    Caste development and reproduction: a genome-wide analysis of hallmarks of insect eusociality

    The honey bee queen and worker castes are a model system for developmental plasticity. We used established expressed sequence tag information for a Gene Ontology based annotation of genes that are differentially expressed during caste development. Metabolic regulation emerged as a major theme, with a caste-specific difference in the expression of oxidoreductases vs. hydrolases. Motif searches in upstream regions revealed group-specific motifs, providing an entry point to cis-regulatory network studies on caste genes. For genes putatively involved in reproduction, meiosis-associated factors came out as highly conserved, whereas some determinants of embryonic axes either do not have clear orthologs (bag of marbles, gurken, torso), or appear to be lacking (trunk) in the bee genome. Our results are the outcome of a first genome-based initiative to provide an annotated framework for trends in gene regulation during female caste differentiation (representing developmental plasticity) and reproduction

    In situ Raman analyses of deep-sea hydrothermal and cold seep systems (Gorda Ridge and Hydrate Ridge)

The definitive version was published in Geochemistry Geophysics Geosystems 7 (2006): Q05023, doi:10.1029/2005GC001204.The Deep Ocean Raman In Situ Spectrometer (DORISS) instrument was deployed at the Sea Cliff Hydrothermal Field and Hydrate Ridge in July 2004. The first in situ Raman spectra of hydrothermal minerals, fluids, and bacterial mats were obtained. These spectra were analyzed and compared to laboratory Raman measurements of standards and samples collected from the site. Spectra of vent fluid (∼294°C at the orifice) at ∼2700 m depth were collected with noncontact and immersion sampling optics. Compared to spectra of ambient (∼2°C) seawater, the vent fluid spectra show changes in the intensity and positions of the water O-H stretch bands due to the elevated temperature. The sulfate band observed in seawater spectra is reduced in vent fluid spectra as sulfate is removed from vent fluid in the subseafloor. Additional components of hydrothermal fluid are present in concentrations too low to be detected with the current Raman system. A precision underwater positioner (PUP) was used to focus the laser spot on opaque samples such as minerals and bacterial mats. Spectra were obtained of anhydrite from actively venting chimneys, and of barite deposits in hydrothermal crusts. Laboratory analysis of rock samples collected in the vent field also detected the presence of gypsum. Spectra of bacterial mats revealed the presence of elemental sulfur (S8) and the carotenoid beta-carotene. Challenges encountered include strong fluorescence from minerals and organics and insufficient sensitivity of the instrument. The next generation DORISS instrument addresses some of these challenges and holds great potential for use in deep-sea vent environments.Funding was provided by the David & Lucile Packard Foundation

    Functional Conservation of Cis-Regulatory Elements of Heat-Shock Genes over Long Evolutionary Distances

    Transcriptional control of gene regulation is an intricate process that requires precise orchestration of a number of molecular components. Studying its evolution can serve as a useful model for understanding how complex molecular machines evolve. One way to investigate evolution of transcriptional regulation is to test the functions of cis-elements from one species in a distant relative. Previous results suggested that few, if any, tissue-specific promoters from Drosophila are faithfully expressed in C. elegans. Here we show that, in contrast, promoters of fly and human heat-shock genes are upregulated in C. elegans upon exposure to heat. Inducibility under conditions of heat shock may represent a relatively simple “on-off” response, whereas complex expression patterns require integration of multiple signals. Our results suggest that simpler aspects of regulatory logic may be retained over longer periods of evolutionary time, while more complex ones may be diverging more rapidly

    Extended Kalman Filter for Estimation of Parameters in Nonlinear State-Space Models of Biochemical Networks

    It is system dynamics that determines the function of cells, tissues and organisms. To develop mathematical models and estimate their parameters are an essential issue for studying dynamic behaviors of biological systems which include metabolic networks, genetic regulatory networks and signal transduction pathways, under perturbation of external stimuli. In general, biological dynamic systems are partially observed. Therefore, a natural way to model dynamic biological systems is to employ nonlinear state-space equations. Although statistical methods for parameter estimation of linear models in biological dynamic systems have been developed intensively in the recent years, the estimation of both states and parameters of nonlinear dynamic systems remains a challenging task. In this report, we apply extended Kalman Filter (EKF) to the estimation of both states and parameters of nonlinear state-space models. To evaluate the performance of the EKF for parameter estimation, we apply the EKF to a simulation dataset and two real datasets: JAK-STAT signal transduction pathway and Ras/Raf/MEK/ERK signaling transduction pathways datasets. The preliminary results show that EKF can accurately estimate the parameters and predict states in nonlinear state-space equations for modeling dynamic biochemical networks

