Evaluation of surface nuclear magnetic resonance-estimated subsurface water content
The technique of nuclear magnetic resonance (NMR) has found widespread use in geophysical applications for determining rock properties (e.g. porosity and permeability) and state variables (e.g. water content) or to distinguish between oil and water. NMR measurements are most commonly made in the laboratory and in boreholes. The technique of surface NMR (or magnetic resonance sounding (MRS)) also takes advantage of the NMR phenomenon, but by measuring subsurface rock properties from the surface using large coils of some tens of meters and reaching depths as much as 150 m. We give here a brief review of the current state of the art of forward modeling and inversion techniques.
In laboratory NMR a calibration is used to convert measured signal amplitudes into water content. Surface NMR-measured amplitudes cannot be converted by a simple calibration. The water content is derived by comparing a measured amplitude with an amplitude calculated for a given subsurface water content model as input for a forward modeling that must account for all relevant physics.
A convenient option to check whether the measured signals are reliable or the forward modeling accounts for all effects is to make measurements in a well-defined environment. Therefore, measurements on top of a frozen lake were made with the latest-generation surface NMR instruments. We found the measured amplitudes to be in agreement with the calculated amplitudes for a model of 100 % water content. Assuming then both the forward modeling and the measurement to be correct, the uncertainty of the model is calculated with only a few per cent based on the measurement uncertainty
Allele identification for transcriptome-based population genomics in the invasive plant Centaurea solstitialis
Transcriptome sequences are becoming more broadly available for multiple individuals of the same species, providing opportunities to derive population genomic information from these datasets. Using the 454 Life Science Genome Sequencer FLX and FLX-Titanium next-generation platforms, we generated 11−430 Mbp of sequence for normalized cDNA for 40 wild genotypes of the invasive plant Centaurea solstitialis, yellow starthistle, from across its worldwide distribution. We examined the impact of sequencing effort on transcriptome recovery and overlap among individuals. To do this, we developed two novel publicly available software pipelines: SnoWhite for read cleaning before assembly, and AllelePipe for clustering of loci and allele identification in assembled datasets with or without a reference genome. AllelePipe is designed specifically for cases in which read depth information is not appropriate or available to assist with disentangling closely related paralogs from allelic variation, as in transcriptome or previously assembled libraries. We find that modest applications of sequencing effort recover most of the novel sequences present in the transcriptome of this species, including single-copy loci and a representative distribution of functional groups. In contrast, the coverage of variable sites, observation of heterozygosity, and overlap among different libraries are all highly dependent on sequencing effort. Nevertheless, the information gained from overlapping regions was informative regarding coarse population structure and variation across our small number of population samples, providing the first genetic evidence in support of hypothesized invasion scenarios.Fil: Dlugosch, Katrina M.. Is procrastination related to sleep quality? Testing an application of the procrastination-health model
Despite a growing body of research on the consequences of procrastination for health and well-being, there is little research focused on testing or explaining the potential links between procrastination and sleep quality. Using the procrastination-health model as our guiding conceptual lens, we addressed this gap by examining how and why trait procrastination may be linked to various dimensions of sleep quality across two student samples. In Study 1, procrastination was associated with feeling unrested, but not sleep disturbance frequency, in a sample of Greek undergraduate students (N = 141). In Study 2, bootstrapping analysis of the indirect effects of procrastination on an index of sleep quality through perceived stress in a sample of Canadian students (N = 339) was significant supporting an extended procrastination-health model view of how chronic self-regulation failure may compromise sleep quality. Given the potential for dynamic and reciprocal relations among procrastination, stress, and sleep quality suggested by the current and other research, the ways in which procrastination may contribute to and be influenced by poor sleep quality warrants further investigation
Inferring introduction routes of invasive species using approximate Bayesian computation on microsatellite data
Determining the routes of introduction provides not only information about the history of an invasion process, but also information about the origin and construction of the genetic composition of the invading population. It remains difficult, however, to infer introduction routes from molecular data because of a lack of appropriate methods. We evaluate here the use of an approximate Bayesian computation (ABC) method for estimating the probabilities of introduction routes of invasive populations based on microsatellite data. We considered the crucial case of a single source population from which two invasive populations originated either serially from a single introduction event or from two independent introduction events. Using simulated datasets, we found that the method gave correct inferences and was robust to many erroneous beliefs. The method was also more efficient than traditional methods based on raw values of statistics such as assignment likelihood or pairwise F(ST). We illustrate some of the features of our ABC method, using real microsatellite datasets obtained for invasive populations of the western corn rootworm, Diabrotica virgifera virgifera. EvoPipes.net: Bioinformatic Tools for Ecological and Evolutionary Genomics
