    Embodied Evolution in Collective Robotics: A Review

    This paper provides an overview of evolutionary robotics techniques applied to on-line distributed evolution for robot collectives -- namely, embodied evolution. It provides a definition of embodied evolution as well as a thorough description of the underlying concepts and mechanisms. The paper also presents a comprehensive summary of research published in the field since its inception (1999-2017), providing various perspectives to identify the major trends. In particular, we identify a shift from considering embodied evolution as a parallel search method within small robot collectives (fewer than 10 robots) to embodied evolution as an on-line distributed learning method for designing collective behaviours in swarm-like collectives. The paper concludes with a discussion of applications and open questions, providing a milestone for past and an inspiration for future research.Comment: 23 pages, 1 figure, 1 tabl

    Simulations and Modelling for Biological Invasions

    Biological invasions are characterized by the movement of organisms from their native geographic region to new, distinct regions in which they may have significant impacts. Biological invasions pose one of the most serious threats to global biodiversity, and hence significant resources are invested in predicting, preventing, and managing them. Biological systems and processes are typically large, complex, and inherently difficult to study naturally because of their immense scale and complexity. Hence, computational modelling and simulation approaches can be taken to study them. In this dissertation, I applied computer simulations to address two important problems in invasion biology. First, in invasion biology, the impact of genetic diversity of introduced populations on their establishment success is unknown. We took an individual-based modelling approach to explore this, leveraging an ecosystem simulation called EcoSim to simulate biological invasions. We conducted reciprocal transplants of prey individuals across two simulated environments, over a gradient of genetic diversity. Our simulation results demonstrated that a harsh environment with low and spatially-varying resource abundance mediated a relationship between genetic diversity and short-term establishment success of introduced populations rather than the degree of difference between native and introduced ranges. We also found that reducing Allee effects by maintaining compactness, a measure of spatial density, was key to the establishment success of prey individuals in EcoSim, which were sexually reproducing. Further, we found evidence of a more complex relationship between genetic diversity and long-term establishment success, assuming multiple introductions were occurring. Low-diversity populations seemed to benefit more strongly from multiple introductions than high-diversity populations. Our results also corroborated the evolutionary imbalance hypothesis: the environment that yielded greater diversity produced better invaders and itself was less invasible. Finally, our study corroborated a mechanical explanation for the evolutionary imbalance hypothesis – the populations evolved in a more intense competitive environment produced better invaders. Secondly, an important advancement in invasion biology is the use of genetic barcoding or metabarcoding, in conjunction with next-generation sequencing, as a potential means of early detection of aquatic introduced species. Barcoding and metabarcoding invariably requires some amount of computational DNA sequence processing. Unfortunately, optimal processing parameters are not known in advance and the consequences of suboptimal parameter selection are poorly understood. We aimed to determine the optimal parameterization of a common sequence processing pipeline for both early detection of aquatic nonindigenous species and conducting species richness assessments. We then aimed to determine the performance of optimized pipelines in a simulated inoculation of sequences into community samples. We found that early detection requires relatively lenient processing parameters. Further, optimality depended on the research goal – what was optimal for early detection was suboptimal for estimating species richness and vice-versa. Finally, with optimal parameter selection, fewer than 11 target sequences were required in order to detect 90% of nonindigenous species

    Open-ended Search through Minimal Criterion Coevolution

    Search processes guided by objectives are ubiquitous in machine learning. They iteratively reward artifacts based on their proximity to an optimization target, and terminate upon solution space convergence. Some recent studies take a different approach, capitalizing on the disconnect between mainstream methods in artificial intelligence and the field\u27s biological inspirations. Natural evolution has an unparalleled propensity for generating well-adapted artifacts, but these artifacts are decidedly non-convergent. This new class of non-objective algorithms induce a divergent search by rewarding solutions according to their novelty with respect to prior discoveries. While the diversity of resulting innovations exhibit marked parallels to natural evolution, the methods by which search is driven remain unnatural. In particular, nature has no need to characterize and enforce novelty; rather, it is guided by a single, simple constraint: survive long enough to reproduce. The key insight is that such a constraint, called the minimal criterion, can be harnessed in a coevolutionary context where two populations interact, finding novel ways to satisfy their reproductive constraint with respect to each other. Among the contributions of this dissertation, this approach, called minimal criterion coevolution (MCC), is the primary (1). MCC is initially demonstrated in a maze domain (2) where it evolves increasingly complex mazes and solutions. An enhancement to the initial domain (3) is then introduced, allowing mazes to expand unboundedly and validating MCC\u27s propensity for open-ended discovery. A more natural method of diversity preservation through resource limitation (4) is introduced and shown to maintain population diversity without comparing genetic distance. Finally, MCC is demonstrated in an evolutionary robotics domain (5) where it coevolves increasingly complex bodies with brain controllers to achieve principled locomotion. The overall benefit of these contributions is a novel, general, algorithmic framework for the continual production of open-ended dynamics without the need for a characterization of behavioral novelty

