    Climate-adjusted provenancing: A strategy for climate-resilient ecological restoration

    Investments in ecological restoration are estimated at $US 2 trillion per annum worldwide and are increasing rapidly (Cunningham, 2008; Williams et al., 2014). These investments are occurring in an environment of accelerated climate change that is projected to continue into the next century, yet they currently take little account of such change. This has significant implications for the long-term success of restoration plantings across millions of hectares, with germplasm used in current restoration efforts potentially poorly-adapted to future climates. New approaches that optimize the climate-resilience of these restoration efforts are thus essential (Breed et al., 2013; Williams et al., 2014; Havens et al., 2015)..

    Intragenic copy number variation within filaggrin contributes to the risk of atopic dermatitis with a dose-dependent effect

    Loss-of-function variants within the filaggrin gene (FLG) increase the risk of atopic dermatitis. FLG also demonstrates intragenic copy number variation (CNV), with alleles encoding 10, 11, or 12 filaggrin monomers; hence, CNV may affect the amount of filaggrin expressed in the epidermis. A total of 876 Irish pediatric atopic dermatitis cases were compared with 928 population controls to test the hypothesis that CNV within FLG affects the risk of atopic dermatitis independently of FLG-null mutations. Cases and controls were screened for CNV and common FLG-null mutations. In this population the 11-repeat allele was most prevalent (allele frequency 51.5%); the 10-repeat allele frequency was 33.9% and the 12-repeat allele frequency was 14.6%. Having excluded FLG mutation carriers, the control group had a significantly higher number of repeats than cases (χ2P=0.043), and the odds ratio of disease was reduced by a factor of 0.88 (95% confidence interval 0.78–0.98, P=0.025) for each additional unit of copy number. Breakdown products of filaggrin were quantified in tape-stripped stratum corneum from 31 atopic dermatitis patients and urocanic acid showed a positive correlation with total copy number. CNV within FLG makes a significant, dose-dependent contribution to atopic dermatitis risk, and therefore treatments to increase filaggrin expression may have therapeutic utility

    Widespread species spanning strong environmental (e.g., climatic) gradients frequently display morphological and physiological adaptations to local conditions. Some adaptations are common to different species that occupy similar environments. However, the genomic architecture underlying such convergent traits may not be the same between species. Using genomic data from previous studies of three widespread eucalypt species that grow along rainfall gradients in southern Australia, our probabilistic approach provides evidence that adaptation to aridity is a genome-wide phenomenon, likely to involve multiple and diverse genes, gene families and regulatory regions that affect a multitude of complex genetic and biochemical processes

    Low-Level Resource Partitioning Supports Coexistence Among Functionally Redundant Bacteria During Successional Dynamics

    Members of microbial communities can substantially overlap in substrate use. However, what enables functionally redundant microorganisms to coassemble or even stably coexist remains poorly understood. Here, we show that during unstable successional dynamics on complex, natural organic matter, functionally redundant bacteria can coexist by partitioning low-concentration substrates even though they compete for one simple, dominant substrate. We allowed ocean microbial communities to self-assemble on leachates of the brown seaweed Fucus vesiculosus and then analyzed the competition among 10 taxonomically diverse isolates representing two distinct stages of the succession. All, but two isolates, exhibited an average of 90% ± 6% pairwise overlap in resource use, and functional redundancy of isolates from the same assembly stage was higher than that from between assembly stages, leading us to construct a simpler four-isolate community with two isolates from each of the early and late stages. We found that, although the short-term dynamics of the four-isolate communities in F. vesiculosus leachate was dependent on initial isolate ratios, in the long term, the four isolates stably coexist in F. vesiculosus leachate, albeit with some strains at low abundance. We therefore explored the potential for nonredundant substrate use by genomic content analysis and RNA expression patterns. This analysis revealed that the four isolates mainly differed in peripheral metabolic pathways, such as the ability to degrade pyrimidine, leucine, and tyrosine, as well as aromatic substrates. These results highlight the importance of fine-scale differences in metabolic strategies for supporting the frequently observed coexistence of large numbers of rare organisms in natural microbiomes

    Towards establishment of a centralized spider traits database

    A main goal of ecological and evolutionary biology is understanding and predicting interactions between populations and both abiotic and biotic environments, the spatial and temporal variation of these interactions, and the effects on population dynamics and performance. Trait-based approaches can help to model these interactions and generate a comprehensive understanding of ecosystem functioning. A central tool is the collation of databases that include species trait information. Such centralized databases have been set up for a number of organismal groups but is lacking for one of the most important groups of predators in terrestrial ecosystems - spiders. Here we promote the collation of an open spider traits database, integrated into the global Open Traits Network. We explore the current collation of spider data and cover the logistics of setting up a global database, including which traits to include, the source of data, how to input data, database governance, geographic cover, accessibility, quality control and how to make the database sustainable long-term. Finally, we explore the scope of research questions that could be investigated using a global spider traits database.Peer reviewe

    Skin microbiome prior to development of atopic dermatitis:early colonization with commensal staphylococci at 2 months is associated with a lower risk of atopic dermatitis at 1 year

    Background: Disease flares of established atopic dermatitis (AD) are generally associated with a low-diversity skin microbiota and Staphylococcus aureus dominance. The temporal transition of the skin microbiome between early infancy and the dysbiosis of established AD is unknown. Methods: We randomly selected 50 children from the Cork Babies After SCOPE: Evaluating the Longitudinal Impact Using Neurological and Nutritional Endpoints (BASELINE) longitudinal birth cohort for microbiome sampling at 3 points in the first 6 months of life at 4 skin sites relevant to AD: the antecubital and popliteal fossae, nasal tip, and cheek. We identified 10 infants with AD and compared them with 10 randomly selected control infants with no AD. We performed bacterial 16S ribosomal RNA sequencing and analysis directly from clinical samples. Results: Bacterial community structures and diversity shifted over time, suggesting that age strongly affects the skin microbiome in infants. Unlike established AD, these patients with infantile AD did not have noticeably dysbiotic communities before or with disease and were not colonized by S aureus. In comparing patients and control subjects, infants who had affected skin at month 12 had statistically significant differences in bacterial communities on the antecubital fossa at month 2 compared with infants who were unaffected at month 12. In particular, commensal staphylococci were significantly less abundant in infants affected at month 12, suggesting that this genus might protect against the later development of AD. Conclusions: This study suggests that 12-month-old infants with AD were not colonized with S aureus before having AD. Additional studies are needed to confirm whether colonization with commensal staphylococci modulates skin immunity and attenuates development of AD
