    Assessing the role of EO in biodiversity monitoring: options for integrating in-situ observations with EO within the context of the EBONE concept

    The European Biodiversity Observation Network (EBONE) is a European contribution on terrestrial monitoring to GEO BON, the Group on Earth Observations Biodiversity Observation Network. EBONE’s aims are to develop a system of biodiversity observation at regional, national and European levels by assessing existing approaches in terms of their validity and applicability starting in Europe, then expanding to regions in Africa. The objective of EBONE is to deliver: 1. A sound scientific basis for the production of statistical estimates of stock and change of key indicators; 2. The development of a system for estimating past changes and forecasting and testing policy options and management strategies for threatened ecosystems and species; 3. A proposal for a cost-effective biodiversity monitoring system. There is a consensus that Earth Observation (EO) has a role to play in monitoring biodiversity. With its capacity to observe detailed spatial patterns and variability across large areas at regular intervals, our instinct suggests that EO could deliver the type of spatial and temporal coverage that is beyond reach with in-situ efforts. Furthermore, when considering the emerging networks of in-situ observations, the prospect of enhancing the quality of the information whilst reducing cost through integration is compelling. This report gives a realistic assessment of the role of EO in biodiversity monitoring and the options for integrating in-situ observations with EO within the context of the EBONE concept (cfr. EBONE-ID1.4). The assessment is mainly based on a set of targeted pilot studies. Building on this assessment, the report then presents a series of recommendations on the best options for using EO in an effective, consistent and sustainable biodiversity monitoring scheme. The issues that we faced were many: 1. Integration can be interpreted in different ways. One possible interpretation is: the combined use of independent data sets to deliver a different but improved data set; another is: the use of one data set to complement another dataset. 2. The targeted improvement will vary with stakeholder group: some will seek for more efficiency, others for more reliable estimates (accuracy and/or precision); others for more detail in space and/or time or more of everything. 3. Integration requires a link between the datasets (EO and in-situ). The strength of the link between reflected electromagnetic radiation and the habitats and their biodiversity observed in-situ is function of many variables, for example: the spatial scale of the observations; timing of the observations; the adopted nomenclature for classification; the complexity of the landscape in terms of composition, spatial structure and the physical environment; the habitat and land cover types under consideration. 4. The type of the EO data available varies (function of e.g. budget, size and location of region, cloudiness, national and/or international investment in airborne campaigns or space technology) which determines its capability to deliver the required output. EO and in-situ could be combined in different ways, depending on the type of integration we wanted to achieve and the targeted improvement. We aimed for an improvement in accuracy (i.e. the reduction in error of our indicator estimate calculated for an environmental zone). Furthermore, EO would also provide the spatial patterns for correlated in-situ data. EBONE in its initial development, focused on three main indicators covering: (i) the extent and change of habitats of European interest in the context of a general habitat assessment; (ii) abundance and distribution of selected species (birds, butterflies and plants); and (iii) fragmentation of natural and semi-natural areas. For habitat extent, we decided that it did not matter how in-situ was integrated with EO as long as we could demonstrate that acceptable accuracies could be achieved and the precision could consistently be improved. The nomenclature used to map habitats in-situ was the General Habitat Classification. We considered the following options where the EO and in-situ play different roles: using in-situ samples to re-calibrate a habitat map independently derived from EO; improving the accuracy of in-situ sampled habitat statistics, by post-stratification with correlated EO data; and using in-situ samples to train the classification of EO data into habitat types where the EO data delivers full coverage or a larger number of samples. For some of the above cases we also considered the impact that the sampling strategy employed to deliver the samples would have on the accuracy and precision achieved. Restricted access to European wide species data prevented work on the indicator ‘abundance and distribution of species’. With respect to the indicator ‘fragmentation’, we investigated ways of delivering EO derived measures of habitat patterns that are meaningful to sampled in-situ observations

    Tree species classification from airborne hyperspectral and LiDAR data using 3D convolutional neural networks

