    Analyse des mutagenen Einflusses von APOBEC auf den Tropismus von HIV-1

    Bei der Infektion von Zielzellen bindet HIV außer an CD4 auch die Korezeptoren CCR5 oder CXCR4, weshalb die Viren in CCR5- (R5) und CXCR4-trope Viren (X4) eingeteilt werden. Während CCR5-trope Viruspopulationen in frühen Stadien der Infektion dominieren, können diese später von CXCR4-tropen Varianten verdrängt werden. Die genauen Mechanismen, die zum Entstehen von X4-Viren führen, sind bislang noch ungeklärt. Infizierte Zellen exprimieren eine Vielzahl von Restriktionsfaktoren, um die Replikation von Viren zu verhindern. Die zellulären Restriktionsfaktoren APOBEC3G und APOBEC3F besitzen eine Cytidin-Deaminase-Aktivität, durch die G-zu-A Mutationen im proviralen HIV-Genom während der Reversen Transkription entstehen. Bei uneingeschränkter Aktivität führt APOBEC zu einer letalen Hypermutation des viralen Genoms. HIV schützt sich vor der antiviralen Aktivität APOBECs durch das akzessorische Protein Vif. Als Gegenspieler von APOBEC ist Vif in der Lage, dessen Aktivität durch Induktion der 26S proteasomalen Degradation zu neutralisieren. Schwache APOBEC-Aktivitäten, wie sie bei Vif-defizienten Varianten entstehen können, erhöhen die Variabilität von HIV. In dieser Arbeit wurde der mutagene Einfluss APOBECs und die modulierende Wirkung von Vif in seiner Auswirkung auf den Tropismus von HIV untersucht. Sequenzen von HIV mit definiertem Tropismus wurden zunächst auf APOBEC-spezifische Sequenzunterschiede hin analysiert. Die Analyse von 1553 V3-Sequenzen, der Tropismus-determinierenden Region, zeigte eine höhere Anzahl von APOBEC-Motiven in R5- als in X4-Sequenzen. Zusätzlich konnten, vorwiegend an Korezeptor-relevanten Positionen, Unterschiede in den kodierenden Tripletts der R5- und X4-Viren detektiert werden, die auf APOBEC-induzierte G-zu-A Mutationen zurückgeführt werden können. Ein Vergleich der Nukleotid-Substitutionen zwischen R5- und X4-Sequenzen zeigte die G-zu-A Substitution als häufigste Nukleotid-Substitution an. Auch in den longitudinalen Sequenzdaten konnte ein beginnender Tropismuswechsel von R5 zu X4 mit der Zunahme der G-zu-A Mutationen in APOBEC-Erkennungsmotiven in Verbindung gebracht werden. Diese Daten unterstützen die Hypothese einer Beteiligung der APOBEC-Proteine A3G und A3F als mutationsfördernde Faktoren bei der Entstehung von X4-Varianten und somit am Korezeptorswitch. Diese Hypothese wurde anhand von zwei Zellkultursystemen überprüft. Dazu wurden Tet-induzierbare A3F- bzw. A3G-Expressionssysteme generiert, die die unabhängige Analyse des mutagenen Einflusses von A3G bzw. A3F auf verschiedene HIV-Vif-Varianten ermöglichten. Durch die Verwendung von PBMC-Kulturen mit unterschiedlichen endogenen APOBEC-Konzentrationen konnte die additive Wirkung von A3G und A3F auf HIV analysiert werden. In beiden Systemen wurde die Replikation des Vif-kompetenten Wildtyps nicht beeinflusst Die Replikation der Vif-defizienten Varianten wurde dagegen, in Abhängigkeit von der APOBEC-Menge und der Neutralisationsfähigkeit von Vif unterschiedlich stark inhibiert. Mittels hochauflösender Sequenzanalyse (next generation sequencing) des V3-Bereichs konnten Unterschiede in den G-zu-A Mutationsfrequenzen der nachfolgenden Virusgenerationen beobachtet und mit den APOBEC-Aktivitäten assoziiert werden. In beiden Zellkultursystemen offenbarten Tropismus-Vorhersagesysteme eine Zunahme an X4-Varianten in den stärker Vif-defizienten Viruspopulationen. Dieser Anstieg der X4-Varianten konnte mit einer Zunahme der G-zu-A Mutationsfrequenz im A3F-Motiv an Position 25 assoziiert werden. Basierend auf den G-zu-A Mutationshäufigkeiten pro APOBEC-Motiv wurden Mutationsraten ermittelt, die einen Vif-abhängigen Anstieg zeigten und somit die APOBEC-Vif-Interaktionen widerspiegeln. Ein Vergleich der Mutationsraten nach APOBEC-Motiv und HIV-Region bestätigte die höhere mutagene Aktivität von A3G gegenüber A3F ebenso wie die Auswirkung der APOBEC-Expositionsdauer während der Reversen Transkription. Nef ist während der reversen Transkription der mutagenen APOBEC-Aktivität länger ausgesetzt als env und zeigt auch eine höhere Mutationsrate als env. Zusammenfassend konnte im Rahmen dieser Arbeit durch kontrollierte APOBEC-Vif-Interaktionen der mutagene Einfluss der APOBEC-Proteine auf HIV gezeigt und als möglicher Mechanismus für die Entstehung CXCR4-troper HI-Virusvarianten identifiziert werden

