    Emergence pattern of Amaranthus spp. and impact on growth and reproduction

    Amaranthus species such as common waterhemp (Amaranthus rudis) and Palmer amaranth (A. palmeri) are troublesome annual weeds in cropping systems throughout the Midwest. Seedlings can emerge throughout the growing season impacting crop yields and produce prolific amounts of seed. Studies on the effect of tillage timing on emergence and emergence timing's influence on Amaranthus vegetative and reproductive potential were conducted to optimize management practices and minimize re-charging the soil seed bank. Natural emergence of waterhemp and Palmer amaranth was recorded over a two-year period from spring through fall. Germination was observed as soon as April 22 and as late as October 30 (252 day period). In another study in central (common waterhemp) and southeast (Palmer amaranth) MO, seedlings were established at five emergence timings from mid-May through mid-September in 2013 and 2014. Weekly through plant senescence, plant growth was recorded from six plants in each of five replications. By season's end, mean height of waterhemp and Palmer amaranth emerging in April was in excess of 2 m. Plants emerging in early spring produced up to 803,400 and 179,640 seeds for waterhemp and Palmer amaranth, respectively. As a percentage of overall plant weight, seed weight per plant increased from 12 to 28% and 7 to 12% for late April to late July 2014 emerging waterhemp and Palmer amaranth plants, respectively. Tetrazolium assays revealed seed viability ranged from 10 to 52% and 4 to 83% for waterhemp and Palmer amaranth plants, respectively. Following flowering initiation of waterhemp and Palmer amaranth, plants produced viable seeds in as little as six days. Growth and reproductive data suggest that crop producers should implement management systems for Amaranthus species for the majority of the growing season. Later emerging Amaranthus plants may be shorter and less competitive with crops compared to spring emerging plants. However, a greater proportion of plant dry weight is seeds; suggesting late season Amaranthus can add significantly to the soil seed bank

    Quantifying nitrous oxide emissions in the U.S. Midwest: a top‐down study using high resolution airborne in‐situ observations

    The densely farmed U.S. Midwest is a prominent source of nitrous oxide (N2O) but top‐down and bottom‐up N2O emission estimates differ significantly. We quantify Midwest N2O emissions by combining observations from the Atmospheric Carbon and Transport‐America campaign with model simulations to scale the Emissions Database for Global Atmospheric Research (EDGAR). In October 2017 we scaled agricultural EDGAR v4.3.2 and v5.0 emissions by factors of 6.3 and 3.5, respectively, resulting in 0.42 nmol m−2 s−1 Midwest N2O emissions. In June/July 2019, a period when extreme flooding was occurring in the Midwest, agricultural scaling factors were 11.4 (v4.3.2) and 9.9 (v5.0), resulting in 1.06 nmol m−2 s−1 Midwest emissions. Uncertainties are on the order of 50 %. Agricultural emissions estimated with the process‐based model DayCent (Daily version of the CENTURY ecosystem model) were larger than in EDGAR but still substantially smaller than our estimates. The complexity of N2O emissions demands further studies to fully characterize Midwest emissions

    Monitoring investments in Oregon's Federal Forest Restoration Program, 2019-2021 biennium

    36 pagesThe Federal Forest Restoration Program (FFR Program) is a partnership between the state of Oregon, federal forest managers, and public lands stakeholders to increase forest restoration and economic opportunity on federal forest lands across Oregon. The purpose of this working paper is to provide an update for the investments made by the FFR Program for the 2019–2021 state funding biennium as well as an assessment of the tangible and intangible impacts of those investments over the same period. Previous findings for Oregon state fiscal years (FY) 2014–2019, including a cumulative report, are reported elsewhere. This report presents: 1) FFR Program expenditures, 2) economic impacts of FFR Program expenditures, 3) on-the-ground accomplishments of FFR Program expenditures, and 4) stakeholders’ perspectives about FFR Program successes and current and future challenges.Funding for this study was provided by the Oregon Department of Forestry to the University of Oregon (M0177, Task order #2), Oregon State University (Task order #191-677-3), and the USDA Forest Service (#20-CO-11261979-021)

    Prevalence and microbiological characteristics of clinically infected foot-ulcers in patients with rheumatoid arthritis: A retrospective exploratory study

    Background: The prevalence of foot ulcers in patients with rheumatoid arthritis (RA) has been reported at almost 10 %. These foot ulcers often occur at multiple sites and are reoccurring, with the potential risk of infection increased due to RA diagnosis and disease modifying medications. The objective of this study was to estimate the prevalence of clinical infection in foot-ulcers of patients with RA; describe the microbiological characteristics and investigate risk factors. Methods: Retrospective clinical data was collected for all patients attending a rheumatology foot ulcer clinic between 1st May 2012 and 1st May 2013: wound swab data was collected from those with clinical infection. Results: Twenty-eight patients with RA and foot-ulcers were identified; eight of these patients had clinical infection and wound swabs taken (29 %). Of these eight patients there were equal men and women, with median age 74 years, and average disease duration 22 years. Cardiovascular disease/peripheral-vascular disease (CVD/PVD) were reported in six patients, diabetes in two patients. Six patients were treated with disease-modifying anti-rheumatic drugs (DMARDs); three were on biologic medications and two on steroids. Five wound swabs cultured skin flora, one staphylococcus aureus, one had no growth after culture; and one was rejected due to labelling error. Conclusion: Almost a third of people with RA and foot ulcers attending clinic over one year had clinical infection, however microbiological analysis failed to isolate pathogens in six of seven wound swabs. This may be due to inaccurate diagnosis of ulcer infection or to issues with sampling, collection, transport, analysis or reporting. There was insufficient data to relate risk of clinical infection with risk factors. Further research is required to identify the most appropriate techniques for infection diagnosis, wound sampling and processing.     The Seventh Data Release of the Sloan Digital Sky Survey