    During the last two decades, forest monitoring and inventory systems have moved from field surveys to remote sensing-based methods. These methods tend to focus on economically significant components of forests, thus leaving out many factors vital for forest biodiversity, such as the occurrence of species with low economical but high ecological values. Airborne hyperspectral imagery has shown significant potential for tree species classification, but the most common analysis methods, such as random forest and support vector machines, require manual feature engineering in order to utilize both spatial and spectral features, whereas deep learning methods are able to extract these features from the raw data. Our research focused on the classification of the major tree species Scots pine, Norway spruce and birch, together with an ecologically valuable keystone species, European aspen, which has a sparse and scattered occurrence in boreal forests. We compared the performance of three-dimensional convolutional neural networks (3D-CNNs) with the support vector machine, random forest, gradient boosting machine and artificial neural network in individual tree species classification from hyperspectral data with high spatial and spectral resolution. We collected hyperspectral and LiDAR data along with extensive ground reference data measurements of tree species from the 83 km2 study area located in the southern boreal zone in Finland. A LiDAR-derived canopy height model was used to match ground reference data to aerial imagery. The best performing 3D-CNN, utilizing 4 m image patches, was able to achieve an F1-score of 0.91 for aspen, an overall F1-score of 0.86 and an overall accuracy of 87%, while the lowest performing 3D-CNN utilizing 10 m image patches achieved an F1-score of 0.83 and an accuracy of 85%. In comparison, the support-vector machine achieved an F1-score of 0.82 and an accuracy of 82.4% and the artificial neural network achieved an F1-score of 0.82 and an accuracy of 81.7%. Compared to the reference models, 3D-CNNs were more efficient in distinguishing coniferous species from each other, with a concurrent high accuracy for aspen classification. Deep neural networks, being black box models, hide the information about how they reach their decision. We used both occlusion and saliency maps to interpret our models. Finally, we used the best performing 3D-CNN to produce a wall-to-wall tree species map for the full study area that can later be used as a reference prediction in, for instance, tree species mapping from multispectral satellite images. The improved tree species classification demonstrated by our study can benefit both sustainable forestry and biodiversity conservation.peerReviewe

    A keystone species, European aspen (Populus tremula L.), in boreal forests : Ecological role, knowledge needs and mapping using remote sensing

    European aspen (Populus tremula L.) is a keystone species in boreal forests that are dominated by coniferous tree species. Both living and dead aspen trees contribute significantly to the species diversity of forest landscapes. Thus, spatial and temporal continuity of aspen is a prerequisite for the long-term persistence of viable populations of numerous aspen-associated species. In this review, we collate existing knowledge on the ecological role of European aspen, assess the knowledge needs for aspen occurrence patterns and dynamics in boreal forests and discuss the potential of different remote sensing techniques in mapping aspen at various spatiotemporal scales. The role of aspen as a key ecological feature has received significant attention, and studies have recognised the negative effects of modern forest management methods and heavy browsing on aspen occurrence and regeneration. However, the spatial knowledge of occurrence, abundance and temporal dynamics of aspen is scarce and incomprehensive. The remote sensing studies reviewed here highlight particularly the potential of three-dimensional data derived from airborne laser scanning or photogrammetric point clouds and airborne imaging spectroscopy in mapping European aspen, quaking aspen (Populus tremuloides Michx.) and other Populus species. In addition to tree species discrimination, these methods can provide information on biophysical, biochemical properties and even genetic diversity of aspen trees. Major obstacles in aspen detection using remote sensing are the low proportion and scattered occurrence of European aspen in boreal forests and the overlap of spectral and/or structural properties of European aspen and quaking aspen with some other tree species. Furthermore, the suitability of remote sensing data for aspen mapping and monitoring depends on the geographical coverage of data, the availability of multitemporal data and the costs of data acquisition. Our review highlights that integration of ecological knowledge with spatiotemporal information acquired by remote sensing is key to understanding the current and future distribution patterns of aspen-related biodiversity.peerReviewe

    Detection of European Aspen (Populus tremula L.) Based on an Unmanned Aerial Vehicle Approach in Boreal Forests

    European aspen (Populus tremula L.) is a keystone species for biodiversity of boreal forests.Large-diameter aspens maintain the diversity of hundreds of species, many of which are threatened in Fennoscandia. Due to a low economic value and relatively sparse and scattered occurrence of aspen in boreal forests, there is a lack of information of the spatial and temporal distribution of aspen, which hampers efficient planning and implementation of sustainable forest management practices and conservation efforts. Our objective was to assess identification of European aspen at the individual tree level in a southern boreal forest using high-resolution photogrammetric point cloud (PPC) and multispectral (MSP) orthomosaics acquired with an unmanned aerial vehicle (UAV). The structure-from-motion approach was applied to generate RGB imagery-based PPC to be used for individual tree-crown delineation. Multispectral data were collected using two UAV cameras:Parrot Sequoia and MicaSense RedEdge-M. Tree-crown outlines were obtained from watershed segmentation of PPC data and intersected with multispectral mosaics to extract and calculate spectral metrics for individual trees. We assessed the role of spectral data features extracted from PPC and multispectral mosaics and a combination of it, using a machine learning classifier—Support Vector Machine (SVM) to perform two different classifications: discrimination of aspen from the other species combined into one class and classification of all four species (aspen, birch, pine, spruce) simultaneously. In the first scenario, the highest classification accuracy of 84% (F1-score) for aspen and overall accuracy of 90.1% was achieved using only RGB features from PPC, whereas in the second scenario, the highest classification accuracy of 86 % (F1-score) for aspen and overall accuracy of 83.3% was achieved using the combination of RGB and MSP features. The proposed method provides a new possibility for the rapid assessment of aspen occurrence to enable more efficient forest management as well as contribute to biodiversity monitoring and conservation efforts in boreal forests.peerReviewe

