    Prédiction des taux de décomposition des litiÚres végétales par les trais fonctionnels agrégés

    Comprendre le fonctionnement des écosystÚmes est un enjeu crucial, en particulier dans un contexte de changements globaux. Afin de mieux prédire les processus écosystémiques, j ai testé la précision et les limites des hypothÚses du biomass-ratio de Grime (HBMR) et de l annulation idiosyncratique (HAI), cette derniÚre étant une hypothÚse originale de cette thÚse. Pour cela, j ai appliqué le principe du biomass-ratio aux traits fonctionnels, en employant la méthode des traits agrégés en communauté, pour estimer la réponse globale des espÚces en mélange. La décomposition des litiÚres plurispécifiques constitue un bon modÚle biologique, pour lequel je me suis posé les questions suivantes : (1) est-ce que l HBMR prédit bien les taux de décomposition en mélanges plurispécifiques ? ; (2) est-ce que le degré de variabilité de ces taux diminue pour des raisons biologiques avec l augmentation de la richesse spécifique (RS) des mélanges (HAI) ? ; (3) est-ce que la variabilité des taux entre mélanges diminue quand les conditions abiotiques du site deviennent plus limitantes ? ; (4)considérant que les mélanges plus contrastés fonctionnellement sont susceptibles de développer plus d interactions, est-ce que la déviation à la prédiction augmente avec la dispersion fonctionnelle des mélanges( FDis , La liberté & Legendre 2010) ? Cette thÚse inclut deux expériences de décomposition en sachets à litiÚres : (1) à Sherbrooke (QC, Canada) avec des microcosmes, impliquant des litiÚres de six espÚces d arbres, décomposant seules et en mélanges et (2) sur trois sites au climat contrasté dans la région de Clermont-Ferrand (France) avec des litiÚres de quatre espÚces d herbacées, décomposant seules et en mélanges. Les résultats montrent des déviations positives et négatives par rapport aux taux prédits, mais l HBMR décrit bien la réponse moyenne des litiÚres plurispécifiques. Bien que l HAI ait été rejetée, les résultats montrent une convergence des taux observés vers les taux prédits quand (1) la RS des mélanges augmente, (2)l échelle spatiale augmente et (3) le climat est plus limitant pour la décomposition. Enfin, malgré des corrélations entre FDis et interactions entre espÚces dans les litiÚres, cette relation n est pas généralisable et l hypothÚse de corrélation positive entre FDis et déviation à l HBMR a été rejetée.Understanding ecosystem functioning is a key goal in ecology, especially in the context of global changes. To better predict ecosystem processes, I tested the accuracy and the limits of Grime s biomass-ratio (BMRH) hypothesis and a novel idiosyncratic annulment (IAH) hypothesis. I applied the biomass-ratio to functional traits, using the community-weighted means (CWM) to estimate the global response of species in mixtures. I studied the decomposition of litter species mixtures as a biological model and asked the following questions : (1) does the BMRH predict well the decomposition rates of mixed species litters ? ; (2) does the degree of variability of these rates decrease with increasing species richness (SR) beyond that expected from purely mathematical causes (IAH) ? ; (3) does the variability of rates between mixtures decrease with less favourable abiotic conditions for decomposition ? ; (4) as more functionally contrasted mixtures are expected to develop more interactions, does the deviation from prediction increase with increasing functional dispersion in mixtures ( FDis , Laliberté & Legendre 2010) ? This study involves two decomposition experiments using litterbags : (1) at Sherbrooke (QC, Canada), in microcosms, involving litters from six tree species, decomposed alone and in mixtures and (2) in three climatically contrasted sites in the region of Clermont-Ferrand (France) with litters from four herbaceous species, decomposed alone and in mixtures. Despite both positive and negative deviations from expectation occurring at all levels of SR, the BMRH well described the average response of mixed species litters. Although I rejected the IAH, the results showed a convergence to the predicted values based on CWM with (1) increasing the SR in mixtures, (2) increasing the spatial scale of the study and (3) a less favourable climate to decomposition. Finally, although there was a correlation between litter interactions and functional divergence, this relationship was not generalizable and I rejected the hypothesis of a positive correlation between FDis and the deviations from BMRH.CLERMONT FD-Bib.électronique (631139902) / SudocSudocFranceF

    Averaged Differential Expression for the Discovery of Biomarkers in the Blood of Patients with Prostate Cancer

    <div><h3>Background</h3><p>The identification of a blood-based diagnostic marker is a goal in many areas of medicine, including the early diagnosis of prostate cancer. We describe the use of averaged differential display as an efficient mechanism for biomarker discovery in whole blood RNA. The process of averaging reduces the problem of clinical heterogeneity while simultaneously minimizing sample handling.</p> <h3>Methodology/Principal Findings</h3><p>RNA was isolated from the blood of prostate cancer patients and healthy controls. Samples were pooled and subjected to the averaged differential display process. Transcripts present at different levels between patients and controls were purified and sequenced for identification. Transcript levels in the blood of prostate cancer patients and controls were verified by quantitative RT-PCR. Means were compared using a t-test and a receiver-operating curve was generated. The Ring finger protein 19A (RNF19A) transcript was identified as having higher levels in prostate cancer patients compared to healthy men through the averaged differential display process. Quantitative RT-PCR analysis confirmed a more than 2-fold higher level of RNF19A mRNA levels in the blood of patients with prostate cancer than in healthy controls (p = 0.0066). The accuracy of distinguishing cancer patients from healthy men using RNF19A mRNA levels in blood as determined by the area under the receiving operator curve was 0.727.</p> <h3>Conclusions/Significance</h3><p>Averaged differential display offers a simplified approach for the comprehensive screening of body fluids, such as blood, to identify biomarkers in patients with prostate cancer. Furthermore, this proof-of-concept study warrants further analysis of RNF19A as a clinically relevant biomarker for prostate cancer detection.</p> </div