    Evolving hierarchical visually guided neural network agents to investigate complex interactions.

    A complex system is a system with a large number of interacting components without any mechanism for central control that displays self organisation. Understanding how these interactions affect the overall behaviour of a system is of great interest to science. Indeed, researchers use a wide variety of models to investigate complex systems. The problem with most models is that they disregard the hierarchical nature of complex systems: they ignore the fact that components of real world systems tend to be complex systems as well. This prevents researchers from investigating the interactions taking place between the lower and the higher levels of the model which may be crucial in order to gain a full understanding of the examined phenomena and of complex systems in general. Therefore, this thesis introduces Mosaic World, a multi-agent model for the purpose of investigating interactions (focusing on 'complex' multilevel interactions) within a hierarchical complex system, in addition to other computational and biological hypotheses. Mosaic World comprises a population of evolving neural network agents that inhabit a changing visual environment. By analysing the interactions that occur within Mosaic World, this thesis demonstrates the importance of incorporating hierarchical complexity into a model, and contributes to our understanding of hierarchical complex systems by showing how selective pressures cause differentiation across levels. Additionally, the study of multilevel interactions is used to probe several hypotheses and provides the following contributions among others: Analysis of agent evolvability as affected by the usage of different types of structural mutations in the evolutionary process. Demonstration that agents controlled by modular neural networks are fitter than agents that are controlled by non-modular neural networks the improvement in fitness occurs through specialisation of modules. Empirical support for a biological theory suggesting that colour vision evolved as a method of dealing with ambiguous stimuli

    Transformations in the Scale of Behaviour and the Global Optimisation of Constraints in Adaptive Networks

    The natural energy minimisation behaviour of a dynamical system can be interpreted as a simple optimisation process, finding a locally optimal resolution of problem constraints. In human problem solving, high-dimensional problems are often made much easier by inferring a low-dimensional model of the system in which search is more effective. But this is an approach that seems to require top-down domain knowledge; not one amenable to the spontaneous energy minimisation behaviour of a natural dynamical system. However, in this paper we investigate the ability of distributed dynamical systems to improve their constraint resolution ability over time by self-organisation. We use a ‘self-modelling’ Hopfield network with a novel type of associative connection to illustrate how slowly changing relationships between system components can result in a transformation into a new system which is a low-dimensional caricature of the original system. The energy minimisation behaviour of this new system is significantly more effective at globally resolving the original system constraints. This model uses only very simple, and fully-distributed positive feedback mechanisms that are relevant to other ‘active linking’ and adaptive networks. We discuss how this neural network model helps us to understand transformations and emergent collective behaviour in various non-neural adaptive networks such as social, genetic and ecological networks

    The evolution of phenotypic correlations and “developmental memory”

    Development introduces structured correlations among traits that may constrain or bias the distribution of phenotypes produced. Moreover, when suitable heritable variation exists, natural selection may alter such constraints and correlations, affecting the phenotypic variation available to subsequent selection. However, exactly how the distribution of phenotypes produced by complex developmental systems can be shaped by past selective environments is poorly understood. Here we investigate the evolution of a network of recurrent nonlinear ontogenetic interactions, such as a gene regulation network, in various selective scenarios. We find that evolved networks of this type can exhibit several phenomena that are familiar in cognitive learning systems. These include formation of a distributed associative memory that can “store” and “recall” multiple phenotypes that have been selected in the past, recreate complete adult phenotypic patterns accurately from partial or corrupted embryonic phenotypes, and “generalize” (by exploiting evolved developmental modules) to produce new combinations of phenotypic features. We show that these surprising behaviors follow from an equivalence between the action of natural selection on phenotypic correlations and associative learning, well-understood in the context of neural networks. This helps to explain how development facilitates the evolution of high-fitness phenotypes and how this ability changes over evolutionary time
