    A critical approach to the development of a framework to support the evaluation of information strategies in UK Higher Education Institutions

    A thesis submitted for the degree of Doctor of Philosophy to the University of LutonThe objective of this thesis has been to develop a framework to support the evaluation of information strategies of UK higher education institutions (REIs). For this study the theoretical and empirical literature was extensively reviewed and four substantial pieces of empirical research were conducted. These included action research CAR), two pieces of ethnographic research, and a case study. The AR analysed problems encountered with a Student Records System at a UK university and identified both immediate and deeper causes for these problems. Ethnography I involved the researcher's participation in the information strategy development process at the same university: This included consideration of the development processes adopted and also the way that decisions were taken. Ethnography II consisted of participant observation at a range of workshops and conferences organised by the Joint Information Systems Committee on information strategy development at UK REIs. These provided a broad picture of information strategy development procedures being adopted across these HEls. The case study investigated in detail the implementation of an information strategy at a university different from that examined in AR and Ethnography I. These empirical investigations all included in-depth interviews. In total 117 people of various levels and backgrounds involved in information strategies and associated information systems within UK HEIs were interviewed. Key findings from the empirical research were: Many HErs in the process of developing an information strate!:,,),, or about to do so, were not fully sure how this should be achieved nor the extent of the likely benefits. Most HEIs implementing information strategies were using top-down directed system approaches, leaving little room for more inclusive bottom-up emergent planning. Information strategies need to be developed and evaluated using strongly human-centred methods, primarily because it became apparent that the successful functioning of such a strategy is dependent on the motivation and competencies of the people who create and use the information. Investigations into aspects of information strategy development and implementation need to focus on people's perceptions of the situation rather than seeking an objective truth independent of the participants. This reflects a Kantian perspective of knowledge. Overall, the empirical findings supported the use of a Critical Systems Thinking approach in the evaluation of information strategies at higher education institutions. The development of the evaluative framework, the main objective of the thesis, took place in two phases: developing the framework based on the literature review and revising the framework from the empirical research investigations involving a process of critical iteration. The first phase identified a range of elements associated with an HErs information strategy, and for each element highlighted the relevant theoretical andlor empirical literature that bears on the issues being addressed. In particular, the framework is strongly influenced by insights drawn from the work of three key social theorists: Kant, Habermas and Foucault. In addition, the framework includes 'guidelines for evaluation', where these are more practical questions to ask and areas to investigate when evaluating a given element ofthe strategy. The second phase took the framework through a series of reflections and revisions based on the findings from the empirical investigations. In each case, insights were gained that related to the use or applicability ofthe framework. By combining the findings from the theoretical and empirical literature with those from the empirical research, the final framework, which is believed to have filled a gap in the theoretical literature, aims to encompass the complexity of information strategy development and implementation within HEIs. The framework reflects a human-centred and Critical Systems Thinking approach, and is designed to allow potential evaluators to identify underlying causes for the success or failure of an information strategy that is implemented at an HEI

    Reconstituting typeset Marriage Registers using simple software tools

    In a world of fully integrated software applications, which can seem daunting to develop and to maintain, it is sometimes useful to recall that a system of loosely-linked software components can provide surprisingly powerful and flexible methods for software development. This paper describes a project which aims to retypeset a series of volumes from the Phillimore Marriage Registers, first published in England around the turn of the last century. The source material is plain text derived from running Optical Character Recognition (OCR) on a set of page scans taken from the original printed volumes. The regular, tabular, structure of the Register pages allows us to automate the re-typesetting process. The UNIX troff software and its tbl preprocessor are used for the typesetting itself, but a series of simple awk-based software tools, all of them parsers and code generators of one sort or another, is used to bring about the OCR-to-troff transformation. By re-parsing the generated troff codes it is possible to produce a surname index as a supplement to the retypeset volume. Moreover, this second-stage parsing has been invaluable in discovering subtle ‘typos’ in the automatically generated material. With small adjustments to this parser it would be possible to output the complete marriage entries in standard XML or GEDCOM notations

    Bigger Buffer k-d Trees on Multi-Many-Core Systems

    A buffer k-d tree is a k-d tree variant for massively-parallel nearest neighbor search. While providing valuable speed-ups on modern many-core devices in case both a large number of reference and query points are given, buffer k-d trees are limited by the amount of points that can fit on a single device. In this work, we show how to modify the original data structure and the associated workflow to make the overall approach capable of dealing with massive data sets. We further provide a simple yet efficient way of using multiple devices given in a single workstation. The applicability of the modified framework is demonstrated in the context of astronomy, a field that is faced with huge amounts of data

    Microbiome profiling by Illumina sequencing of combinatorial sequence-tagged PCR products

    We developed a low-cost, high-throughput microbiome profiling method that uses combinatorial sequence tags attached to PCR primers that amplify the rRNA V6 region. Amplified PCR products are sequenced using an Illumina paired-end protocol to generate millions of overlapping reads. Combinatorial sequence tagging can be used to examine hundreds of samples with far fewer primers than is required when sequence tags are incorporated at only a single end. The number of reads generated permitted saturating or near-saturating analysis of samples of the vaginal microbiome. The large number of reads al- lowed an in-depth analysis of errors, and we found that PCR-induced errors composed the vast majority of non-organism derived species variants, an ob- servation that has significant implications for sequence clustering of similar high-throughput data. We show that the short reads are sufficient to assign organisms to the genus or species level in most cases. We suggest that this method will be useful for the deep sequencing of any short nucleotide region that is taxonomically informative; these include the V3, V5 regions of the bac- terial 16S rRNA genes and the eukaryotic V9 region that is gaining popularity for sampling protist diversity.Comment: 28 pages, 13 figure

    High-throughput, quantitative analyses of genetic interactions in E. coli.

