    HIV-2 infection in a migrant from Gambia: the history of the disease combined with phylogenetic analysis revealed the real source of infection

    Human immunodeficiency virus type 2 (HIV-2) infection prevalence is increasing in some European countries. The increasing migratory flow from countries where HIV-2 is endemic has facilitated the spread of the virus into Europe and other regions. We describe a case of HIV-2 infection in a migrant individual in the Asylum Seeker Centre (ASC) in Italy. The patient's virus was sequenced, and found to be a typical HIV-2 genotype A virus. Bayesian evolutionary analysis revealed that the HIV-2 sequence from migrant dated back to 1986 in a subcluster including sequences from Guinea Bissau. This was coherent with the migrant history who lived in Guinea Bissau from his birth until 1998 when he was 13 years old. Monitoring for HIV-2 infection in migrants from western Africa is necessary using adequate molecular tools to improve the diagnosis and understand the real origin of infection

    Muscle activity as a key indicator of welfare in farmed European sea bass (Dicentrarchus labrax L. 1758)

    Groups of adult sea bass were reared at either low (10 kg m−3) or high (50 kg m−3) stocking densities respectively for 84 and 116 days. To monitor the red muscle activity, about 20 fish from both densities were surgically implanted with EMG (Electromyograms) radio transmitters, after EMG calibration during exhaustive swimming exercise (Ucrit test). Blood samples and morphometric measurements were also taken. EMG showed that the muscle activity of fish reared at 50 kg m−3 was on average twofold higher than fish kept at lower density. Cortisol was significantly more elevated at higher density and haemoglobin, haematocrit and RBCC (red blood cells count) showed the same trend, while lysozyme decreased. Patterns for glucose and lactate were less clear. The results showed that the contemporary use of functional (EMG) and physiological (haematological and biochemical) profiles could give a more comprehensive view of the fish status validating the diagnosis of fish stress induced by culture practices

    Spatiotemporal reconstruction and transmission dynamics during the 2016-17 H5N8 highly pathogenic avian influenza epidemic in Italy

    Effective control of avian diseases in domestic populations requires understanding of the transmission dynamics facilitating viral emergence and spread. In 2016–17, Italy experienced a significant avian influenza epidemic caused by a highly pathogenic A(H5N8) virus, which affected domestic premises housing around 2.7 million birds, primarily in the north‐eastern regions with the highest density of poultry farms (Lombardy, Emilia‐Romagna and Veneto). We perform integrated analyses of genetic, spatiotemporal and host data within a Bayesian phylogenetic framework. Using continuous and discrete phylogeography, we estimate the locations of movements responsible for the spread and persistence of the epidemic. The information derived from these analyses on rates of transmission between regions through time can be used to assess the success of control measures. Using an approach based on phylogenetic–temporal distances between domestic cases, we infer the presence of cryptic wild bird‐mediated transmission, information that can be used to complement existing epidemiological methods for distinguishing transmission within the domestic population from incursions across the wildlife–domestic interface, a common challenge in veterinary epidemiology. Spatiotemporal reconstruction of the epidemic reveals a highly skewed distribution of virus movements with a high proportion of shorter distance local movements interspersed with occasional long‐distance dispersal events associated with wild birds. We also show how such inference be used to identify possible instances of human‐mediated movements where distances between phylogenetically linked domestic cases are unusually high

    Improving pacific oyster (Crassostrea gigas, Thunberg, 1793) production in Mediterranean coastal lagoons: Validation of the growth model “ShellSIM” on traditional and novel farming methods

