    An improved spring embedder layout algorithm for compound graphs

For qualified analysis of the given data, an automated layout calculation is needed. There have been numerous results published about automatic layout of simple graphs, where the vertices are depicted as points in a 2D or 3D plane and edges as straight lines connecting those points. But simple graphs are insufficient to cover most real life information. Relational information is often clustered or hierarchically organized into groups or nested structures. Compound spring embedder (CoSE) of Chisio project is a layout algorithm based on a force-directed layout scheme for undirected, non-uniform node sized compound graphs. In order to satisfy the end-user, layout calculation process has to finish fast, and the resulting layout should be eye pleasing. Therefore, several methods were developed for improving both running time and the visual quality of the layout. With the purpose of improving the visual quality of CoSE, we adapted a multi-level scaling strategy. For improving the performance of the CoSE, the grid-variant algorithm proposed by Fruchterman and Reingold and parallel force calculation strategy by using graphics processing unit (GPU) were also adopted. Additionally, tuning of the parameters like spring constant and cooling factor were considered, as they affect the behavior of the physical system dramatically. Our experiments show that after some tuning and adaptation of the methods above, running time decreased and the visual quality of the layout improved significantly.Karaçelik, AlperM.S

    Obezite, yağ dokusunun işlevindeki değişikliklerle ilişkilidir. Bu değişikliklerin kanser gelişimini ve klinik süreci etkileyebileceği gösterilmiştir. Bu çalışmada, metastatik kolorektal kanserli (mKRK) hastalarda sağkalımı tahmin etmek için PET / BT'de yağ dokusu dağılımı ve metabolik aktivitesinin prognostik önemini değerlendirmeyi amaçladık. Materyal ve Metod: Çalışmaya 2010-2018 yılları arasında metastatik kolorektal kanser tanısı alan 83 hasta dahil edildi. Hastaların dosya ve laboratuvar sonuçları retrospektif olarak incelendi. Tedavi öncesi çekilen PET/BT görüntüleri yağ dokusu dağılımını ve metabolik aktivitesini belirlemek için yeniden değerlendirildi. Subkütan yağ dokusunun (SAT) ve visseral yağ dokusunun (VAT) hacmi ve metabolik aktivitesi PET / BT görüntüleri kullanılarak ölçüldü. SAT hacmi, SAT yoğunluğu (HU), SAT oranı (SAT hacmi / SAT yoğunluğu) hesaplandı. Tümör dokusunun maksimum standartlaştırılmış alım değeri (SUV) ölçüldü. Yağ dokusu ile sağkalım arasındaki ilişki incelendi. Bulgular: Medyan genel sağkalım 33.76 aydı (% 95 CI: 28.18-39.34). Primer tümörün yerleşim yeri (HR:2.5; p=0.008) ve SAT oranı (HR:0.5 p=0.053) ile genel sağkalım arasında anlamlı ilişki tespit edildi. SAT oranı değeri <-1.1 ve ≥ -1.1 olan hastalar için medyan OAS sırasıyla 38.5 (% 95 CI: 31.54-45.58) ve 24.5 (% 95 CI: 14.13-34.93) aydı (p=0.05). 69 hastada progresyon görüldü. Medyan progresyonsuz sağkalım süresi 11.03 aydı (%95 CI: 9,11-12,95). Komorbidite (HR:0.48; p=0.003) ve tümör SUV max (HR:0.95; p=0.014) ile progresyonsuz sağkalım arasında anlamlı ilişki tespit edildi. Tümör SUV max değeri <11.5 ve ≥11.5 olan hastalar için medyan PFS sırasıyla 9.2 (% 95 CI 7.25-11.27 ) ve 12.6 ( % 95 CI 10.02-15.27) aydı (p=0.014). VEGF hedefli tedavi alan 48 hasta vardı. Bu hastalarda VAT SUV mean (HR:0.09; p=0.008) ile progresyonsuz sağkalım arasında anlamlı ilişki tespit edildi. SAT oranı ile hem genel sağkalım (HR:0.58, p=0.05), hem de progresyonsuz sağkalım (HR:1.93, p=0.043) arasında anlamlı ilişki tespit edildi. Sonuç: SAT oranı, mKRK hastalarında sağkalım için bağımsız bir prognostik faktördü. Yüksek SAT hacmi, mKRK hastalarında daha uzun sağkalım ile ilişkilidir. It has been demonstrated that these changes might affect cancer development and clinical process. In this study, we aimed to evaluate prognostic significance of adipose tissue distribution and metabolic activity in PET/CT to predict survival in patients with metastatic colorectal cancer. Materials and Method: 83 patients diagnosed with metastatic colorectal cancer between 2010 and 2018 were included in the study. Patients file and laboratory results were analyzed retrospectively. PET/CT images taken before treatment were reevaluated to determine adipose tissue distribution and metabolic activity. The volume and metabolic activity of visceral adipose tissue (VAT) and subcutaneous adipose tissue (SAT) were measured using PET / CT images. SAT volume, SAT density (HU), SAT ratio (SAT volume / SAT density) were calculated. The maximum standardized uptake value (SUV) of the tumor tissue was measured. The relationship between adipose tissue and survival was examined. Results: The median overall survival was 33.76 months (95% CI: 28.18-39.34). According to univariate analysis results, tumor location (HR:2.5; 95% CI 1.27-4.98, p=0.008) and SAT ratio (HR:0.5; 95% CI 0.34-1.00, p=0.053) were the significant parameters for the OAS. The median OAS for the patients with SAT ratio value <-1.1 and ≥ -1.1 were 38.5 (95% CI 31.54-45.58) and 24.5 (95% CI 14.13-34.93) months, respectively (p=0.05). During follow up, 69 patients experienced disease progression. The median progression-free survival was 11.03 months (95% CI: 9.11-12.95). Comorbidity (HR:0.48; p=0.003) and tumor SUV max (HR:0.95; p=0.014) were the significant parameters for the PFS. Median PFS for patients with tumor SUV max value <11.5 and ≥11.5 were 9.2 (95% CI 7.25-11.27) and 12.6 (95% CI 10.02-15.27) months, respectively (p=0.014). 