    Optimal pooling for genome re-sequencing with ultra-high-throughput short-read technologies

    New generation sequencing technologies offer unique opportunities and challenges for re-sequencing studies. In this article, we focus on re-sequencing experiments using the Solexa technology, based on bacterial artificial chromosome (BAC) clones, and address an experimental design problem. In these specific experiments, approximate coordinates of the BACs on a reference genome are known, and fine-scale differences between the BAC sequences and the reference are of interest. The high-throughput characteristics of the sequencing technology makes it possible to multiplex BAC sequencing experiments by pooling BACs for a cost-effective operation. However, the way BACs are pooled in such re-sequencing experiments has an effect on the downstream analysis of the generated data, mostly due to subsequences common to multiple BACs. The experimental design strategy we develop in this article offers combinatorial solutions based on approximation algorithms for the well-known max n-cut problem and the related max n-section problem on hypergraphs. Our algorithms, when applied to a number of sample cases give more than a 2-fold performance improvement over random partitioning

    This report describes a system comprised of a set of interactive commands and a data base which aids in the modeling of thermal power systems with the aid of a computer. This system, named TPSA (Thermal Power System Analyser), is implemented as a subsystem within the Multics interactive system, which runs on a Honeywell 6180 computer. TPSA deals with models and data bases. A TPSA model is a program capable of computing various output parameters of a thermal power system when given the values of necessary input variables. A TPSA data base is a collection of named variables which a model can access to obtain the value of a parameter or record a result. The interactive commands facilitate setting desired values of the input variables, executing the program, and displaying the selected output variables at the end of the program run. Some special commands, generally found useful in modeling work are also included. Procedure to modify the data base or to create a new data base is described. Some typical examples are included that provide a record of the interactive session with TPSA, illustrating model execution and use of the "probe" command for debugging the program

    Early History of Mammals Is Elucidated with the ENCODE Multiple Species Sequencing Data

    Understanding the early evolution of placental mammals is one of the most challenging issues in mammalian phylogeny. Here, we addressed this question by using the sequence data of the ENCODE consortium, which include 1% of mammalian genomes in 18 species belonging to all main mammalian lineages. Phylogenetic reconstructions based on an unprecedented amount of coding sequences taken from 218 genes resulted in a highly supported tree placing the root of Placentalia between Afrotheria and Exafroplacentalia (Afrotheria hypothesis). This topology was validated by the phylogenetic analysis of a new class of genomic phylogenetic markers, the conserved noncoding sequences. Applying the tests of alternative topologies on the coding sequence dataset resulted in the rejection of the Atlantogenata hypothesis (Xenarthra grouping with Afrotheria), while this test rejected the second alternative scenario, the Epitheria hypothesis (Xenarthra at the base), when using the noncoding sequence dataset. Thus, the two datasets support the Afrotheria hypothesis; however, none can reject both of the remaining topological alternatives

    Simcluster: clustering enumeration gene expression data on the simplex space

    Transcript enumeration methods such as SAGE, MPSS, and sequencing-by-synthesis EST "digital northern", are important high-throughput techniques for digital gene expression measurement. As other counting or voting processes, these measurements constitute compositional data exhibiting properties particular to the simplex space where the summation of the components is constrained. These properties are not present on regular Euclidean spaces, on which hybridization-based microarray data is often modeled. Therefore, pattern recognition methods commonly used for microarray data analysis may be non-informative for the data generated by transcript enumeration techniques since they ignore certain fundamental properties of this space.

Here we present a software tool, Simcluster, designed to perform clustering analysis for data on the simplex space. We present Simcluster as a stand-alone command-line C package and as a user-friendly on-line tool. Both versions are available at: http://xerad.systemsbiology.net/simcluster.

Simcluster is designed in accordance with a well-established mathematical framework for compositional data analysis, which provides principled procedures for dealing with the simplex space, and is thus applicable in a number of contexts, including enumeration-based gene expression data

    Evidence for Exotic J^{PC}=1^{-+} Meson Production in the Reaction pi- p --> eta pi- p at 18 GeV/c

    Details of the analysis of the eta pi- system studied in the reaction pi^{-} p --> eta pi^{-} p at 18 GeV/c are given. Separate analyses for the 2 gamma and pi+ pi- pi0 decay modes of the eta are presented. An amplitude analysis of the data indicates the presence of interference between the a(2)(1320)- and a J^{PC}=1^{-+} wave between 1.2 and 1.6 GeV/c^2. The phase difference between these waves shows phase motion not attributable solely to the a(2)(1320)-. The data can be fitted by interference between the a(2)(1320)- and an exotic 1^{-+} resonance with M = 1370 +-16 +50 -30} MeV/c^2 and Gamma = 385 +- 40 +65 -105 MeV/c^2. Our results are compared with those of other experiments.Comment: 50 pages of text and 34 figure
