    Stable isotope analysis of carnivores from the Turkana Basin, Kenya: evidence for temporally-mixed fossil assemblages

    Stable isotope palaeoecology of fossil mammals is a key research tool for understanding the environmental context of hominin evolution in the Plio-Pleistocene of Africa. Well studied mammal groups include bovids, suids, equids, proboscideans and primates, but to date there has been no in-depth study of modern and fossil carnivores. Here we produce an Africa-wide oxygen and carbon enamel isotope dataset for modern carnivores and compare it with fossil carnivore data sampled from the Plio-Pleistocene Omo Group of the Turkana Basin, Kenya. Comparison of modern carnivore carbon isotopes with satellite images of land cover indicates that carnivore Ī“13C is related to the proportion of woody cover in the local environment. Modern carnivore oxygen isotopes are strongly influenced by the Ī“18O of meteoric water, through drinking from standing water and through prey body fluids. Carbon isotope data from fossil carnivores shows close agreement with palaeovegetation reconstructions from Ī“13C of palaeosol carbonates from the same geological Members, and a similar long-term trend in Ī“13C values through time (4 Ma to 1 Ma), reflecting a gradual increase in the proportion of C4 grasses in the Turkana Basin. This increase in the Ī“13C of large carnivores is consistent with the evidence from other mammalian groups for an increase in the proportion of grazers compared to browsers and mixed feeders during this time interval. Two distinct trends within oxygen versus carbon isotope space indicates that the fossil carnivores lived during two distinct climatic regimes ā€“ one in which palaeo-lake Turkana was freshwater, and one in which the lake resembled its modern-day hyperalkaline state. These two climatic states most likely represent the end-members of precessionally-driven rainfall extremes over the Ethiopian Highlands. This indicates that each studied faunal assemblage from the Omo Group is a time- and climate-averaged palimpsest; this has significant implications for the interpretation of environmental signals and community palaeoecology derived from Turkana Basin fossil mammals, including early hominins

    Sexual dimorphism in Dryopithecus africanus

    Among the numerous specimens presently classified within Dryopithecus africanus only one can be identified as a male of this species. Poor sampling is not the reason for the unequal numbers of male and female specimens. Rather, the males have been classified elsewhere, specifically within Dryopithecus nyanzae and ā€œ Kenyapithecus africanus. ā€ The specimens to be transferred from these two taxa are proved to be males of D. africanus.     Domestication Syndrome in Caimito (Chrysophyllum cainitoL.): Fruit and Seed Characteristics: The process of domestication is understudied and poorly known for many tropical fruit tree crops. The star apple or caimito tree (Chrysophyllum cainito L., Sapotaceae) is cultivated throughout the New World tropics for its edible fruits. We studied this species in central Panama, where it grows wild in tropical moist forests and is also commonly cultivated in backyard gardens. Using fruits collected over two harvest seasons, we tested the hypothesis that cultivated individuals of C. cainito show distinctive fruit and seed characteristics associated with domestication relative to wild types. We found that cultivated fruits were significantly and substantially larger and allocated more to pulp and less to exocarp than wild fruits. The pulp of cultivated fruits was less acidic; also, the pulp had lower concentrations of phenolics and higher concentrations of sugar. The seeds were larger and more numerous and were less defended with phenolics in cultivated than in wild fruits. Discriminant Analysis showed that, among the many significant differences, fruit size and sugar concentration drove the great majority of the variance distinguishing wild from cultivated classes. Variance of pulp phenolics among individuals was significantly higher among wild trees than among cultivated trees, while variance of fruit mass and seed number was significantly higher among cultivated trees. Most traits showed strong correlations between years. Overall, we found a clear signature of a domestication syndrome in the fruits of cultivated caimito in Panama

    A New Horned Crocodile from the Plio-Pleistocene Hominid Sites at Olduvai Gorge, Tanzania

    BACKGROUND: The fossil record reveals surprising crocodile diversity in the Neogene of Africa, but relationships with their living relatives and the biogeographic origins of the modern African crocodylian fauna are poorly understood. A Plio-Pleistocene crocodile from Olduvai Gorge, Tanzania, represents a new extinct species and shows that high crocodylian diversity in Africa persisted after the Miocene. It had prominent triangular "horns" over the ears and a relatively deep snout, these resemble those of the recently extinct Malagasy crocodile Voay robustus, but the new species lacks features found among osteolaemines and shares derived similarities with living species of Crocodylus. METHODOLOGY/PRINCIPAL FINDINGS: The holotype consists of a partial skull and skeleton and was collected on the surface between two tuffs dated to approximately 1.84 million years (Ma), in the same interval near the type localities for the hominids Homo habilis and Australopithecus boisei. It was compared with previously-collected material from Olduvai Gorge referable to the same species. Phylogenetic analysis places the new form within or adjacent to crown Crocodylus. CONCLUSIONS/SIGNIFICANCE: The new crocodile species was the largest predator encountered by our ancestors at Olduvai Gorge, as indicated by hominid specimens preserving crocodile bite marks from these sites. The new species also reinforces the emerging view of high crocodylian diversity throughout the Neogene, and it represents one of the few extinct species referable to crown genus Crocodylus

    In vivo methylation of mtDNA reveals the dynamics of proteinā€“mtDNA interactions

    To characterize the organization of mtDNAā€“protein complexes (known as nucleoids) in vivo, we have probed the mtDNA surface exposure using site-specific DNA methyltransferases targeted to the mitochondria. We have observed that DNA methyltransferases have different accessibility to different sites on the mtDNA based on the levels of protein occupancy. We focused our studies on selected regions of mtDNA that are believed to be major regulatory regions involved in transcription and replication. The transcription termination region (TERM) within the tRNALeu(UUR) gene was consistently and strongly protected from methylation, suggesting frequent and high affinity binding of mitochondrial transcription termination factor 1 (mTERF1) to the site. Protection from methylation was also observed in other regions of the mtDNA, including the light and heavy strand promoters (LSP, HSP) and the origin of replication of the light strand (OL). Manipulations aiming at increasing or decreasing the levels of the mitochondrial transcription factor A (TFAM) led to decreased in vivo methylation, whereas manipulations that stimulated mtDNA replication led to increased methylation. We also analyzed the effect of ATAD3 and oxidative stress in mtDNA exposure. Our data provide a map of human mtDNA accessibility and demonstrate that nucleoids are dynamically associated with proteins

    A simple algorithm for quantifying DNA methylation levels on multiple independent CpG sites in bisulfite genomic sequencing electropherograms

    DNA methylation at cytosines is a widely studied epigenetic modification. Methylation is commonly detected using bisulfite modification of DNA followed by PCR and additional techniques such as restriction digestion or sequencing. These additional techniques are either laborious, require specialized equipment, or are not quantitative. Here we describe a simple algorithm that yields quantitative results from analysis of conventional four-dye-trace sequencing. We call this method Mquant and we compare it with the established laboratory method of combined bisulfite restriction assay (COBRA). This analysis of sequencing electropherograms provides a simple, easily applied method to quantify DNA methylation at specific CpG sites