Recent increases in the production of genomic data are yielding new opportunities and challenges for biologists. Among the chief problems posed by next-generation sequencing are assembly and analyses of these large data sets. Here we present an online server, http://EvoPipes.net, that provides access to a wide range of tools for bioinformatic analyses of genomic data oriented for ecological and evolutionary biologists. The EvoPipes.net server includes a basic tool kit for analyses of genomic data including a next-generation sequence cleaning pipeline (SnoWhite), scaffolded assembly software (SCARF), a reciprocal best-blast hit ortholog pipeline (RBH Orthologs), a pipeline for reference protein-based translation and identification of reading frame in transcriptome and genomic DNA (TransPipe), a pipeline to identify gene families and summarize the history of gene duplications (DupPipe), and a tool for developing SSRs or microsatellites from a transcriptome or genomic coding sequence collection (findSSR). EvoPipes.net also provides links to other software developed for evolutionary and ecological genomics, including chromEvol and NU-IN, as well as a forum for discussions of issues relating to genomic analyses and interpretation of results. Overall, these applications provide a basic bioinformatic tool kit that will enable ecologists and evolutionary biologists with relatively little experience and computational resources to take advantage of the opportunities provided by next-generation sequencing in their systems
Stress induced polarization of immune-neuroendocrine phenotypes in Gallus gallus
Immune-neuroendocrine phenotypes (INPs) stand for population subgroups differing in immune-neuroendocrine interactions. While mammalian INPs have been characterized thoroughly in rats and humans, avian INPs were only recently described in Coturnix coturnix (quail). To assess the scope of this biological phenomenon, herein we characterized INPs in Gallus gallus (a domestic hen strain submitted to a very long history of strong selective breeding pressure) and evaluated whether a social chronic stress challenge modulates the individuals’ interplay affecting the INP subsets and distribution. Evaluating plasmatic basal corticosterone, interferon-γ and interleukin-4 concentrations, innate/acquired leukocyte ratio, PHA-P skin-swelling and induced antibody responses, two opposite INP profiles were found: LEWIS-like (15% of the population) and FISCHER-like (16%) hens. After chronic stress, an increment of about 12% in each polarized INP frequency was found at expenses of a reduction in the number of birds with intermediate responses. Results show that polarized INPs are also a phenomenon occurring in hens. The observed inter-individual variation suggest that, even after a considerable selection process, the population is still well prepared to deal with a variety of immune-neuroendocrine challenges. Stress promoted disruptive effects, leading to a more balanced INPs distribution, which represents a new substrate for challenging situations.Fil: Nazar, Franco Nicolas. Obesity and nutrition behaviours in Western and Palestinian outpatients with severe mental illness
Extent: 7p.Background: While people with severe mental illness have been found to be more overweight and obese in Western nations, it is unknown to what extent this occurs in Middle Eastern nations and which eating behaviours contribute to obesity in Middle Eastern nations. Method: A total of 665 responses were obtained from patients with serious mental illness attending out-patient clinics in Western developed countries (Germany, UK and Australia; n = 518) and Palestine (n = 147). Patients were evaluated by ICD-10 clinical diagnosis, anthropometric measurements and completed a self-report measure of frequencies of consuming different food items and reasons for eating. Nutritional habits were compared against a Western normative group. Results: More participants from Palestine were overweight or obese (62%) compared to Western countries (47%). In the Western sample, obese patients reported consuming more low-fat products (OR 2.54, 95% CI 1.02-6.33) but also greater eating due to negative emotions (OR 1.84, 95% CI 1.31-2.60) than patients with a healthy body-mass index. In contrast, obese patients from Palestine reported increased consumption of unhealthy snacks (OR 3.73 95% CI 1.16-12.00). Conclusion: Patients with mental illness have poorer nutritional habits than the general population, particularly in Western nations. Consistent phenological shifts in the making of a biodiversity hotspot: the Cape flora
Background
The best documented survival responses of organisms to past climate change on short (glacial-interglacial) timescales are distributional shifts. Despite ample evidence on such timescales for local adaptations of populations at specific sites, the long-term impacts of such changes on evolutionary significant units in response to past climatic change have been little documented. Here we use phylogenies to reconstruct changes in distribution and flowering ecology of the Cape flora - South Africa's biodiversity hotspot - through a period of past (Neogene and Quaternary) changes in the seasonality of rainfall over a timescale of several million years.
Results
Forty-three distributional and phenological shifts consistent with past climatic change occur across the flora, and a comparable number of clades underwent adaptive changes in their flowering phenology (9 clades; half of the clades investigated) as underwent distributional shifts (12 clades; two thirds of the clades investigated). Of extant Cape angiosperm species, 14-41% have been contributed by lineages that show distributional shifts consistent with past climate change, yet a similar proportion (14-55%) arose from lineages that shifted flowering phenology.
