    Visual Data Mining

    Occlusion is one of the major problems for interactive visual knowledge discovery and data mining in the process of finding patterns in multidimensional data.This project proposes a hybrid method that combines visual and analytical means to deal with occlusion in visual knowledge discovery called as GLC-S which uses visualization of n-D data in 2D in a set of Shifted Paired Coordinates (SPC). A set of Shifted Paired Coordinates for n-D data consists of n/2 pairs of common Cartesian coordinates that are shifted relative to each other to avoid their overlap. Each n-D point A is represented as a directed graph A* in SPC, where each node is the 2D projection of A in a respective pair of the Cartesian coordinates. The proposed GLC-S method significantly decrease cognitive load for analysis of n-D data and simplify pattern discovery in n-D data. The GLC-S method iteratively splits n-D data into non-overlapping clusters (hyper-rectangles) around local centers and visualizes only data within these clusters at each iteration. The requirements for these clusters are to contain cases of only one class and be the largest cluster with this property in SPC visualization. Such sequential splitting allows: (1) avoiding occlusion, (2) finding visually local classification patterns, rules, and (3) combine local sub-rules to a global rule that classifies all given data of two or more classes. The computational experiment with Wisconsin Breast Cancer data(9-D), User Knowledge Modeling data(6-D), and Letter Recognition data(17-D) from UCI Machine Learning Repository confirm this capability. At each iteration, these data have been split into training (70%) and validation (30%) data. It required 3 iterations in Wisconsin Breast Cancer data, 4 iterations in User Knowledge Modeling and 5 iterations in Letter Recognition data and respectively 3, 4, 5 local sub-rules that covered over 95% of all n-D data points with 100% accuracy at both training and validation experiments. After each iteration, the data that were used in this iteration are removed and remaining data are used in the next iteration. This removal process helps to decrease occlusion too. The GLC-S algorithm refuses to classify remaining cases that are not covered by these rules, i.e.,., do not belong to found hyper-rectangles. The interactive visualization process in SPC allows adjusting the sides of the hyper-rectangles to maximize the size of the hyper-rectangle without its overlap with the hyper-rectangles of the opposing classes. The GLC-S method splits data using the fixed split of n coordinates to pairs. This hybrid visual and analytical approach avoids throwing all data of several classes into a visualization plot that typically ends up in a messy highly occluded picture that hides useful patterns. This approach allows revealing these hidden patterns. The visualization process in SPC is reversible (lossless). i.e.,., all n-D information is visualized in 2D and can be restored from 2D visualization for each n-D case. This hybrid visual analytics method allowed classifying n-D data in a way that can be communicated to the user’s in the understandable and visual form

    Der Schutz des Klimas und die dafür erforderliche Umstellung der Energieversorgung auf erneuerbare Energien ist eine globale Herausforderung, welche nach maßgeschneiderten Lösungen für die unterschiedlichen Klimazonen und Märkte der Erde verlangt. Die verstärkte Solarenergienutzung spielt dabei eine maßgebliche Rolle. Die Rolle Deutschlands als Exportnation beschränkt sich hierbei nicht auf die Klimawende im eigenen Land, sondern beinhaltet auch den weltweiten Export erneuerbarer Energietechnologien. Die Kosten der photovoltaischen Stromerzeugung (PV) und der Windkraft sind in den vergangenen Jahren erfreulicherweise deutlich gesunken, entsprechend wurden in vielen Ländern große Kapazitäten zugebaut. Die resultierende stark gestiegene Einspeisung fluktuierender Erzeuger stellt Netzbetreiber vor neue Herausforderungen, insbesondere durch die extremen Lastschwankungen für plan- und steuerbare, heute größtenteils fossil befeuerte konventionelle Kraftwerke.     Termites Are Associated with External Species-Specific Bacterial Communities