    Bivalve farming is a major European aquaculture activity, representing 48.5% of total biomass produced. Italy is one of the largest consumers of oysters but local production does not meet the market demand. Italy has approximately 384,000 ha of shallow lagoons in its coastal area, already devoted to extensive aquaculture activities, which could also represent potential locations for Pacific oyster (Crassostrea gigas, Thunberg, 1793) farming. The aim of this study is to enhance Pacific oyster farming in shallow coastal lagoons by testing novel farming technologies and validating an existing bioenergetic growth model (ShellSIM). Commercial performance of Pacific oysters and associated environmental parameters were monitored in two Sardinian coastal lagoons (San Teodoro and Santa Gilla, Italy). Oyster growth and survival were compared during a production cycle for two rearing systems: traditional systems (floating bags or lanterns) and Ortac units. The latter has not been previously tested in coastal lagoons. Measured performances were compared with ShellSIM predictions to evaluate the model's ability to predict growth and the potential production in other coastal lagoons.     Serological Patterns of Brucellosis, Leptospirosis and Q Fever in Bos indicus Cattle in Cameroon

    Brucellosis, leptospirosis and Q fever are important infections of livestock causing a range of clinical conditions including abortions and reduced fertility. In addition, they are all important zoonotic infections infecting those who work with livestock and those who consume livestock related products such as milk, producing non-specific symptoms including fever, that are often misdiagnosed and that can lead to severe chronic disease. This study used banked sera from the Adamawa Region of Cameroon to investigate the seroprevalences and distributions of seropositive animals and herds. A classical statistical and a multi-level prevalence modelling approach were compared. The unbiased estimates were 20% of herds were seropositive for Brucella spp. compared to 95% for Leptospira spp. and 68% for Q fever. The within-herd seroprevalences were 16%, 35% and 39% respectively. There was statistical evidence of clustering of seropositive brucellosis and Q fever herds. The modelling approach has the major advantage that estimates of seroprevalence can be adjusted for the sensitivity and specificity of the diagnostic test used and the multi-level structure of the sampling. The study found a low seroprevalence of brucellosis in the Adamawa Region compared to a high proportion of leptospirosis and Q fever seropositive herds. This represents a high risk to the human population as well as potentially having a major impact on animal health and productivity in the region

    Different environmental gradients associated to the spatiotemporal and genetic pattern of the H5N8 highly pathogenic avian influenza outbreaks in poultry in Italy

    Comprehensive understanding of the patterns and drivers of avian influenza outbreaks is pivotal to inform surveillance systems and heighten nations’ ability to quickly detect and respond to the emergence of novel viruses. Starting in early 2017, the Italian poultry sector has been involved in the massive H5N8 highly pathogenic avian influenza epidemic that spread in the majority of the European countries in 2016/2017. Eighty‐three outbreaks were recorded in north‐eastern Italy, where a densely populated poultry area stretches along the Lombardy, Emilia‐Romagna and Veneto regions. The confirmed cases, affecting both the rural and industrial sectors, depicted two distinct epidemic waves. We adopted a combination of multivariate statistics techniques and multi‐model regression selection and inference, to investigate how environmental factors relate to the pattern of outbreaks diversity with respect to their spatiotemporal and genetic diversity. Results showed that a combination of eco‐climatic and host density predictors were associated with the outbreaks pattern, and variation along gradients was noticeable among genetically and geographically distinct groups of avian influenza cases. These regional contrasts may be indicative of a different mechanism driving the introduction and spreading routes of the influenza virus in the domestic poultry population. This methodological approach may be extended to different spatiotemporal scale to foster site‐specific, ecologically informed risk mitigating strategies

    Epidemiology of Coxiella burnetii infection in Africa: a OneHealth systematic review