    Large-area inventory of species composition using airborne laser scanning and hyperspectral data

    5openInternationalInternational coauthor/editorTree species composition is an essential attribute in stand-level forest management inventories and remotely sensed data might be useful for its estimation. Previous studies on this topic have had several operational drawbacks, e.g., performance studied at a small scale and at a single tree-level with large fieldwork costs. The current study presents the results from a large-area inventory providing species composition following an operational area-based approach. The study utilizes a combination of airborne laser scanning and hyperspectral data and 97 field sample plots of 250 m2 collected over 350 km2 of productive forest in Norway. The results show that, with the availability of hyperspectral data, species-specific volume proportions can be provided in operational forest management inventories with acceptable results in 90% of the cases at the plot level. Dominant species were classified with an overall accuracy of 91% and a kappa-value of 0.73. Species-specific volumes were estimated with relative root mean square differences of 34%, 87%, and 102% for Norway spruce (Picea abies (L.) Karst.), Scots pine (Pinus sylvestris L.), and deciduous species, respectively.     Unmanned Aerial Vehicles (UAVs) in environmental biology: A Review

    Acquiring information about the environment is a key step during each study in the field of environmental biology at different levels, from an individual species to community and biome. However, obtaining information about the environment is frequently difficult because of, for example, the phenological timing, spatial distribution of a species or limited accessibility of a particular area for the field survey. Moreover, remote sensing technology, which enables the observation of the Earth’s surface and is currently very common in environmental research, has many limitations such as insufficient spatial, spectral and temporal resolution and a high cost of data acquisition. Since the 1990s, researchers have been exploring the potential of different types of unmanned aerial vehicles (UAVs) for monitoring Earth’s surface. The present study reviews recent scientific literature dealing with the use of UAV in environmental biology. Amongst numerous papers, short communications and conference abstracts, we selected 110 original studies of how UAVs can be used in environmental biology and which organisms can be studied in this manner. Most of these studies concerned the use of UAV to measure the vegetation parameters such as crown height, volume, number of individuals (14 studies) and quantification of the spatio-temporal dynamics of vegetation changes (12 studies). UAVs were also frequently applied to count birds and mammals, especially those living in the water. Generally, the analytical part of the present study was divided into following sections: (1) detecting, assessing and predicting threats on vegetation, (2) measuring the biophysical parameters of vegetation, (3) quantifying the dynamics of changes in plants and habitats and (4) population and behaviour studies of animals. At the end, we also synthesised all the information showing, amongst others, the advances in environmental biology because of UAV application. Considering that 33% of studies found and included in this review were published in 2017 and 2018, it is expected that the number and variety of applications of UAVs in environmental biology will increase in the future

    Assessing Biodiversity in Boreal Forests with UAV-Based Photogrammetric Point Clouds and Hyperspectral Imaging

    Forests are the most diverse terrestrial ecosystems and their biological diversity includes trees, but also other plants, animals, and micro-organisms. One-third of the forested land is in boreal zone; therefore, changes in biological diversity in boreal forests can shape biodiversity, even at global scale. Several forest attributes, including size variability, amount of dead wood, and tree species richness, can be applied in assessing biodiversity of a forest ecosystem. Remote sensing offers complimentary tool for traditional field measurements in mapping and monitoring forest biodiversity. Recent development of small unmanned aerial vehicles (UAVs) enable the detailed characterization of forest ecosystems through providing data with high spatial but also temporal resolution at reasonable costs. The objective here is to deepen the knowledge about assessment of plot-level biodiversity indicators in boreal forests with hyperspectral imagery and photogrammetric point clouds from a UAV. We applied individual tree crown approach (ITC) and semi-individual tree crown approach (semi-ITC) in estimating plot-level biodiversity indicators. Structural metrics from the photogrammetric point clouds were used together with either spectral features or vegetation indices derived from hyperspectral imagery. Biodiversity indicators like the amount of dead wood and species richness were mainly underestimated with UAV-based hyperspectral imagery and photogrammetric point clouds. Indicators of structural variability (i.e., standard deviation in diameter-at-breast height and tree height) were the most accurately estimated biodiversity indicators with relative RMSE between 24.4% and 29.3% with semi-ITC. The largest relative errors occurred for predicting deciduous trees (especially aspen and alder), partly due to their small amount within the study area. Thus, especially the structural diversity was reliably predicted by integrating the three-dimensional and spectral datasets of UAV-based point clouds and hyperspectral imaging, and can therefore be further utilized in ecological studies, such as biodiversity monitoring