    This paper describes the Seventh Data Release of the Sloan Digital Sky Survey (SDSS), marking the completion of the original goals of the SDSS and the end of the phase known as SDSS-II. It includes 11663 deg^2 of imaging data, with most of the roughly 2000 deg^2 increment over the previous data release lying in regions of low Galactic latitude. The catalog contains five-band photometry for 357 million distinct objects. The survey also includes repeat photometry over 250 deg^2 along the Celestial Equator in the Southern Galactic Cap. A coaddition of these data goes roughly two magnitudes fainter than the main survey. The spectroscopy is now complete over a contiguous area of 7500 deg^2 in the Northern Galactic Cap, closing the gap that was present in previous data releases. There are over 1.6 million spectra in total, including 930,000 galaxies, 120,000 quasars, and 460,000 stars. The data release includes improved stellar photometry at low Galactic latitude. The astrometry has all been recalibrated with the second version of the USNO CCD Astrograph Catalog (UCAC-2), reducing the rms statistical errors at the bright end to 45 milli-arcseconds per coordinate. A systematic error in bright galaxy photometr is less severe than previously reported for the majority of galaxies. Finally, we describe a series of improvements to the spectroscopic reductions, including better flat-fielding and improved wavelength calibration at the blue end, better processing of objects with extremely strong narrow emission lines, and an improved determination of stellar metallicities.     Metapopulation structure for perpetuation of Francisella tularensis tularensis

    <p>Abstract</p> <p>Background</p> <p>Outbreaks of Type A tularemia due to <it>Francisella tularensis tularensis </it>are typically sporadic and unstable, greatly hindering identification of the determinants of perpetuation and human risk. Martha's Vineyard, Massachusetts has experienced an outbreak of Type A tularemia which has persisted for 9 years. This unique situation has allowed us to conduct long-term eco-epidemiologic studies there. Our hypothesis is that the agent of Type A tularemia is perpetuated as a metapopulation, with many small isolated natural foci of transmission. During times of increased transmission, the foci would merge and a larger scale epizootic would occur, with greater likelihood that humans become exposed.</p> <p>Methods</p> <p>We sampled questing dog ticks from two natural foci on the island and tested them for tularemia DNA. We determined whether the force of transmission differed between the two foci. In addition, we examined the population structure of <it>F. tularensis </it>from ticks by variable number tandem repeat (VNTR) analysis, which allowed estimates of diversity, linkage disequilibrium, and eBURST analysis.</p> <p>Results</p> <p>The prevalence of tularemia DNA in ticks from our two field sites was markedly different: one site was stable over the course of the study yielding as many as 5.6% positive ticks. In contrast, infected ticks from the comparison site markedly increased in prevalence, from 0.4% in 2003 to 3.9% in 2006. Using 4 VNTR loci, we documented 75 different haplotypes (diversity = 0.91). eBURST analysis indicates that the stable site was essentially clonal, but the comparison site contained multiple unrelated lineages. The general bacterial population is evolving clonally (multilocus disequilibrium) and the bacteria in the two sites are reproductively isolated.</p> <p>Conclusion</p> <p>Even within an isolated island, tularemia natural foci that are no more than 15 km apart are uniquely segregated. One of our sites has stable transmission and the other is emergent. The population structure at the stable site is that of a clonal complex of circulating bacteria, whereas the emerging focus is likely to be derived from multiple founders. We conclude that the agent of tularemia may perpetuate in small stable natural foci and that new foci emerge as a result of spillover from such stable sites.</p

    The Dark Side of EGFP: Defective Polyubiquitination

    Enhanced Green Fluorescent Protein (EGFP) is the most commonly used live cell reporter despite a number of conflicting reports that it can affect cell physiology. Thus far, the precise mechanism of GFP-associated defects remained unclear. Here we demonstrate that EGFP and EGFP fusion proteins inhibit polyubiquitination, a posttranslational modification that controls a wide variety of cellular processes, like activation of kinase signalling or protein degradation by the proteasome. As a consequence, the NF-ÎşB and JNK signalling pathways are less responsive to activation, and the stability of the p53 tumour suppressor is enhanced in cell lines and in vivo. In view of the emerging role of polyubiquitination in the regulation of numerous cellular processes, the use of EGFP as a live cell reporter should be carefully considered

    Centers For Mendelian Genomics: a Decade of Facilitating Gene Discovery

    PURPOSE: Mendelian disease genomic research has undergone a massive transformation over the past decade. With increasing availability of exome and genome sequencing, the role of Mendelian research has expanded beyond data collection, sequencing, and analysis to worldwide data sharing and collaboration. METHODS: Over the past 10 years, the National Institutes of Health-supported Centers for Mendelian Genomics (CMGs) have played a major role in this research and clinical evolution. RESULTS: We highlight the cumulative gene discoveries facilitated by the program, biomedical research leveraged by the approach, and the larger impact on the research community. Beyond generating a list of gene-phenotype relationships and participating in widespread data sharing, the CMGs have created resources, tools, and training for the larger community to foster understanding of genes and genome variation. The CMGs have participated in a wide range of data sharing activities, including deposition of all eligible CMG data into the Analysis, Visualization, and Informatics Lab-space (AnVIL), sharing candidate genes through the Matchmaker Exchange and the CMG website, and sharing variants in Genotypes to Mendelian Phenotypes (Geno2MP) and VariantMatcher. CONCLUSION: The work is far from complete; strengthening communication between research and clinical realms, continued development and sharing of knowledge and tools, and improving access to richly characterized data sets are all required to diagnose the remaining molecularly undiagnosed patients