    The European Prevalence of Resistance Associated Substitutions among Direct Acting Antiviral Failures

    Background: Approximately 71 million people are still in need of direct-acting antiviral agents (DAAs). To achieve the World Health Organization Hepatitis C elimination goals, insight into the prevalence and influence of resistance associated substitutions (RAS) is of importance. Collaboration is key since DAA failure is rare and real-life data are scattered. We have established a European collaboration, HepCare, to perform in-depth analysis regarding RAS prevalence, patterns, and multiclass occurrence. Methods: Data were extracted from the HepCare cohort of patients who previously failed DAA therapy. Geno-and subtypes were provided by submitters and mostly based on in-house assays. They were reassessed using the Comet HCV subtyping tool. We considered RAS to be relevant if they were associated with DAA failure in vivo previously reported in literature. Results: We analyzed 938 patients who failed DAA therapy from ten different European countries. There were 239 genotypes (GT) 1a, 380 GT1b, 19 GT2c, 205 GT3a, 14 GT4a, and 68 GT4d infections. Several unusual subtypes (n = 15) (GT1b/g/l, GT3b, GT4k/n/r/t) were present. RAS appeared in over 80% of failures and over a quarter had three or more RAS. Multiclass RAS varied over target region and genotype between 0-48%. RAS patterns such as the Q30R + L31M and Q30R + Y93H in GT1a, the L31V + Y93H and L31V + Y93H for GT1b, and A30K + L31M and A30K/V + Y93H for GT3a all occurred with a prevalence below 5%. Conclusion: RAS occur frequently after DAA failures and follow a specific genotype and drug related pattern. Interpretation of the influence of RAS on retreatment is challenging due to various patterns, patients' characteristics, and previous treatment history. Moving towards HCV elimination, an ongoing resistance surveillance is essential to track the presence of RAS, RAS patterns and gather data for a re-treatment algorithm

    Altered interaction of physiological activity and behavior affects risky decision-making in ADHD

    BackgroundAdult attention-deficit/hyperactivity disorder (ADHD) is often associated with risky decision-making behavior. However, current research studies are often limited by the ability to adequately reflect daily behavior in a laboratory setting. Over the lifespan impairments in cognitive functions appear to improve, whereas affective functions become more severe. We assume that risk behavior in ADHD arises predominantly from deficits in affective processes. This study will therefore aim to investigate whether a dysfunction in affective pathways causes an abnormal risky decision-making (DM) behavior in adult ADHD.MethodsTwenty-eight participants with ADHD and twenty-eight healthy controls completed a battery of questionnaires regarding clinical symptoms, self-assessment of behavior and emotional competence. Furthermore, skin conductance responses were measured during the performance in a modified version of the Balloon Analogue Risk Task. A linear mixed-effects model analysis was used to analyze emotional arousal prior to a decision and after feedback display.ResultsResults showed higher emotional arousal in ADHD participants before decision-making (β = −0.12, SE = 0.05, t = −2.63, p < 0.001) and after feedback display (β = −0.14, SE = 0.05, t = −2.66, p = 0.008). Although risky behavior was greater in HC than in ADHD, we found a significant interaction effect of group and anticipatory skin conductance responses regarding the response behavior (β = 107.17, SE = 41.91, t = 2.56, p = 0.011). Post hoc analyses revealed a positive correlation between anticipatory skin conductance responses and reaction time in HC, whereas this correlation was negative in ADHD. Self-assessment results were in line with the objective measurements.ConclusionWe found altered changes in physiological activity during a risky decision-making task. The results confirm the assumption of an aberrant relationship between bodily response and risky behavior in adult ADHD. However, further research is needed with respect to age and gender when considering physiological activities

