    Three geographically separate domestications of Asian rice

    Domesticated rice (Oryza sativa L.) accompanied the dawn of Asian civilization(1) and has become one of world's staple crops. From archaeological and genetic evidence various contradictory scenarios for the origin of different varieties of cultivated rice have been proposed, the most recent based on a single domestication(2,3). By examining the footprints of selection in the genomes of different cultivated rice types, we show that there were three independent domestications in different parts of Asia. We identify wild populations in southern China and the Yangtze valley as the source of the japonica gene pool, and populations in Indochina and the Brahmaputra valley as the source of the indica gene pool. We reveal a hitherto unrecognized origin for the aus variety in central India or Bangladesh. We also conclude that aromatic rice is a result of a hybridization between japonica and aus, and that the tropical and temperate versions of japonica are later adaptations of one crop. Our conclusions are in accord with archaeological evidence that suggests widespread origins of rice cultivation(1,4). We therefore anticipate that our results will stimulate a more productive collaboration between genetic and archaeological studies of rice domestication, and guide utilization of genetic resources in breeding programmes aimed at crop improvement.European Research Council [339941]info:eu-repo/semantics/publishedVersio

    Integrin activation - the importance of a positive feedback

    Integrins mediate cell adhesion and are essential receptors for the development and functioning of multicellular organisms. Integrin activation is known to require both ligand and talin binding and to correlate with cluster formation but the activation mechanism and precise roles of these processes are not yet resolved. Here mathematical modeling, with known experimental parameters, is used to show that the binding of a stabilizing factor, such as talin, is alone insufficient to enable ligand-dependent integrin activation for all observed conditions; an additional positive feedback is required.Comment: in press in Bulletin of Mathematical Biolog

    Equivalent widths of Lyman α\alpha emitters in MUSE-Wide and MUSE-Deep

    The aim of this study is to better understand the connection between the Lyman α\alpha rest-frame equivalent width (EW0_0) and spectral properties as well as ultraviolet (UV) continuum morphology by obtaining reliable EW0_0 histograms for a statistical sample of galaxies and by assessing the fraction of objects with large equivalent widths. We used integral field spectroscopy from MUSE combined with broad-band data from the Hubble Space Telescope (HST) to measure EW0_0. We analysed the emission lines of 19201920 Lyman α\alpha emitters (LAEs) detected in the full MUSE-Wide (one hour exposure time) and MUSE-Deep (ten hour exposure time) surveys and found UV continuum counterparts in archival HST data. We fitted the UV continuum photometric images using the Galfit software to gain morphological information on the rest-UV emission and fitted the spectra obtained from MUSE to determine the double peak fraction, asymmetry, full-width at half maximum, and flux of the Lyman α\alpha line. The two surveys show different histograms of Lyman α\alpha EW0_0. In MUSE-Wide, 20%20\% of objects have EW0>240_0 > 240 \r{A}, while this fraction is only 11%11\% in MUSE-Deep and ≈16%\approx 16\% for the full sample. This includes objects without HST continuum counterparts (one-third of our sample), for which we give lower limits for EW0_0. The object with the highest securely measured EW0_0 has EW0=589±193_0=589 \pm 193 \r{A} (the highest lower limit being EW0=4464_0=4464 \r{A}). We investigate the connection between EW0_0 and Lyman α\alpha spectral or UV continuum morphological properties. The survey depth has to be taken into account when studying EW0_0 distributions. We find that in general, high EW0_0 objects can have a wide range of spectral and UV morphological properties, which might reflect that the underlying causes for high EW0_0 values are equally varied.     The Lensed Lyman-Alpha MUSE Arcs Sample (LLAMAS)

