    Simrank: Rapid and sensitive general-purpose k-mer search tool

    Terabyte-scale collections of string-encoded data are expected from consortia efforts such as the Human Microbiome Project (http://nihroadmap.nih.gov/hmp). Intra- and inter-project data similarity searches are enabled by rapid k-mer matching strategies. Software applications for sequence database partitioning, guide tree estimation, molecular classification and alignment acceleration have benefited from embedded k-mer searches as sub-routines. However, a rapid, general-purpose, open-source, flexible, stand-alone k-mer tool has not been available. Here we present a stand-alone utility, Simrank, which allows users to rapidly identify database strings the most similar to query strings. Performance testing of Simrank and related tools against DNA, RNA, protein and human-languages found Simrank 10X to 928X faster depending on the dataset. Simrank provides molecular ecologists with a high-throughput, open source choice for comparing large sequence sets to find similarity

    Towards a Scalable Hardware/Software Co-Design Platform for Real-time Pedestrian Tracking Based on a ZYNQ-7000 Device

    Currently, most designers face a daunting task to research different design flows and learn the intricacies of specific software from various manufacturers in hardware/software co-design. An urgent need of creating a scalable hardware/software co-design platform has become a key strategic element for developing hardware/software integrated systems. In this paper, we propose a new design flow for building a scalable co-design platform on FPGA-based system-on-chip. We employ an integrated approach to implement a histogram oriented gradients (HOG) and a support vector machine (SVM) classification on a programmable device for pedestrian tracking. Not only was hardware resource analysis reported, but the precision and success rates of pedestrian tracking on nine open access image data sets are also analysed. Finally, our proposed design flow can be used for any real-time image processingrelated products on programmable ZYNQ-based embedded systems, which benefits from a reduced design time and provide a scalable solution for embedded image processing products

    Background Light in Potential Sites for the ANTARES Undersea Neutrino Telescope

    The ANTARES collaboration has performed a series of {\em in situ} measurements to study the background light for a planned undersea neutrino telescope. Such background can be caused by 40^{40}K decays or by biological activity. We report on measurements at two sites in the Mediterranean Sea at depths of 2400~m and 2700~m, respectively. Three photomultiplier tubes were used to measure single counting rates and coincidence rates for pairs of tubes at various distances. The background rate is seen to consist of three components: a constant rate due to 40^{40}K decays, a continuum rate that varies on a time scale of several hours simultaneously over distances up to at least 40~m, and random bursts a few seconds long that are only correlated in time over distances of the order of a meter. A trigger requiring coincidences between nearby photomultiplier tubes should reduce the trigger rate for a neutrino telescope to a manageable level with only a small loss in efficiency.Comment: 18 pages, 8 figures, accepted for publication in Astroparticle Physic

    Systems aspects of COBE science data compression

    A general approach to compression of diverse data from large scientific projects has been developed and this paper addresses the appropriate system and scientific constraints together with the algorithm development and test strategy. This framework has been implemented for the COsmic Background Explorer spacecraft (COBE) by retrofitting the existing VAS-based data management system with high-performance compression software permitting random access to the data. Algorithms which incorporate scientific knowledge and consume relatively few system resources are preferred over ad hoc methods. COBE exceeded its planned storage by a large and growing factor and the retrieval of data significantly affects the processing, delaying the availability of data for scientific usage and software test. Embedded compression software is planned to make the project tractable by reducing the data storage volume to an acceptable level during normal processing

    Large-scale Nonlinear Variable Selection via Kernel Random Features

    We propose a new method for input variable selection in nonlinear regression. The method is embedded into a kernel regression machine that can model general nonlinear functions, not being a priori limited to additive models. This is the first kernel-based variable selection method applicable to large datasets. It sidesteps the typical poor scaling properties of kernel methods by mapping the inputs into a relatively low-dimensional space of random features. The algorithm discovers the variables relevant for the regression task together with learning the prediction model through learning the appropriate nonlinear random feature maps. We demonstrate the outstanding performance of our method on a set of large-scale synthetic and real datasets.Comment: Final version for proceedings of ECML/PKDD 201

    Evaluation of classical machine learning techniques towards urban sound recognition embedded systems

    Automatic urban sound classification is a desirable capability for urban monitoring systems, allowing real-time monitoring of urban environments and recognition of events. Current embedded systems provide enough computational power to perform real-time urban audio recognition. Using such devices for the edge computation when acting as nodes of Wireless Sensor Networks (WSN) drastically alleviates the required bandwidth consumption. In this paper, we evaluate classical Machine Learning (ML) techniques for urban sound classification on embedded devices with respect to accuracy and execution time. This evaluation provides a real estimation of what can be expected when performing urban sound classification on such constrained devices. In addition, a cascade approach is also proposed to combine ML techniques by exploiting embedded characteristics such as pipeline or multi-thread execution present in current embedded devices. The accuracy of this approach is similar to the traditional solutions, but provides in addition more flexibility to prioritize accuracy or timing

    Architectures for Real-Time Automatic Sign Language Recognition on Resource-Constrained Device

    Powerful, handheld computing devices have proliferated among consumers in recent years. Combined with new cameras and sensors capable of detecting objects in three-dimensional space, new gesture-based paradigms of human computer interaction are becoming available. One possible application of these developments is an automated sign language recognition system. This thesis reviews the existing body of work regarding computer recognition of sign language gestures as well as the design of systems for speech recognition, a similar problem. Little work has been done to apply the well-known architectural patterns of speech recognition systems to the domain of sign language recognition. This work creates a functional prototype of such a system, applying three architectures seen in speech recognition systems, using a Hidden Markov classifier with 75-90% accuracy. A thorough search of the literature indicates that no cloud-based system has yet been created for sign language recognition and this is the first implementation of its kind. Accordingly, there have been no empirical performance analyses regarding a cloud-based Automatic Sign Language Recognition (ASLR) system, which this research provides. The performance impact of each architecture, as well as the data interchange format, is then measured based on response time, CPU, memory, and network usage across an increasing vocabulary of sign language gestures. The results discussed herein suggest that a partially-offloaded client-server architecture, where feature extraction occurs on the client device and classification occurs in the cloud, is the ideal selection for all but the smallest vocabularies. Additionally, the results indicate that for the potentially large data sets transmitted for 3D gesture classification, a fast binary interchange protocol such as Protobuf has vastly superior performance to a text-based protocol such as JSON