    Estimation of leaf area index and its sunlit portion from DSCOVR EPIC data: theoretical basis

    This paper presents the theoretical basis of the algorithm designed for the generation of leaf area index and diurnal course of its sunlit portion from NASA's Earth Polychromatic Imaging Camera (EPIC) onboard NOAA's Deep Space Climate Observatory (DSCOVR). The Look-up-Table (LUT) approach implemented in the MODIS operational LAI/FPAR algorithm is adopted. The LUT, which is the heart of the approach, has been significantly modified. First, its parameterization incorporates the canopy hot spot phenomenon and recent advances in the theory of canopy spectral invariants. This allows more accurate decoupling of the structural and radiometric components of the measured Bidirectional Reflectance Factor (BRF), improves scaling properties of the LUT and consequently simplifies adjustments of the algorithm for data spatial resolution and spectral band compositions. Second, the stochastic radiative transfer equations are used to generate the LUT for all biome types. The equations naturally account for radiative effects of the three-dimensional canopy structure on the BRF and allow for an accurate discrimination between sunlit and shaded leaf areas. Third, the LUT entries are measurable, i.e., they can be independently derived from both below canopy measurements of the transmitted and above canopy measurements of reflected radiation fields. This feature makes possible direct validation of the LUT, facilitates identification of its deficiencies and development of refinements. Analyses of field data on canopy structure and leaf optics collected at 18 sites in the Hyytiälä forest in southern boreal zone in Finland and hyperspectral images acquired by the EO-1 Hyperion sensor support the theoretical basis.Shared Services Center NAS

    Ash Tree Identification Based on the Integration of Hyperspectral Imagery and High-density Lidar Data

    Monitoring and management of ash trees has become particularly important in recent years due to the heightened risk of attack from the invasive pest, the emerald ash borer (EAB). However, distinguishing ash from other deciduous trees can be challenging. Both hyperspectral imagery and Light detection and ranging (LiDAR) data are two valuable data sources that are often used for tree species classification. Hyperspectral imagery measures detailed spectral reflectance related to the biochemical properties of vegetation, while LiDAR data measures the three-dimensional structure of tree crowns related to morphological characteristics. Thus, the accuracy of vegetation classification may be improved by combining both techniques. Therefore, the objective of this research is to integrate hyperspectral imagery and LiDAR data for improving ash tree identification. Specifically, the research aims include: 1) using LiDAR data for individual tree crowns segmentation; 2) using hyperspectral imagery for extraction of relative pure crown spectra; 3) fusing hyperspectral and LiDAR data for ash tree identification. It is expected that the classification accuracy of ash trees will be significantly improved with the integration of hyperspectral and LiDAR techniques. Analysis results suggest that, first, 3D crown structures of individual trees can be reconstructed using a set of generalized geometric models which optimally matched LiDAR-derived raster image, and crown widths can be further estimated using tree height and shape-related parameters as independent variables and ground measurement of crown widths as dependent variables. Second, with constrained linear spectral mixture analysis method, the fractions of all materials within a pixel can be extracted, and relative pure crown-scale spectra can be further calculated using illuminated-leaf fraction as weighting factors for tree species classification. Third, both crown shape index (SI) and coefficient of variation (CV) can be extracted from LiDAR data as invariant variables in tree’s life cycle, and improve ash tree identification by integrating with pixel-weighted crown spectra. Therefore, three major contributions of this research have been made in the field of tree species classification:1) the automatic estimation of individual tree crown width from LiDAR data by combining a generalized geometric model and a regression model, 2) the computation of relative pure crown-scale spectral reflectance using a pixel-weighting algorithm for tree species classification, 3) the fusion of shape-related structural features and pixel-weighted crown-scale spectral features for improving of ash tree identification