    A systematic review of randomised controlled trials of radiotherapy for localised prostate cancer

    Background: Prostate cancer is the second most frequently diagnosed cancer and the sixth leading cause of cancer death in males. A systematic review of randomised controlled trials (RCTs) of radiotherapy and other non-pharmacological management options for localised prostate cancer was undertaken. Methods: A search of thirteen databases was carried out until March 2014.RCTs comparing radiotherapy (brachytherapy (BT) or external beam radiotherapy (EBRT)) to other management options i.e. radical prostatectomy (RP), active surveillance, watchful waiting, high intensity focused ultrasound (HIFU), or cryotherapy; each alone or in combination, e.g. with adjuvant hormone therapy (HT), were included. Methods followed guidance by the Centre for Reviews and Dissemination and the Cochrane Collaboration. Indirect comparisons were calculated using the Butcher method. Results: Thirty-six randomised controlled trials (RCTs, 134 references) were included. EBRT, BT and RP were found to be effective in the management of localised prostate cancer. While higher doses of EBRT seem to be related to favourable survival-related outcomes they might, depending on technique, involve more adverse events, e.g. gastrointestinal and genitourinary toxicity. Combining EBRT with hormone therapy shows a statistically significant advantage regarding overall survival when compared to EBRT alone (Relative risk 1.21, 95% confidence interval 1.12-1.30). Aside from mixed findings regarding urinary function, BT and radical prostatectomy were comparable in terms of quality of life and biochemical progression-free survival while favouring BT regarding patient satisfaction and sexual function. There might be advantages of EBRT (with/without HT) compared to cryoablation (with/without HT). No studies on HIFU were identified. Conclusions: Based on this systematic review, there is no strong evidence to support one therapy over another as EBRT, BT and RP can all be considered as effective mono therapies for localised disease with EBRT also effective for post-operative management. All treatments have unique adverse events profiles. Further large, robust RCTs which report treatment-specific and treatment combination-specific outcomes in defined prostate cancer risk groups following established reporting standards are needed. These will strengthen the evidence base for newer technologies, help reinforce current consensus guidelines and establish greater standardisation across practices

    The Expanded Kinesin-13 Repertoire of Trypanosomes Contains Only One Mitotic Kinesin Indicating Multiple Extra-Nuclear Roles

    BACKGROUND: Kinesin-13 proteins have a critical role in animal cell mitosis, during which they regulate spindle microtubule dynamics through their depolymerisation activity. Much of what is known about Kinesin-13 function emanates from a relatively small sub-family of proteins containing MCAK and Kif2A/B. However, recent work on kinesins from the much more widely distributed, ancestral Kinesin-13 family, which includes human Kif24, have identified a second function in flagellum length regulation that may exist either alongside or instead of the mitotic role. METHODOLOGY/PRINCIPAL FINDINGS: The African trypanosome Trypanosoma brucei encodes 7 distinct Kinesin-13 proteins, allowing scope for extensive specialisation of roles. Here, we show that of all the trypanosomal Kinesin-13 proteins, only one is nuclear. This protein, TbKIN13-1, is present in the nucleoplasm throughout the cell cycle, but associates with the spindle during mitosis, which in trypanosomes is closed. TbKIN13-1 is necessary for the segregation of both large and mini-chromosomes in this organism and reduction in TbKIN13-1 levels mediated by RNA interference causes deflects in spindle disassembly with spindle-like structures persisting in non-mitotic cells. A second Kinesin-13 is localised to the flagellum tip, but the majority of the Kinesin-13 family members are in neither of these cellular locations. CONCLUSIONS/SIGNIFICANCE: These data show that the expanded Kinesin-13 repertoire of trypanosomes is not associated with diversification of spindle-associated roles. TbKIN13-1 is required for correct spindle function, but the extra-nuclear localisation of the remaining paralogues suggests that the biological roles of the Kinesin-13 family is wider than previously thought

    TRY plant trait database – enhanced coverage and open access

    Plant traits - the morphological, anatomical, physiological, biochemical and phenological characteristics of plants - determine how plants respond to environmental factors, affect other trophic levels, and influence ecosystem properties and their benefits and detriments to people. Plant trait data thus represent the basis for a vast area of research spanning from evolutionary biology, community and functional ecology, to biodiversity conservation, ecosystem and landscape management, restoration, biogeography and earth system modelling. Since its foundation in 2007, the TRY database of plant traits has grown continuously. It now provides unprecedented data coverage under an open access data policy and is the main plant trait database used by the research community worldwide. Increasingly, the TRY database also supports new frontiers of trait‐based plant research, including the identification of data gaps and the subsequent mobilization or measurement of new data. To support this development, in this article we evaluate the extent of the trait data compiled in TRY and analyse emerging patterns of data coverage and representativeness. Best species coverage is achieved for categorical traits - almost complete coverage for ‘plant growth form’. However, most traits relevant for ecology and vegetation modelling are characterized by continuous intraspecific variation and trait–environmental relationships. These traits have to be measured on individual plants in their respective environment. Despite unprecedented data coverage, we observe a humbling lack of completeness and representativeness of these continuous traits in many aspects. We, therefore, conclude that reducing data gaps and biases in the TRY database remains a key challenge and requires a coordinated approach to data mobilization and trait measurements. This can only be achieved in collaboration with other initiatives
