    Comparative genomic analysis of two Chilean Renibacterium salmoninarum isolates and the type strain ATCC 33209T

    Indexación: Scopus.Two previously characterized Chilean isolates (H-2 and DJ2R), obtained from cage-cultured Atlantic salmon with clinical signs of bacterial kidney disease in southern Chile, were used (Bethke et al. 2016, 2017). The bacteria were routinely cultured in KDM-2 agar for 15–20 days at 15°C. For sequencing, genomic DNA of the two isolates was extracted using the InstaGene Purification Matrix (Bio-Rad) according to manufacturer instructions. The DJ2R genome was sequenced using an Illumina MiSeq platform with 2 ⨯ 250 paired-end reads by the AUSTRAL-omics Institute, hosted by the Universidad Austral de Chile (Valdivia, Chile). Using the same technology and parameters, H-2 genomic DNA was sequenced by the Central Support Service for Experimental Research (SCSIE, Spanish acronym) at the University of Valencia (Valencia, Spain).This work was supported by funding of the Comisión Nacional de Investigación Científica y Tecnológica (CONICYT, Chile) [Grant Numbers FONDAP No. 15110027 and FONDECYT No. 1150695]. J.B. also acknowledges support received by CONICYT [Doctoral Scholarship No. 21140421].Renibacterium salmoninarum, a slow-growing facultative intracellular pathogen belonging to the high C+G content Actinobacteria phylum, is the causative agent of bacterial kidney disease, a progressive granulomatous infection affecting salmonids worldwide. This Gram-positive bacterium has existed in the Chilean salmonid industry for >30 years, but little or no information is available regarding the virulence mechanisms and genomic characteristics of Chilean isolates. In this study, the genomes of two Chilean isolates (H-2 and DJ2R)were sequenced, and a search was conducted for genes and proteins involved in virulence and pathogenicity, andwecompare with the type strain ATCC 33209T genome. The genome sizes of H-2 and DJ2R are 3,155,332 bp and 3,155,228 bp, respectively. They genomes presented six ribosomal RNA, 46 transcription RNA, and 25 noncodingRNA, and both had the same 56.27% G+C content described for the type strain ATCC 33209 T. A total of 3,522 and 3,527 coding sequences were found for H-2 and DJ2R, respectively. Meanwhile, the ATCC 33209T type strain had 3,519 coding sequences. The in silico genome analysis revealed a genes related to tricarboxylic acid cycle, glycolysis, iron transport and others metabolic pathway. Also, the data indicated that R salmoninarum may have a variety of possible virulence-factor and antibiotic-resistance strategies. Interestingly, many of genes had high identities with Mycobacterium species, a known pathogenic Actin obacteria bacterium. In summary, this study provides the first insights into and initial steps towards understanding the molecular basis of antibiotic resistance, virulence mechanisms and host/environment adaptation in twoChilean R. salmoninarum isolates that contain proteins of which were similar to those of Mycobacterium.     En esta tesis se presenta la obra y el perfil biográfico del español Manuel Garrido Bonaño O.S.B. quien tuvo un papel destacado como perito de los Obispos en el pasado Concilio Vaticano II y gran influencia después en la Santa Sede como consultor y después asesor en la conferencia episcopal española. Además de lo anterior se expone y se analiza su noción teológica de liturgia desde sus primeras publicaciones hasta antes de su estadía en San Anselmo de Roma que marca un giro importante en su noción teológica. Luego se analizan sus posteriores escritos y en especial su libro más importante y que resume su pensamiento sobre la liturgia: Curso de liturgia romana. Se trata de identificar aquellos puntos que varían su noción anterior y la enriquecen. De la mano de autores representativos de la teología moderna como son Cipriano Vagaggini y Odo Casel, y los de la teología clásica, San Agustín y Sto. Tomás, se establece un dialogo y se descubre cómo nuestro autor va perfilando su noción teológica de la liturgia poco antes de Constitución Sacrosanctum Concilium del Concilio Vaticano II que marca un punto de llegada del llamado Movimiento litúrgico

    The Proteome of Biologically Active Membrane Vesicles from Piscirickettsia salmonis LF-89 Type Strain Identifies Plasmid-Encoded Putative Toxins

