    EWAS of post-COVID-19 patients shows methylation differences in the immune-response associated gene, IFI44L, three months after COVID-19 infection

    Although substantial progress has been made in managing COVID-19, it is still difficult to predict a patient’s prognosis. We explored the epigenetic signatures of COVID-19 in peripheral blood using data from an ongoing prospective observational study of COVID-19 called the Norwegian Corona Cohort Study. A series of EWASs were performed to compare the DNA methylation profiles between COVID-19 cases and controls three months post-infection. We also investigated differences associated with severity and long-COVID. Three CpGs—cg22399236, cg03607951, and cg09829636—were significantly hypomethylated (FDR < 0.05) in COVID-19 positive individuals. cg03607951 is located in IFI44L which is involved in innate response to viral infection and several systemic autoimmune diseases. cg09829636 is located in ANKRD9, a gene implicated in a wide variety of cellular processes, including the degradation of IMPDH2. The link between ANKRD9 and IMPDH2 is striking given that IMPDHs are considered therapeutic targets for COVID-19. Furthermore, gene ontology analyses revealed pathways involved in response to viruses. The lack of significant differences associated with severity and long-COVID may be real or reflect limitations in sample size. Our findings support the involvement of interferon responsive genes in the pathophysiology of COVID-19 and indicate a possible link to systemic autoimmune diseases.publishedVersio

    Hidden biosphere in an oxygen-deficient Atlantic open ocean eddy: future implications of ocean deoxygenation on primary production in the eastern tropical North Atlantic

    The eastern tropical North Atlantic (ETNA) is characterized by a highly productive coastal upwelling system and a moderate oxygen minimum zone with lowest open ocean oxygen (O2) concentrations of around 40 μmol kg−1. Only recently, the discovery of re-occurring mesoscale eddies with sometimes close to anoxic O2 concentrations (<1 μmol kg−1) and located just below the mixed layer challenged our understanding of O2 distribution and biogeochemical processes in this area. Here, we present the first metagenomic dataset from a deoxygenated anticyclonic modewater eddy in the open waters of the ETNA. In the eddy, we observed a significantly lower bacterial diversity compared to surrounding waters, along with a significant community shift. We detected enhanced primary productivity in the surface layer of the eddy indicated by elevated chlorophyll concentrations and increased carbon uptake rates up to three times as high as in surrounding waters. Carbon uptake below the euphotic zone correlated to the presence of a specific high-light ecotype of Prochlorococcus, which is usually underrepresented in the ETNA. Our combined data indicate that high primary production in the eddy fuels export production and the presence of a specific microbial community responsible for enhanced respiration at shallow depths, below the mixed layer base. Progressively decreasing O2 concentrations in the eddy were found to promote transcription of the key gene for denitrification, nirS, in the O2-depleted core waters. This process is usually absent from the open ETNA waters. In the light of future ocean deoxygenation our results show exemplarily that even distinct events of anoxia have the potential to alter microbial community structures and with that critically impact primary productivity and biogeochemical processes of oceanic water bodies

The paper (i) argues for the importance of synthesis as a research exercise to clarify what is known from research evidence to inform policy, practice and personal decision making; (ii) discusses core issues for research synthesis such as the role of research evidence in decision making, the role of perspectives, participation and democracy in research and synthesis as a core component of evidence ecosystems; (iii) argues for 9 core principles for ESI on the nature and role of research synthesis; and (iv) lists the 5 main goals of ESI as a coordinating partnership for promoting and enabling the production and use of research synthesis

    Tree planting in organic soils does not result in net carbon sequestration on decadal timescales

    Tree planting is increasingly being proposed as a strategy to combat climate change through carbon (C) sequestration in tree biomass. However, total ecosystem C storage that includes soil organic C (SOC) must be considered to determine whether planting trees for climate change mitigation results in increased C storage. We show that planting two native tree species (Betula pubescens and Pinus sylvestris ), of widespread Eurasian distribution, onto heather (Calluna vulgaris ) moorland with podzolic and peaty podzolic soils in Scotland, did not lead to an increase in net ecosystem C stock 12 or 39 years after planting. Plots with trees had greater soil respiration and lower SOC in organic soil horizons than heather control plots. The decline in SOC cancelled out the increment in C stocks in tree biomass on decadal timescales. At all four experimental sites sampled, there was no net gain in ecosystem C stocks 12–39 years after afforestation—indeed we found a net ecosystem C loss in one of four sites with deciduous B. pubescens stands; no net gain in ecosystem C at three sites planted with B. pubescens ; and no net gain at additional stands of P. sylvestris . We hypothesize that altered mycorrhizal communities and autotrophic C inputs have led to positive ‘priming’ of soil organic matter, resulting in SOC loss, constraining the benefits of tree planting for ecosystem C sequestration. The results are of direct relevance to current policies, which promote tree planting on the assumption that this will increase net ecosystem C storage and contribute to climate change mitigation. Ecosystem‐level biogeochemistry and C fluxes must be better quantified and understood before we can be assured that large‐scale tree planting in regions with considerable pre‐existing SOC stocks will have the intended policy and climate change mitigation outcomes