    Aims. We present the Lensed Lyman-Alpha MUSE Arcs Sample (LLAMAS) selected from MUSE and HST observations of 17 lensing clusters. The sample consists of 603 continuum-faint (−23 < MUV < −14) lensed Lyman-α emitters (producing 959 images) with secure spectroscopic redshifts between 2.9 and 6.7. Combining the power of cluster magnification with 3D spectroscopic observations, we were able to reveal the resolved morphological properties of 268 Lyman-α emitters. Methods. We used a forward-modeling approach to model both Lyman-α and rest-frame UV continuum emission profiles in the source plane and measure spatial extent, ellipticity, and spatial offsets between UV and Lyman-α emission. Results. We find a significant correlation between UV continuum and Lyman-α spatial extent. Our characterization of the Lyman-α halos indicates that the halo size is linked to the physical properties of the host galaxy (SFR, Lyman-α equivalent width, Lyman-α line FWHM). We find that 48% of Lyman-α halos are best fit by an elliptical emission distribution with a median axis ratio of q = 0.48. We observe that 60% of galaxies detected both in UV and Lyman-α emission show a significant spatial offset (ΔLyα − UV). We measure a median offset of ΔLyα − UV = 0.58 ± 0.14 kpc for the entire sample. By comparing the spatial offset values with the size of the UV component, we show that 40% of the offsets could be due to star-forming sub-structures in the UV component, while the larger offsets (60%) are more likely due to greater-distance processes such as scattering effects inside the circumgalactic medium or emission from faint satellites or merging galaxies. Comparisons with a zoom-in radiative hydrodynamics simulation of a typical Lyman-α emitting galaxy show a very good agreement with LLAMAS galaxies and indicate that bright star-formation clumps and satellite galaxies could produce a similar spatial offset distribution

    JWST/NIRSpec Measurements of Extremely Low Metallicities in High Equivalent Width Lyman-α\alpha Emitters

    Deep VLT/MUSE optical integral field spectroscopy has recently revealed an abundant population of ultra-faint galaxies (MUV=−M_{UV} = -15; 0.01 L⋆L_{\star}) at z=z=2.9−-6.7 due to their strong Lyman-α\alpha emission. The implied Lyman-α\alpha equivalent widths are in excess of 100-200 Angstrom, challenging existing models of normal star formation and implying extremely young ages, small stellar masses, and a very low amount of metal enrichment. We use JWST/NIRSpec's microshutter array to follow-up 45 of these galaxies (11h in G235M/F170LP and 7h in G395M/F290LP), as well as 45 lower-equivalent width Lyman-α\alpha emitters. Our spectroscopy covers the range 1.7−-5.1 micron in order to target strong optical emission lines: Hα\alpha, [OIII], Hβ\beta, and [NII]. Individual measurements as well as stacks reveal line ratios consistent with a metal poor nature (2−-30% Z⊙Z_{\odot}) and intense ionizing radiation fields. The galaxies with the highest equivalent widths of Lyman-α\alpha, in excess of 120 Angstrom, have lower gas-phase metallicities than those with lower equivalent widths. This implies a selection based on Lyman-α\alpha equivalent width is an efficient technique for identifying younger, less chemically enriched systems.Comment: 13 pages, 4 appendices; submitted to AAS Journal

    Derepression of the Plant Chromovirus LORE1 Induces Germline Transposition in Regenerated Plants

    Transposable elements represent a large proportion of the eukaryotic genomes. Long Terminal Repeat (LTR) retrotransposons are very abundant and constitute the predominant family of transposable elements in plants. Recent studies have identified chromoviruses to be a widely distributed lineage of Gypsy elements. These elements contain chromodomains in their integrases, which suggests a preference for insertion into heterochromatin. In turn, this preference might have contributed to the patterning of heterochromatin observed in host genomes. Despite their potential importance for our understanding of plant genome dynamics and evolution, the regulatory mechanisms governing the behavior of chromoviruses and their activities remain largely uncharacterized. Here, we report a detailed analysis of the spatio-temporal activity of a plant chromovirus in the endogenous host. We examined LORE1a, a member of the endogenous chromovirus LORE1 family from the model legume Lotus japonicus. We found that this chromovirus is stochastically de-repressed in plant populations regenerated from de-differentiated cells and that LORE1a transposes in the male germline. Bisulfite sequencing of the 5′ LTR and its surrounding region suggests that tissue culture induces a loss of epigenetic silencing of LORE1a. Since LTR promoter activity is pollen specific, as shown by the analysis of transgenic plants containing an LTR::GUS fusion, we conclude that male germline-specific LORE1a transposition in pollen grains is controlled transcriptionally by its own cis-elements. New insertion sites of LORE1a copies were frequently found in genic regions and show no strong insertional preferences. These distinctive novel features of LORE1 indicate that this chromovirus has considerable potential for generating genetic and epigenetic diversity in the host plant population.
