    Blooms of cyanobacteria in a temperate Australian lagoon system post and prior to European settlement

    Blooms of noxious N2 fixing cyanobacteria such as Nodularia spumigena are a recurring problem in some estuaries; however, the historic occurrence of such blooms in unclear in many cases. Here we report the results of a palaeoecological study on a temperate Australian lagoon system (the Gippsland Lakes) where we used stable isotopes and pigment biomarkers in dated cores as proxies for eutrophication and blooms of cyanobacteria. Pigment proxies show a clear signal, with an increase in cyanobacterial pigments (echinenone, canthaxanthin and zeaxanthin) in the period coinciding with recent blooms. Another excursion in these proxies was observed prior to the opening of an artificial entrance to the lakes in 1889, which markedly increased the salinity of the Gippsland Lakes. A coincident increase in the sediment organic-carbon content in the period prior to the opening of the artificial entrance suggests that the bottom waters of the lakes were more stratified and hypoxic, which would have led to an increase in the recycling of phosphorus. After the opening of the artificial entrance, there was a  ∼  60-year period with low values for the cyanobacterial proxies as well as a low sediment organic-carbon content suggesting a period of low bloom activity associated with the increased salinity of the lakes. During the 1940s, the current period of re-eutrophication commenced, as indicated by a steadily increasing sediment organic-carbon content and cyanobacterial pigments. We suggest that increasing nitrogen inputs from the catchment led to the return of hypoxia and increased phosphorus release from the sediment, which drove the re-emergence of cyanobacterial blooms

    Dual molecular mechanisms govern escape at immunodominant HLA A2-restricted HIV epitope

    Serial accumulation of mutations to fixation in the SLYNTVATL (SL9) immunodominant, HIV p17 Gag-derived, HLA A2-restricted CTL epitope produce the SLFNTIAVL triple mutant ‘ultimate’ escape variant. These mutations in solvent-exposed residues are believed to interfere with TCR recognition, although confirmation has awaited structural verification. Here, we solved a TCR co-complex structure with SL9 and the triple escape mutant to determine the mechanism of immune escape in this eminent system. We show that, in contrast to prevailing hypotheses, the main TCR contact residue is 4N and the dominant mechanism of escape is not via lack of TCR engagement. Instead, mutation of solvent exposed residues in the peptide destabilize the peptide-HLA and reduce peptide density at the cell surface. These results highlight the extraordinary lengths that HIV employs to evade detection by high-affinity TCRs with a broad peptide-binding footprint and necessitate reevaluation of this exemplar model of HIV TCR escape

    Perceived diagnostic delay and cancer-related distress: a cross sectional study of patients with colorectal cancer.

    Objective: This study aimed to examine the effect of perceived diagnostic delay on cancer-related distress, and determine whether fear of cancer-recurrence and quality of life mediate this relationship. Methods: Cross-sectional study in which 311 colorectal cancer (CRC) survivors in Scotland completed a survey which included questions on cancer-related distress (IES-R), perceived diagnostic delay, quality of life (trial outcome index of the FACT-C: FACT-C TOI) and fear of cancer recurrence. 15 patients withheld consent to data matching with medical records, leaving a sample size of 296. Participants were an average of 69 years old (range 56 to 81) and between 3.5 to 12 years post-diagnosis. Multiple regressions were used to test predictors of distress, and regression and bootstrapping to test for mediation. Results: Perceived diagnostic delay was correlated with higher cancer-related distress, while objective markers of diagnostic delay (disease stage at diagnosis and treatment received) were not. Some of the relationship between perceived diagnostic delay and cancer-related distress was mediated by quality of life, but not by fear of cancer recurrence. Conclusions: Perceived diagnostic delay was associated with higher cancer-related distress among CRC survivors. While poorer quality of life partly explained such associations, fear of cancer recurrence, stage at diagnosis and treatment did not. The exact features of diagnostic delay that are associated with cancer-related distress remain unclear. Future research should examine the experiences patients go through prior to diagnosis that may increase distress, in an effort to improve our understanding of the factors affecting emotional wellbeing among CRC survivors

    Drinking in the dark: shedding light on young people’s alcohol consumption experiences

    This paper draws on 12 months of ethnographic research to explore the drinking experiences of young people, aged 15-24, living in the suburban case study locations of Chorlton and Wythenshawe, Manchester, UK. This paper moves beyond the contemporary geographical imaginary of alcohol consumption as a city-centre issue, to explore suburban indoor and outdoor drinking cultures. Through paying attention to atmospheres of darkness and lightness, I show how drinkscapes are active constituents of young people’s drinking occasions, rather than passive backdrops. More than this, I illustrate how young people transform dark and light drinkscapes, thereby shaping the drinking practices of themselves and others. Through looking at the interplay between the curating of an atmosphere, and the experience of that atmosphere when bodies, and practices are inserted into it, this paper offers a different take on the ‘drinking at home is bad, drinking in public spaces is good’ argument, with original policy suggestions

    Multi-phenotype genome-wide association studies of the Norfolk Island isolate implicate pleiotropic loci involved in chronic kidney disease

    Chronic kidney disease (CKD) is a persistent impairment of kidney function. Genome-wide association studies (GWAS) have revealed multiple genetic loci associated with CKD susceptibility but the complete genetic basis is not yet clear. Since CKD shares risk factors with cardiovascular diseases and diabetes, there may be pleiotropic loci at play but may go undetected when using single phenotype GWAS. Here, we used multi-phenotype GWAS in the Norfolk Island isolate (n = 380) to identify new loci associated with CKD. We performed a principal components analysis on different combinations of 29 quantitative traits to extract principal components (PCs) representative of multiple correlated phenotypes. GWAS of a PC derived from glomerular filtration rate, serum creatinine, and serum urea identified a suggestive peak (pmin = 1.67 × 10-7) that mapped to KCNIP4. Inclusion of other secondary CKD measurements with these three kidney function traits identified the KCNIP4 locus with GWAS significance (pmin = 1.59 × 10-9). Finally, we identified a group of two SNPs with increased minor allele frequencies as potential functional variants. With the use of genetic isolate and the PCA-based multi-phenotype GWAS approach, we have revealed a potential pleotropic effect locus for CKD. Further studies are required to assess functional relevance of this locus

    The first Provenance Challenge was set up in order to provide a forum for the community to help understand the capabilities of different provenance systems and the expressiveness of their provenance representations. To this end, a Functional Magnetic Resonance Imaging workflow was defined, which participants had to either simulate or run in order to produce some provenance representation, from which a set of identified queries had to be implemented and executed. Sixteen teams responded to the challenge, and submitted their inputs. In this paper, we present the challenge workflow and queries, and summarise the participants contributions

    Paradoxical family practices: LGBTQ+ young people, mental health and wellbeing

    This article will explore how LGBTQ+ young people sustain, and in some cases survive, family relationships. We develop the concept of ‘paradoxical family practices’ and use this to demonstrate the ways in which LGBTQ+ young people manage family life through everyday emotion work. This highlights: (1) how families ordinarily navigate heteronormativity and ‘issues’ of gender/sexuality; (2) the efficacy of ‘paradoxical family practices’ as a conceptual tool; (3) the value of emotion-centred multiple qualitative methods to explore the lives of LGBTQ+ young people and mental health. Findings derive from a small-scale UK study funded by the Wellcome Trust (UNS39780) and were generated through a two-stage methodology comprising digital/paper emotion maps and qualitative interviews with LGBTQ+ young people aged 16–25 (n = 12) followed by diary methods and follow-up interviews (n = 9). Interviews were also completed with ‘family members’ (n = 7)