    Indexación: Scopus.Piscirickettsia salmonis is the predominant bacterial pathogen affecting the Chilean salmonid industry. This bacterium is the etiological agent of piscirickettsiosis, a significant fish disease. Membrane vesicles (MVs) released by P. salmonis deliver several virulence factors to host cells. To improve on existing knowledge for the pathogenicity-associated functions of P. salmonis MVs, we studied the proteome of purified MVs from the P. salmonis LF-89 type strain using multidimensional protein identification technology. Initially, the cytotoxicity of different MV concentration purified from P. salmonis LF-89 was confirmed in an in vivo adult zebrafish infection model. The cumulative mortality of zebrafish injected with MVs showed a dose-dependent pattern. Analyses identified 452 proteins of different subcellular origins; most of them were associated with the cytoplasmic compartment and were mainly related to key functions for pathogen survival. Interestingly, previously unidentified putative virulence-related proteins were identified in P. salmonis MVs, such as outer membrane porin F and hemolysin. Additionally, five amino acid sequences corresponding to the Bordetella pertussis toxin subunit 1 and two amino acid sequences corresponding to the heat-labile enterotoxin alpha chain of Escherichia coli were located in the P. salmonis MV proteome. Curiously, these putative toxins were located in a plasmid region of P. salmonis LF-89.     Non-negative mixed finite element formulations for a tensorial diffusion equation

    We consider the tensorial diffusion equation, and address the discrete maximum-minimum principle of mixed finite element formulations. In particular, we address non-negative solutions (which is a special case of the maximum-minimum principle) of mixed finite element formulations. The discrete maximum-minimum principle is the discrete version of the maximum-minimum principle. In this paper we present two non-negative mixed finite element formulations for tensorial diffusion equations based on constrained optimization techniques (in particular, quadratic programming). These proposed mixed formulations produce non-negative numerical solutions on arbitrary meshes for low-order (i.e., linear, bilinear and trilinear) finite elements. The first formulation is based on the Raviart-Thomas spaces, and is obtained by adding a non-negative constraint to the variational statement of the Raviart-Thomas formulation. The second non-negative formulation based on the variational multiscale formulation. For the former formulation we comment on the affect of adding the non-negative constraint on the local mass balance property of the Raviart-Thomas formulation. We also study the performance of the active set strategy for solving the resulting constrained optimization problems.     Genetic components for fodder yield and agronomic characters in maize lines

    In maize hybrid development, it is essential to know the parent’s performance per se in different environments as well as the genetic base in populations in order to facilitate selection of superior lines. The objective of this work was to estimate the genetic variance and heritability while assessing agronomic behavior in 237 maize fodder lines featuring different inbred levels and origin in two different locations. Traits such as plant height, cob height, stem diameter, and fodder yield were taken. A combined variance analysis was carried out using this information. The variable mean squares showing significant differences were used to estimate the genetic variance components. Significant differences were observed (p ≤ 0.01) for the line variation source and location × line interaction in all assessed characteristics. The genetic parameter estimation provided information on the existing genetic variance and heritability among the population which is important for the progress of the selection process. Lines CLWN701, CLWN345, CML476, CML216, CLWQ232, and CML 528 measured 74.8, 72.2, 67.7, 65.8, 63.8 and 62.5 t ha-1 , respectively showed the highest yield potential for green fodder

    Scale dependence of the quark masses and mixings: leading order

    We consider the Renormalization Group Equations (RGE) for the couplings of the Standard Model and its extensions. Using the hierarchy of the quark masses and of the Cabibbo-Kobayashi-Maskawa (CKM) matrix our argument is that a consistent approximation for the RGE should be based on the parameter λ=V^ud0.22\lambda= |\hat{V}_{ud}| \approx0.22. We consider the RGE in the approximation where we neglect all the relative terms of the order λ4\sim\lambda^{4} and higher. Within this approximation we find the exact solution of the evolution equations of the quark Yukawa couplings and of the vacuum expectation value of the Higgs field. Then we derive the evolution of the observables: quark masses, CKM matrix, Jarlskog invariant, Wolfenstein parameters of the CKM matrix and the unitarity triangle. We show that the angles of the unitarity triangle remain constant.     Experimental Tests of Factorization in Charmless Non-Leptonic Two-Body B Decays