    Dense matter with eXTP

    In this White Paper we present the potential of the Enhanced X-ray Timing and Polarimetry (eXTP) mission for determining the nature of dense matter; neutron star cores host an extreme density regime which cannot be replicated in a terrestrial laboratory. The tightest statistical constraints on the dense matter equation of state will come from pulse profile modelling of accretion-powered pulsars, burst oscillation sources, and rotation-powered pulsars. Additional constraints will derive from spin measurements, burst spectra, and properties of the accretion flows in the vicinity of the neutron star. Under development by an international Consortium led by the Institute of High Energy Physics of the Chinese Academy of Science, the eXTP mission is expected to be launched in the mid 2020s.Comment: Accepted for publication on Sci.     Star and dust formation activities in AzTEC-3: A starburst galaxy at z = 5.3

    Analyses of high-redshift ultraluminous infrared (IR) galaxies traditionally use the observed optical to submillimeter spectral energy distribution (SED) and estimates of the dynamical mass as observational constraints to derive the star formation rate (SFR), the stellar mass, and age of these objects. An important observational constraint neglected in the analysis is the mass of dust giving rise to the IR emission. In this paper we add this constraint to the analysis of AzTEC-3. Adopting an upper limit to the mass of stars and a bolometric luminosity for this object, we construct stellar and chemical evolutionary scenarios, constrained to produce the inferred dust mass and observed luminosity before the associated stellar mass exceeds the observational limit. We find that the model with a Top Heavy IMF provided the most plausible scenario consistent with the observational constraints. In this scenario the dust formed over a period of ~200 Myr, with a SFR of ~500 Msun/yr. These values for the age and SFR in AzTEC-3 are significantly higher and lower, respectively, from those derived without the dust mass constraint. However, this scenario is not unique, and others cannot be completely ruled out because of the prevailing uncertainties in the age of the galaxy, its bolometric luminosity, and its stellar and dust masses. A robust result of our models is that all scenarios require most of the radiating dust mass to have been accreted in molecular clouds. Our new procedure highlights the importance of a multiwavelength approach, and of the use of dust evolution models in constraining the age and the star formation activity and history in galaxies.Comment: Accepted for publication in the ApJ. 12 pages with 11 embedded figure

    Guidelines and Recommendations on Yeast Cell Death Nomenclature

    Elucidating the biology of yeast in its full complexity has major implications for science, medicine and industry. One of the most critical processes determining yeast life and physiology is cellular demise. However, the investigation of yeast cell death is a relatively young field, and a widely accepted set of concepts and terms is still missing. Here, we propose unified criteria for the definition of accidental, regulated, and programmed forms of cell death in yeast based on a series of morphological and biochemical criteria. Specifically, we provide consensus guidelines on the differential definition of terms including apoptosis, regulated necrosis, and autophagic cell death, as we refer to additional cell death routines that are relevant for the biology of (at least some species of) yeast. As this area of investigation advances rapidly, changes and extensions to this set of recommendations will be implemented in the years to come. Nonetheless, we strongly encourage the authors, reviewers and editors of scientific articles to adopt these collective standards in order to establish an accurate framework for yeast cell death research and, ultimately, to accelerate the progress of this vibrant field of research

    Robust estimation of bacterial cell count from optical density

    Optical density (OD) is widely used to estimate the density of cells in liquid culture, but cannot be compared between instruments without a standardized calibration protocol and is challenging to relate to actual cell count. We address this with an interlaboratory study comparing three simple, low-cost, and highly accessible OD calibration protocols across 244 laboratories, applied to eight strains of constitutive GFP-expressing E. coli. Based on our results, we recommend calibrating OD to estimated cell count using serial dilution of silica microspheres, which produces highly precise calibration (95.5% of residuals <1.2-fold), is easily assessed for quality control, also assesses instrument effective linear range, and can be combined with fluorescence calibration to obtain units of Molecules of Equivalent Fluorescein (MEFL) per cell, allowing direct comparison and data fusion with flow cytometry measurements: in our study, fluorescence per cell measurements showed only a 1.07-fold mean difference between plate reader and flow cytometry data

    Guidelines and recommendations on yeast cell death nomenclature

    Elucidating the biology of yeast in its full complexity has major implications for science, medicine and industry. One of the most critical processes determining yeast life and physiology is cel-lular demise. However, the investigation of yeast cell death is a relatively young field, and a widely accepted set of concepts and terms is still missing. Here, we propose unified criteria for the defi-nition of accidental, regulated, and programmed forms of cell death in yeast based on a series of morphological and biochemical criteria. Specifically, we provide consensus guidelines on the differ-ential definition of terms including apoptosis, regulated necrosis, and autophagic cell death, as we refer to additional cell death rou-tines that are relevant for the biology of (at least some species of) yeast. As this area of investigation advances rapidly, changes and extensions to this set of recommendations will be implemented in the years to come. Nonetheless, we strongly encourage the au-thors, reviewers and editors of scientific articles to adopt these collective standards in order to establish an accurate framework for yeast cell death research and, ultimately, to accelerate the pro-gress of this vibrant field of research