48 patients received VEGF targeted therapy. In these patients, a significant correlation was found between VAT SUV mean (HR: 0.09; p=0.008) progression-free survival. SAT ratio was the significant parameter for the OAS (p=0.05) and PFS (p=0.043). Conclusions: SAT ratio was an independent prognostic factor for survival in patients with mCRC.     Yeni iletişim mecraları olarak sosyal medya ağları, günümüzün başat iletişim araçları haline gelmiştir. Etkileşimli iletişimin yanı sıra; eğlenme, sosyalleşme, haber alma, satın alma gibi pek çok etkinlik artık sosyal medya ağlarıyla sağlanmaktadır. Günümüzde kitlelerin bir araya geldikleri zeminler de sosyal medya ağlarıdır. İnternetle birlikte ortaya çıkan bu yeni iletişim ortamlarının kimisi zamanla popülerliğini yitirse de, kimi ağlar gün geçtikçe daha kitlesel kullanımın merkezi haline gelmektedir. Sosyal medya ağları düşüncenin üretilip aktarılması için kullanıcılara yeni ortamlar sağlamanın dışında düşünme süreçlerini de hızla etkilemeye başlamışlardır. Dünya genelinde en çok kullanılan sosyal medya ağları arasında Instagram, en popüler mecralar arasında yer almaktadır. Fotoğraf ve video paylaşım ağı olarak tanımlanan Instagram, görüntünün kitleler tarafından üretildiği ve tüketildiği bir ağdır. Görsel kültürün belirleyici olduğu günümüzde görsel kültür temsilerinin yer aldığı ağ da Instagram’dır. Instagram’da kullanıcıların iletişim ve kendilerini ifade etme araçları ise fotoğraf ve videodur. Ticari bir sosyal medya ağı olan Instagram, kitleselleşmesiyle birlikte markaların ürettikleri ürünlerini pazarladıkları bir mecraya dönüşmüştür. Bu tüketim biçimi, ağda fotoğrafla performans sergileyen ve bununla birlikte fenomen haline gelen kişilerin, kendi kişisel profillerini ticari birer platforma dönüştürmelerine neden olmuştur. Instagram’da makro ya da mikro şöhret olarak tanımlanan ağ şöhretlerinin, takipçi sayılarını artırmak için ağda ürettikleri nesne fotoğraftır. Fotoğraf, Instagram’da takipçi artırmak için ağda performans haline getirilir ve ağda paylaşıldıktan kısa bir süre sonra tüketilir. Fotoğrafın Instagram’da kitlesel üretim ve tüketim biçimi ağa özgü yeni şöhretleri üretirken izleyici kitlelerini de inşa etmektedir. --------------------As a new medium for communication, social media networks have become the dominant communication instruments of today. One of the widely used social media networks across the globe, Instagram is amongst the most popular media platforms/apps. Described as an image and video sharing network, Instagram is a network where images are produced and consumed by the masses. Under today’s dominance of visual culture, Instagram is the network where visual culture representations are hosted. Also, the shared images and videos on Instagram are the communication and self-expression means for its users.As a commercial social media network, Instagram has transformed with its popularization into a medium where the trademarks market their products. This type of consumption has brought about the transformation of personal profiles, which belong to the people who put on a performance on the web with images and by this way become a phenomenon, into commercial platforms. The object produced on the web by online celebrities -called as macro- or micro-celebrities- in order to increase the number of their followers, is the image. In order to increase the number of the followers, the image is rendered to a performance on the web and is consumed soon after the sharing. Bu kapsamda ilk bölümde stratejik yönetim, ikinci bölümde kaos teorisi detaylı bir şekilde incelenmiştir. Veriler, Türkiye genelinde faaliyet gösteren ilk 1000 firma arasından rastgele örneklem yöntemi kullanılarak seçilen 200 farklı yöneticiden elde edilmiştir. Nitel bir yöntem kullanılarak elde edilen anket verileri SPSS 22 paket programında korelasyon ve regresyon analizleri yapılarak incelenmiştir. Araştırmanın sonucuna göre; kaos teorisi bağlamında kurumsal yapının stratejik yönetim sürecinin oluşturulmasını ve uygulanmasını etkilediği sonucuna ve işletmenin kurumsal yapısı kaostan etkilendiğinde işletmenin stratejik yönetim süreci de etkilenecektir sonucuna ulaşılmıştır.In this study, it is aimed to evaluate the strategic management process in organizations through chaos theory. In this context, strategic management in the first part and chaos theory in the second part are examined in detail. The data were obtained from 200 different managers selected from among the first 1000 companies operating in Turkey using the random sampling method. The survey data obtained by using a qualitative method were analyzed by performing correlation and regression analyzes in the SPSS 22 package program. According to the results of the research; In the context of chaos theory, it has been concluded that the corporate structure affects the creation and implementation of the strategic management process and that when the corporate structure of the enterprise is affected by chaos, the strategic management process of the enterprise will also be affected