    Using a theoretical framework based on the next-to-leading order QCD-improved effective Hamiltonian and a factorization Ansatz for the hadronic matrix elements of the four-quark operators, we reassess branching fractions in two-body non-leptonic decays BPP,PV,VVB \to PP, PV, VV, involving the lowest lying light pseudoscalar (P)(P) and vector (V)(V) mesons in the standard model. Using the sensitivity of the decay rates on the effective number of colors, NcN_c, as a criterion of theoretical predictivity, we classify all the current-current (tree) and penguin transitions in five different classes. The recently measured charmless two-body BPPB \to PP decays (B+K+η,B0K0η,B0K+π,B+π+K0(B^+ \to K^+ \eta^\prime, B^0 \to K^0 \eta^\prime, B^0 \to K^+\pi^-, B^+ \to \pi^+ K^0 and charge conjugates) are dominated by the NcN_c-stable QCD penguins (class-IV transitions) and their estimates are consistent with data. The measured charmless BPVB \to PV (B+ωK+, B+ωh+)(B^+ \to \omega K^+, ~B^+ \to \omega h^+) and BVVB\to VV transition (BϕK)(B \to \phi K^*), on the other hand, belong to the penguin (class-V) and tree (class-III) transitions. The class-V penguin transitions are in general more difficult to predict. We propose a number of tests of the factorization framework in terms of the ratios of branching ratios for some selected Bh1h2B \to h_1 h_2 decays involving light hadrons h1h_1 and h2h_2, which depend only moderately on the form factors. We also propose a set of measurements to determine the effective coefficients of the current-current and QCD penguin operators. The potential impact of Bh1h2B \to h_1 h_2 decays on the CKM phenomenology is emphasized by analyzing a number of decay rates in the factorization framework.Comment: 64 pages (LaTex) including 13 figures, requires epsfig.sty; submitted to Phys.     Branching Fractions for D0 -> K+K- and D0 -> pi+pi-, and a Search for CP Violation in D0 Decays

    Using the large hadroproduced charm sample collected in experiment E791 at Fermilab, we have measured ratios of branching fractions for the two-body singly-Cabibbo-suppressed charged decays of the D0: (D0 -> KK)/(D0 -> Kpi) = 0.109 +- 0.003 +- 0.003, (D0 -> pipi)/(D0 -> Kpi) = 0.040 +- 0.002 +- 0.003, and (D0 -> KK)/(D0 -> pipi) = 2.75 +- 0.15 +- 0.16. We have looked for differences in the decay rates of D0 and D0bar to the CP eigenstates K+K- and pi+pi-, and have measured the CP asymmetry parameters A_CP(K+K-) = -0.010 +- 0.049 +- 0.012 and A_CP(pi+pi-) = -0.049 +- 0.078 +- 0.030, both consistent with zero.Comment: 10 Postscript pages, including 2 figures.     Search for Rare and Forbidden Dilepton Decays of the D+, Ds, and D0 Charmed Mesons

    We report the results of a search for flavor-changing neutral current, lepton-flavor violating, and lepton-number violating decays of D+, Ds, and D0 mesons (and their antiparticles) into modes containing muons and electrons. Using data from Fermilab charm hadroproduction experiment E791, we examine the pi,l,l and K,l,l decay modes of D+ and Ds and the l+l- decay modes of D0. No evidence for any of these decays is found. Therefore, we present branching-fraction upper limits at 90% confidence level for the 24 decay modes examined.     Asymmetries between the production of D+ and D- mesons from 500 GeV/c pi- nucleon interactions as a function of xF and pt**2

    We present asymmetries between the production of D+ and D- mesons in Fermilab experiment E791 as a function of xF and pt**2. The data used here consist of 74,000 fully-reconstructed charmed mesons produced by a 500 GeV/c pi- beam on C and Pt foils. The measurements are compared to results of models which predict differences between the production of heavy-quark mesons that have a light quark in common with the beam (leading particles) and those that do not (non-leading particles). While the default models do not agree with our data, we can reach agreement with one of them, PYTHIA, by making a limited number of changes to parameters used