    Large-scale genetic interaction studies provide the basis for defining gene function and pathway architecture. Recent advances in the ability to generate double mutants en masse in Saccharomyces cerevisiae have dramatically accelerated the acquisition of genetic interaction information and the biological inferences that follow. Here we describe a method based on F factor-driven conjugation, which allows for high-throughput generation of double mutants in Escherichia coli. This method, termed genetic interaction analysis technology for E. coli (GIANT-coli), permits us to systematically generate and array double-mutant cells on solid media in high-density arrays. We show that colony size provides a robust and quantitative output of cellular fitness and that GIANT-coli can recapitulate known synthetic interactions and identify previously unidentified negative (synthetic sickness or lethality) and positive (suppressive or epistatic) relationships. Finally, we describe a complementary strategy for genome-wide suppressor-mutant identification. Together, these methods permit rapid, large-scale genetic interaction studies in E. coli

    War of Ontology Worlds: Mathematics, Computer Code, or Esperanto?

    The use of structured knowledge representations—ontologies and terminologies—has become standard in biomedicine. Definitions of ontologies vary widely, as do the values and philosophies that underlie them. In seeking to make these views explicit, we conducted and summarized interviews with a dozen leading ontologists. Their views clustered into three broad perspectives that we summarize as mathematics, computer code, and Esperanto. Ontology as mathematics puts the ultimate premium on rigor and logic, symmetry and consistency of representation across scientific subfields, and the inclusion of only established, non-contradictory knowledge. Ontology as computer code focuses on utility and cultivates diversity, fitting ontologies to their purpose. Like computer languages C++, Prolog, and HTML, the code perspective holds that diverse applications warrant custom designed ontologies. Ontology as Esperanto focuses on facilitating cross-disciplinary communication, knowledge cross-referencing, and computation across datasets from diverse communities. We show how these views align with classical divides in science and suggest how a synthesis of their concerns could strengthen the next generation of biomedical ontologies

    Stability of mRNA/DNA and DNA/DNA Duplexes Affects mRNA Transcription

    Nucleic acids, due to their structural and chemical properties, can form double-stranded secondary structures that assist the transfer of genetic information and can modulate gene expression. However, the nucleotide sequence alone is insufficient in explaining phenomena like intron-exon recognition during RNA processing. This raises the question whether nucleic acids are endowed with other attributes that can contribute to their biological functions. In this work, we present a calculation of thermodynamic stability of DNA/DNA and mRNA/DNA duplexes across the genomes of four species in the genus Saccharomyces by nearest-neighbor method. The results show that coding regions are more thermodynamically stable than introns, 3′-untranslated regions and intergenic sequences. Furthermore, open reading frames have more stable sense mRNA/DNA duplexes than the potential antisense duplexes, a property that can aid gene discovery. The lower stability of the DNA/DNA and mRNA/DNA duplexes of 3′-untranslated regions and the higher stability of genes correlates with increased mRNA level. These results suggest that the thermodynamic stability of DNA/DNA and mRNA/DNA duplexes affects mRNA transcription

    The quest for genetic risk factors for Crohn's disease in the post-GWAS era

    Multiple genome-wide association studies (GWASs) and two large scale meta-analyses have been performed for Crohn's disease and have identified 71 susceptibility loci. These findings have contributed greatly to our current understanding of the disease pathogenesis. Yet, these loci only explain approximately 23% of the disease heritability. One of the future challenges in this post-GWAS era is to identify potential sources of the remaining heritability. Such sources may include common variants with limited effect size, rare variants with higher effect sizes, structural variations, or even more complicated mechanisms such as epistatic, gene-environment and epigenetic interactions. Here, we outline potential sources of this hidden heritability, focusing on Crohn's disease and the currently available data. We also discuss future strategies to determine more about the heritability; these strategies include expanding current GWAS, fine-mapping, whole genome sequencing or exome sequencing, and using family-based approaches. Despite the current limitations, such strategies may help to transfer research achievements into clinical practice and guide the improvement of preventive and therapeutic measures

    Transcriptome profiling of ontogeny in the acridid grasshopper Chorthippus biguttulus

    Acridid grasshoppers (Orthoptera:Acrididae) are widely used model organisms for developmental, evolutionary, and neurobiological research. Although there has been recent influx of orthopteran transcriptomic resources, many use pooled ontogenetic stages obscuring information about changes in gene expression during development. Here we developed a de novo transcriptome spanning 7 stages in the life cycle of the acridid grasshopper Chorthippus biguttulus. Samples from different stages encompassing embryonic development through adults were used for transcriptomic profiling, revealing patterns of differential gene expression that highlight processes in the different life stages. These patterns were validated with semi-quantitative RT-PCR. Embryonic development showed a strongly differentiated expression pattern compared to all of the other stages and genes upregulated in this stage were involved in signaling, cellular differentiation, and organ development. Our study is one of the first to examine gene expression during post-embryonic development in a hemimetabolous insect and we found that only the fourth and fifth instars had clusters of genes upregulated during these stages. These genes are involved in various processes ranging from synthesis of biogenic amines to chitin binding. These observations indicate that post-embryonic ontogeny is not a continuous process and that some instars are differentiated. Finally, genes upregulated in the imago were generally involved in aging and immunity. Our study highlights the importance of looking at ontogeny as a whole and indicates promising directions for future research in orthopteran development