    All termites have established a wide range of associations with symbiotic microbes in their guts. Some termite species are also associated with microbes that grow in their nests, but the prevalence of these associations remains largely unknown. Here, we studied the bacterial communities associated with the termites and galleries of three wood-feeding termite species by using 16S rRNA gene amplicon sequencing. We found that the compositions of bacterial communities among termite bodies, termite galleries, and control wood fragments devoid of termite activities differ in a species-specific manner. Termite galleries were enriched in bacterial operational taxonomic units (OTUs) belonging to Rhizobiales and Actinobacteria, which were often shared by several termite species. The abundance of several bacterial OTUs, such as Bacillus, Clostridium, Corynebacterium, and Staphylococcus, was reduced in termite galleries. Our results demonstrate that both termite guts and termite galleries harbor unique bacterial communities.IMPORTANCE As is the case for all ecosystem engineers, termites impact their habitat by their activities, potentially affecting bacterial communities. Here, we studied three wood-feeding termite species and found that they influence the composition of the bacterial communities in their surrounding environment. Termite activities have positive effects on Rhizobiales and Actinobacteria abundance and negative effects on the abundance of several ubiquitous genera, such as Bacillus, Clostridium, Corynebacterium, and Staphylococcus. Our results demonstrate that termite galleries harbor unique bacterial communities

    Termites host specific fungal communities that differ from those in their ambient environments

    Termites are important plant biomass decomposers. Their digestive activity typically relies on prokaryotes and protozoa present in their guts. In some cases, such as in fungus-growing termites, digestion also relies on ectosymbiosis with specific fungal taxa. To date, the mycobiome of termites has yet to be investigated in detail. We evaluated the specificity of whole-termite associated fungal communities in three wood-feeding termite species. We showed that the whole-termite fungal community spectra are stable over diverse environments, regardless of the host species, and differ markedly from the wood in which they nest. The core mycobiome is similar to that found in other ecologically related insects and consists of a narrow spectrum of common filamentous fungi and yeasts, known for their stress tolerance and their ability to decompose plant biomass. The observed patterns suggest that a number of fungal strains may have a symbiotic relationship with termites, and our results set the stage for future investigations into the interactions between fungi, termites, and their other gut microbiota

    Direct structural analysis of modified RNA by fluorescent in-line probing

    Chemical probing is a common method for the structural characterization of RNA. Typically, RNA is radioactively end-labelled, subjected to probing conditions, and the cleavage fragment pattern is analysed by gel electrophoresis. In recent years, many chemical modifications, like fluorophores, were introduced into RNA, but methods are lacking that detect the influence of the modification on the RNA structure with single-nucleotide resolution. Here, we first demonstrate that a 5′-terminal 32P label can be replaced by a dye label for in-line probing of riboswitch RNAs. Next, we show that small, highly structured FRET-labelled Diels–Alderase ribozymes can be directly probed, using the internal or terminal FRET dyes as reporters. The probing patterns indeed reveal whether or not the attachment of the dyes influences the structure. The existence of two dye labels in typical FRET constructs is found to be beneficial, as ‘duplexing’ allows observation of the complete RNA on a single gel. Structural information can be derived from the probing gels by deconvolution of the superimposed band patterns. Finally, we use fluorescent in-line probing to experimentally validate the structural consequences of photocaging, unambiguously demonstrating the intentional destruction of selected elements of secondary or tertiary structure

    Discovering ligands for a microRNA precursor with peptoid microarrays

    We have screened peptoid microarrays to identify specific ligands for the RNA hairpin precursor of miR-21, a microRNA involved in cancer and heart disease. Microarrays were printed by spotting a library of 7680 N-substituted oligoglycines (peptoids) onto glass slides. Two compounds on the array specifically bind RNA having the sequence and predicted secondary structure of the miR-21 precursor hairpin and have specific affinity for the target in solution. Their binding induces a conformational change around the hairpin loop, and the most specific compound recognizes the loop sequence and a bulged uridine in the proximal duplex. Functional groups contributing affinity and specificity were identified, and by varying a critical methylpyridine group, a compound with a dissociation constant of 1.9 μM for the miR-21 precursor hairpin and a 20-fold discrimination against a closely-related hairpin was created. This work describes a systematic approach to discovery of ligands for specific pre-defined novel RNA structures. It demonstrates discovery of new ligands for an RNA for which no specific lead compounds were previously known by screening a microarray of small molecules

    Classification of the nucleolytic ribozymes based upon catalytic mechanism

    The nucleolytic ribozymes carry out site-specific RNA cleavage reactions by nucleophilic attack of the 2’-oxygen atom on the adjacent phosphorus with an acceleration of a million-fold or greater. A major part of this arises from concerted general acid-base catalysis. Recent identification of new ribozymes has expanded the group to a total of nine and this provides a new opportunity to identify sub-groupings according to the nature of the general base and acid. These include nucleobases, hydrated metal ions, and 2’-hydroxyl groups. Evolution has selected a number of different combinations of these elements that lead to efficient catalysis. These differences provide a new mechanistic basis for classifying these ribozymes