    Background: Q fever is a common cause of febrile illness and community-acquired pneumonia in resource-limited settings. Coxiella burnetii, the causative pathogen, is transmitted among varied host species, but the epidemiology of the organism in Africa is poorly understood. We conducted a systematic review of C. burnetii epidemiology in Africa from a “One Health” perspective to synthesize the published data and identify knowledge gaps.<p></p> Methods/Principal Findings: We searched nine databases to identify articles relevant to four key aspects of C. burnetii epidemiology in human and animal populations in Africa: infection prevalence; disease incidence; transmission risk factors; and infection control efforts. We identified 929 unique articles, 100 of which remained after full-text review. Of these, 41 articles describing 51 studies qualified for data extraction. Animal seroprevalence studies revealed infection by C. burnetii (≤13%) among cattle except for studies in Western and Middle Africa (18–55%). Small ruminant seroprevalence ranged from 11–33%. Human seroprevalence was <8% with the exception of studies among children and in Egypt (10–32%). Close contact with camels and rural residence were associated with increased seropositivity among humans. C. burnetii infection has been associated with livestock abortion. In human cohort studies, Q fever accounted for 2–9% of febrile illness hospitalizations and 1–3% of infective endocarditis cases. We found no studies of disease incidence estimates or disease control efforts.<p></p> Conclusions/Significance: C. burnetii infection is detected in humans and in a wide range of animal species across Africa, but seroprevalence varies widely by species and location. Risk factors underlying this variability are poorly understood as is the role of C. burnetii in livestock abortion. Q fever consistently accounts for a notable proportion of undifferentiated human febrile illness and infective endocarditis in cohort studies, but incidence estimates are lacking. C. burnetii presents a real yet underappreciated threat to human and animal health throughout Africa.<p></p&gt

    Addressing the welfare needs of farmed lumpfish: knowledge gaps, challenges and solutions

    Lumpfish (Cyclopterus lumpus L.) are increasingly being used as cleaner fish to control parasitic sea lice, one of the most important threats to salmon farming. However, lumpfish cannot survive feeding solely on sea lice, and their mortality in salmon net pens can be high, which has welfare, ethical and economic implications. The industry is under increasing pressure to improve the welfare of lumpfish, but little guidance exists on how this can be achieved. We undertook a knowledge gap and prioritisa tion exercise using a Delphi approach with participants from the fish farming sector, animal welfare, academia and regulators to assess consensus on the main challenges and potential solutions for improving lumpfish welfare. Consensus among participants on the utility of 5 behavioural and 12 physical welfare indicators was high (87–89%), reliable (Cronbach's alpha = 0.79, 95CI = 0.69–0.92) and independent of participant background. Participants highlighted fin erosion and body damage as the most use ful and practical operational welfare indicators, and blood parameters and behav ioural indicators as the least practical. Species profiling revealed profound differences between Atlantic salmon and lumpfish in relation to behaviour, habitat preferences, nutritional needs and response to stress, suggesting that applying a common set of welfare standards to both species cohabiting in salmon net-pens may not work well for lumpfish. Our study offers 16 practical solutions for improving the welfare of lumpfish and illustrates the merits of the Delphi approach for achieving consensus among stakeholders on welfare needs, targeting research where is most needed and generating workable solutions.info:eu-repo/semantics/publishedVersio

    Characterizing livestock markets, primary diseases and key management practices along the livestock supply chain in Cameroon

    Live animal markets are common hotspots for the dispersal of multiple infectious diseases in various production systems globally. In Cameroon livestock trade occurs predominantly via a system of livestock markets. Improving the understanding of the risks associated with livestock trade systems and markets is, therefore, key to design targeted and evidence-based interventions. In the current study, official transaction records for a 12-month period were collected from 62 livestock markets across Central and Southern Cameroon, in combination with a questionnaire-based survey with the livestock markets stakeholders. The available information collected at these markets was used to characterize their structural and functional organization. Based on trade volume, cattle price and the intensity of stakeholder attendance, four main classes of livestock markets were identified. Despite an evident hierarchical structure of the system, a relatively limited pool of infectious diseases was consistently reported as predominant across market classes, highlighting homogeneous disease risks along the livestock supply chain. Conversely, the variable livestock management practices reported (e.g., traded species, husbandry practices, and transhumance habits) highlighted diverse potential risks for disease dissemination among market classes. Making use of readily available commercial information at livestock markets, this study describes a rapid approach for market characterization and classification. Simultaneously, this study identifies primary diseases and management practices at risk and provides the opportunity to inform evidence-based and strategic communication, surveillance and control approaches aiming at mitigating these risks for diseases dissemination through the livestock supply chain in Cameroon