Conclusions
Adaptive changes in ecology at the scale we uncover in the Cape and consistent with past climatic change have not been documented for other floras. Shifts in climate tolerance appear to have been more important in this flora than is currently appreciated, and lineages that underwent such shifts went on to contribute a high proportion of the flora's extant species diversity. That shifts in phenology, on an evolutionary timescale and on such a scale, have not yet been detected for other floras is likely a result of the method used; shifts in flowering phenology cannot be detected in the fossil record

Experimental investigation of mini Gurney flaps in combination with vortex generators for improved wind turbine blade performance
This wind tunnel study investigates the aerodynamic effects of mini Gurney flaps (MGFs) and their combination with vortex generators (VGs) on the performance of airfoils and wind turbine rotor blades. VGs are installed on the suction side aiming at stall delay and increased maximum lift. MGFs are thin angle profiles that are attached at the trailing edge in order to increase lift at pre-stall operation. The implementation of both these passive flow control devices is accompanied by a certain drag penalty. The wind tunnel tests are conducted at the Hermann-Föttinger Institut of the Technische Universität Berlin based on two airfoils that are characteristic of different sections of large rotor blades. Lift and drag are determined using a force balance and a wake rake, respectively, for static angles of attack between −5 and 17∘ at a Reynolds number of 1.5 million. The impact of different MGF heights including 0.25 %, 0.5 % and 1.0 % and a VG height of 1.1 % of the chord length is tested and evaluated. Furthermore, the clean and the tripped baseline cases are considered. In the latter, leading-edge transition is forced with Zig Zag (ZZ) turbulator tape. The preferred configurations are the smallest MGF on the NACA63(3)618 and the medium-sized MGF combined with VGs on the DU97W300. Next, the experimental lift and drag polar data are imported into the software QBlade in order to design a generic rotor blade. The blade performance is simulated with and without the add-ons by means of two case studies. In the first case, the retrofit application on an existing blade mitigates the adverse effects of the ZZ tape. Stall is delayed and the aerodynamic efficiency is partly recovered leading to an improvement of the power curve. In the second case, the new design application allows for the design of a more slender blade while maintaining the rotor power. This alternative blade appears to be more resistant against the adverse effects of forced leading-edge transition
Microbial Growth and Organic Matter Cycling in the Pacific Ocean Along a Latitudinal Transect Between Subarctic and Subantarctic Waters
The Pacific Ocean constitutes about half of the global oceans and thus microbial processes in this ocean have a large impact on global elemental cycles. Despite several intensely studied regions large areas are still greatly understudied regarding microbial activities, organic matter cycling and biogeography. Refined information about these features is most important to better understand the significance of this ocean for global biogeochemical and elemental cycles. Therefore we investigated a suite of microbial and geochemical variables along a transect from the subantarctic to the subarctic Pacific in the upper 200 m of the water column. The aim was to quantify rates of organic matter processing, identify potential controlling factors and prokaryotic key players. The assessed variables included abundance of heterotrophic prokaryotes and cyanobacteria, heterotrophic prokaryotic production (HPP), turnover rate constants of amino acids, glucose, and acetate, leucine aminopeptidase and β-glucosidase activities, and the composition of the bacterial community by fluorescence in situ hybridization (FISH). The additional quantification of nitrate, dissolved amino acids and carbohydrates, chlorophyll a, particulate organic carbon and nitrogen (POC, PON) provided a rich environmental context. The oligotrophic gyres exhibited the lowest prokaryotic abundances, rates of HPP and substrate turnover. Low nucleic acid prokaryotes dominated in these gyres, whereas in temperate and subpolar regions further north and south, high nucleic acid prokaryotes dominated. Turnover rate constants of glucose and acetate, as well as leucine aminopeptidase activity, increased from (sub)tropical toward the subpolar regions. In contrast, HPP and bulk growth rates were highest near the equatorial upwelling and lowest in the central gyres and subpolar regions. The SAR11 clade, the Roseobacter group and Flavobacteria constituted the majority of the prokaryotic communities. Vertical profiles of the biogeochemical and microbial variables markedly differed among the different regions and showed close covariations of the microbial variables and chlorophyll a, POC and PON. The results show that hydrographic, microbial, and biogeochemical properties exhibited distinct patterns reflecting the biogeographic provinces along the transect. The microbial variables assessed contribute to a better and refined understanding of the scales of microbial organic matter processing in large areas of the epipelagic Pacific beyond its well-studied regions