    Positive and Negative Parenting in Conduct Disorder with High versus Low Levels of Callous-Unemotional Traits

    Less is known about the relationship between conduct disorder (CD), callous-unemotional (CU) traits and positive and negative parenting in adolescence compared to early childhood. We combined traditional univariate analyses with a novel machine learning classifier (Angle-based Generalised Matrix Learning Vector Quantisation) to classify youth (N = 756; 9-18 years) into typically-developing (TD) or CD groups with or without elevated CU traits (CD/HCU, CD/LCU respectively) using youth- and parent-report measures of parenting behaviour. At the group level, both CD/HCU and CD/LCU were associated with high negative and low positive parenting relative to TD. However, only positive parenting differed between the CD/HCU and CD/LCU groups. In classification analyses, performance was best when distinguishing CD/HCU from TD groups and poorest when distinguishing CD/HCU from CD/LCU groups. Positive and negative parenting were both relevant when distinguishing CD/HCU from TD, negative parenting was most relevant when distinguishing between CD/LCU from TD, and positive parenting was most relevant when distinguishing CD/HCU from CD/LCU groups. These findings suggest that while positive parenting distinguishes between CD/HCU and CD/LCU, negative parenting is associated with both CD subtypes. These results highlight the importance of considering multiple parenting behaviours in CD with varying levels of CU traits in late childhood or adolescence

    Report of the NAMMCO-ICES Workshop on Seal Modelling (WKSEALS 2020)

    To support sustainable management of apex predator populations, it is important to estimate population size and understand the drivers of population trends to anticipate the consequences of human decisions. Robust population models are needed, which must be based on realistic biological principles and validated with the best available data. A team of international experts reviewed age-structured models of North Atlantic pinniped populations, including Grey seal (Halichoerus grypus), Harp seal (Pagophilus groenlandicus), and Hooded seal (Cystophora cristata). Statistical methods used to fit such models to data were compared and contrasted. Differences in biological assumptions and model equations were driven by the data available from separate studies, including observation methodology and pre-processing. Counts of pups during the breeding season were used in all models, with additional counts of adults and juveniles available in some. The regularity and frequency of data collection, including survey counts and vital rate estimates, varied. Important differences between the models concerned the nature and causes of variation in vital rates (age-dependent survival and fecundity). Parameterisation of age at maturity was detailed and time-dependent in some models and simplified in others. Methods for estimation of model parameters were reviewed and compared. They included Bayesian and maximum likelihood (ML) approaches, implemented via bespoke coding in C, C++, TMB or JAGS. Comparative model runs suggested that as expected, ML-based implementations were rapid and computationally efficient, while Bayesian approaches, which used MCMC or sequential importance sampling, required longer for inference. For grey seal populations in the Netherlands, where preliminary ML-based TMB results were compared with the outputs of a Bayesian JAGS implementation, some differences in parameter estimates were apparent. For these seal populations, further investigations are recommended to explore differences that might result from the modelling framework and model-fitting methodology, and their importance for inference and management advice. The group recommended building on the success of this workshop via continued collaboration with ICES and NAMMCO assessment groups, as well as other experts in the marine mammal modelling community. Specifically, for Northeast Atlantic harp and hooded seal populations, the workshop represents the initial step towards a full ICES benchmark process aimed at revising and evaluating new assessment models.Publisher PDFPeer reviewe

    Investigating Sex Differences in Emotion Recognition, Learning, and Regulation among Youths with Conduct Disorder

    Objective: Conduct disorder (CD) is a serious neurodevelopmental disorder marked by notably higher prevalence rates for boys than girls. Converging evidence suggests that CD is associated with impairments in emotion recognition, learning, and regulation. However, it is not known whether there are sex differences in the relationship between CD and emotion dysfunction. Prior studies on emotion functioning in CD have so far been underpowered for investigating sex differences. Therefore, our primary aim was to characterize emotion processing skills in a large sample of girls and boys with CD compared to typically developing controls (TDCs) using a comprehensive neuropsychological test battery. Method: We included 542 youths with CD (317 girls) and 710 TDCs (479 girls), 9 to 18 years of age, from a European multisite study (FemNAT-CD). Participants completed three experimental tasks assessing emotion recognition, learning, and regulation, respectively. Data were analyzed to test for effects of group and sex, and group-by-sex interactions, while controlling for potentially confounding factors. Results: Relative to TDCs, youths with CD showed impaired emotion recognition (that was related to more physical and proactive aggression, and higher CU traits), emotional learning (specifically from punishment), and emotion regulation. Boys and girls with CD, however, displayed similar impairments in emotion processing. Conclusion: This study provides compelling evidence for a relationship between CD and deficient neurocognitive functioning across three emotional domains that have previously been linked to CD etiology. However, there was no support for sex-specific profiles of emotion dysfunction, suggesting that current neurocognitive models of CD apply equally to both sexes.</p