    GPS-determination of along-strike variation in Cascadia margin kinematics: Implications for relative plate motion, Subduction zone coupling, and permanent deformation

    High‐precision GPS geodesy in the Pacific Northwest provides the first synoptic view of the along‐strike variation in Cascadia margin kinematics. These results constrain interfering deformation fields in a region where typical earthquake recurrence intervals are one or more orders of magnitude longer than the decades‐long history of seismic monitoring and where geologic studies are sparse. Interseismic strain accumulation contributes greatly to GPS station velocities along the coast. After correction for a simple elastic dislocation model, important residual motions remain, especially south of the international border. The magnitude of northward forearc motion increases southward from western Washington (3–7 mm/yr) to northern and central Oregon (∼9 mm/yr), consistent with oblique convergence and geologic constraints on permanent deformation. The margin‐parallel strain gradient, concentrated in western Washington across the populated Puget Lowlands, compares in magnitude to shortening across the Los Angeles Basin. Thus crustal faulting also contributes to seismic hazard. Farther south in southern Oregon, north‐westward velocities reflect the influence of Pacific‐North America motion and impingement of the Sierra Nevada block on the Pacific Northwest. In contrast to previous notions, some deformation related to the Eastern California shear zone crosses northernmost California in the vicinity of the Klamath Mountains and feeds out to the Gorda plate margin

    Geophysical and geochemical survey of a large marine pockmark on the Malin Shelf, Ireland

The definitive version was published in Geochemistry Geophysics Geosystems 13 (2012): Q01011, doi:10.1029/2011GC003787.Marine pockmarks are a specific type of seabed geological setting resembling craters or pits and are considered seabed surface expressions of fluid flow in the subsurface. A large composite pockmark on the Malin Shelf, off the northern coast of Ireland was surveyed and ground truthed to assess its activity and investigate fluid related processes in the subsurface. Geophysical (including acoustic and electromagnetic) data confirmed the subsurface presence of signatures typical of fluids within the sediment. Shallow seismic profiling revealed a large shallow gas pocket and typical gas related indicators such as acoustic blanking and enhanced reflectors present underneath and around the large pockmark. Sulphate profiles indicate that gas from the shallow reservoir has been migrating upwards, at least recently. However, there are no chimney structures observed in the sub-bottom data and the migration pathways are not apparent. Electromagnetic data show slightly elevated electrical conductivity on the edges of the pockmarks and a drop below regional levels within the confines of the pockmark, suggesting changes in physical properties of the sediment. Nuclear Magnetic Resonance (NMR) experiments were employed to characterize the organic component of sediments from selected depths. Very strong microbial signatures were evident in all NMR spectra but microbes outside the pockmark appear to be much more active than inside.     Differentiating Protein-Coding and Noncoding RNA: Challenges and Ambiguities

    The assumption that RNA can be readily classified into either protein-coding or non-protein–coding categories has pervaded biology for close to 50 years. Until recently, discrimination between these two categories was relatively straightforward: most transcripts were clearly identifiable as protein-coding messenger RNAs (mRNAs), and readily distinguished from the small number of well-characterized non-protein–coding RNAs (ncRNAs), such as transfer, ribosomal, and spliceosomal RNAs. Recent genome-wide studies have revealed the existence of thousands of noncoding transcripts, whose function and significance are unclear. The discovery of this hidden transcriptome and the implicit challenge it presents to our understanding of the expression and regulation of genetic information has made the need to distinguish between mRNAs and ncRNAs both more pressing and more complicated. In this Review, we consider the diverse strategies employed to discriminate between protein-coding and noncoding transcripts and the fundamental difficulties that are inherent in what may superficially appear to be a simple problem. Misannotations can also run in both directions: some ncRNAs may actually encode peptides, and some of those currently thought to do so may not. Moreover, recent studies have shown that some RNAs can function both as mRNAs and intrinsically as functional ncRNAs, which may be a relatively widespread phenomenon. We conclude that it is difficult to annotate an RNA unequivocally as protein-coding or noncoding, with overlapping protein-coding and noncoding transcripts further confounding this distinction. In addition, the finding that some transcripts can function both intrinsically at the RNA level and to encode proteins suggests a false dichotomy between mRNAs and ncRNAs. Therefore, the functionality of any transcript at the RNA level should not be discounted
