    Targeted mutagenesis in a human-parasitic nematode.

    Parasitic nematodes infect over 1 billion people worldwide and cause some of the most common neglected tropical diseases. Despite their prevalence, our understanding of the biology of parasitic nematodes has been limited by the lack of tools for genetic intervention. In particular, it has not yet been possible to generate targeted gene disruptions and mutant phenotypes in any parasitic nematode. Here, we report the development of a method for introducing CRISPR-Cas9-mediated gene disruptions in the human-parasitic threadworm Strongyloides stercoralis. We disrupted the S. stercoralis twitchin gene unc-22, resulting in nematodes with severe motility defects. Ss-unc-22 mutations were resolved by homology-directed repair when a repair template was provided. Omission of a repair template resulted in deletions at the target locus. Ss-unc-22 mutations were heritable; we passed Ss-unc-22 mutants through a host and successfully recovered mutant progeny. Using a similar approach, we also disrupted the unc-22 gene of the rat-parasitic nematode Strongyloides ratti. Our results demonstrate the applicability of CRISPR-Cas9 to parasitic nematodes, and thereby enable future studies of gene function in these medically relevant but previously genetically intractable parasites

    Viral Coinfections in Kawasaki Disease: A Meta-analysis.

    CONTEXT: Viral infections are suspected triggers in Kawasaki disease (KD); however, a specific viral trigger has not been identified. OBJECTIVES: In children with KD, to identify (1) overall prevalence of viral infections; (2) prevalence of specific viruses; and (3) whether viral positivity was associated with coronary artery aneurysms (CAAs) or refractoriness to intravenous immunoglobin (IVIG). DATA SOURCES: We searched Embase, Medline, and Cochrane databases and gray literature. STUDY SELECTION: Eligible studies were conducted between 1999 and 2019, and included children diagnosed with KD who underwent viral testing. DATA EXTRACTION: Two investigators independently reviewed full-text articles to confirm eligibility, extract data, appraise for bias, and assess evidence quality for outcomes using the Grading of Recommendations Assessment Development and Evaluation criteria. We defined viral positivity as number of children with a positive viral test divided by total tested. Secondary outcomes were CAA (z score ≄2.5) and IVIG refractoriness (fever ≄36 hours after IVIG). RESULTS: Of 3189 unique articles identified, 54 full-text articles were reviewed, and 18 observational studies were included. Viral positivity weighted mean prevalence was 30% (95% confidence interval [CI], 14-51) and varied from 5% to 66%, with significant between-study heterogeneity. Individual virus positivity was highest for rhinovirus (19%), adenovirus (10%), and coronavirus (7%). Odds of CAA (odds ratio, 1.08; 95% CI, 0.75-1.56) or IVIG refractoriness (odds ratio, 0.88; 95% CI, 0.58-1.35) did not differ on the basis of viral status. LIMITATIONS: Low or very low evidence quality. CONCLUSIONS: Viral infection was common with KD but without a predominant virus. Viral positivity was not associated with CAAs or IVIG refractoriness

    Highly Confined Tunable Mid-Infrared Plasmonics in Graphene Nanoresonators

    Single-layer graphene has been shown to have intriguing prospects as a plasmonic material, as modes having plasmon wavelengths 20 times smaller than free space (λ_p ~ λ_0/20) have been observed in the 2–6 THz range, and active graphene plasmonic devices operating in that regime have been explored. However there is great interest in understanding the properties of graphene plasmons across the infrared spectrum, especially at energies exceeding the graphene optical phonon energy. We use infrared microscopy to observe the modes of tunable plasmonic graphene nanoresonator arrays as small as 15 nm. We map the wavevector-dependent dispersion relations for graphene plasmons at mid-infrared energies from measurements of resonant frequency changes with nanoresonator width. By tuning resonator width and charge density, we probe graphene plasmons with λ_p ≀ λ_0/100 and plasmon resonances as high as 310 meV (2500 cm^–1) for 15 nm nanoresonators. Electromagnetic calculations suggest that the confined plasmonic modes have a local density of optical states more than 10^6 larger than free space and thus could strongly increase light–matter interactions at infrared energies