    Mentha longifolia ssp. longifolia essential oil components as novel carbonic anhydrase isoform II and IX inhibitors: biological and molecular docking studies

    Background: Medicinal plant oils are used in the treatment of various human diseases due to their phytochemical components. Recently, enzyme inhibition studies have been increasing in cosmetics, the food industry, and especially pharmaceuticals. Objective: The main goal of this study is to focus on a specific interaction between the essential oil components of Mentha longifolia ssp. longifolia and carbonic anhydrase (CA) enzyme in vitro and in silico. Methods: The chemical composition of the essential oil was identified by gas chromatography coupled with mass spectrometry (GC-MS). The CA inhibitory activity of M. longifolia essential oil was investigated by using esterase activity for the first time in this study. Molecular docking was performed separately for two different CA isoforms (CA-II and CA-IX). Results: Among fourteen components identified, piperitone (27.14%), 2-acetylcyclopentanone (21.05%), p-menthan-3-one (13.90%), menthan (6.60%), and piperitone oxide (6.52%) were defined as the major compounds. The essential oil showed remarkable inhibitory activity against CA with an IC50 value of 0.010 mg/mL. According to the molecular docking analysis, caryophyllene oxide (-6.5 kcal/mol for CA-IX isoform, -6.8 kcal/mol for CA-II isoform) and trans-caryophyllene (-6.3 kcal/mol for CA-IX isoform, 6.7 kcal/mol for CA-II isoform) molecules showed the best inhibitory activity in two different CA isoforms. In this study, it was determined that all molecules are bioavailable by ADMET analyses. Conclusion: The results of this study are valuable for the development of natural and new CA enzyme inhibitors without side effects in the treatment of diseases, such as glaucoma, obesity, and epilepsy

    Experiment to Determine the Effects of Adding Water Vapor to Diesel Engine Intake Air on Engine Performance, Combustion and Exhaust Pollutants

    This study examined the emission and performance factors of a diesel engine by sending varied ratios of ultrasonic cold-water vapor to the intake air through the intake manifold. An evaporator was used to complete this operation. The engine is a modified air-cooled, two-cylinder, four-stroke diesel engine with a compression ratio of 17:1. The engine operated on three different mixtures of diesel and biodiesel fuels under three various load conditions. Intake air humidity/fuel ratio ranged from 0 to 73%. The findings from the experiment showed that increases in humidity, CO, and HC emissions initially caused a decrease and later an increase.&nbsp;&nbsp;Keywords: Cold water vapor; Injection advance; Diesel engine; Evaporator; Emission</p
