort has been concentrated on specifying the tools needed to evaluate design alternatives

    Stability of Ca-montmorillonite hydrates: A computer simulation study

    Classic simulations are used to study interlayer structure, swelling curves, and stability of Ca-montmorillonite hydrates. For this purpose, NPzzT$ and MuPzzT ensembles are sampled for ground level and given burial conditions. For ground level conditions, a double layer hydrate having 15.0 A of basal spacing is the predominant state for relative vapor pressures (p/po) ranging in 0.6-1.0. A triple hydrate counting on 17.9 A of interlaminar distance was also found stable for p/po=1.0. For low vapor pressures, the system may produce a less hydrated but still double layer state with 13.5 A or even a single layer hydrate with 12.2 A of interlaminar distance. This depends on the established initial conditions. On the other hand, the effect of burial conditions is two sided. It was found that it enhances dehydration for all vapor pressures except for saturation, where swelling is promoted.Comment: 8 pages, 9 figure

    A two-species continuum model for aeolian sand transport

    Starting from the physics on the grain scale, we develop a simple continuum description of aeolian sand transport. Beyond popular mean-field models, but without sacrificing their computational efficiency, it accounts for both dominant grain populations, hopping (or "saltating") and creeping (or "reptating") grains. The predicted stationary sand transport rate is in excellent agreement with wind tunnel experiments simulating wind conditions ranging from the onset of saltation to storms. Our closed set of equations thus provides an analytically tractable, numerically precise, and computationally efficient starting point for applications addressing a wealth of phenomena from dune formation to dust emission.Comment: 23 pages, 9 figure

    Gated rotation mechanism of site-specific recombination by Ď•C31 integrase

    Integrases, such as that of the Streptomyces temperate bacteriophage ϕC31, promote site-specific recombination between DNA sequences in the bacteriophage and bacterial genomes to integrate or excise the phage DNA. ϕC31 integrase belongs to the serine recombinase family, a large group of structurally related enzymes with diverse biological functions. It has been proposed that serine integrases use a “subunit rotation” mechanism to exchange DNA strands after double-strand DNA cleavage at the two recombining att sites, and that many rounds of subunit rotation can occur before the strands are religated. We have analyzed the mechanism of ϕC31 integrase-mediated recombination in a topologically constrained experimental system using hybrid “phes” recombination sites, each of which comprises a ϕC31 att site positioned adjacent to a regulatory sequence recognized by Tn3 resolvase. The topologies of reaction products from circular substrates containing two phes sites support a right-handed subunit rotation mechanism for catalysis of both integrative and excisive recombination. Strand exchange usually terminates after a single round of 180° rotation. However, multiple processive “360° rotation” rounds of strand exchange can be observed, if the recombining sites have nonidentical base pairs at their centers. We propose that a regulatory “gating” mechanism normally blocks multiple rounds of strand exchange and triggers product release after a single round

    Shmapped: development of an app to record and promote the well-being benefits of noticing urban nature

    The majority of research to date on the links between well-being and green spaces comes from cross-sectional studies. Shmapped is an app that allows for the collection of well-being and location data live in the field and acts as a novel dual data collection tool and well-being intervention, which prompts users to notice the good things about their surroundings. We describe the process of developing Shmapped from storyboarding, budgeting, and timescales; selecting a developer; drawing up data protection plans; and collaborating with developers and end-user testers to ultimately publishing Shmapped. The development process and end-user testing resulted in a highly functional app. Limitations and future uses of such novel dual data collection and intervention apps are discussed and recommendations are made for prospective developers and researchers

    The DmsABC Sulfoxide Reductase Supports Virulence in Non-typeable Haemophilus influenzae.

    Although molybdenum-containing enzymes are well-established as having a key role in bacterial respiration, it is increasingly recognized that some may also support bacterial virulence. Here, we show that DmsABC, a putative dimethylsulfoxide (DMSO) reductase, is required for fitness of the respiratory pathogen Haemophilus influenzae (Hi) in different models of infection. Expression of the dmsABC operon increased with decreasing oxygen availability, but despite this, a Hi2019Δd msA strain did not show any defects in anaerobic growth on chemically defined medium (CDM), and viability was also unaffected. Although Hi2019Δd msA exhibited increased biofilm formation in vitro and greater resistance to hypochlorite killing compared to the isogenic wild-type strain, its survival in contact with primary human neutrophils, in infections of cultured tissue cells, or in a mouse model of lung infection was reduced compared to Hi2019WT. The tissue cell infection model revealed a two-fold decrease in intracellular survival, while in the mouse model of lung infection Hi2019Δd msA was strongly attenuated and below detection levels at 48 h post-inoculation. While Hi2019WT was recovered in approximately equal numbers from bronchoalveolar lavage fluid (BALF) and lung tissue, survival of Hi2019Δd msA was reduced in lung tissue compared to BALF samples, indicating that Hi2019Δd msA had reduced access to or survival in the intracellular niche. Our data clearly indicate for the first time a role for DmsABC in H. influenzae infection and that the conditions under which DmsABC is required in this bacterium are closely linked to interactions with the host