    Anthropogenic ecosystem disturbance and the recovery debt

    Ecosystem recovery from anthropogenic disturbances, either without human intervention or assisted by ecological restoration, is increasingly occurring worldwide. As ecosystems progress through recovery, it is important to estimate any resulting deficit in biodiversity and functions. Here we use data from 3,035 sampling plots worldwide, to quantify the interim reduction of biodiversity and functions occurring during the recovery process (that is, the 'recovery debt'). Compared with reference levels, recovering ecosystems run annual deficits of 46-51% for organism abundance, 27-33% for species diversity, 32-42% for carbon cycling and 31-41% for nitrogen cycling. Our results are consistent across biomes but not across degrading factors. Our results suggest that recovering and restored ecosystems have less abundance, diversity and cycling of carbon and nitrogen than 'undisturbed' ecosystems, and that even if complete recovery is reached, an interim recovery debt will accumulate. Under such circumstances, increasing the quantity of less-functional ecosystems through ecological restoration and offsetting are inadequate alternatives to ecosystem protection

TMR acknowledges support from a European Research Council Starting Grant (DEGAS-259586).From a volume-limited sample of 45 542 galaxies and 6000 groups with z ≀ 0.213, we use an adapted minimal spanning tree algorithm to identify and classify large-scale structures within the Galaxy And Mass Assembly (GAMA) survey. Using galaxy groups, we identify 643 filaments across the three equatorial GAMA fields that span up to 200 h−1 Mpc in length, each with an average of eight groups within them. By analysing galaxies not belonging to groups, we identify a secondary population of smaller coherent structures composed entirely of galaxies, dubbed ‘tendrils’ that appear to link filaments together, or penetrate into voids, generally measuring around 10 h−1 Mpc in length and containing on average six galaxies. Finally, we are also able to identify a population of isolated void galaxies. By running this algorithm on GAMA mock galaxy catalogues, we compare the characteristics of large-scale structure between observed and mock data, finding that mock filaments reproduce observed ones extremely well. This provides a probe of higher order distribution statistics not captured by the popularly used two-point correlation function.Peer reviewe

    Evolution of Group I Introns in Porifera: New Evidence for Intron Mobility and Implications for DNA Barcoding

    BackgroundMitochondrial introns intermit coding regions of genes and feature characteristic secondary structures and splicing mechanisms. In metazoans, mitochondrial introns have only been detected in sponges, cnidarians, placozoans and one annelid species. Within demosponges, group I and group II introns are present in six families. Based on different insertion sites within the cox1 gene and secondary structures, four types of group I and two types of group II introns are known, which can harbor up to three encoding homing endonuclease genes (HEG) of the LAGLIDADG family (group I) and/or reverse transcriptase (group II). However, only little is known about sponge intron mobility, transmission, and origin due to the lack of a comprehensive dataset. We analyzed the largest dataset on sponge mitochondrial group I introns to date: 95 specimens, from 11 different sponge genera which provided novel insights into the evolution of group I introns. ResultsFor the first time group I introns were detected in four genera of the sponge family Scleritodermidae (Scleritoderma, Microscleroderma, Aciculites, Setidium). We demonstrated that group I introns in sponges aggregate in the most conserved regions of cox1. We showed that co-occurrence of two introns in cox1 is unique among metazoans, but not uncommon in sponges. However, this combination always associates an active intron with a degenerating one. Earlier hypotheses of HGT were confirmed and for the first time VGT and secondary losses of introns conclusively demonstrated. ConclusionThis study validates the subclass Spirophorina (Tetractinellida) as an intron hotspot in sponges. Our analyses confirm that most sponge group I introns probably originated from fungi.
